Dans cet article, nous pr&eacute;sentons la proc&eacute;dure de calcul IPRO (proc&eacute;dure it&eacute;rative de prot&eacute;ine de refonte et optimisation) pour la refonte d&#39;une biblioth&egrave;que de prot&eacute;ine combinatoire enti&egrave;re en une seule &eacute;tape, en utilisant les fonctions de notation bas&eacute;e sur l&#39;&eacute;nergie. IPRO s&#39;appuie sur l&#39;identification de mutations dans les s&eacute;quences parentales, qui, une fois transmises en aval dans la biblioth&egrave;que combinatoire, am&eacute;liorer la qualit&eacute; moyenne de la biblioth&egrave;que (p. ex., stabilit&eacute;, contraignant l&#39;affinit&eacute;, activit&eacute; sp&eacute;cifique, etc.). Choix de conception de r&eacute;sidus et rotam&egrave;re sont pilot&eacute;es par une formulation globalement convergente mixte de programmation lin&eacute;aire. Contrairement &agrave; la plupart des approches computationnelles disponibles, la proc&eacute;dure permet de mouvement de la colonne vert&eacute;brale ainsi qu&#39;arrimer des ligands associ&eacute;s apr&egrave;s plusieurs it&eacute;rations de conception pr&eacute;d&eacute;termin&eacute;e. IPRO peut &eacute;galement &ecirc;tre utilis&eacute;, comme un cas limite, pour la refonte d&#39;une poign&eacute;e de s&eacute;quences individuelles ou. A number of computational approaches have been developed to reengineer promising chimeric proteins one at a time through targeted point mutations. In this article, we introduce the computational procedure IPRO (iterative protein redesign and optimization procedure) for the redesign of an entire combinatorial protein library in one step using energy-based scoring functions. IPRO relies on identifying mutations in the parental sequences, which when propagated downstream in the combinatorial library, improve the average quality of the library (e.g., stability, binding affinity, specific activity, etc.). Residue and rotamer design choices are driven by a globally convergent mixed-integer linear programming formulation. Unlike many of the available computational approaches, the procedure allows for backbone movement as well as redocking of the associated ligands after a prespecified number of design iterations. IPRO can also be used, as a limiting case, for the redesign of a single or handful of individual sequences. The application of IPRO is highlighted through the redesign of a 16-member library of Escherichia coli/Bacillus subtilis dihydrofolate reductase hybrids, both individually and through upstream parental sequence redesign, for improving the average binding energy. Computational results demonstrate that it is indeed feasible to improve the overall library quality as exemplified by binding energy scores through targeted mutations in the parental sequences.

IPRO: an iterative computational protein library redesign and optimization procedure.

Eine Reihe von computational Ans&auml;tze wurden entwickelt, um vielversprechende Chim&auml;re Proteinen eins zu einem Zeitpunkt durch gezielte Punktmutationen umprogrammiert. R&uuml;ckstand und Rotamer Design-Entscheidungen werden durch eine Global konvergente gemischt-ganzzahlige Lineare Programmierung Formulierung angetrieben. Im Gegensatz zu vielen der verf&uuml;gbaren computational Ans&auml;tze erm&ouml;glicht das Verfahren R&uuml;ckgrat Bewegung als auch die redocking der zugeh&ouml;rigen Liganden nach einer vorgegebenen Anzahl von Design-Iterationen. IPRO kann auch, als einschr&auml;nkende Fall f&uuml;r die Neugestaltung eines Einzel-oder einer Handvoll einzelne Sequenzen verwendet werden. Die Anwendung von IPRO ist durch die Neugestaltung einer 16-k&ouml;pfigen-Bibliothek von Escherichia coli/Bacillus Subtilis Dihydrofolate Reduktase Hybriden, sowohl individuell als auch durch vorgeschaltete elterliche Sequenz Neugestaltung, zur Verbesserung der durchschnittlichen Bindungsenergie hervorgehoben. Computational Ergebnisse zeigen, dass es tats&auml;chlich zur Verbesserung der allgemeinen Bibliothek-Qualit&auml;t, wie von Bindungsenergie Resultate durch gezielte Mutationen in den elterlichen Sequenzen machbar ist.

IPRO: eine iterative computational Protein Redesign und Optimierung Bibliotheksprozedur.

Un certo numero di approcci computazionali &egrave; stato sviluppato per ripensare le proteine chimeric promettente uno alla volta attraverso mutazioni puntiformi mirate. Una serie de enfoques computacionales se han desarrollado para la reingenier&iacute;a prote&iacute;nas quim&eacute;ricas prometedoras uno a la vez a trav&eacute;s de mutaciones de punto objetivo. En este art&iacute;culo, presentamos el procedimiento computacional IPRO (procedimiento de redise&ntilde;o y optimizaci&oacute;n de prote&iacute;na iterativo) para el redise&ntilde;o de una biblioteca de prote&iacute;na combinatoria todo en un solo paso usando funciones de puntuaci&oacute;n basadas en energ&iacute;a. IPRO se basa en la identificaci&oacute;n de mutaciones en las secuencias de los padres, que cuando propag&oacute; r&iacute;o abajo en la biblioteca combinatoria, mejorar la calidad media de la biblioteca (por ejemplo, estabilidad, vinculante afinidad, actividad espec&iacute;fica, etc..). Opciones de dise&ntilde;o de residuos y rotamer son conducidos por una formulaci&oacute;n de programaci&oacute;n lineal entera-mixta globalmente convergente. A diferencia de muchos de los enfoques computacionales disponibles, el procedimiento permite movimiento de la columna vertebral, as&iacute; como redocking de los ligandos asociados tras varias iteraciones de dise&ntilde;o especificados con anterioridad. IPRO puede tambi&eacute;n utilizarse, como un caso l&iacute;mite, para el redise&ntilde;o de un pu&ntilde;ado de secuencias individuales o. La aplicaci&oacute;n de IPRO destaca mediante el redise&ntilde;o de una biblioteca de 16 miembros de h&iacute;bridos de Escherichia coli/Bacillus subtilis dihidrofolato reductasa, tanto individualmente como a trav&eacute;s de redise&ntilde;o de la secuencia ascendente de los padres, para mejorar la energ&iacute;a de enlace promedio. Computacionales resultados demuestran que es de hecho factible para mejorar la calidad de la Biblioteca General, ejemplificado por las cuentas de la energ&iacute;a de enlace a trav&eacute;s de mutaciones espec&iacute;ficas en las secuencias de los padres.
