&#x76F8;&#x4E92;&#x4F5C;&#x7528;&#x5BF9;&#x6620;&#x4F53;&#x7684; 2&#39;3 &#39;-didehydro-2&#39;&#xFF0C;3&#39;-&#x8131;&#x6C27;-fluorocytidine &#x4E0E;&#x91CE;&#x751F;&#x578B;&#x548C; M184V &#x7A81;&#x53D8;&#x827E;&#x6ECB;&#x75C5;&#x6BD2; 1 &#x9006;&#x8F6C;&#x5F55;&#x9176;&#x3002;

Both the beta-D-(+) and beta-L-(-)-enantiomers of 2',3'-didehydro-2',3'-dideoxy-5-fluorocytidine (D4FC) are clinically relevant compounds because of their potent anti-HIV and anti-HBV activities. Cross-resistance to L-D4FC with HBV containing a mutation in the conserved polymerase YMDD region has been observed. In order to better understand the effects of stereochemistry on planar 5-fluorinated cytidine analogs and to gain insight into resistance caused by YMDD mutations in HIV-1 reverse transcriptase (RT), a combination of transient kinetic studies and computer modeling were employed. In contrast to studies with the (+) and (-) isomers of 3TC-TP and FTC-TP, it was found that wild type RT had a high enantiomeric selectivity between the D-(+) and L-(-) isomers of D4FC-TP. While no resistance was conferred by the methionine 184 to valine mutation to D-D4FC-TP, L-D4FC-TP was incorporated 50- to 70-fold less efficiently. The kinetic parameters of incorporation in the presence of L-D4FC-TP by RT(WT) and the mechanism of resistance by RT(M184V) were found to be distinct from those seen with the corresponding L-isomers containing an oxathiolane ring: (-)-3TC-TP and (-)-FTC-TP. Molecular modeling suggests that L- and D-D4FC-TP are positioned in the active site favorably for incorporation by RT(WT) and that L-D4FC-TP, but not D-D4FC-TP, is sterically hindered by the addition of a beta branched amino acid at position 184 of RT(M184V).

&#xC0; la fois le b&#xEA;ta-D-(+) et le b&#xEA;ta-L-(-)-&#xE9;nantiom&#xE8;res de 2 &#x26;#39;, 3&#x26;#39;-did&#xE9;hydro-2&#x26;#39;, 3&#x26;#39;-did&#xE9;soxy-5-fluorocytidine (D4FC) sont compos&#xE9;s cliniquement pertinentes en raison de leur puissant anti-VIH et anti-VHB activit&#xE9;s. Une r&#xE9;sistance crois&#xE9;e &#xE0; la L-D4FC par le VHB contenant une mutation dans la r&#xE9;gion conserv&#xE9;e YMDD polym&#xE9;rase a &#xE9;t&#xE9; observ&#xE9;e. Contrairement aux &#xE9;tudes avec le (+) et (-) isom&#xE8;res du 3TC-TP et de la FTC-TP, il a &#xE9;t&#xE9; constat&#xE9; que le type sauvage RT avait une haute s&#xE9;lectivit&#xE9; &#xE9;nantiom&#xE9;rique entre le D-(+) et L-(-) isom&#xE8;res de D4FC-TP. Bien qu&#x26;#39;aucune r&#xE9;sistance a &#xE9;t&#xE9; conf&#xE9;r&#xE9; par la m&#xE9;thionine 184 en valine mutation &#xE0; D-D4FC-TP, L-D4FC-TP a &#xE9;t&#xE9; constitu&#xE9;e 50 - &#xE0; 70 fois moins efficace. Les param&#xE8;tres cin&#xE9;tiques de l&#x26;#39;incorporation dans la pr&#xE9;sence de L-D4FC-TP par RT (WT) et le m&#xE9;canisme de r&#xE9;sistance par RT (M184V) ont &#xE9;t&#xE9; trouv&#xE9;s &#xE0; &#xEA;tre distincts de ceux observ&#xE9;s avec les correspondants de L-isom&#xE8;res contenant un cycle oxathiolane: (- )-3TC-TP et (-)-FTC-TP. Mod&#xE9;lisation mol&#xE9;culaire indique que L et D-D4FC-TP sont positionn&#xE9;s dans le site actif favorablement pour l&#x26;#39;incorporation par RT (WT) et que la L-D4FC-TP, mais pas D-D4FC-TP, est st&#xE9;riquement emp&#xEA;ch&#xE9; par l&#x26;#39;addition d&#x26;#39;une b&#xEA;ta ramifi&#xE9; acide amin&#xE9; en position 184 du RT (M184V).

