Viruses with RNA Genomes

RNA viruses are classified as positive-sense, negative-sense, or double-stranded.Positive-sense RNA viruses, such as bacteriophage MS2, infect E. coli via the F pilus, while poliovirus primarily infects humans via the poliovirus receptor on the cells.Both viruses translate their genomes immediately upon entering the host to produce their structural and enzymatic components.Influenza A is a pleomorphic, negative-sense, single-stranded RNA virus. Its segmented RNA genome is divided into eight helical strands enclosed in a host-derived lipid envelope.When two influenza viruses co-infect the same cell, their segmented genomes can reassort randomly, producing new viral strains &#8212;a process known as antigenic shift.Double-stranded RNA viruses, like rotavirus, replicate within the nucleocapsid, shielding them from immune detection.Retroviruses, like HIV, use reverse transcriptase to convert RNA into DNA, which integrates into the host genome for replication.Hepadnaviruses, such as hepatitis B, replicate through an RNA intermediate, forming a partially double-stranded DNA genome.

The viral RNA serves as a template for direct translation of viral proteins, including RNA replicase, which is essential for genome amplification.Similarly, poliovirus enters human cells and synthesizes a large polyprotein, which is subsequently cleaved by viral proteases into structural and enzymatic components necessary for virion assembly.Coronaviruses, such as SARS-CoV-2, employ a more complex strategy by producing subgenomic RNAs, allowing for the selective translation of various viral proteins. This mechanism facilitates their sophisticated replication cycle and contributes to their ability to evade host immune responses.<h3>Negative-Strand RNA Viruses</h3>Negative-strand RNA viruses have genomes that cannot be directly translated; instead, they require transcription into mRNA by viral RNA-dependent RNA polymerases.Rabies virus follows this mechanism, using its polymerase to generate mRNAs, which are then translated into viral proteins necessary for replication and virion assembly.Influenza virus, another negative-strand RNA virus, possesses a segmented genome that enables genetic reassortment. When different influenza strains infect the same host cell, they can exchange genome segments, leading to antigenic shift&#8212;a process responsible for the emergence of novel influenza strains with pandemic potential. In contrast, antigenic drift results from the gradual accumulation of mutations, leading to seasonal influenza variations.<h3>Double-Stranded RNA Viruses</h3>Double-stranded RNA viruses, such as rotavirus from the Reoviridae family, replicate within the viral nucleocapsid. This sequestration shields viral RNA from host immune detection, aiding immune evasion.During replication, the virus transcribes positive-strand RNA from its double-stranded genome, which serves as a template for protein synthesis and genome replication. This controlled replication strategy ensures efficient viral propagation while minimizing host immune responses.<h3>Reverse-Transcribing Viruses</h3>Some RNA viruses employ reverse transcription to replicate, converting RNA into DNA as part of their life cycle.Retroviruses, such as HIV, use reverse transcriptase to synthesize complementary DNA (cDNA) from their RNA genome. This cDNA integrates into the host genome, enabling persistent infection and lifelong latency.In contrast, hepadnaviruses, such as hepatitis B virus (HBV), follow a unique replication strategy. Although HBV is a DNA virus, it utilizes reverse transcription to convert an RNA intermediate into a partially double-stranded DNA genome. This mechanism differentiates it from classical DNA viruses, highlighting its distinct replication pathway.

RNA viruses use several replication strategies based on their genome type. They are grouped as positive-strand, negative-strand, or double-stranded RNA viruses. Some RNA viruses also use reverse transcription, which adds another layer to how they copy their genetic material.

Positive-strand RNA viruses have genomes that can act like messenger RNA, or mRNA, as soon as they enter a cell. This lets the virus begin making proteins right away. Bacteriophage MS2 infects Escherichia coli by attaching to F pili and injecting its RNA genome. That RNA is then translated to make viral proteins, including RNA replicase, which helps copy the genome.

Poliovirus uses a similar direct-use strategy in human cells. It makes one large polyprotein, which viral proteases later cut into structural and enzymatic parts needed to build new virions. Coronaviruses, such as SARS-CoV-2, take a more complex route. They produce subgenomic RNAs so different viral proteins can be translated selectively, which supports their replication cycle and can help them evade host immune responses.

Negative-strand RNA viruses cannot be translated directly. They must first use a viral RNA-dependent RNA polymerase to make mRNA. Rabies virus follows this pattern, and the mRNAs it makes are then translated into proteins needed for replication and assembly.

Influenza virus is another negative-strand RNA virus, but it has a segmented genome. If two influenza strains infect the same cell, they can exchange genome segments. This reassortment can cause antigenic shift, which can lead to new strains with pandemic potential. Antigenic drift is different. It comes from the gradual buildup of mutations and leads to seasonal influenza changes.

Double-stranded RNA viruses, such as rotavirus from the Reoviridae family, replicate inside the viral nucleocapsid. This keeps the viral RNA hidden from host immune detection. During replication, the virus makes positive-strand RNA from the double-stranded genome, and that RNA serves as a template for protein synthesis and genome copying.

Some RNA viruses also rely on reverse transcription. Retroviruses, such as HIV, use reverse transcriptase to make complementary DNA, or cDNA, from their RNA genome. That cDNA integrates into the host genome, which can support persistent infection and lifelong latency. Hepadnaviruses, such as hepatitis B virus, use a different reverse-transcription pathway. Although HBV is a DNA virus, it converts an RNA intermediate into a partially double-stranded DNA genome.
