Both basic research and clinical medicine have urgent demands for highly efficient strategies to simultaneously identify many different DNA sequences within a single tube. Effective and simultaneous amplification of multiple target sequences is a prerequisite for any successful multiple nucleic acid detection method. Multiplex PCR is one of the best choices for this purpose. However, due to the intrinsic interference and competition among primer pairs in the same tube, multiple rounds of highly empirical optimization procedures are usually required to establish a successful multiplex PCR reaction. To address this challenge, we report here a universal multiplex PCR strategy that is capable of over 100-plex amplification using a specially designed microarray in which hydrophilic microwells are patterned on a hydrophobic chip. On such an array, primer pairs tagged with a universal sequence are physically separated in individual hydrophilic microwells on an otherwise hydrophobic chip, enabling many unique PCR reactions to be proceeded simultaneously during the first step of the procedure. The PCR products are then isolated and further amplified from the universal sequences, producing a sufficient amount of material for analysis by conventional gel electrophoresis or DNA microarray technology. This strategy is abbreviated as "MPH&HPM" for "Multiplex PCR on a Hydrophobically and Hydrophilically Patterned Microarray". The feasibility of this method is first demonstrated by a multiplex PCR reaction for the simultaneous detection of eleven pneumonia-causing pathogens. Further, we demonstrate the power of this strategy with a highly successful 116-plex PCR reaction that required only little prior optimization. The effectiveness of the MPH&HPM strategy with clinical samples is then illustrated with the detection of deleted exons of the Duchenne Muscular Dystrophy (DMD) gene, the results are in excellent agreement with the clinical records. Because of its generality, simplicity, flexibility, specificity and capacity of more than 100-plex amplification, the MPH&HPM strategy should have broad applications in both laboratory research and clinical applications when multiplex nucleic acid analysis is required.

Tant la recherche fondamentale et clinique m&eacute;decine ont des demandes pressantes pour des strat&eacute;gies tr&egrave;s efficaces identifier simultan&eacute;ment plusieurs s&eacute;quences d&#39;ADN diff&eacute;rentes au sein d&#39;un seul tube. Amplification efficace et simultan&eacute;e de multiples s&eacute;quences cibles est une condition pr&eacute;alable &agrave; toute r&eacute;ussite multiple m&eacute;thode de d&eacute;tection des acides nucl&eacute;iques. PCR multiplex est l&#39;un des meilleurs choix &agrave; cet effet. Toutefois, en raison de l&#39;interf&eacute;rence intrins&egrave;que et de la concurrence entre les paires d&#39;amorces dans le m&ecirc;me tube, plusieurs s&eacute;ries de proc&eacute;dures d&#39;optimisation tr&egrave;s empiriques sont g&eacute;n&eacute;ralement n&eacute;cessaires pour &eacute;tablir une r&eacute;action de PCR multiplexe avec succ&egrave;s. Pour relever ce d&eacute;fi, nous rapportons ici une strat&eacute;gie universelle de PCR multiplexe qui est capable de plus de 100-plex amplification utilisant un micror&eacute;seau sp&eacute;cialement con&ccedil;u dans lequel micropuits hydrophiles sont model&eacute;s sur une puce hydrophobe. Sur un tableau, les paires d&#39;amorces tagg&eacute;s une s&eacute;quence universelle sont physiquement s&eacute;par&eacute;es dans des micropuits hydrophiles individuels sur une puce sinon hydrophobe, permettant de nombreuses r&eacute;actions de PCR uniques convient de proc&eacute;der en m&ecirc;me temps au cours de la premi&egrave;re &eacute;tape de la proc&eacute;dure. Les produits PCR sont ensuite isol&eacute;s et encore amplifi&eacute;s des s&eacute;quences universelles, produisant une quantit&eacute; suffisante de mat&eacute;riel pour l&#39;analyse par &eacute;lectrophor&egrave;se sur gel de classiques ou de la technologie des micror&eacute;seaux ADN. Cette strat&eacute;gie est abr&eacute;g&eacute;e en &laquo; MPH &amp; HPM &raquo; pour &laquo; Multiplex PCR sur un HYDROPHOBIQUEMENT et un model&eacute; Microarray &raquo;. Tout d&#39;abord, la faisabilit&eacute; de cette m&eacute;thode est d&eacute;montr&eacute;e par une r&eacute;action de PCR multiplexe pour la d&eacute;tection simultan&eacute;e des onze pathog&egrave;nes qui causent la pneumonie. Par ailleurs, nous d&eacute;montrent la puissance de cette strat&eacute;gie avec une r&eacute;action de PCR couronn&eacute;e 116-plex n&eacute;cessitant seulement peu avant optimisation. L&#39;efficacit&eacute; de la strat&eacute;gie de MPH &amp; HPM avec des &eacute;chantillons cliniques est ensuite illustr&eacute;e avec la d&eacute;tection de supprim&eacute; exons du g&egrave;ne de la dystrophie musculaire de Duchenne (DMD), les r&eacute;sultats sont en excellent accord avec les dossiers cliniques. Effektive und gleichzeitige Verst&auml;rkung von mehrere Ziel-Sequenzen ist eine Voraussetzung f&uuml;r jede erfolgreiche Multiple Nukleins&auml;ure-Nachweis-Methode. Multiplex-PCR ist eine der besten Entscheidungen f&uuml;r diesen Zweck. Jedoch sind durch die systeminterne Interferenzen und Wettbewerb zwischen den Primer-Paaren im gleichen Rohr, mehrere Runden hoch empirische Optimierung Verfahren in der Regel erforderlich eine erfolgreiche multiplex-PCR-Reaktion. Um dieser Herausforderung zu begegnen, teilen wir Ihnen hier eine universale multiplex PCR-Strategie, die &uuml;ber 100-Plex-Verst&auml;rkung &uuml;ber ein speziell entwickeltes Microarray in dem hydrophile Inkubation gemustert sind auf eine hydrophobe Chip f&auml;hig ist. Auf ein solches Array sind Grundierung Paaren markiert mit einer universal-Sequenz in einzelnen hydrophilen Vertiefungen auf dem ansonsten hydrophoben-Chip, physisch getrennt aktivieren viele einzigartige PCR-Reaktionen auf gleichzeitig w&auml;hrend des ersten Schritts des Verfahrens ging sein. The monitoring of genetically modified organisms (GMOs) is a primary step of GMO regulation. However, there is presently a lack of effective and high-throughput methodologies for specifically and sensitively monitoring most of the commercialized GMOs. Herein, we developed a multiplex amplification on a chip with readout on an oligo microarray (MACRO) system specifically for convenient GMO monitoring. This system is composed of a microchip for multiplex amplification and an oligo microarray for the readout of multiple amplicons, containing a total of 91 targets (18 universal elements, 20 exogenous genes, 45 events, and 8 endogenous reference genes) that covers 97.1% of all GM events that have been commercialized up to 2012. We demonstrate that the specificity of MACRO is ~100%, with a limit of detection (LOD) that is suitable for real-world applications. Moreover, the results obtained of simulated complex samples and blind samples with MACRO were 100% consistent with expectations and the results of independently performed real-time PCRs, respectively. Thus, we believe MACRO is the first system that can be applied for effectively monitoring the majority of the commercialized GMOs in a single test.