Il beta-D-(+) e il beta-L-(-)-enantiomeri di 2&#39;,3&#39;-didehydro-2&#39;,3&#39;-dideoxy-5-fluorocytidine (D4FC) sono composti clinicamente rilevanti a causa della loro potente attivit&agrave; anti-HIV e anti-HBV. &Egrave; stata osservata resistenza crociata a L-D4FC con HBV contenente una mutazione nella regione conservata polimerasi YMDD. Al fine di meglio comprendere gli effetti della stereochimica su analoghi citidina 5-fluorurati planari e di acquisire approfondita della resistenza causata da mutazioni YMDD in HIV-1 reverse transcriptase (RT), sono stati impiegati una combinazione di studi cinetici transitori e la modellizzazione al computer. In contrasto con gli studi con il (+) e (-) isomeri di 3TC-TP e FTC-TP, &egrave; stato trovato quello selvaggio tipo RT aveva un&#39;elevata selettivit&agrave; enantiomerica tra gli isomeri D-(+) e L-(-) di D4FC-TP. Mentre nessuna resistenza venne conferita da metionina 184 a mutazione valina a D-D4FC-TP, TP-L-D4FC &egrave; stato incorporato 50 - a 70 volte meno efficiente. I parametri cinetici di incorporazione in presenza di L-D4FC-TP da RT(WT) e il meccanismo di resistenza di RT(M184V) sono stati trovati per essere distinti da quelli osservati con il corrispondenti L-isomeri contenente un anello oxathiolane: (-)-3TC-TP e (-)-FTC-modellistica molecolare TP. suggerisce che L - e D-D4FC-TP sono posizionati nel sito attivo favorevolmente per l&#39;incorporazione di RT(WT) e che L-D4FC-TP, ma non D-D4FC-TP, stericamente &egrave; ostacolato dall&#39;aggiunta di un beta ramificata dell&#39;amminoacido in posizione 184 del RT(M184V).

In Escherichia coli the response regulator SprE (RssB) facilitates degradation of the sigma factor RpoS by delivering it to the ClpXP protease. This process is regulated: RpoS is degraded in logarithmic phase but becomes stable upon carbon starvation, resulting in its accumulation. Because SprE contains a CheY domain with a conserved phosphorylation site (D58), the prevailing model posits that this control is mediated by phosphorylation. To test this model, we mutated the conserved response regulator phosphorylation site (D58A) of the chromosomal allele of sprE and monitored RpoS levels in response to carbon starvation. Though phosphorylation contributed to the SprE basal activity, we found that RpoS proteolysis was still regulated upon carbon starvation. Furthermore, our results indicate that phosphorylation of wild-type SprE occurs by a mechanism that is independent of acetyl phosphate.

RpoS proteolysis is regulated by a mechanism that does not require the SprE (RssB) response regulator phosphorylation site.

Here we clarify the mechanism of this repression and provide insight into the signaling pathways that feed into this regulation. We show that LrhA represses RpoS at the level of translation in a manner that is dependent on the small RNA (sRNA) chaperone Hfq. Although LrhA also represses the transcription of the sRNA RprA, its regulation of RpoS mainly occurs independently of RprA. To better understand the physiological signals affecting this pathway, a transposon mutagenesis screen was carried out to find factors affecting LrhA activity levels. The RcsCDB phosphorelay system, a cell envelope stress-sensing pathway, was found to repress lrhA synthesis. In addition, mutations in the gene encoding the DNA motor protein FtsK induce lrhA synthesis, which may explain why such strains fail to accumulate RpoS in stationary phase.

