Microbial rhodopsins are membrane proteins that utilize a retinal chromophore to harvest sunlight for energetic and photosensory functions. Recently, a group of novel rhodopsin sequences named 'actinorhodopsins' (ActRs) was hypothesized to exist among uncultured planktonic Actinobacteria. ActRs were discovered by mining metagenomic data obtained during the Venter Institute's Global Ocean Sampling expedition, from a hypersaline lagoon, two estuaries and a freshwater lake. On the basis of these findings, and many studies that show Actinobacteria are common inhabitants of lakes, we predicted that ActR genes would likely be present in other freshwater habitats and among the genomes of cultivated Actinobacteria. Using degenerate polymerase chain reaction primers, we discovered an ActR gene present in an actinobacterial isolate of the family Microbacteriaceae. Isolate MWH-Uga1 was cultivated prior to this study from a freshwater pond in Uganda and belongs to a group of Actinobacteria previously identified in freshwater ecosystems. ActR genes were also discovered present in numerous mixed cultures containing freshwater Actinobacteria and among environmental DNA samples obtained from three freshwater sources; a small woodland pond and the Laurentian Great Lakes Superior and Erie. An analysis of small subunit ribosomal RNA genes from metagenomic DNA samples harboring ActR genes suggests that organisms belonging to the acI lineage, an uncultured group of Actinobacteria commonly present in fresh waters, may utilize rhodopsins. The co-occurrence of an acI organism with a specific ActR variant in a mixed culture supports our hypothesis.

R&#xE9;cemment, un groupe de s&#xE9;quences rhodopsine nouveaux nomm&#xE9;s &#xAB;actinorhodopsins &#x26;#39;(ActRs) a &#xE9;mis l&#x26;#39;hypoth&#xE8;se d&#x26;#39;exister parmi les planctoniques inculte Actinobacteria. En utilisant des amorces d&#xE9;g&#xE9;n&#xE9;r&#xE9;es en cha&#xEE;ne par polym&#xE9;rase, nous avons d&#xE9;couvert un g&#xE8;ne pr&#xE9;sent dans un ACTR actinobacterial isoler de l&#x26;#39;Microbacteriaceae famille. Isoler MWH-Uga1 a &#xE9;t&#xE9; cultiv&#xE9; avant cette &#xE9;tude &#xE0; partir d&#x26;#39;un &#xE9;tang d&#x26;#39;eau douce en Ouganda et appartient &#xE0; un groupe de Actinobacteria pr&#xE9;c&#xE9;demment identifi&#xE9;s dans les &#xE9;cosyst&#xE8;mes d&#x26;#39;eau douce. G&#xE8;nes ARTC ont &#xE9;galement &#xE9;t&#xE9; d&#xE9;couverts pr&#xE9;sents dans de nombreux cultures mixtes contenant d&#x26;#39;eau douce Actinobacteria et parmi des &#xE9;chantillons d&#x26;#39;ADN de l&#x26;#39;environnement obtenus &#xE0; partir de trois sources d&#x26;#39;eau douce; un petit &#xE9;tang bois et des Laurentides Grands Lacs Sup&#xE9;rieur et &#xC9;ri&#xE9;. Une analyse de sous-unit&#xE9;s de petites g&#xE8;nes de l&#x26;#39;ARN ribosomal des &#xE9;chantillons d&#x26;#39;ADN m&#xE9;tag&#xE9;nomique portant des g&#xE8;nes ARTC sugg&#xE8;re que les organismes appartenant &#xE0; la lign&#xE9;e aci, un groupe inculte des Actinobact&#xE9;ries commun&#xE9;ment pr&#xE9;sents dans les eaux douces, peuvent utiliser rhodopsins. La co-occurrence d&#x26;#39;un organisme aci avec une variante de l &#x26;#39;ARTC sp&#xE9;cifique dans une culture mixte confirme notre hypoth&#xE8;se.

Les g&#xE8;nes Actinorhodopsin D&#xE9;couvert dans les habitats d&#x26;#39;eau douce et diverses Parmi d&#x26;#39;eau douce cultiv&#xE9;es Actinobacteria

Eingreiftruppe MWH-Uga1 wurde vor dieser Studie aus einem S&uuml;&szlig;wasser Teich in Uganda angebaut und geh&ouml;rt zu einer Gruppe von Actinobacteria, die vorher in der S&uuml;&szlig;wasser-&Ouml;kosysteme identifiziert. ActR Gene wurden auch in zahlreichen Mischkulturen mit S&uuml;&szlig;wasser Actinobacteria und unter Umwelt DNA Proben aus drei S&uuml;&szlig;wasser-Quellen entdeckt; ein kleiner Wald-Teich und der Laurentian Great Lakes Superior und Erie. Eine Analyse der kleine Untereinheit Ribosomale RNA Gene aus durchgef&uuml;hrte metagenomische DNA-Proben beherbergen ActR Gene legt nahe, dass Organismen geh&ouml;ren die AcI-Linie, eine ungebildeten Gruppe von Actinobacteria h&auml;ufig stellen in S&uuml;&szlig;wasser, Rhodopsin nutzen kann. Das gleichzeitige Auftreten eines AcI-Organismus mit einer speziellen ActR-Variante in einer gemischten Kultur unterst&uuml;tzt unsere Hypothese.

