Cycloalkan-Molekülionen sind stabiler als lineare oder verzweigte Alkan-Molekülionen.
Zum Beispiel zeigt das Cyclohexan-Molekülionensignal bei einem Masse-Ladungs-Verhältnis von 84 eine stärkere Intensität als der Molekularionenpeak des Hexans.
Das Molekülion von Cyclohexan spaltet sich zu einem Ethylenmolekül und einem neuen Radikalkation mit einem Masse-Ladungs-Verhältnis von 56. Dieses radikalische Kation ist relativ stabil und stellt den Basispeak des Spektrums dar. 
Bei den verzweigten Cycloalkanen forciert neben der Fragmentierung in Ethylen und ein Butylradikalkation eine weitere Fragmentierung den Verlust der Seitenkette aus dem Molekülion. Zum Beispiel verliert das Molekülion Methylcyclopentan seine Methylseitenkette und bildet das Cyclopentylkation.
Das Cyclopentylkation wird weiter fragmentiert, um ein Ethylenmolekül und ein Propylradikalkation zu erhalten.

Bei der Massenspektrometrie weisen Cycloalkane aufgrund der inhärenten Stabilität ihrer Molekülionen im Vergleich zu linearen oder verzweigten Alkanen unterschiedliche Fragmentierungsmuster auf. Die Ringstruktur von Cycloalkanen verleiht den Molekülionen zusätzliche Stabilität, was häufig zu ausgeprägten Ionenspitzen im Massenspektrum führt.

Zum Beispiel haben Cyclohexan-Molekülionen ein Masse-zu-Ladung-Verhältnis (m/z) von 84, was tendenziell ein stärkeres Signal erzeugt als lineare Alkane wie Hexan. Diese Stabilität kommt von der geschlossenen Ringstruktur, die das Ion stabilisiert. Ein üblicher Fragmentierungspfad für Cyclohexan beinhaltet den Verlust eines Ethylenmoleküls (C_2H_4), wodurch ein Radikalkation mit einem m/z von 56 zurückbleibt. Dieses resultierende Kation ist hochstabil und bildet häufig den Basispeak, das intensivste Signal im Massenspektrum.

Verzweigte Cycloalkane wie Methylcyclopentan weisen aufgrund von Seitenketten zusätzliche Fragmentierungspfade auf. Neben dem typischen Ethylenverlust kann das Molekülion auch Seitenketten wie eine Methylgruppe (CH_3) verlieren. Beispielsweise kann das Molekülion ein Methylradikal (CH_3•) verlieren, was zu einem Cyclopentylkation führt. Dieses Cyclopentylkation fragmentiert weiter, was typischerweise zum Verlust von Ethylen führt, was zu einem stabilen Propylradikalkation führt.

Diese Fragmentierungsmuster zeigen, wie Ringstrukturen und Verzweigungen die Ionenstabilität im Massenspektrometer beeinflussen. Der charakteristische Verlust kleiner Moleküle wie Ethylen und Seitenketten erzeugt hochstabile Kationen, die als markante Peaks im Spektrum beobachtet werden.

Cycloalkane ions in mass spectrometry often give strong peaks because the ring structure helps stabilize the molecular ion. Compared with linear or branched alkanes, this added stability changes how the molecule breaks apart. As a result, cycloalkanes can produce prominent signals in the mass spectrum.

Cyclohexane is a clear example. Its molecular ion has an m/z of 84, and this peak is often stronger than the signal from hexane, a linear alkane. The closed ring helps hold the ion together, which makes the molecular ion more stable.

A common fragmentation path for cyclohexane is the loss of ethylene, C2H4. After this loss, a radical cation with an m/z of 56 remains. This ion is highly stable and often becomes the base peak, which is the most intense peak in the spectrum.

Branched cycloalkanes, such as methyl cyclopentane, can fragment in more than one way because of the side chain. Along with the usual loss of ethylene, the molecular ion may also lose a methyl group, CH3. This can form a cyclopentyl cation.

The cyclopentyl cation can fragment again. It usually loses ethylene and forms a stable propyl radical cation. These patterns show how ring size and branching affect ion stability. The loss of small molecules like ethylene and side chains often produces the most prominent peaks.

Cycloalkenes can break apart in a mass spectrometer through retro-Diels–Alder fragmentation. In this process, two carbon-carbon bonds in the ring split, and ethene is released.
