Rna Cleavage Sites

RNA cleavage sites are specific nucleotide positions where an RNA molecule is cut during processing, degradation, or regulated gene expression, making them essential for producing functional RNA molecules and controlling RNA abundance. Cleavage occurs through phosphodiester-bond hydrolysis catalyzed by ribonucleases or, in some cases, self-cleaving ribozymes; sequence, structure, and bound proteins help determine where cutting occurs. In biology, mapping or engineering RNA cleavage sites supports analysis of pre-mRNA maturation, small-RNA generation, transcript turnover, and viral RNA processing, while engineered sites can regulate gene expression in biotechnology and synthetic biology.

RNA polymerase II synthesizes a precursor RNA that extends beyond the 3' end of the mature mRNA. The end of the mature RNA is generated cotranscriptionally, at a site dictated by RNA sequences, via the endonuclease activity of the cleavage complex. Here, we detail the method to study cleavage reactions in vitro.
