Whole-brain Analysis

Whole-brain analysis is the systematic examination of brain structure, connectivity, activity, or molecular features across the entire brain rather than in isolated regions. It works by integrating whole-brain imaging, anatomical maps, experimental measurements, and computational methods to identify spatial patterns, relationships among regions, and changes across conditions. In neuroscience, this approach helps researchers study distributed neural circuits, compare healthy and diseased brains, and connect brain-wide organization with behavior. By providing a global view alongside regional detail, whole-brain analysis supports more comprehensive models of brain function and can improve the interpretation of neurological and psychiatric research.

This manuscript describes a protocol that applies comprehensive profiling for analysis of transcriptional programs induced in specific brain nuclei of rodents following behavioral paradigms. Herein, this approach is illustrated in the context of profiling genes induced in the nucleus accumbens (NAc) of mice following acute cocaine exposure, utilizing microfluidic qPCR arrays.

The mechanism underlying the therapeutic effects of Deep Brain Stimulation (DBS) surgery needs investigation. The methods presented in this manuscript describe an experimental approach to examine the cellular events triggered by DBS by analyzing the gene expression profile of candidate genes that can facilitate neurogenesis post DBS surgery.

We introduce a semi-automatic protocol for shape analysis on brain structures, including image segmentation using open software, and further group-wise shape analysis using an automated modeling package. Here, we demonstrate each step of the 3D shape analysis protocol with hippocampal segmentation from brain MR images.
