干旱的严重程度和发生频率日益增加，预计将影响谷类作物的产量1,2。高粱是一种重要的谷类粮食和能源作物，以其在缺水条件下出色的耐受能力而著称3,4。我们正致力于深入理解干旱胁迫、植物发育与高粱[Sorghum bicolor (L.) Moench]表观遗传学之间相互作用的分子机制。我们先前的研究已证明，在干旱适应及分子水平响应过程中，植物与其根际微生物组之间存在密切关联5,6,7。该研究将为利用表观遗传工程使作物适应未来气候条件开辟道路。作为表观遗传学研究的一部分，我们的目标是探究影响植物体内基因表达的蛋白质标记物。
组蛋白属于真核生物中高度保守的一类蛋白质，能够将DNA包装成核小体，作为染色质的基本结构单位。组蛋白的翻译后修饰（PTMs）受到动态调控，以控制染色质结构并影响基因表达。与其他表观遗传因子（如DNA甲基化）类似，组蛋白PTMs在多种生物学过程中发挥重要作用8,9。基于抗体的检测方法（如蛋白质印迹）已被广泛用于鉴定和定量组蛋白PTMs。此外，染色质免疫沉淀-测序（ChIP-seq）可有效研究组蛋白PTMs与DNA之间的相互作用10。在ChIP-seq中，利用针对特定PTM的抗体富集含有该修饰的染色质，随后将DNA片段从富集的染色质中释放并进行测序，从而揭示与目标组蛋白PTM相互作用的基因区域。然而，这些实验高度依赖高质量的抗体。对于某些组蛋白变体/同源物或多种PTMs的组合，开发稳定可靠的抗体可能极具挑战性（尤其是针对多个PTMs的情况）。此外，只有在目标组蛋白PTM已知的前提下，才有可能开发出相应的抗体11。因此，亟需发展不依赖先验知识、可用于全局性组蛋白PTMs谱型分析的替代方法。
质谱法（MS）是一种用于表征组蛋白翻译后修饰（PTMs）的互补方法，尤其适用于尚无可用抗体的未知PTMs11,12。目前成熟的“自下而上”（bottom-up）质谱工作流程是在液相色谱（LC）分离和质谱检测之前，利用蛋白酶将蛋白质消化为小肽段。由于组蛋白含有大量碱性残基（赖氨酸和精氨酸），在标准的自下而上工作流程中，胰蛋白酶（特异性切割赖氨酸和精氨酸位点）会将组蛋白切割成非常短的肽段。这些短肽在技术上难以通过标准LC-MS进行分析，且无法保留多个PTMs之间的连接关系和化学计量信息。使用其他酶或通过化学标记封闭赖氨酸残基，可产生更长的肽段，更适合用于组蛋白PTMs的表征13,14。
或者，也可以完全省略消化步骤。在这种“自上而下&#34;的方法中，经过在线液相色谱（LC）分离后，完整的蛋白质离子通过电喷雾电离（ESI）进入质谱仪，从而产生完整的组蛋白蛋白形式（proteoform）离子。此外，可选择性地在质谱仪中对目标离子（即蛋白形式）进行隔离并碎裂，以获得用于鉴定和翻译后修饰（PTM）定位的序列离子。因此，自上而下的质谱技术具有保留蛋白形式水平信息的优势，能够捕捉同一蛋白形式上多个翻译后修饰及末端截短之间的关联性15,16。自上而下的实验还可提供定量信息，并在完整蛋白质水平上揭示生物标志物的相关特征17。本文中，我们描述了一种从高粱叶片中提取组蛋白并利用自上而下的液相色谱-质谱联用技术（LC-MS）分析完整组蛋白的实验方案。
