Gene Set Enrichment

Gene set enrichment is a computational method that determines whether predefined groups of genes show statistically significant patterns in genomic or transcriptomic data, helping researchers interpret biological meaning beyond individual genes. It typically ranks genes by measures such as differential expression and tests whether members of curated pathways, functional categories, or gene ontology groups cluster near the top or bottom of that ranking, using enrichment statistics and multiple-testing correction. In genetics, gene set enrichment connects observed variants or expression changes to biological processes, regulatory networks, and disease mechanisms. It can reveal coordinated molecular responses and generate hypotheses for functional studies.

We provide a standardized protocol for the use of gene set enrichment analysis of transcriptomic data to identify an ideal mouse model for translational research. This protocol can be used with DNA microarray and RNA sequencing data and can further be extended to other omics data if data are available.
