Os orbitais s e p que se sobrepõem para formar ligações covalentes não podem produzir as várias formas moleculares no modelo VSEPR. A teoria da ligação de valência ajuda a explicar essa geometria molecular por meio da hibridização, ou mistura, de orbitais atômicos.

Os orbitais híbridos têm uma forma diferente de seus orbitais atômicos constituintes, com um lóbulo significativamente maior que o outro. Assim, a densidade de probabilidade de elétrons é altamente concentrada em um lobo direcional, o que leva a uma sobreposição mais efetiva com os orbitais de outros átomos. Para maior clareza, esses orbitais são frequentemente mostrados sem os lobos menores.
Por exemplo, no estado excitado do carbono, os orbitais s e três p que contêm os quatro elétrons desemparelhados sofrem hibridização, produzindo quatro orbitais s-p-três híbridos equivalentes que ocupam os vértices de um tetraedro regular.
A mistura de um orbital s e dois orbitais p no estado excitado do carbono gera três orbitais híbridos s-p-dois equivalentes com geometria trigonal planar.
Da mesma forma, a hibridização de um orbital s e um p pode criar dois orbitais sp orientados a 180 graus um do outro. 
O conceito de hibridização também fornece uma explicação para a formação de ligações múltiplas. A sobreposição lateral de dois orbitais p dá origem a uma ligação pi.
No entanto, uma ligação pi só pode ser formada em ligações duplas e triplas quando já existe uma ligação sigma entre dois átomos. Como a ligação pi existe em lados opostos do eixo internuclear, as ligações pi são incapazes de girar em torno desse eixo.

A força de uma ligação covalente depende da extensão da sobreposição dos orbitais envolvidos. A sobreposição máxima é possível quando os orbitais se sobrepõem em uma linha direta entre os dois núcleos.

Uma ligação σ (ligação simples em uma estrutura de Lewis) é uma ligação covalente na qual a densidade eletrônica está concentrada na região ao longo do eixo internuclear. Uma ligação π é uma ligação covalente que resulta da sobreposição lado a lado de dois orbitais p. Numa ligação π, as regiões de sobreposição orbital ficam em lados opostos do eixo internuclear, enquanto existe um nó (um plano sem probabilidade de encontrar um elétron) ao longo do eixo. Todas as ligações simples são ligações σ, enquanto as ligações múltiplas consistem em ligações σ e π.

Quando os átomos estão unidos em uma molécula, as funções de onda dos orbitais atômicos podem combinar para produzir novas descrições matemáticas com formatos diferentes. As formas e orientações dos orbitais híbridos, que são formados apenas em átomos ligados covalentemente, são diferentes daquelas dos orbitais atômicos em átomos isolados. O número de orbitais híbridos é igual ao número de orbitais atômicos que foram combinados para gerá-los. Todos os orbitais em um conjunto de orbitais híbridos são equivalentes em forma e energia, e sua orientação é prevista pela teoria RPECV. Orbitais híbridos se sobrepõem para formar ligações σ, enquanto orbitais não hibridizados se sobrepõem para formar ligações π.

Por exemplo, no estado excitado do carbono, um orbital 2s e três orbitais 2p sofrem hibridização produzindo quatro orbitais sp3 híbridos degenerados orientados tetraedricamente. Numa molécula de metano, o orbital 1s de cada um dos quatro átomos de hidrogênio sobrepõe-se a um dos quatro orbitais sp3 do átomo de carbono para formar uma ligação sigma (σ).

Da mesma forma, a mistura de um orbital 2s e dois dos orbitais 2p do carbono gera três orbitais híbridos sp2 equivalentes com geometria trigonal plana, enquanto a hibridização de um orbital 2s e um dos orbitais 2p cria dois orbitais sp orientados a 180° um do outro. Para átomos que possuem orbitais d em seus subníveis de valência, a hibridização de cinco orbitais atômicos da camada de valência (um s, três p e um dos orbitais d) fornece cinco orbitais híbridos sp3d com geometria trigonal bipiramidal. Um arranjo octaédrico de seis orbitais híbridos é obtido pela mistura de seis orbitais atômicos de camada de valência (um s, três p e dois dos orbitais d), o que produz seis orbitais híbridos sp3d2.

Covalent bonds form when orbitals on two atoms overlap and their single electrons pair up. The bond is stronger when the overlap is greater. Maximum overlap happens when the orbitals meet along a direct line between the two nuclei.

A sigma bond, or σ bond, is the kind of covalent bond found in a single bond in a Lewis structure. In a σ bond, electron density is concentrated along the internuclear axis. A pi bond, or π bond, forms when two p orbitals overlap side by side. In a π bond, the overlap lies on opposite sides of the internuclear axis, and a node with no electron probability lies along the axis. Single bonds are σ bonds, while multiple bonds include both σ and π bonds.

When atoms join in a molecule, atomic orbital wave functions can combine to make new orbital shapes. This process is called hybridization, and it is described by the linear combination of atomic orbitals. The new orbitals are called hybrid orbitals. They form only in covalently bonded atoms, and their shapes and orientations differ from those of atomic orbitals in isolated atoms. The number of hybrid orbitals matches the number of atomic orbitals used to make them. Orbitals in one hybrid set have the same shape and energy, and their directions follow VSEPR theory. Hybrid orbitals form σ bonds, while unhybridized orbitals form π bonds.

Carbon shows this pattern clearly. In its excited state, one 2s orbital and three 2p orbitals hybridize to form four equivalent sp3 orbitals arranged tetrahedrally. In methane, each hydrogen 1s orbital overlaps with one carbon sp3 orbital to make a σ bond. One 2s orbital and two 2p orbitals can also mix to make three equivalent sp2 orbitals with trigonal planar geometry. When one 2s orbital mixes with one 2p orbital, two sp orbitals form and point 180° apart.

Atoms with d orbitals in the valence shell can form larger hybrid sets. Mixing five valence shell atomic orbitals, one s, three p, and one d, gives five sp3d hybrid orbitals with trigonal bipyramidal geometry. Mixing six valence shell atomic orbitals, one s, three p, and two d, gives six sp3d2 hybrid orbitals with octahedral geometry.