Para entender mejor las se&#xF1;ales fisiol&#xF3;gicas que afectan a esta v&#xED;a, una pantalla de mutag&#xE9;nesis de transposones se llev&#xF3; a cabo para encontrar los factores que afectan los niveles de actividad LrhA. Here we present a liquid chromatography (LC)-electrospray ionization tandem mass spectrometry (ESI-MS/MS) method for reliable measurement of 141 metabolites, including components of central carbon, amino acid, and nucleotide metabolism. The selected LC approach, hydrophilic interaction chromatography with an amino column, effectively separates highly water soluble metabolites that fail to retain using standard reversed-phase chromatography. MS/MS detection is achieved by scanning through numerous selected reaction monitoring events on a triple quadrupole instrument. When applied to extracts of Escherichia coli grown in [12C]- versus [13C]glucose, the method reveals appropriate 12C- and 13C-peaks for 79 different metabolites.

The sigma(S) subunit of RNA polymerase is a master regulator of Escherichia coli that retards cellular senescence and bestows cells with general stress protective functions during growth arrest. We show that mutations and drugs triggering translational errors elevate sigma(S) levels and stability. Furthermore, mutations enhancing translational fidelity attenuate induction of the rpoS regulon and prevent stabilization of sigma(S) upon carbon starvation. Destabilization of sigma(S) by increased proofreading requires the presence of the sigma(S) recognition factor SprE (RssB) and the ClpXP protease. The data further suggest that sigma(S) becomes stabilized upon starvation as a result of ClpP sequestration and this sequestration is enhanced by oxidative modifications of aberrant proteins produced by erroneous translation. ClpP overproduction counteracted starvation-induced stabilization of sigma(S), whereas overproduction of a ClpXP substrate (ssrA-tagged GFP) stabilized sigma(S) in exponentially growing cells. We present a model for the sequence of events leading to the accumulation and activation of sigma(S) upon carbon starvation, which are linked to alterations in both ribosomal fidelity and efficiency.

Se demuestra que las mutaciones y los medicamentos que desencadenan los errores de traducci&#xF3;n elevar sigma (S) los niveles y la estabilidad. Por otra parte, las mutaciones mejorando la inducci&#xF3;n de traslaci&#xF3;n atenuar la fidelidad del regul&#xF3;n rpoS e impedir la estabilizaci&#xF3;n de sigma (S) a la inanici&#xF3;n de carbono. La desestabilizaci&#xF3;n de sigma (S) por el aumento de correcci&#xF3;n de pruebas requiere la presencia de la sigma (S) reconocimiento factor de SPRE (RSSB) y la proteasa ClpXP. Los datos sugieren adem&#xE1;s que sigma (S) se estabiliza a la inanici&#xF3;n como resultado de la captura de ClpP y este secuestro se ve reforzada por modificaciones oxidativas de prote&#xED;nas aberrantes producidos por traducci&#xF3;n err&#xF3;nea. Sobreproducci&#xF3;n ClpP contrarrestar la hambruna inducida por la estabilizaci&#xF3;n de sigma (S), mientras que la sobreproducci&#xF3;n de un sustrato ClpXP (ssrA marcada con GFP) estabilizado sigma (S) en c&#xE9;lulas de crecimiento exponencial. The community of organisms inhabiting the water-filled leaves of the carnivorous pitcher-plant Sarracenia purpurea includes arthropods, protozoa and bacteria, and serves as a model system for studies of food web dynamics. Despite the wealth of data collected by ecologists and zoologists on this food web, very little is known about the bacterial assemblage in this microecosystem. We used terminal restriction fragment length polymorphism (T-RFLP) analysis to quantify bacterial diversity within the pitchers as a function of pitcher size, pH of the pitcher fluid and the presence of the keystone predator in this food web, larvae of the pitcher-plant mosquito Wyeomyia smithii. Results were analysed at two spatial scales: within a single bog and across three isolated bogs. Pitchers were sterile before they opened and composition of the bacterial assemblage was more variable between different bogs than within bogs. Measures of bacterial richness and diversity were greater in the presence of W. smithii and increased with increasing pitcher size. Our results suggest that fundamental ecological concepts derived from macroscopic food webs can also be used to predict the bacterial assemblages in pitcher plants.