Rhodopsins microbica sono proteine di membrana che si avvalgono di un cromoforo retina per raccogliere la luce solare per energico e funzioni photosensory. Recentemente, un gruppo di sequenze di rodopsina romanzo denominato &#39;actinorhodopsins&#39; (ActRs) &egrave; stato ipotizzato per esistere tra incolto Actinobacteria planctonica. Rodopsinas microbianos son prote&#xED;nas de membrana que utilizan un crom&#xF3;foro retinal para cosechar la luz del sol para las funciones energ&#xE9;ticas y photosensory. Recientemente, un grupo de nuevas secuencias de rodopsina llamado &#x26;#39;actinorhodopsins&#x26;#39; (ActRs) plante&#xF3; la hip&#xF3;tesis de que existe entre los planct&#xF3;nicos Actinobacteria inculto. ActRs fueron descubiertos por los datos obtenidos durante la metagen&#xF3;mica mineras Global del Instituto Venter expedici&#xF3;n de muestreo al Mar, a partir de una laguna hipersalina, dos estuarios y un lago de agua dulce. Sobre la base de estos resultados contradictorios y muchos estudios que muestran Actinobacteria son habitantes comunes de los lagos, predijo que los genes ACTR es probable que est&#xE9; presente en otros h&#xE1;bitats de agua dulce y entre los genomas de Actinobacteria cultivada. Utilizando cebadores degenerados reacci&#xF3;n en cadena de la polimerasa, hemos descubierto un gen presente en un ACTR actinobacterial aislado del Microbacteriaceae familia. Aislar MWH-Uga1 se cultivaba antes de este estudio a partir de un estanque de agua dulce en Uganda y pertenece a un grupo de Actinobacteria previamente identificados en los ecosistemas de agua dulce. ACTR genes fueron descubiertos tambi&#xE9;n est&#xE1; presente en numerosos cultivos mixtos que contienen agua dulce Actinobacteria y entre las muestras de ADN obtenidas del medio ambiente a partir de tres fuentes de agua dulce, un peque&#xF1;o estanque de los bosques y la Laurentian Great Lakes Superior y Erie. Un an&#xE1;lisis de los genes de la subunidad peque&#xF1;a ribosomal RNA de muestras de ADN metagen&#xF3;micas albergan genes ACTR sugiere que los organismos que pertenecen al linaje de ACI, un grupo de incultos de Actinobacteria com&#xFA;nmente presentes en las aguas dulces, puede utilizar la rodopsina. La co-ocurrencia de un organismo aci con una variante espec&#xED;fica ACTR en un cultivo mixto apoya nuestra hip&#xF3;tesis.

Considerable research has shown that cyanobacteria and the viruses that infect them (cyanophage) are pervasive and diverse in global lake populations. Few studies have seasonally analyzed freshwater systems, and little is known about the bacterial and viral communities that coexist during the harsh winters of the Laurentian Great Lakes. Here, we employed quantitative PCR to estimate the abundance of cyanomyoviruses in this system, using the portal vertex g20 gene as a proxy for cyanophage abundance and to determine the potential ecological relevance of these viruses. Cyanomyoviruses were abundant in both the summer and the winter observations, with up to 3.1 Ã— 10(6) copies of g20 genes ml(-1) found at several stations and depths in both seasons, representing up to 4.6% of the total virus community. Lake Erie was productive during both our observations, with high chlorophyll a concentrations in the summer (up to 10.3 Î¼g liter(-1)) and winter (up to 5.2 Î¼g liter(-1)). Both bacterial and viral abundances were significantly higher during the summer than during the winter (P < 0.05). Summer bacterial abundances ranged from 3.3 Ã— 10(6) to 1.6 Ã— 10(7) ml(-1) while winter abundances ranged between âˆ¼3.4 Ã— 10(5) and 1.2 Ã— 10(6) ml(-1). Total virus abundances were high during both months, with summer abundances significantly higher at most stations, ranging from 6.5 Ã— 10(7) to 8.8 Ã— 10(7) ml(-1), and with winter abundances ranging from 3.4 Ã— 10(7) to 6.6 Ã— 10(7) ml(-1). This work confirms that putative cyanomyoviruses are ubiquitous in both summer and winter months in this large freshwater lake system and that they are an abundant component of the virioplankton group.

