Nifti Images

NIfTI images are standardized digital files that store three-dimensional or four-dimensional neuroimaging data together with information needed to interpret brain anatomy and function. A NIfTI file combines an array of voxel intensity values with a header describing image dimensions, data type, spatial orientation, and an affine transformation that maps voxels to physical coordinates; it can also represent time series such as functional MRI. In neuroscience, NIfTI images support consistent preprocessing, registration, visualization, and statistical analysis across imaging studies. Their compatibility with widely used software and research workflows improves data sharing, reproducibility, and comparison of structural and functional brain measurements.

We describe a novel approach for simultaneous analysis of brain function and structure using magnetic resonance imaging (MRI). We assess brain structure with high-resolution diffusion-weighted imaging and white-matter fiber tractography. Unlike standard structural MRI, these techniques allow us to directly relate anatomical connectivity to functional properties of brain networks.

This article shows an optimized procedure for imaging of the neural substrates of auditory stimulation in the songbird brain using functional Magnetic Resonance Imaging (fMRI). It describes the preparation of the sound stimuli, the positioning of the subject and the acquisition and subsequent analysis of the fMRI data.

A methodology is described herein for representing anatomical imaging data within crystals. We create scaled three-dimensional models of biomedical imaging data for use in Sub-Surface Laser Engraving (SSLE) of crystal glass. This tool offers a useful complement to computational display or three-dimensionally printed models used within clinical or educational settings.

Hybrid µCT-FMT imaging and image analysis

We describe a protocol for hybrid imaging, combining fluorescence-mediated tomography (FMT) with micro computed tomography (µCT). After fusion and reconstruction, we perform interactive organ segmentation to extract quantitative measurements of the fluorescence distribution.
