Computational Pipeline

A computational pipeline is an ordered sequence of software steps that transforms raw data into reproducible, interpretable results. In genetics, it commonly begins with quality control and preprocessing, then uses alignment or assembly, variant calling, and annotation to convert sequencing reads into genomic features. Each stage passes defined inputs and outputs, allowing parameters, intermediate files, and quality metrics to be checked and repeated. Computational pipelines support analyses of genetic variation, gene expression, and comparative genomes, improving consistency across studies and helping researchers connect molecular data with phenotypes, disease mechanisms, and clinical or population questions.

2025

This protocol provides a streamlined computational pipeline for quantifying nascent enhancer transcripts. By integrating chromatin accessibility, chromatin feature, and transcriptional data, it enables accurate detection and strand-specific analysis of enhancer activity in complex intragenic regions, while remaining accessible to researchers without extensive bioinformatics training.

An In Vitro 3D Model and Computational Pipeline to Quantify the Vasculogenic Potential of iPSC-Derived Endothelial Progenitors

Endothelial progenitors derived from induced pluripotent stem cells (iPSC-EPs) have the potential to revolutionize cardiovascular disease treatments and to enable the creation of more faithful cardiovascular disease models. Herein, the encapsulation of iPSC-EPs in three-dimensional (3D) collagen microenvironments and a quantitative analysis of these cells’ vasculogenic potential are described.

2023

Source: Joseph C. Muskat, Vitaliy L. Rayz, and Craig J. Goergen, Weldon School of Biomedical Engineering, Purdue University, West Lafayette, Indiana The objective of this video is to describe recent advancements of computational fluid dynamic (CFD) simulations based on patient- or animal-specific vasculature. Here, subject-based vessel segmentations were created, and, using a combination of open-source and commercial tools, a high-resolution numerical solution was determined within a flow model.

Measuring gyrification (cortical folding) at any age represents a window into early brain development. Hence, we previously developed an algorithm to measure local gyrification at thousands of points over the hemisphere1. In this paper, we detail the computation of this local gyrification index.