MACRO: a combined microchip-PCR and microarray system for high-throughput monitoring of genetically modified organisms.

Rapid identification of clinical pathogens is the initial and essential step for antimicrobial therapy. Herein, we successfully developed a microfluidic device which combines high-throughput continuous-flow PCR and DNA hybridization for the detection of various bacterial pathogens. Universal primers were designed based on the conserved regions of bacterial 16S ribosomal DNA (16S rDNA), and specific probes were designed from a variable region of 16S rDNA within the amplicon sequences. In the chip operation, after the continuous flow PCR was achieved in the first microfluidic chip, the product was directly introduced into a hybridization chip integrated with microarray containing the immobilized DNA probes. The target-probe hybridization was completed within 1h at 55 °C, and fluorescence signals were obtained as the readout. The presented device is simple, versatile and with less sample consumption compared with traditional instruments. It can perform high-throughput bacteria detections continuously in a single assay, which makes it a promising platform for clinical bacteria identifications.

Microfluidic chip integrating high throughput continuous-flow PCR and DNA hybridization for bacteria analysis.

There is an urgent need for rapid, low-cost multiplex methodologies for the monitoring of genetically modified organisms (GMOs). Here, we report a C[combining low line]apillary A[combining low line]rray-based L[combining low line]oop-mediated isothermal amplification for M[combining low line]ultiplex visual detection of nucleic acids (CALM) platform for the simple and rapid monitoring of GMOs. In CALM, loop-mediated isothermal amplification (LAMP) primer sets are pre-fixed to the inner surface of capillaries. The surface of the capillary array is hydrophobic while the capillaries are hydrophilic, enabling the simultaneous loading and separation of the LAMP reaction mixtures into each capillary by capillary forces. LAMP reactions in the capillaries are then performed in parallel, and the results are visually detected by illumination with a hand-held UV device. Using CALM, we successfully detected seven frequently used transgenic genes/elements and five plant endogenous reference genes with high specificity and sensitivity. Moreover, we found that measurements of real-world blind samples by CALM are consistent with results obtained by independent real-time PCRs. Thus, with an ability to detect multiple nucleic acids in a single easy-to-operate test, we believe that CALM will become a widely applied technology in GMO monitoring.

Visual detection of multiple genetically modified organisms in a capillary array.

There is an urgent demand for affordable, rapid and easy-to-use technology to simultaneously detect many different DNA targets within one reaction. Conventional multiplex PCR is an effective methodology to simultaneously amplify different DNA targets. However, its multiplicity is limited due to the intrinsic interference and competition among primer pairs within one tube. Here, we present an easy multiplex PCR microchip system, which can simultaneously detect 54 targets. The design of the microchip is quite simple. There is a microchannel connected with multiple underlying parallel microwells. And every microchannel has an inlet/outlet for loading PCRmix. The surface of the microchannel is hydrophobic and the inner surface of the microwell is hydrophilic, which enables us to load and separate the PCRmix into different microwells simultaneously. Different primer pairs and low melting agarose are pre-fixed in different microwells, and the microchip is assembled with top glass. The PCRmix is loaded into inlets and then mineral oil is sequentially pipetted into channels to push the PCRmix into all microwells and subsequently mineral oil fills the channels to avoid cross contaminations. After the PCRmix is loaded, it would be placed on a plat thermal cycler for PCR. During PCR, the low melting gel in the well is liquid and after PCR it would be solidified due to temperature changes. When PCR is completed, a nucleic acid dye is introduced into channels and then results are visualized by a home-made, potable UV detector. In our platform we successfully detected seven frequently used targets of genetically modified (GM) organisms. The results demonstrate that our platform has high flexibility and specificity. Due to the excellent performance of this technology, we believe that it can be applied to multiple nucleic acid detection fields including GM organisms.
