In Arabidopsis thaliana, cis-regulatory sequences of the floral homeotic gene AGAMOUS (AG) are located in the second intron. This 3-kb intron contains binding sites for two direct activators of AG, LEAFY (LFY) and WUSCHEL (WUS), along with other putative regulatory elements. We have used phylogenetic footprinting and the related technique of phylogenetic shadowing to identify putative cis-regulatory elements in this intron. Among 29 Brassicaceae species, several other motifs, but not the LFY and WUS binding sites identified previously, are largely invariant. Using reporter gene analyses, we tested six of these motifs and found that they are all functionally important for the activity of AG regulatory sequences in A. thaliana. Although there is little obvious sequence similarity outside the Brassicaceae, the intron from cucumber AG has at least partial activity in A. thaliana. Our studies underscore the value of the comparative approach as a tool that complements gene-by-gene promoter dissection but also demonstrate that sequence-based studies alone are insufficient for a complete identification of cis-regulatory sites.

Regulatory elements of the floral homeotic gene AGAMOUS identified by phylogenetic footprinting and shadowing.

Dans Arabidopsis thaliana, le cis-s&#xE9;quences r&#xE9;gulatrices de la AGAMOUS g&#xE8;ne hom&#xE9;otique de fleurs (AG) sont situ&#xE9;s dans le deuxi&#xE8;me intron. Cet intron 3-kb contient deux sites de liaison pour les activateurs directs de l&#x26;#39;AG, feuillu (LFY) et wuschel (WUS), avec d&#x26;#39;autres &#xE9;l&#xE9;ments de r&#xE9;gulation putatifs. Nous avons utilis&#xE9; l&#x26;#39;empreinte phylog&#xE9;n&#xE9;tique et la technique li&#xE9;e &#xE0; des phylog&#xE9;n&#xE9;tique observation pour identifier les pr&#xE9;sum&#xE9;s &#xE9;l&#xE9;ments cis-r&#xE9;gulateurs dans cet intron. Parmi les esp&#xE8;ces de Brassicaceae 29, plusieurs autres motifs, mais pas le LFY et des sites de liaison WUS identifi&#xE9;es pr&#xE9;c&#xE9;demment, sont en grande partie invariante. L&#x26;#39;aide d&#x26;#39;analyses de g&#xE8;nes rapporteurs, nous avons test&#xE9; six de ces motifs et a constat&#xE9; qu&#x26;#39;ils sont tous un r&#xF4;le fonctionnel important pour l&#x26;#39;activit&#xE9; des s&#xE9;quences AG r&#xE9;glementaires chez A. thaliana. Bien qu&#x26;#39;il existe peu de similarit&#xE9; de s&#xE9;quence &#xE9;vidente en dehors de la Brassicaceae, l&#x26;#39;intron du concombre AG a au moins une activit&#xE9; partielle chez A. thaliana. Nos &#xE9;tudes soulignent la valeur de l&#x26;#39;approche comparative comme un outil qui compl&#xE8;te la dissection du promoteur du g&#xE8;ne par g&#xE8;ne, mais aussi d&#xE9;montrer que la s&#xE9;quence &#xE9;tudes bas&#xE9;es sur seules sont insuffisantes pour une identification compl&#xE8;te de la cis-r&#xE9;gulatrices des sites.

