Microbe-plant interactions rely on two-way chemical signaling and can be beneficial, neutral, or harmful.Endophytic microbes live inside plant tissues and often form symbiotic relationships with their hosts.For example, legumes, such as soybeans, harbor rhizobia, which are nitrogen-fixing bacteria that typically form nodules on their roots.They have a mutually beneficial interaction that provides the plant with usable nitrogen through fixation in exchange for sugars.But non-legume plants, such as the tomato plant, exhibit a neutral interaction with rhizobia. They coexist without significantly affecting each other&#8217;s survival or function.On the other hand, some microbes are harmful. Bacterial pathogens, such as Agrobacterium tumefaciens, enter through wounds and cause crown gall tumors.Necrotrophs, like the white mold fungus, kill plant cells using toxins or enzymes.

These fungi, classified as arbuscular mycorrhizae or ectomycorrhizae, form extensive networks with plant roots, exchanging soil-derived nutrients and water for plant-fixed carbohydrates. This symbiosis enhances nutrient uptake, particularly phosphorus and micronutrients, and provides protection against abiotic stresses. Epiphytic microbes like Sphingomonas, residing on plant surfaces, offer photoprotection by producing ultraviolet (UV)-absorbing pigments and may indirectly deter pathogen colonization.Endophytic microorganisms reside within plant tissues without causing harm and often improve host resilience. Symbiotic nitrogen-fixing bacteria, such as Rhizobium spp., establish specialized structures like root nodules in legumes, where they convert atmospheric nitrogen (N&#8322;) into ammonia (NH&#8323;), facilitating nitrogen assimilation by the plant and enhancing soil fertility.Contrastingly, pathogenic microbes disrupt plant function and can cause significant agricultural losses. Biotrophic fungi, like Puccinia recondita (wheat leaf rust), extract nutrients from living cells without causing immediate death. Necrotrophic fungi, including Sclerotinia sclerotiorum (white mold), kill host cells through enzymatic degradation and toxin production before consuming the debris.Bacterial pathogens such as Agrobacterium tumefaciens manipulate plant genome expression via horizontal gene transfer, inducing tumor-like galls. Plant microbes can help, harm, or simply live alongside their hosts. These microbe-plant interactions shape plant growth, health, and ecosystem function. The plant microbiome includes bacteria, fungi, archaea, protists, and viruses, and these organisms may live on the plant surface, inside plant tissues, or in symbiosis throughout the plant.

Some of the most important beneficial partnerships involve mycorrhizal fungi. These fungi form close connections with roots and are grouped as arbuscular mycorrhizae or ectomycorrhizae. In exchange for plant-made carbohydrates, they help plants take up water, phosphorus, and other micronutrients. They can also improve tolerance to abiotic stress.

Other helpful microbes live on the plant surface or inside plant tissue. Epiphytic microbes, such as Sphingomonas, live on plant surfaces and can produce pigments that absorb ultraviolet light. This can protect plants from UV damage and may also make it harder for pathogens to colonize. Endophytic microorganisms live inside plant tissues without causing harm, and they often increase host resilience.

Nitrogen-fixing bacteria also support plant nutrition. Rhizobium species form root nodules in legumes and convert atmospheric nitrogen (N2) into ammonia (NH3). This gives the plant a usable form of nitrogen and can improve soil fertility.

Not all plant microbes are helpful. Biotrophic fungi, such as Puccinia recondita, take nutrients from living cells without killing them right away. Necrotrophic fungi, including Sclerotinia sclerotiorum, kill host cells with enzymes and toxins before feeding on the dead tissue. Bacterial pathogens like Agrobacterium tumefaciens can change plant gene expression by horizontal gene transfer and cause tumor-like galls. Protists such as Phytophthora infestans and viruses like Tobacco mosaic virus also damage plants. Studying these interactions helps explain crop loss and supports better disease resistance and sustainable agriculture.
