골관절염(OA)은 연골의 점진적 악화, 연골하 뼈의 변화, 그리고 과도한 뼈 성장이 특징입니다1. 현재 전 세계적으로 장애와 경제적 부담의 주요 원인이되었습니다. 현재 치료법은 주로 통증과 염증을 완화하기 위해 스테로이드 또는 비스테로이드 항염증제(NSAIDs)를 사용합니다. 하지만 NSAIDs는 종종 위장관 및 심혈관계에서 바람직하지 않은 부작용을 일으킵니다. 관절 치환 수술은 대안이 되지만, 약 3분의 1의 환자가 유의미한 통증 완화나 기능 개선을 경험하지 못합니다. OA의 분자 기전에 대한 이해가 깊어짐에 따라, 여러 잠재적 치료 표적이 등장하여 보다 정밀하고 개인화된 치료가 가능해졌습니다5. 생물학적 과정에서 인간 단백질의 중요한 역할을 고려할 때, 이들은 OA 약물 개발의 핵심 후보군입니다. MR 분석

데이터 리트리버
혈장 pQTL 데이터는 Zheng 등이 연구한 연구에서 얻었으며, 이 연구는 5개의 GWAS 데이터셋15, 16, 17, 18, 19를 통합했으며, Ferkingstad 등은 연구에서 수집되었습니다. 데이터 포함 기준은 다음과 같았습니다: (i) 유전체 유의한 연관성(p < 5 × 10⁻⁸); 그리고 (ii) 골관절염의 잠재적 치료 표적으로서의 혈장 단백질. 연구 설계는 그림 1에 요약되어 있습니다. 첫째, IEU OpenGWAS 데이터와 Zheng14 및 Ferkingstad20(보충표 S1 및 보조표 S2)의 혈장 pQTL 데이터를 사용하여 후보 치료 표를 확인하였습니다. 그 후 스타이거 필터링과 표현형 스캐닝을 통해 결과의 견고성을 검증하였습니다. SNP 필터링 명령어

전체 유전체 유의성을 가진 SNP(p < 5 × 10⁻⁸)는 MR 분석 전에 응집 과정(r² < 0.001, F-통계량 > 10, 윈도우 크기 = 10,000 kb)을 거쳤습니다.

MR 분석

잠재적 약물 표적을 조사하기 위해 MR 분석을 수행했으며, 혈장 단백질을 노출 대상으로 하고 OA를 결과물로 사용하여 R(v4.3.1)의 "TwoSampleMR" 패키지를 통해 구현했습니다. 단백질에 대해 단일 pQTL만 사용할 수 있을 때는 Wald 비율이 사용되었고; 그렇지 않으면 역분산 가중 MR(MR-IVW)을 적용한 후 이질성 및 다면형성 평가가 진행되었습니다. 본페로니 보정은 단백질 우선순위 결정에 대해 p < 5.63 × 10⁻⁵의 임계값을 적용했습니다.

슈타이거 필터링과 표현형 스캐닝

역인과관계를 평가하기 위해 우리는 슈타이거 필터링을 수행했다. "TRUE" 결과가 p < 0.05임을 나타내면 역인과관계가 없음을 나타냈다. 표현형 스캐닝은 LDtrait (https://ldlink.nih.gov/?tab=ldtrait#home-tab)22 를 사용하여 pQTLs와 다른 형질의 연관성을 조사하였습니다. 임계값은 R² = 0.1과 ±500,000 염기쌍 창이었습니다. pQTLs는 다음 두 가지 조건을 모두 충족하는 pQTLs에 다면성 효과가 부여되었습니다: (i) 유전체 유의한 연관성(p < 5 × 10⁻⁸), (ii) 알려진 OA 위험 인자와의 연관성.

현상 전체 연관 연구

유전자 다면형성과 표적외 효과를 고려하여, 우리는 AstraZeneca PheWAS 포털(https://azphewas.com/)을 사용하여 표현형 전역 연관 연구(PheWAS)를 수행했으며, 이 포털에는 약 450,000명의 영국 바이오뱅크 참가자로부터 15,500개의 이진 표현형과 1,500개의 연속 표현형이 포함되어 있습니다23. 임계값은 오탐을 최소화하기 위해 기본값으로 설정되었습니다.

단백질 - 단백질 상호작용(PPI) 네트워크

MR으로 확인된 잠재적 단백질 표적 간 상호작용을 시각화하기 위해, 단백질-단백질 상호작용 분석과 결과 시각화에 GeneMANIA(https://genemania.org/)를 사용했습니다.

농축 분석

생물학적 관련성을 조사하기 위해 https://www.bioinformatics.com.cn 의 생물정보학 도구를 활용한 풍부한 분석을 수행하여 데이터 분석 및 시각화를 수행했습니다.

전사체 워크플로우

총 RNA는 제조사 지침에 따라 RNA 추출 시약 키트를 사용해 추출했습니다. RNA 품질은 자동 RNA 품질 평가 시스템을 사용하여 평가되었으며; RIN ≥7.0 샘플만 사용되었습니다. 품질은 RNase 없는 아가로스 겔 전기영동(1.5% 젤)으로 확인되었습니다. 진핵생물 mRNA는 올리고(dT) 비드를 사용해 농축되었고; 원핵생물 mRNA는 RNA 제거 자기 키트를 사용하여 농축되었습니다. mRNA는 분절(200-700 nt)되어 RNA 라이브러리 프렙 키트를 사용해 cDNA로 전환되었습니다. cDNA 라이브러리는 엔드 복구, A-tailed, 어댑터 연결, DNA 정제 자기 비드(1.0×)로 정제, PCR 증폭 처리되었습니다. 시퀀싱은 고처리량의 차세대 시퀀싱 플랫폼에서 수행되었습니다. 차등 발현 유전자는 log₂FC > 1로 정의하고 p < 0.05로 조정하였습니다.

네트워크 약리학

표적 단백질에 대한 잠재적 약물을 식별하기 위해 BATMAN-TCM (http://bionet.ncpsb.org.cn/batman-tcm/index.php)25를 사용했습니다. 0.74(LR = 32.5)의 점수 컷오프를 사용하여 알려진 화합물과 예측된 화합물을 선별하였습니다. TCMSP(https://old.tcmsp-e.com/index.php)에서 허브 성분을 추출하여 OB > 30%, DL > 0.1826으로 필터링하였다.

분자 도킹

분자 도킹을 통해 결합 상호작용을 평가하였습니다. 단백질 구조는 PDB에서 추출되었다(https://www.rcsb.org/). UCSF 키메라는 리간드와 용매를 제거하여 구조를 전처리하는 데 사용되었습니다. AutoDock Tools를 사용해 가스티거 요금을 계산하고 박스 중심과 크기를 정의했습니다. 약물 구조는 PubChem(https://pubchem.ncbi.nlm.nih.gov/)에서 추출하여 유사한 방식으로 전처리되었습니다. 도킹은 AutoDock Vina를 사용해 수행되었습니다. 상자 크기는 목표에 따라 달랐다. 결합 친화도를 계산하고 UCSF 키메라에서 결과를 시각화하였습니다.