In Arabidopsis thaliana, sequenze cis-regolatori del gene omeotici floreale AGAMOUS (AG) si trovano nel secondo introne. Questo introne 3-kb contiene siti di legame per due attivatori diretti di AG, foglia (LFY) e WUSCHEL (WUS), insieme ad altri elementi regolatori putativi. Abbiamo usato per identificare elementi cis-regolatori putativi in questo introne filogenetica dell&#39;impronta e della tecnica correlata phylogenetic shadowing. Tra Brassicaceae 29 specie, diversi altri motivi, ma non il LFY e WUS associazione siti individuati in precedenza, sono in gran parte invariante. Mediante analisi del gene reporter, abbiamo testato sei di questi motivi e ha trovato che essi sono tutti funzionalmente importanti per l&#39;attivit&agrave; di sequenze regolatrici AG in a. thaliana. Anche se c&#39;&egrave; poca somiglianza evidente sequenza fuori le Brassicaceae, introne da cetriolo AG ha almeno parziale attivit&agrave; in a. thaliana. Hemos utilizado la huella filogen&#xE9;tica y la t&#xE9;cnica relacionada de sombreado filogen&#xE9;tico para identificar putativo cis-elementos reguladores en este intr&#xF3;n. Entre 29 especies de Brassicaceae, varios otros motivos, pero no el uaf y los sitios de uni&#xF3;n WUS identificados anteriormente, son en gran medida invariante. El uso de an&#xE1;lisis de gen reportero, hemos probado seis de estos motivos y encontr&#xF3; que todos ellos son funcionalmente importantes para la actividad de las secuencias reguladoras AG en A. thaliana. Aunque hay poca similitud de secuencia obvia fuera de la Brassicaceae, el intr&#xF3;n de pepino AG tiene por lo menos una actividad parcial en A. thaliana. Vulva formation is a paradigm for evolutionary developmental biology in nematodes. Not only do the number of vulval precursor cells (VPCs) differ between members in the Rhabditidae and Diplogastridae, they are also sculpted via different developmental mechanisms, either by cell fusion in most Rhabditidae or by programmed cell death in the Diplogastridae. In this context, the species Poikilolaimus oxycercus is the only known species in the family Rhabditidae to have a subset of the Pn.p cells commit programmed cell death during the patterning of the VPCs. Our current study introduces P. oxycercus as a new laboratory organism. There are discrete laboratory strains that are genetically polymorphic from each other as well as heterogeneous within each strain. In order to cultivate this gonochoristic nematode into an experimental model with a tractable genetic system, we produced two inbreeding tolerant, near-isogenic strains capable of producing viable progeny with each other. We also described P. oxycera's morphology by scanning electron microscopy (SEM), basic life history traits, hybrid viability, and mating behavior. P. oxycercus females have no preference for inter- or intra-strain matings, and can mate with multiple males in a relatively short time period, suggesting a propensity for maintaining heterozygosity through promiscuity. Interestingly, all sexes from three species in the genus Poikilolaimus show five 4',6-diamidino-2-phenylindole (DAPI) staining bodies in their germ line cells. This could indicate that Poikilolaimus species possess five bivalent chromosomes in their germ lines, in contrast to the hermaphroditic Caenorhabditis elegans or Pristionchus pacificus, which have six chromosomes.

La formaci&#xF3;n de la vulva es un paradigma para la biolog&#xED;a del desarrollo evolutivo en los nematodos. No s&#xF3;lo el n&#xFA;mero de c&#xE9;lulas precursoras de vulva (VPC) difieren entre los miembros de la Rhabditidae y Diplogastridae, tambi&#xE9;n est&#xE1;n esculpidas a trav&#xE9;s de diferentes mecanismos de desarrollo, ya sea por la fusi&#xF3;n de c&#xE9;lulas en la mayor&#xED;a Rhabditidae o muerte celular programada en el Diplogastridae. En este contexto, la especie Poikilolaimus oxycercus es la &#xFA;nica especie conocida en la familia Rhabditidae para tener un subconjunto de las c&#xE9;lulas Pn.p cometer muerte celular programada durante el patr&#xF3;n de la VPC. Nuestro estudio presenta P. oxycercus como un organismo nuevo laboratorio. Hay cepas de laboratorio discretas que son gen&#xE9;ticamente polim&#xF3;rfica unos de otros, as&#xED; como heterog&#xE9;neo dentro de cada cepa. Para cultivar este nematodo gonochoristic en un modelo experimental con un sistema gen&#xE9;tico tratable, se produjo dos endogamia tolerantes, casi isog&#xE9;nicas cepas capaces de producir progenie viable con cada otra. Tambi&#xE9;n se describe la morfolog&#xED;a de P. oxycera de microscop&#xED;a electr&#xF3;nica de barrido (SEM), rasgos fundamentales de la historia de la vida, la viabilidad de h&#xED;brido, y el comportamiento de apareamiento. Las hembras de P. oxycercus no tienen preferencia por los apareamientos inter o intra-cepa-, y puede aparearse con varios machos en un per&#xED;odo de tiempo relativamente corto, lo que sugiere una propensi&#xF3;n para el mantenimiento de heterocigosidad trav&#xE9;s de la promiscuidad. Curiosamente, todos los sexos a partir de tres especies del g&#xE9;nero muestran cinco Poikilolaimus 4 &#x26;#39;,6-diamino-2-phenylindole (DAPI) los organismos de tinci&#xF3;n de las c&#xE9;lulas de l&#xED;nea germinal. Esto podr&#xED;a indicar que las especies Poikilolaimus poseer cinco cromosomas bivalentes en sus l&#xED;neas germinales, en contraste con los Caenorhabditis elegans hermafroditas o pacificus Pristionchus, que tienen seis cromosomas.

