Manual Image Analysis

Manual image analysis is the systematic visual examination and interpretation of images by a trained observer, providing a direct way to assess anatomical structures, lesions, cells, or other clinically relevant features. The process involves defining evaluation criteria, inspecting images under consistent viewing conditions, identifying and classifying visible findings, and recording measurements or categorical observations, often with standardized scoring systems. In medicine, manual image analysis supports diagnostic assessment, pathology review, radiology, microscopy, and research studies that quantify treatment response or disease characteristics. Although it can capture subtle context, its reliability depends on observer training, clear protocols, and measures that reduce subjectivity and improve reproducibility.

The combination of iterative-bleaching-extends-multiplexity (IBEX) and a commercial nucleotide labeling assay (Click-iT EdU) enables the detection and categorization of dividing cell types in highly dynamic processes in fixed frozen murine tissue sections. Furthermore, a novel open-source image processing pipeline provides high-throughput image acquisition and analysis.

Hybrid µCT-FMT imaging and image analysis

We describe a protocol for hybrid imaging, combining fluorescence-mediated tomography (FMT) with micro computed tomography (µCT). After fusion and reconstruction, we perform interactive organ segmentation to extract quantitative measurements of the fluorescence distribution.

We present a method to collect cerebrospinal fluid (CSF) and to create a system which lacks CSF within the embryonic zebrafish brain ventricular system. This allows for further examination of CSF composition and its requirement during embryonic brain development.
