Microbial Classification System

Microbial classification organizes bacteria and archaea into ranked groups based on shared traits and evolutionary relationships. Scientists use phenotypic similarities, which are visible or measurable traits, and genotypic data, which comes from genetic information. The result is a hierarchy that helps place each organism in a clear taxonomic order.

The ranking system starts with species and moves upward through genus, family, order, class, and finally domain. A species can include one or more strains, and closely related species are placed in the same genus. Each broader rank groups smaller ones together until domain, the widest level, combines both phenotypic and genotypic evidence.

Microbial names follow the binomial system created by Carl Linnaeus. In this system, each organism gets two italicized parts: a genus name and a species epithet. New microbial taxa are named under the rules of the International Committee on the Systematics of Prokaryotes, which oversees the International Code of Nomenclature of Bacteria, also called the Bacteriological code.

To validate a new species name, scientists must provide a detailed description of the organism’s distinguishing traits. They also need to deposit viable cultures in at least two international repositories. If an organism cannot yet be cultured or cannot be obtained in pure form, it may receive a provisional name with the prefix Candidatus. Examples include Candidatus Pelagibacter ubique and Candidatus Heliomonas lunata.

Updated lists of bacteria and archaea are available through the List of Prokaryotic Names with Standing in Nomenclature and Prokaryotic Nomenclature Up-to-Date. Bergey’s Manual of Systematic Bacteriology is the best-known classification resource for bacteria and archaea. Since 1923, it has provided systematic tables, figures, and identification tools. Another major reference, The Prokaryotes, covers physiology, ecology, phylogeny, and cultivation of prokaryotic organisms.

Culture collections also support microbial systematics. Repositories such as the American Type Culture Collection, Belgian Coordinated Collection of Microorganisms, and Collection of the Institut Pasteur store living cultures under conditions that protect genetic integrity. Unlike museum specimens, these cultures remain viable for continued study and characterization. These collections also preserve type strains, which serve as reference points for future taxonomic comparisons.