La communaut&#xE9; d&#x26;#39;organismes vivant dans les feuilles remplies d&#x26;#39;eau de la carnivores sarrac&#xE9;nie Sarracenia purpurea comprend des arthropodes, des protozoaires et des bact&#xE9;ries, et sert en tant que syst&#xE8;me mod&#xE8;le pour les &#xE9;tudes de dynamique du r&#xE9;seau alimentaire. Malgr&#xE9; la richesse des donn&#xE9;es collect&#xE9;es par les &#xE9;cologistes et les zoologistes sur cette cha&#xEE;ne alimentaire, on sait tr&#xE8;s peu sur le rassemblement bact&#xE9;rienne dans ce micro-&#xE9;cosyst&#xE8;me. Nous avons utilis&#xE9; la borne de longueur des fragments de restriction polymorphisme (T-RFLP) pour quantifier la diversit&#xE9; bact&#xE9;rienne dans les cruches en fonction de la taille de lanceur, le pH du fluide lanceur et la pr&#xE9;sence du pr&#xE9;dateur cl&#xE9; de vo&#xFB;te de cette cha&#xEE;ne alimentaire, les larves de la sarrac&#xE9;nie pourpre moustiques Wyeomyia smithii. Les r&#xE9;sultats ont &#xE9;t&#xE9; analys&#xE9;s &#xE0; deux &#xE9;chelles spatiales: dans une tourbi&#xE8;re unique et &#xE0; travers trois tourbi&#xE8;res isol&#xE9;es. Pichets &#xE9;taient st&#xE9;riles avant leur ouverture et la composition de l&#x26;#39;assemblage bact&#xE9;rienne &#xE9;tait plus variable entre les tourbi&#xE8;res diff&#xE9;rentes de celles dans les tourbi&#xE8;res. The master regulator of stationary phase in Escherichia coli, RpoS, responds to carbon availability through changes in stability, but the individual steps in the pathway are unknown. Here we systematically block key steps of glycolysis and the citric acid cycle and monitor the effect on RpoS degradation in vivo. Nutrient upshifts trigger RpoS degradation independently of protein synthesis by activating metabolic pathways that generate small energy molecules. Using metabolic mutants and inhibitors, we show that ATP, but not GTP or NADH, is necessary for RpoS degradation. In vitro reconstitution assays directly demonstrate that ClpXP fails to degrade RpoS, but not other proteins, at low ATP hydrolysis rates. These data suggest that cellular ATP levels directly control RpoS stability.

There is widespread agreement that science, technology, engineering, and mathematics programs should provide undergraduates with research experience. Practical issues and limited resources, however, make this a challenge. We have developed a bioinformatics project that provides a course-based research experience for students at a diverse group of schools and offers the opportunity to tailor this experience to local curriculum and institution-specific student needs. We assessed both attitude and knowledge gains, looking for insights into how students respond given this wide range of curricular and institutional variables. While different approaches all appear to result in learning gains, we find that a significant investment of course time is required to enable students to show gains commensurate to a summer research experience. An alumni survey revealed that time spent on a research project is also a significant factor in the value former students assign to the experience one or more years later. We conclude: 1) implementation of a bioinformatics project within the biology curriculum provides a mechanism for successfully engaging large numbers of students in undergraduate research; 2) benefits to students are achievable at a wide variety of academic institutions; and 3) successful implementation of course-based research experiences requires significant investment of instructional time for students to gain full benefit.