El cultivo de la Rhabditid Oxycercus Poikilolaimus Como nematodos Laboratorio de An&#xE1;lisis Gen&#xE9;ticos

Los nematodos invaden biosfera de la Tierra y ocupan innumerables nichos ecol&#xF3;gicos. El papel de Caenorhabditis elegans como modelo para los procesos de desarrollo nos ha animado a cultivar un nematodo en segundo lugar, Pristionchus pacificus, como contrapunto comparativo para abordar las cuestiones del desarrollo, comportamiento y ecolog&#xED;a en la evoluci&#xF3;n de los nematodos. Esperamos que este esfuerzo, ahora m&#xE1;s de una d&#xE9;cada en curso, nos permitir&#xE1; proyectar los resultados en otros modelos comparativos de los procesos biol&#xF3;gicos. Con este fin, nuestro laboratorio ha realizado un amplio mapa gen&#xE9;tico y las pantallas de mutantes para entender los cambios en los programas de desarrollo. Recientemente, hemos sido la capitalizaci&#xF3;n de la secuencia completa del genoma de P. pacificus para describir m&#xE1;s a fondo las bases moleculares de estos cambios, as&#xED; como para integrar mejor nuestro conocimiento molecular con la biodiversidad de las especies Pristionchus.

Nematodes pervade Earth's biosphere and occupy innumerable ecological niches. The role of Caenorhabditis elegans as a model for developmental processes has encouraged us to cultivate a second nematode, Pristionchus pacificus, as a comparative counterpoint to address questions in development, behavior and ecology in nematode evolution. We hope that this endeavor, now more than a decade underway, will allow us to project findings onto other comparative models for biological processes. To this end, our laboratory has made an extensive genetic map and mutant screens to understand changes in developmental programs. Recently, we have been capitalizing on the whole genome sequence of P. pacificus to describe more thoroughly the molecular basis for these changes, as well as to better integrate our molecular knowledge with the biodiversity of Pristionchus species.

Le r&#xF4;le de Caenorhabditis elegans comme mod&#xE8;le pour les processus de d&#xE9;veloppement nous a encourag&#xE9;s &#xE0; cultiver un n&#xE9;matode deuxi&#xE8;me Pristionchus pacificus, comme un contrepoint comparatif pour r&#xE9;pondre aux questions en mati&#xE8;re de d&#xE9;veloppement, le comportement et l&#x26;#39;&#xE9;cologie dans l&#x26;#39;&#xE9;volution des n&#xE9;matodes. Nous esp&#xE9;rons que cet effort, maintenant plus d&#x26;#39;un cours d&#xE9;cennie, va nous permettre de projeter les r&#xE9;sultats sur d&#x26;#39;autres mod&#xE8;les comparatifs pour les processus biologiques. &#xC0; cette fin, notre laboratoire a fait une carte g&#xE9;n&#xE9;tique et vaste &#xE9;crans mutantes pour comprendre les changements dans les programmes de d&#xE9;veloppement. R&#xE9;cemment, nous avons &#xE9;t&#xE9; en capitalisant sur la s&#xE9;quence du g&#xE9;nome entier de P. pacificus pour d&#xE9;crire plus en d&#xE9;tail la base mol&#xE9;culaire de ces changements, ainsi que de mieux int&#xE9;grer notre connaissance mol&#xE9;culaire avec la biodiversit&#xE9; des esp&#xE8;ces Pristionchus.

