Malgr&eacute; son importance pour la maturation de l&#39;ARN et de la d&eacute;gradation chez Escherichia coli, on conna&icirc;t la structure de la RNase E ou son m&eacute;canisme d&#39;action. Nous avons mod&eacute;lis&eacute; la structure tridimensionnelle d&#39;un domaine essentiel d&#39;amino-terminale de RNase E sur la base de son homologie de s&eacute;quence pour la famille S1 de domaines de liaison &agrave; l&#39;ARN. Chacun des cinq r&eacute;sidus aromatiques surface expos&eacute;e et surtout les 14 r&eacute;sidus basiques de ce domaine RNase E ont &eacute;t&eacute; remplac&eacute;s par alanine pour d&eacute;terminer leur importance pour la fonction de RNase E. Tous les r&eacute;sidus de surface essentielles pour la croissance et la r&eacute;troaction la r&eacute;gulation cellulaire de la synth&egrave;se de RNase E mapp&eacute;e &agrave; une extr&eacute;mit&eacute; du domaine. Des essais in vitro indiquent que ces r&eacute;sidus essentiels tombent dans deux groupes fonctionnellement distinctes qui forment des grappes discr&egrave;tes sur des faces oppos&eacute;es du domaine S1. Despite its importance for RNA processing and degradation in Escherichia coli, little is known about the structure of RNase E or its mechanism of action. We have modelled the three-dimensional structure of an essential amino-terminal domain of RNase E on the basis of its sequence homology to the S1 family of RNA-binding domains. Each of the five surface-exposed aromatic residues and most of the 14 basic residues of this RNase E domain were replaced with alanine to determine their importance for RNase E function. All the surface residues essential for cell growth and feedback regulation of RNase E synthesis mapped to one end of the domain. In vitro assays indicate that these essential residues fall into two functionally distinct groups that form discrete clusters on opposite faces of the S1 domain. One group, comprising Phe-57, Phe-67 and Lys-112 [corrected], is of general importance for the ribonuclease activity of RNase E, whereas the other group, comprising Lys-37 and Tyr-60, is entirely dispensable for catalytic activity in vitro. The side-chains of two residues previously identified as sites of temperature-sensitive mutations lie buried directly beneath the surface region defined by Phe-57, Phe-67 and Lys-112 [corrected], which probably enhances RNase E activity by making a crucial contribution to the binding of substrate RNAs. In contrast to the S1 domain, an arginine-rich RNA-binding domain in the carboxyl half of RNase E appears to have a more peripheral role in RNase E function, as it is not required for feedback regulation, cell growth or ribonuclease activity.

Two distinct regions on the surface of an RNA-binding domain are crucial for RNase E function.

Trotz seiner Bedeutung f&uuml;r RNA-Verarbeitung und Abbau in Escherichia coli ist wenig &uuml;ber die Struktur der RNase E oder seinen Wirkmechanismus bekannt. Wir haben die dreidimensionale Struktur einer wesentlichen amino-Terminal-Dom&auml;ne von RNase E auf der Grundlage ihrer Sequenz-Homologie der S1-Familie von RNA bindenden Dom&auml;nen modelliert. A pesar de su importancia para el proceso del ARN y la degradaci&oacute;n en Escherichia coli, poco se sabe sobre la estructura de RNasa E o su mecanismo de acci&oacute;n. Nosotros hemos modelado de la estructura tridimensional de un dominio amino-terminal esencial de RNasa E sobre la base de su homolog&iacute;a de secuencia a la familia S1 de dominios de uni&oacute;n de ARN. Cada uno de los cinco residuos arom&aacute;ticos de superficie expuesta y la mayor&iacute;a de los 14 residuos b&aacute;sicos de este dominio RNasa E fueron reemplazados con alanina para determinar su importancia para la funci&oacute;n de RNasa E. Toda los superficies residuos esenciales para la regulaci&oacute;n de crecimiento y la regeneraci&oacute;n celular de s&iacute;ntesis de RNasa E asignado a un extremo del dominio. Ensayos in vitro indican que estos residuos esenciales se dividen en dos grupos funcionalmente distintos que forman racimos discretos en caras opuestas del dominio S1. Un grupo compuesto por Phe-57, Phe-67 y Lys-112 [corregido], es de importancia general para la actividad de la ribonucleasa de RNasa E, mientras que el otro grupo, compuesto por Lys-37 y Tyr-60, es totalmente prescindible para la actividad catal&iacute;tica in vitro. Las cadenas laterales de dos residuos identificados previamente como sitios de mutaciones termosensibles se encuentran enterradas directamente debajo de la superficie regi&oacute;n definida por Phe-57, Phe-67 y Lys-112 [corregido], que probablemente mejora la actividad RNasa E haciendo una contribuci&oacute;n crucial a la Uni&oacute;n del sustrato RNAs. En contraste con el dominio de S1, un dominio de uni&oacute;n de ARN ricos en arginina en el carboxilo mitad de RNasa E aparece tener un papel m&aacute;s perif&eacute;rico en funci&oacute;n de la RNasa E, ya que no es necesaria para la regulaci&oacute;n de la retroalimentaci&oacute;n, crecimiento o ribonucleasa actividad de la c&eacute;lula.