图 1 和 2 所示示例数据来自播种后第 2 周采集的高粱叶片。尽管产量存在差异是预期之内的，但本方案通常不受特定样本条件的影响。该相同方案已成功用于播种后第 2、3、5、8、9 和 10 周采集的高粱植株叶片组织。

Isolation of Histone from Sorghum Leaf Tissue for Top Down Mass Spectrometry Profiling of Potential Epigenetic Markers

组蛋白属于真核生物中高度保守的一类蛋白质，可将DNA包装成染色质的功能单位——核小体。组蛋白的翻译后修饰（PTMs）具有高度动态性，可由特定酶类进行添加或去除，在基因表达调控中发挥关键作用。在植物中，表观遗传因素（包括组蛋白PTMs）与其对环境的适应性响应密切相关。深入理解表观遗传调控的分子机制，将为创新性的生物工程解决方案带来前所未有的机遇。本文介绍一种从高粱叶片组织中分离细胞核并纯化组蛋白的实验方案。所提取的组蛋白可通过在线反相（RP）液相色谱（LC）耦合的自上而下质谱（MS）技术，以完整形式进行分析。该方法可有效鉴定同一组蛋白蛋白形式上多种PTMs的组合模式及化学计量关系。此外，利用自上而下的LC-MS工作流程还可检测组蛋白尾部的剪切现象，从而获得核心组蛋白（H4、H2A、H2B、H3）的全局PTM谱。我们此前已应用该方案对来自大规模田间试验的高粱叶片组织进行组蛋白PTM谱型分析，旨在鉴定与抗旱性相关的表观遗传标记。该方案还可进一步调整和优化，用于染色质免疫沉淀测序（ChIP-seq）或类似植物中组蛋白PTMs的研究。

根据该方案，可使用液相色谱-质谱（LC-MS）分析提取并鉴定组蛋白。原始数据和处理后的结果可通过登录号 MSV000085770 在 MassIVE（https://massive.ucsd.edu/）获取。基于代表性样本的 TopPIC 分析结果（也可从 MassIVE 获取），我们共鉴定出 303 种组蛋白蛋白形式（包括 106 种 H2A、72 种 H2B、103 种 H3 和 22 种 H4 蛋白形式）。同时检测到共纯化的核糖体蛋白形式，通常在液相色谱早期洗脱。它们通常占已鉴定蛋白形式的约 20%，但不与液相色谱梯度后期洗脱的组蛋白蛋白形式重叠。结果可使用最新的 TopPIC 或 Informed-Proteomics 软件包轻松可视化。为便于演示，我们将重点介绍使用 Informed-Proteomics 软件包进行数据可视化，该软件包可直接加载原始质谱文件，并支持手动检查蛋白形式的鉴定结果。请注意，这两个软件包采用不同的算法和参数，因此报告的蛋白形式数量不会完全相同。我们建议报告来自 TopPIC 的蛋白形式数量，因其更为保守，且能够考虑未知的翻译后修饰（PTMs）。Informed-Proteomics 软件包集成了数据处...