Pristionchus Pacificus: un n&#xE9;matode bien arrondie

Nematoden Biosph&auml;re der Erde durchdringen und unz&auml;hlige &ouml;kologische Nischen zu besetzen. Die Rolle der Fadenwurm Caenorhabditis Elegans als Modell f&uuml;r Entwicklungsprozesse ermutigte uns, eine zweite Nematode Pristionchus Pacificus, als vergleichende Kontrapunkt zu Fragen an eine Entwicklung, Verhalten und &Ouml;kologie in der Fadenwurm Evolution zu kultivieren. Wir hoffen, dass dies uns bem&uuml;hen jetzt mehr als ein Jahrzehnt im Gange, uns Projektergebnisse auf andere vergleichbare Modelle f&uuml;r biologische Prozesse erm&ouml;glichen wird,. Zu diesem Zweck hat unser Labor gemacht, eine umfangreiche genetische Karte und mutant Bildschirme, &Auml;nderungen in entwicklungspolitischen Programmen zu verstehen. Vor kurzem haben wir f&uuml;r die gesamte Genom-Sequenz von s. Pacificus gr&uuml;ndlicher die molekulare Grundlage f&uuml;r diese &Auml;nderungen zu beschreiben, sowie molekulare wissen besser mit der Artenvielfalt Pristionchus Arten integrieren Gro&szlig;schreibung worden.

Nematodi pervadono della biosfera terrestre e occupano nicchie ecologiche innumerevoli. Il ruolo del Caenorhabditis elegans come un modello per processi di sviluppo ha ci ha incoraggiato a coltivare un nematode secondo, Pristionchus pacificus, come contrappunto comparativo per affrontare le questioni in sviluppo, comportamento ed ecologia in evoluzione nematodi. Nematodes and insects are the two dominant animal taxa in species numbers, and nematode-insect interactions constitute a significant portion of interspecies associations in a diversity of ecosystems. It has been speculated that most insects represent mobile microhabitats in which nematodes can obtain food, mobility, and shelter. Nematode-insect associations can be classified as phoretic (insects used for transportation, not as food), necromenic (insect used for transportation, then carcass as food), and entomopathogenic (insect is killed and used as food). To determine how nematodes target their hosts, we analyzed the chemosensory response and behavioral parameters of closely related Pristionchus nematodes that form species-specific necromenic associations with scarab beetles and the Colorado potato beetle. We found that all four studied Pristionchus species displayed unique chemoattractive profiles toward insect pheromones and plant volatiles with links to Pristionchus habitats. Moreover, chemoattraction in P. pacificus differs from that of C. elegans not only in the types of attractants, but also in its tempo, mode, and concentration response range. We conclude that Pristionchus olfaction is highly diverse among closely related species and is likely to be involved in shaping nematode-host interactions.

Chemoattraction in Pristionchus nematodes and implications for insect recognition.

Les n&#xE9;matodes et les insectes sont les deux taxons animal dominant dans le nombre d&#x26;#39;esp&#xE8;ces, et le n&#xE9;matode &#xE0;-insectes interactions constituent une partie importante de intersp&#xE9;cifique des associations dans une diversit&#xE9; d&#x26;#39;&#xE9;cosyst&#xE8;mes. Chimiotactisme chez les n&#xE9;matodes Pristionchus et implications pour la reconnaissance des insectes

Es wurde spekuliert, dass die meisten Insekten mobile Mikrohabitaten darstellen, in denen Nematoden Nahrung, Mobilit&auml;t und Schutz erhalten k&ouml;nnen. Fadenw&uuml;rmer-Insekt-Verb&auml;nde k&ouml;nnen werden klassifiziert als phoretic (Insekten f&uuml;r Transport, nicht als Lebensmittel verwendet), Necromenic (Insekt f&uuml;r Transport, dann Kadaver als Nahrung verwendet) und Entomopathogenic (Insekt get&ouml;tet und als Lebensmittel verwendet). Wir fanden, dass alle vier untersuchte Pristionchus Arten Pristionchus Lebensr&auml;ume einzigartige Chemoattractive Profilen in Richtung INSEKTENPHEROMONE und Pflanze pl&ouml;tzlich mit Links angezeigt. Dar&uuml;ber hinaus unterscheidet Chemoattraction in s. Pacificus sich von C. Elegans nicht nur in der Art der Lockstoffe, sondern auch in seinen Tempo und Modus Antwort Konzentrationsbereich. Nematodi e insetti sono i due taxa animali dominanti in numeri di specie e le interazioni insetto-nematode costituiscono una porzione significativa delle associazioni interspecie in una diversit&agrave; di ecosistemi. Si &egrave; ipotizzato che la maggior parte dei insetti rappresentano mobile microhabitat in cui nematodi possono ottenere cibo, mobilit&agrave; e riparo. Concludiamo che Pristionchus olfatto &egrave; altamente varia tra le specie strettamente correlate e rischia di essere coinvolto nel modellare interazioni nematode-host.