Muchas investigaciones han demostrado que las cianobacterias y los virus que infectan a ellos (cyanophage) son generalizados y diversas en las poblaciones de los lagos a nivel mundial. Pocos estudios han analizado los sistemas de agua dulce estacionales, y poco se sabe acerca de las comunidades bacterianas y virales que conviven durante los duros inviernos de los Grandes Lagos Laurentian. En este caso, se emple&#xF3; la PCR cuantitativa para estimar la abundancia de cyanomyoviruses en este sistema, la utilizaci&#xF3;n del portal v&#xE9;rtice gen G-20 como un sustituto de la abundancia cyanophage y para determinar la posible importancia ecol&#xF3;gica de estos virus. Cyanomyoviruses eran abundantes en el verano y las observaciones de invierno, con un m&#xE1;ximo de 3,1 x 10 (6) copias de los genes del G-20 ml (-1) encontrado en varias estaciones y profundidades en ambas temporadas, lo que representa hasta un 4,6% de la comunidad total de virus . Lago Erie fue productiva durante los dos nuestras observaciones, con una concentraci&#xF3;n de clorofila en el verano (hasta 10,3 litros g (-1)) e invierno (hasta 5,2 litros g (-1)). Lagrangian studies of virus activity in pelagic environments over extended temporal scales are rare. To address this, viruses and bacteria were examined during the course of a natural phytoplankton bloom in the pelagic South Pacific Ocean east of New Zealand. Daily samples were collected in a mesoscale eddy from year days 263-278 (September 19th-October 4th, 2008). The productive bloom transitioned from a diatom to a pico- and nanoplankton-dominated system, resulting in chlorophyll a concentrations up to 2.43Â Î¼gÂ L(-1) . Virus abundances fluctuated c.Â 10-fold (1.8Â Ã—Â 10(10) -1.3Â Ã—Â 10(11) Â L(-1) ) over 16Â days. The production rates of virus particles were high compared with those reported in other marine systems, ranging from 1.4Â Ã—Â 10(10) to 2.1Â Ã—Â 10(11) Â L(-1) Â day(-1) . Our observations suggest viruses contributed significantly to the mortality of bacteria throughout the bloom, with 19-216% of the bacterial standing stock being lysed daily. This mortality released nutrient elements (N, Fe) that likely helped sustain the bloom through the sampling period. Parametric analyses found significant correlations with both biotic (e.g. potential host abundances) and abiotic parameters (e.g. nutrient concentrations, temperature). The distribution of cyanomyoviruses was estimated using a quantitative PCR (qPCR) approach that targeted the g20 gene as a proxy for phage. Samples were collected spatially during a > 3000 km transect through the Sargasso Sea and temporally during a gyre-constrained phytoplankton bloom within the southern Pacific Ocean. Cyanomyovirus abundances were lower in the Sargasso Sea than in the southern Pacific Ocean, ranging from 2.75 × 10(3) to 5.15 × 10(4) mL(-1) and correlating with the abundance of their potential hosts (Prochlorococcus and Synechococcus). Cyanomyovirus abundance in the southern Pacific Ocean (east of New Zealand) followed Synechococcus host populations in the system: this included a decrease in g20 gene copies (from 4.3 × 10(5) to 9.6 × 10(3) mL(-1) ) following the demise of a Synechococcus bloom. When compared with direct counts of viruses, observations suggest that the cyanomyoviruses comprised 0.5 to >25% of the total virus community. We estimated daily lysis rates of 0.2-46% of the standing stock of Synechococcus in the Pacific Ocean compared with c. < 1.0% in the Sargasso Sea. In total, our observations confirm this family of viruses is abundant in marine systems and that they are an important source of cyanobacterial mortality.

High abundances of cyanomyoviruses in marine ecosystems demonstrate ecological relevance.

Experiments were conducted to analyze processes impacting arsenic transport in irrigation water flowing over bare rice-field soils in Bangladesh. Dissolved concentrations of As, Fe, P, and Si varied over space and time, according to whether irrigation water was flowing or static. Initially, under flowing conditions, arsenic concentrations in irrigation water were below well-water levels and showed little spatial variability across fields. As flowing-water levels rose, arsenic concentrations were elevated at field inlets and decreased with distance across fields, but under subsequent static conditions, concentrations dropped and were less variable. Laboratory experiments revealed that over half of the initial well-water arsenic was removed from solution by oxidative interaction with other water-column components. Introduction of small quantities of soil further decreased arsenic concentrations in solution. At higher soil-solution ratios, however, soil contributed arsenic to solution via abiotic and biotic desorption. Collectively, these results suggest careful design is required for land-based arsenic-removal schemes.