RNase E is an endonuclease that plays a central role in RNA processing and degradation in Escherichia coli. Like its E. coli homolog RNase G, RNase E shows a marked preference for cleaving RNAs that bear a monophosphate, rather than a triphosphate or hydroxyl, at the 5' end. To investigate the mechanism by which 5'-terminal phosphorylation can influence distant cleavage events, we have developed fluorogenic RNA substrates that allow the activity of RNase E and RNase G to be quantified much more accurately and easily than before. Kinetic analysis of the cleavage of these substrates by RNase E and RNase G has revealed that 5' monophosphorylation accelerates the reaction not by improving substrate binding, but rather by enhancing the catalytic potency of these ribonucleases. Furthermore, the presence of a 5' monophosphate can increase the specificity of cleavage site selection within an RNA. Although monomeric forms of RNase E and RNase G can cut RNA, the ability of these enzymes to discriminate between RNA substrates on the basis of their 5' phosphorylation state requires the formation of protein multimers. Among the molecular mechanisms that could account for these properties are those in which 5'-end binding by one enzyme subunit induces a protein structural change that accelerates RNA cleavage by another subunit.

Catalytic activation of multimeric RNase E and RNase G by 5'-monophosphorylated RNA.

These conserved elements could serve as epitopes to be targeted by a vaccine against HIV-1. Here we perform a systematic structural analysis of representative human anti-V3 monoclonal antibodies in complex with V3 peptides, revealing that the crown of V3 has four conserved structural elements: an arch, a band, a hydrophobic core and the peptide backbone. These are either unaffected by or are subject to minimal sequence variation. As these regions are targeted by cross-clade neutralizing human antibodies, they provide a blueprint for the design of vaccine immunogens that could elicit broadly cross-reactive protective antibodies.

V3 loop is a major neutralizing determinant of the HIV-1 gp120. Using 3D structures of cholera toxin B subunit (CTB), complete V3 in the gp120 context, and V3 bound to a monoclonal antibody (mAb), we designed two V3-scaffold immunogen constructs (V3-CTB). The full-length V3-CTB presenting the complete V3 in a structural context mimicking gp120 was recognized by the large majority of our panel of 24 mAbs. The short V3-CTB presenting a V3 fragment in the conformation observed in the complex with the 447-52D Fab, exhibited high-affinity binding to this mAb. The immunogens were evaluated in rabbits using DNA-prime/protein-boost protocol. Boosting with the full-length V3-CTB induced high anti-V3 titers in sera that potently neutralize multiple HIV virus strains. The short V3-CTB was ineffective. The results suggest that very narrow antigenic profile of an immunogen is associated with poor Ab response. An immunogen with broader antigenic activity elicits robust Ab response.

V3-Loop ist ein ausschlaggebender neutralisierende Faktor f&uuml;r die HIV-1 gp120. Mit 3D Strukturen der Cholera Toxin B Untereinheit (CTB), komplette V3 im Zusammenhang mit gp120 und V3 verpflichtet, ein monoklonaler Antik&ouml;rper (mAb), gestalteten wir zwei V3-Ger&uuml;st Immunogen Konstrukte (V3-CTB). Der in V3-CTB pr&auml;sentiert die komplette V3 in einem strukturellen Kontext imitiert gp120 wurde von der gro&szlig;en Mehrheit unserer Panel von 24 mAbs anerkannt. Die kurze V3-CTB pr&auml;sentieren ein V3-Fragment in der Konformation beobachtet in dem Komplex mit der 447-52D Fab, hoher Affinit&auml;t binden an diese mAb ausgestellt. Bewertet wurden die Immunogenen bei Kaninchen mit DNA-Regierungschef/Protein-Boost-Protokoll. F&ouml;rderung mit der in V3-CTB induziert hohe Anti-V3-Titer im Serum, die mehrere HIV-Virusst&auml;mme dabei wirksam neutralisieren. Die kurze V3-CTB war unwirksam. Die Ergebnisse legen nahe, dass sehr schmale Antigene Profil ein Immunogen Armen Ab Antwort zugeordnet ist. Ein Immunogen mit breiteren Antigene Aktivit&auml;t l&ouml;st robuste Ab Antwort.

The V3 epitope is a known target for HIV-1 neutralizing antibodies (NAbs), and V3-scaffold fusion proteins used as boosting immunogens after gp120 DNA priming were previously shown to induce NAbs in rabbits. Here, we evaluated whether the breadth and potency of the NAb response could be improved when boosted with rationally designed V3-scaffold immunogens. Rabbits were primed with codon-optimized clade C gp120 DNA and boosted with one of five V3-cholera toxin B fusion proteins (V3-CTBs) or with double combinations of these. The inserts in these immunogens were designed to display V3 epitopes shared by the majority of global HIV-1 isolates. Double combinations of V3-CTB immunogens generally induced more broad and potent NAbs than did boosts with single V3-CTB immunogens, with the most potent and broad NAbs elicited with the V3-CTB carrying the consensus V3 of clade C (V3(C)-CTB), or with double combinations of V3-CTB immunogens that included V3(C)-CTB. Neutralization of tier 1 and 2 pseudoviruses from clades AG, B, and C and of peripheral blood mononuclear cell (PBMC)-grown primary viruses from clades A, AG, and B was achieved, demonstrating that priming with gp120 DNA followed by boosts with V3-scaffold immunogens effectively elicits cross-clade NAbs. Focusing on the V3 region is a first step in designing a vaccine targeting protective epitopes, a strategy with potential advantages over the use of Env, a molecule that evolved to protect the virus by poorly inducing NAbs and by shielding the epitopes that are most critical for infectivity.