Los nematodos y los insectos son los dos taxones animal dominante en el n&#xFA;mero de especies, y de insectos nem&#xE1;todos interacciones constituyen una parte importante de las asociaciones entre especies en una diversidad de ecosistemas. Se ha especulado que la mayor&#xED;a de los insectos representan microh&#xE1;bitats m&#xF3;viles en el que los nematodos pueden obtener los alimentos, la movilidad y la vivienda. Nematodo insecto-las asociaciones se pueden clasificar como for&#xE9;tico (insectos utilizados para el transporte, no como alimento), necromenic (insectos utilizados para el transporte, luego de la canal, como los alimentos) y entomopat&#xF3;genos (insecto muere y se utiliza como alimento). Para determinar c&#xF3;mo los nematodos dirigir sus ej&#xE9;rcitos, se analiz&#xF3; la respuesta qu&#xED;mico-sensorial y los par&#xE1;metros de comportamiento de los nem&#xE1;todos Pristionchus estrechamente relacionados que se forman las especies espec&#xED;ficas de las asociaciones necromenic con escarabajos y el escarabajo de patata de Colorado. Se encontr&#xF3; que las cuatro especies estudiadas muestran perfiles &#xFA;nicos de Pristionchus chemoattractive hacia feromonas de insectos y vol&#xE1;tiles de plantas con enlaces a los h&#xE1;bitats Pristionchus. Adem&#xE1;s, quimioatracci&#xF3;n en P. pacificus difiere de la de C. elegans no s&#xF3;lo en los tipos de atrayentes, sino tambi&#xE9;n en su tempo, el modo y el rango de concentraci&#xF3;n respuesta. Llegamos a la conclusi&#xF3;n de que el olfato Pristionchus es muy diversa entre especies estrechamente relacionadas entre s&#xED; y es probable que participen en la conformaci&#xF3;n de acogida nematodos interacciones.

Pristionchus pacificus has been developed as a nematode satellite organism in evolutionary developmental biology. Detailed studies of vulva development revealed multiple differences in genetic and molecular control in P. pacificus compared to the model organism Caenorhabditis elegans. To place evolutionary developmental biology in a comprehensive evolutionary context, such studies have to be complemented with ecology. In recent field studies in western Europe and eastern North America we found 11 Pristionchus species that are closely associated with scarab beetles and the Colorado potato beetle. However, P. pacificus was not commonly found in association with scarab beetles in these studies. Here, we describe the results of a similar survey of scarab beetles in Japan. Pristionchus pacificus was the most common Pristionchus species on scarab beetles in Japan, with 40 out of 43 (93%) isolates. The other Pristionchus isolates represent three novel species, which we refer to as Pristionchus sp. 11, Pristionchus sp. 14, and Pristionchus sp. 15. Thirty-seven of the established P. pacificus strains were found on the oriental beetle Exomala orientalis. Laboratory studies with the sex pheromone (Z)-7-tetradecen-2-one of the oriental beetle revealed that P. pacificus shows strong olfactory attraction to the beetle's sex pheromone, which provides a potential mechanism for the recognition and interaction of P. pacificus and E. orientalis. Together, this study identifies P. pacificus as the most common Pristionchus nematode in field studies in Japan, identifies E. orientalis as an important host species, and provides the basis for the ecology of P. pacificus.

