Segcycle-spade

Segcycle-SPAdes is a specialized genome-assembly approach that uses the SPAdes platform to reconstruct DNA sequences, particularly circular or structurally complex genomes, from sequencing reads. The workflow breaks reads into k-mers, builds and simplifies a de Bruijn graph, and evaluates connected contigs to identify consistent sequence paths and cycle boundaries. By organizing fragmented sequencing data into more complete assemblies, Segcycle-SPAdes supports microbial genomics, plasmid characterization, and the analysis of engineered genetic constructs. Its ability to resolve genome structure can improve sequence verification, comparative analysis, and the design of synthetic biology and biotechnology experiments.

Drosophila Schneider (S2) cells are an increasingly popular system for the discovery and functional analysis of genes. Our goal is to describe some of the microscopic techniques that make S2 cells such an increasingly important experimental system.

Mass Cytometry Analysis of Systemic and Local Immune Responses in Hepatocellular Carcinoma

2025

This protocol outlines a comprehensive mass cytometry (cytometry by time-of-flight [CyTOF]) analysis method for evaluating both systemic and local immune responses in hepatocellular carcinoma (HCC). The approach aims to provide insights into the immune landscape of HCC, offering a deeper understanding of the tumor microenvironment and the associated immune mechanisms.
