Transcript Isoform Detection

Transcript isoform detection is the identification and measurement of distinct RNA transcripts produced from the same gene, a process that reveals how genetic information is expressed in different forms. It typically uses RNA sequencing, in which short or long sequence reads are aligned to a reference genome or transcriptome to distinguish exon combinations, alternative splice sites, and different transcription start or end points. In genetics, these analyses help connect variants with changes in gene regulation, determine which isoforms occur in specific tissues or conditions, and clarify how transcript diversity influences protein production, disease mechanisms, and potential therapeutic strategies.

Here we are presenting a chromatin immunoprecipitation (ChIP) procedure for genome-wide location analysis of protein isoforms that differ in a histone-binding domain. We are applying it to ChIP-Seq analysis to identify the targets of the KDM5A/JARID1A/RBP2 histone demethylase.