本方案揭示了高粱植株发育和抗旱性的表观遗传标记。这种分子层面的理解将有助于开发更优的解决方案，以适应未来极端气候下的作物种植。该方案可从高粱叶片组织中提取高纯度的组蛋白，适用于通过质谱技术进行非靶向的翻译后修饰分析。演示该实验步骤的是来自EMSL的学士后研究助理Shadan Abdali和Tanya Winkler。首先，用液氮研磨少量高粱叶片，并将其储存于50毫升离心管中，置于负80摄氏度条件下。每个样品的组蛋白分析使用约4克叶粉。按照文本稿件中的描述配制提取缓冲液1、2A和2B，并向提取缓冲液1中加入一片蛋白酶抑制剂，使其终浓度为0.2X。然后向研磨后的叶片粉末中加入20毫升配制好的提取缓冲液1，轻轻混合或涡旋振荡10分钟。使用100目筛网，每次用两毫升提取缓冲液1将过滤后的材料冲洗两次。接下来，在4°C条件下，使用摆桶转子以3,000 × g离心滤液10分钟，以沉淀细胞碎片和较大的亚细胞器。同时，通过加入蛋白酶抑制剂配制提取缓冲液2A，使其终浓度为0.4X。弃去上清液，注意不要扰动沉淀。然后将沉淀重悬于5 mL已配制的提取缓冲液2A中，冰上轻柔混匀，孵育10分钟。将溶液在4°C条件下，以2,100 × g离心15分钟（使用摆桶转子），以沉淀细胞碎片和细胞核。小心倾去上清液，避免扰动沉淀。通过加入蛋白酶抑制剂至终浓度为1X，制备提取缓冲液2B。将5 mL该制备好的缓冲液加入离心后获得的沉淀中。在4°C条件下，使用摆桶转子以2,100 × g离心15分钟，使碎片和细胞核沉淀。同时，通过加入一片蛋白酶抑制剂片剂来配制细胞核裂解缓冲液。小心倾倒上清液，避免扰动沉淀物，并将沉淀物重悬于250 µL裂解缓冲液中。以最大速度涡旋震荡溶液15秒以混匀并重悬物质。然后在4摄氏度下超声处理5分钟，并在-80摄氏度下保存。解冻冷冻的细胞核样品，加入750微升5%胍缓冲液。然后在 4°C 下超声处理 15 分钟。将样品转移至 2 毫升离心管中，在 4°C 下以 10,000 × g 离心 10 分钟。同时，通过用 2 毫升乙腈和 4 毫升水冲洗离子交换色谱柱，以尽量减少柱表面的污染。将约 200 至 300 微升弱阳离子交换树脂上样至色谱柱中，静置使树脂沉降。用胍缓冲液洗涤树脂四次，将收集管和色谱柱置于冰上。将色谱柱置于 2 毫升收集管上，缓慢将制备样品的上清液加至树脂床中，避免扰动树脂。当溶液流经柱子时，将洗脱液重新加载到柱子顶部六至八次，以确保与树脂的最大结合。然后加入2 mL 5%盐酸胍缓冲液，洗涤去除非组蛋白。用1 mL 5%盐酸胍缓冲液洗脱组蛋白，并收集洗脱液。用500微升洗涤溶剂清洗一个三万道尔顿截断的离心过滤器，然后使用预先清洗过的离心过滤器对剩余洗脱液进行脱盐。在LC-MS特征图谱的特定区域观察到主要的组蛋白，表明实验成功。该代表性图谱中，虚线框内显示了完整的全长组蛋白。通过H2B和16千道尔顿H2A蛋白变体的LC-MS特征图谱可以看出，两者均具有多个序列相似的同源物，这由独特的产物会话编号标明。另一组不具有延伸尾部的H2A组蛋白也可观察到。通过分析此处所示LC-MS特征图谱中的质量差异，可观察到H4组蛋白蛋白的N端乙酰化、额外的赖氨酸乙酰化以及甲硫氨酸氧化修饰。已鉴定出两种H3组蛋白的蛋白质序列，分别为H3.3和H3.2。采用电子转移解离碎裂技术生成所鉴定的H3.2蛋白变体的碎裂谱图。此处展示了前体离子以及前一个和后一个Ms1谱图，其匹配的同位素峰以紫色标出。可以利用序列覆盖图谱对翻译后修饰进行定位。通过比较不同蛋白形式的相对丰度，发现了与样本条件特异相关的截短组蛋白蛋白形式的变化。在部分样本中，仅在第三周和第九周观察到H4的C末端截短现象。对于H3.2，N端截短的蛋白形式在第10周通常更为丰富。相比之下，C端截短的H3.2则出现在较早的时间点。H4的C端截短蛋白形式在BTx642中显著多于RTx430。进行该实验方案时，需密切注意上清液和沉淀的颜色。颜色变化有助于识别叶绿体研磨或裂解过程中可能出现的问题。我们希望这一从小麦叶片中分离组蛋白的可靠方案能够为其他类似植物的表观遗传学研究提供支持。
