RNA transcripts are subject to posttranscriptional gene regulation involving hundreds of RNA-binding proteins (RBPs) and microRNA-containing ribonucleoprotein complexes (miRNPs) expressed in a cell-type dependent fashion. We developed a cell-based crosslinking approach to determine at high resolution and transcriptome-wide the binding sites of cellular RBPs and miRNPs. The crosslinked sites are revealed by thymidine to cytidine transitions in the cDNAs prepared from immunopurified RNPs of 4-thiouridine-treated cells. We determined the binding sites and regulatory consequences for several intensely studied RBPs and miRNPs, including PUM2, QKI, IGF2BP1-3, AGO/EIF2C1-4 and TNRC6A-C. Our study revealed that these factors bind thousands of sites containing defined sequence motifs and have distinct preferences for exonic versus intronic or coding versus untranslated transcript regions. The precise mapping of binding sites across the transcriptome will be critical to the interpretation of the rapidly emerging data on genetic variation between individuals and how these variations contribute to complex genetic diseases.

Transcriptome-wide identification of RNA-binding protein and microRNA target sites by PAR-CLIP.

RNA-Transkripte unterliegen Posttranscriptionale Genregulation bei denen hunderte von RNA-bindende Proteine (RBPs) und MicroRNA-haltigen-Gebiets-komplexe (MiRNPs) in einer Art von Zelle abh&auml;ngigen Weise ausgedr&uuml;ckt. Wir entwickelten einen zellbasierte vernetzender Ansatz um die Bindungsstellen der zellul&auml;ren RBPs und MiRNPs bei hoher Aufl&ouml;sung und Transkriptom-weite zu bestimmen. Die vernetzte Standorte sind durch Thymidin zu Cytidin &Uuml;berg&auml;nge in die cDNAs aus Immunopurified RNPs 4-Thiouridine-behandelte Zellen vorbereitet offenbart. Wir entschlossen die Bindungsstellen und regulatorische Konsequenzen f&uuml;r mehrere intensiv studierte RBPs und MiRNPs, einschlie&szlig;lich PUM2, QKI, IGF2BP1-3, her/EIF2C1-4 und TNRC6A-C. Trascrizioni di RNA sono soggetti a regolazione genica posttranscriptional coinvolgendo centinaia di RNA-binding proteins (RBPs) e microRNA contenenti complessi ribonucleoproteina (miRNPs) espressi in modo dipendente dal tipo di cellula. Abbiamo sviluppato un approccio basato sulle celle reticolazione per determinare a livello transcriptome e ad alta risoluzione i siti di legame di RBPs cellulare e miRNPs. I siti di reticolati sono rivelati da timidina a transizioni citidina in cDNAs preparato da immunopurified RNPs di cellule 4-thiouridine-trattati. Abbiamo determinato i siti di legame e conseguenze normative per diversi RBPs intensamente studiato e miRNPs, tra cui PUM2, QKI, IGF2BP1-3, 4-fa/EIF2C1 e TNRC6A-C. Hemos desarrollado un enfoque reticulaci&#xF3;n a base de c&#xE9;lulas para determinar en alta resoluci&#xF3;n y en todo el transcriptoma de los sitios de uni&#xF3;n de las pr&#xE1;cticas comerciales restrictivas y miRNPs celulares. Los sitios reticuladas son reveladas por timidina a las transiciones de citidina en los ADNc preparadas a partir de immunopurified RNPs de 4-tiouridina c&#xE9;lulas tratadas. Se determinaron los sitios de uni&#xF3;n y las consecuencias reglamentarias para varias pr&#xE1;cticas comerciales restrictivas intensamente estudiados y miRNPs, incluyendo PUM2, QKI, IGF2BP1 3, AGO/EIF2C1-4 y TNRC6A-C. Animal mRNAs are regulated by hundreds of RNA binding proteins (RBPs). The identification of RBP targets is crucial for understanding their function. A recent method, PAR-CLIP, uses photoreactive nucleosides to crosslink RBPs to target RNAs in cells prior to immunoprecipitation. Here, we establish iPAR-CLIP (in vivo PAR-CLIP) to determine, at nucleotide resolution, transcriptome-wide binding sites of GLD-1, a conserved, germline-specific translational repressor in C. elegans. We identified 439 reproducible target mRNAs and demonstrate an excellent dynamic range of target detection by iPAR-CLIP. Upon GLD-1 knockdown, protein but not mRNA expression of the 439 targets was specifically upregulated, demonstrating functionality. Finally, we discovered strongly conserved GLD-1 binding sites near the start codon of target genes. These sites are functional in vitro and likely confer strong repression in vivo. We propose that GLD-1 interacts with the translation machinery near the start codon, a so-far-unknown mode of gene regulation in eukaryotes.

In vivo and transcriptome-wide identification of RNA binding protein target sites.

MRNAs animales est&aacute;n regulados por cientos de prote&iacute;nas de uni&oacute;n de la RNA (restrictivas). La identificaci&oacute;n de objetivos de las pr&aacute;cticas comerciales restrictivas es crucial para entender su funci&oacute;n. Un m&eacute;todo reciente, PAR-CLIP, utiliza fotoreactivas nucle&oacute;sidos a pr&aacute;cticas comerciales restrictivas de la reticulaci&oacute;n a destino RNAs en c&eacute;lulas antes de inmunoprecipitaci&oacute;n. Aqu&iacute;, establecemos iPAR-CLIP (CLIP PAR in vivo) para determinar, en resoluci&oacute;n de nucle&oacute;tido, sitios de uni&oacute;n de todo el transcriptoma de GLD-1, un represor traslacional conservado, espec&iacute;ficos del germline en C. elegans. Se identificaron 439 mRNAs de destino reproducibles y demostrar un excelente rango din&aacute;mico de la detecci&oacute;n de blancos por iPAR-CLIP. Sobre la ca&iacute;da de GLD-1, prote&iacute;na pero no la expresi&oacute;n del mRNA de los 439 objetivos fue espec&iacute;ficamente alza, demostrando la funcionalidad. Finalmente, descubrimos sitios de uni&oacute;n de GLD-1 fuertemente conservados cerca el cod&oacute;n de inicio de genes diana.