Pristionchus Pacificus wurde als Organismus Fadenwurm Satelliten in der evolution&auml;ren Entwicklungsbiologie entwickelt. Detaillierte Untersuchungen der Vulva Entwicklung ergab mehrere Unterschiede in der genetischen und molekularen Kontrolle in s. Pacificus im Vergleich zu den Modellorganismus Caenorhabditis Elegans. Um evolution&auml;re Entwicklungsbiologie in einem umfassenden evolution&auml;ren Kontext zu platzieren, haben solche Studien mit &Ouml;kologie erg&auml;nzt werden. In den letzten Feldstudien in Westeuropa und Nordamerika fanden wir 11 Pristionchus-Arten, die eng mit Skarab&auml;us-K&auml;fer und den Kartoffelk&auml;fer sind. S. Pristionchus pacificus se ha desarrollado como un organismo sat&#xE9;lite de nematodos en la biolog&#xED;a del desarrollo evolutivo. The environment has a strong effect on development as is best seen in the various examples of phenotypic plasticity. Besides abiotic factors, the interactions between organisms are part of the adaptive forces shaping the evolution of species. To study how ecology influences development, model organisms have to be investigated in their environmental context. We have recently shown that the nematode Pristionchus pacificus and its relatives are closely associated with scarab beetles with a high degree of species specificity. For example, P. pacificus is associated with the oriental beetle Exomala orientalis in Japan and the northeastern United States, whereas Pristionchus maupasi is primarily isolated from cockchafers of the genus Melolontha in Europe. Here, we investigate how Pristionchus nematodes identify their specific insect hosts by using chemotaxis studies originally established in Caenorhabditis elegans. We observed that P. maupasi is exclusively attracted to phenol, one of the sex attractants of Melolontha beetles, and that attraction was also observed when washes of adult beetles were used instead of pure compounds. Furthermore, P. maupasi chemoattraction to phenol synergizes with plant volatiles such as the green leaf alcohol and linalool, demonstrating that nematodes can integrate distinct chemical senses from multiple trophic levels. In contrast, another cockchafer-associated nematode, Diplogasteriodes magnus, was not strongly attracted to phenol. We conclude that interception of the insect communication system might be a recurring strategy of Pristionchus nematodes but that different nematodes use distinct chemical cues for finding their beetle hosts.

Recientemente hemos demostrado que el nematodo Pristionchus pacificus y sus familiares est&#xE1;n estrechamente relacionados con los escarabajos con un alto grado de especificidad de especie. Por ejemplo, P. pacificus se asocia con el escarabajo oriental orientalis Exomala en Jap&#xF3;n y en el noreste de Estados Unidos, mientras que Pristionchus maupasi es principalmente aislada de abejorros del g&#xE9;nero Melolontha en Europa. En este sentido, investigar c&#xF3;mo los nem&#xE1;todos Pristionchus identificar los insectos hospedadores espec&#xED;ficos mediante el uso de estudios de quimiotaxis establecidas originalmente en el Caenorhabditis elegans. The geographical mosaic theory of coevolution predicts that different local species interactions will shape population traits, but little is known about the molecular factors involved in mediating the specificity of these interactions. Pristionchus nematodes associate with different scarab beetles around the world, with Pristionchus pacificus isolated primarily from the oriental beetle in Japan. In particular, the constituent populations of P. pacificus represent a rare opportunity to study multiple specialized interactions and the mechanisms that influence population traits at the genetic level. We identified a component of the cGMP signaling pathway to be involved in the natural variation for sensing the insect pheromone ETDA, using targeted introgression lines, exogenous cGMP treatment, and a null egl-4 allele. Our data strongly implicate egl-4 as one of several loci involved in behavioral variation in P. pacificus populations. That EGL-4 homologs have been independently implicated for behavioral variations in other invertebrate models suggests that EGL-4 may act as a modulator for interspecies behavioral repertoires across large phylogenetic distances.

Flowers develop from floral meristems, which harbor stem cells that support the growth of floral organs. The MADS domain transcription factor AGAMOUS (AG) plays a central role in floral patterning and is required not only for the specification of the two reproductive organ types, but also for termination of stem cell fate. Using a highly conserved cis-regulatory motif as bait, we identified the bZIP transcription factor PERIANTHIA (PAN) as a direct regulator of AG in Arabidopsis. PAN and AG expression domains overlap, and mutations in either the PAN-binding site or PAN itself abolish the activity of a reporter devoid of redundant elements. Whereas under long-day conditions pan mutants have merely altered floral organ number, they display in addition typical AG loss-of-function phenotypes when grown under short days. Consistently, we found reduced AG RNA levels in these flowers. Finally, we show that PAN expression persists in ag mutant flowers, suggesting that PAN and AG are engaged in a negative-feedback loop, which might be mediated by the stem-cell-inducing transcription factor WUSCHEL (WUS).