Preferential usage of immunoglobulin (Ig) genes that encode antibodies (Abs) against various pathogens is rarely observed and the nature of their dominance is unclear in the context of stochastic recombination of Ig genes. The hypothesis that restricted usage of Ig genes predetermines the antibody specificity was tested in this study of 18 human anti-V3 monoclonal Abs (mAbs) generated from unrelated individuals infected with various subtypes of HIV-1, all of which preferentially used pairing of the VH5-51 and VL lambda genes. Crystallographic analysis of five VH5-51/VL lambda-encoded Fabs complexed with various V3 peptides revealed a common three dimensional (3D) shape of the antigen-binding sites primarily determined by the four complementarity determining regions (CDR) for the heavy (H) and light (L) chains: specifically, the H1, H2, L1 and L2 domains. The CDR H3 domain did not contribute to the shape of the binding pocket, as it had different lengths, sequences and conformations for each mAb. The same shape of the binding site was further confirmed by the identical backbone conformation exhibited by V3 peptides in complex with Fabs which fully adapted to the binding pocket and the same key contact residues, mainly germline-encoded in the heavy and light chains of five Fabs. Finally, the VH5-51 anti-V3 mAbs recognized an epitope with an identical 3D structure which is mimicked by a single mimotope recognized by the majority of VH5-51-derived mAbs but not by other V3 mAbs. These data suggest that the identification of preferentially used Ig genes by neutralizing mAbs may define conserved epitopes in the diverse virus envelopes. This will be useful information for designing vaccine immunogen inducing cross-neutralizing Abs.

Bevorzugte Verwendung von Immunglobulin (Ig) Gene, die kodieren (Abs) Antik&ouml;rper gegen verschiedene Krankheitserreger wird selten beobachtet, und die Natur ihre Dominanz ist unklar im Zusammenhang mit stochastischen Rekombination der Ig-Gene. El uso preferente de inmunoglobulina (Ig) los genes que codifican los anticuerpos (Acs) contra varios pat&#xF3;genos rara vez se observa y la naturaleza de su dominio es claro en el contexto de la recombinaci&#xF3;n de los genes de Ig estoc&#xE1;stico. La hip&#xF3;tesis de que el uso restringido de genes de Ig predetermina la especificidad del anticuerpo se prob&#xF3; en este estudio de 18 humanos anti-V3 Abs monoclonales (mAb) generados a partir de individuos no relacionados infectados con varios subtipos de VIH-1, todos los cuales preferentemente utilizados emparejamiento de la VH5 -51 y los genes VL lambda. El an&#xE1;lisis cristalogr&#xE1;fico de cinco VH5-51/VL lambda codificados Fab complejos con varios p&#xE9;ptidos V3 revel&#xF3; un com&#xFA;n tres dimensiones (3D) la forma de los sitios de uni&#xF3;n ant&#xED;geno-determinada principalmente por la complementariedad de la determinaci&#xF3;n de cuatro regiones (CDR) de la pesada (H) y ligeras (L) las cadenas: espec&#xED;ficamente, el H1, H2, L1 y L2 dominios. El CDR H3 dominio no contribuyen a la forma del bolsillo de uni&#xF3;n, ya que ten&#xED;a diferentes longitudes, secuencias y conformaciones para cada AcMo. La misma forma del sitio de uni&#xF3;n se confirm&#xF3; adem&#xE1;s por la conformaci&#xF3;n columna vertebral id&#xE9;ntica exhibida por V3 p&#xE9;ptidos en el complejo con Fab que plenamente adaptados a la uni&#xF3;n de bolsillo y los mismos residuos clave de contacto, principalmente la l&#xED;nea germinal-codificada en las cadenas pesada y ligera de cinco Fabs . Finalmente, los VH5-51 anti-V3 mAbs reconocen un ep&#xED;topo con una estructura id&#xE9;ntica 3D que se simula por una sola mimotopo reconocido por la mayor&#xED;a de los mAbs VH5-51-derivados, pero no por otros mAbs V3. Estos datos sugieren que la identificaci&#xF3;n de genes de Ig preferentemente utilizados por mAb neutralizantes puede definir ep&#xED;topes conservados en los sobres de virus diversos. Esta informaci&#xF3;n ser&#xE1; &#xFA;til para el dise&#xF1;o de vacunas que inducen inmun&#xF3;geno neutralizantes cruzados Abs.
