Dna Proofreading

DNA proofreading is a quality-control mechanism that improves the accuracy of genetic information copied during DNA replication. As a DNA polymerase extends a new strand, it detects structural mismatches between paired bases, transfers the newly synthesized strand to a proofreading site, and uses 3′-to-5′ exonuclease activity to remove the incorrect nucleotide before synthesis continues in the 5′-to-3′ direction. This correction process works with base selection and other DNA repair pathways to limit replication errors, helping preserve genome stability. Studying DNA proofreading is central to biochemistry and supports research on mutation rates, inherited disease, cancer development, and the fidelity of laboratory DNA amplification.

Proofreading and DNA Repair Assay Using Single Nucleotide Extension and MALDI-TOF Mass Spectrometry Analysis

A non-labeled, non-radio-isotopic method for DNA polymerase proofreading and a DNA repair assay was developed by using high-resolution MALDI-TOF mass spectrometry and a single nucleotide extension strategy. The assay proved to be very specific, simple, rapid, and easy to perform for proofreading and repair patches shorter than 9-nucleotides.

Amplification, Next-generation Sequencing, and Genomic DNA Mapping of Retroviral Integration Sites

We describe a protocol for amplifying retroviral integration sites from the genomic DNA of infected cells, sequencing the amplified virus-host junctions, and then mapping these sequences to a reference genome. We also describe techniques to quantify the distribution of integration sites relative to various genomic annotations using BEDTools.
