Special bacterial stains help reveal capsule, endospore, and flagella structures that standard microscopy cannot show clearly. These stains improve how microbiologists identify bacteria and understand features linked to disease and classification. They are also useful in diagnosis and research because they expose key parts of bacterial cells.

Capsule staining is a negative staining method that makes the capsule visible. A bacterial capsule is an outer layer that can act as a virulence factor, which means it helps a microbe cause disease. Capsules are usually made of polysaccharides, but the capsule of Bacillus anthracis is made of polypeptides.

In this method, dyes such as India ink, nigrosin, or Congo red stain the background and the bacterial cell. The capsule stays clear, so it appears as an unstained halo around the bacterium. This is especially helpful for identifying encapsulated pathogens such as Klebsiella pneumoniae and Streptococcus pneumoniae. It can also support the diagnosis of pneumococcal pneumonia.

Endospore staining is used to detect bacterial endospores, which are tough survival structures. The Schaeffer-Fulton method is a common approach for bacteria such as Clostridium and Bacillus. These endospores resist heat because of calcium-dipicolinate, which helps stabilize DNA, and a keratin-like protein coat.

Heat is used to help malachite green enter the endospore wall. A safranin counterstain then colors the vegetative cells pink. This creates a clear contrast, with green endospores inside pink cells. The method is important for telling spore-forming bacteria apart in clinical and environmental samples.

Flagella staining shows bacterial flagella, which are important for movement and species identification. Flagella are too thin, at about 20-30 nm in diameter, to be seen well with standard light microscopy. A mordant such as tannic acid coats and thickens the flagella before staining with basic fuchsin.

This technique shows the number and arrangement of flagella. That information helps classify bacteria. For example, Pseudomonas aeruginosa has a monotrichous arrangement, while Escherichia coli has a peritrichous arrangement. Seeing these patterns helps differentiate bacterial species.
