Ensemble Normal Mode Analysis

Ensemble Normal Mode Analysis is a computational approach for characterizing collective motions and conformational flexibility across multiple protein structures or simulation snapshots. It calculates normal modes, which describe coordinated patterns of atomic displacement around each conformation, then compares mode frequencies, amplitudes, and directions across the ensemble to identify conserved or variable motions. In biochemistry, this analysis links structural dynamics to protein stability, allosteric regulation, ligand binding, and interactions with other biomolecules. By revealing motions that may be difficult to observe in a single structure, Ensemble Normal Mode Analysis helps interpret experimental data and generate hypotheses about how molecular flexibility influences protein function.

What is a Mode?

2023

The mode is one of the commonly used measures of a central tendency. It is defined as the most frequent value in a data set. There can be more than one mode in a data set if multiple values have the same highest frequency. For instance, suppose that the Statistics exam scores of 20 students are: 50; 53; 59; 59; 63; 63; 72; 72; 72; 72; 72; 76; 78; 81; 83; 84; 84; 84; 90; 93. Here, the mode is 72, as it occurs most frequently, five times. A data set with two modes is called bimodal. For example,...

A method is presented to build a custom low-cost, mode-locked femtosecond fiber laser for potential applications in multiphoton microscopy, endoscopy, and photomedicine. This laser is built using commercially available parts and basic splicing techniques.

Normal Stress

2024

Normal stress is a type of stress that occurs when forces act perpendicular, or normal, to a material's cross-sectional area. This stress often arises in structures when subjected to axial loading, which is the application of force along the axis of an object. A practical example of this can be found in bridge truss members. When a rod is under axial loading, the internal forces and corresponding stress are normal to the plane of the section, so it is termed normal stress. It's important to...
