Stereo Investigator

Stereo Investigator is a software platform for stereological analysis that enables researchers to obtain unbiased, quantitative measurements from biological tissue images. It applies systematic, uniform-random sampling and counting rules to microscopy data, including tools such as the optical fractionator, virtual counting frames, and three-dimensional tissue analysis. In biology, researchers use Stereo Investigator to estimate cell numbers, volumes, lengths, and spatial distributions in tissues and organs while reducing bias caused by selective sampling or tissue geometry. These measurements support studies of neuroanatomy, development, disease progression, and treatment effects, linking microscopic structure to broader biological function.

Comprehensive Spatial Profiling of Species-agnostic Transcriptomes via Stereo-seq

2025

This article presents a protocol to perform comprehensive spatial transcriptomic profiling of host, viral, fungal, and microbiome RNA from formalin-fixed paraffin-embedded tissue sections using Stereo-seq, which enables high-resolution mapping of diverse transcriptomes while preserving tissue architecture.

Development of New Methods for Quantifying Fish Density Using Underwater Stereo-video Tools

We describe a new method for counting fishes, and estimating relative abundance (MaxN) and fish density using rotating stereo-video camera systems. We also demonstrate how to use distance from camera (Z distance) to estimate species-specific detectability.

This protocol uses multi-view stereo to generate three-dimensional (3D) models out of uncalibrated sequences of photographs, making it affordable and adjustable to a surgical setting. Strain maps between the 3D models are quantified with spline-based isogeometric kinematics, which facilitate representation of smooth surfaces over coarse meshes sharing the same parameterization.

Stereo-Electro-Encephalo-Graphy (SEEG) With Robotic Assistance in the Presurgical Evaluation of Medical Refractory Epilepsy: A Technical Note

Stereo-electroencephalography (SEEG) aids in localization of epileptogenic zones, however, remains relatively underutilized in the United States. The goal of this abstract is to provide a brief introduction to the technique of SEEG and further a detailed technique of using robotic assistance in the placement of SEEG electrodes.

Transcranial Magnetic Stimulation for Investigating Causal Brain-behavioral Relationships and their Time Course

2014

Transcranial magnetic stimulation (TMS) is a technique for non-invasively disrupting neural information processing and measuring its effect on behavior. When TMS interferes with a task, it indicates that the stimulated brain region is necessary for normal task performance, allowing one to systematically relate brain regions to cognitive functions.
