While protein-polypeptide and nucleic acid-polypeptide interactions are of significant experimental interest, quantitative methods for the characterization of such interactions are often cumbersome. Here we described a relatively simple means of optically monitoring such interactions using excimer-based peptide beacons (PBs). The design of PBs is based on the observation that, whereas short peptides are almost invariably unfolded and highly dynamic, they become rigid when complexed with macromolecular targets. Using this binding-induced folding to segregate two pyrene moieties and therefore inhibit excimer formation, we have produced PBs directed against both anti-HIV antibodies and the retroviral transactive response (TAR) RNA hairpin. For both polypeptides, target recognition is accompanied by a roughly 2-fold decrease in excimer emission, thus allowing the detection of their respective targets at concentrations of a few nanomolar. Because excimer emission requires the formation of a tight, precisely oriented pyrene dimer, even relatively trivial binding-induced segregation reduces fluorescence significantly. This suggests that the PB approach will be suitable for monitoring a wide range of peptide-macromolecule recognition events. Moreover, the synthesis of excimer-based PBs utilizes commercially available modified pyrenes in a simple and well-established protocol, making the approach well suited for routine laboratory applications.

Excimer-based peptide beacons: a convenient experimental approach for monitoring polypeptide-protein and polypeptide-oligonucleotide interactions.

Tandis que les prot&#xE9;ines polypeptidiques et l&#x26;#39;acide nucl&#xE9;ique de polypeptides interactions sont d&#x26;#39;un int&#xE9;r&#xEA;t exp&#xE9;rimental important, des m&#xE9;thodes quantitatives pour la caract&#xE9;risation de ces interactions sont souvent lourdes. Pour les deux polypeptides, de reconnaissance de cible est accompagn&#xE9;e d&#x26;#39;une diminution d&#x26;#39;environ 2 fois en &#xE9;mission excim&#xE8;re, permettant ainsi la d&#xE9;tection de leurs cibles respectives, &#xE0; des concentrations d&#x26;#39;un petit nombre nanomolaire. Parce excim&#xE8;re &#xE9;mission oblige la formation d&#x26;#39;un &#xE9;tanche, dim&#xE8;re pyr&#xE8;ne pr&#xE9;cis&#xE9;ment orient&#xE9;e, m&#xEA;me relativement insignifiante liaison s&#xE9;gr&#xE9;gation induite r&#xE9;duit la fluorescence de mani&#xE8;re significative. Ceci sugg&#xE8;re que l&#x26;#39;approche PB sera adapt&#xE9; pour la surveillance d&#x26;#39;un large &#xE9;ventail d&#x26;#39;&#xE9;v&#xE9;nements de reconnaissance peptide-macromol&#xE9;cules. W&auml;hrend der Protein-Polypeptid und Nukleins&auml;ure-Polypeptid Interaktionen erhebliche experimentelle interessant sind, sind quantitative Methoden zur Charakterisierung von solchen Interaktionen oft umst&auml;ndlich. Hier beschrieben wir relativ einfache Weise optisch &Uuml;berwachung solcher Aktivit&auml;ten, die mit Excimer-basierte Peptid-Leuchtfeuer (PBs). Das Design der PBs basiert auf der Beobachtung, dass kurze Peptide sind nahezu ausnahmslos entfaltet und hochdynamische, sie starren, wenn komplexiert mit Makromolekulare Zielen geworden. Mit dieser Bindung-induzierte Falten trennen zwei pyren Adsorptionseigenschaften und daher Excimer-Bildung zu hemmen, haben wir gegen Anti-HIV-Antik&ouml;rper und der Retroviren Transaktions-Antwort (TAR) RNA-Haarnadel PBs produziert. F&uuml;r beide Polypeptiden ist ein etwa 2-fold R&uuml;ckgang der Excimer-Emission, so dass die Erkennung von ihre jeweiligen Ziele bei Konzentrationen von wenigen Nanomolar Zielerfassung begleitet. Da Excimer-Emission die Bildung eines engen, genau ausgerichtete pyren-Dimer erfordert, wird auch relativ trivialen Bindung induziert Rassentrennung Fluoreszenz erheblich reduziert. Dies deuten an, dass der PB-Ansatz f&uuml;r die &Uuml;berwachung einer Vielzahl von Peptid-Makromolek&uuml;l Anerkennung Veranstaltungen geeignet. Both epitope mapping and other in vitro selection techniques produce short polypeptides that tightly and specifically bind to any of a wide range of macromolecular targets. Here, we demonstrate a potentially general means of converting such polypeptides into optical biosensors. The sensing architecture we have developed, termed peptide beacons, is based on the observation that, whereas short peptides are almost invariably unfolded and highly dynamic, they become rigid when complexed to a macromolecular target. Using this effect to segregate a long-lived fluorophore from an electron transfer based, contact quencher (both covalently attached to the peptide), we have produced a robust optical sensor for anti-HIV antibodies. The binding-induced segregation of the fluorophore-quencher pair produces a 6-fold increase in sensor emission, thus allowing us to readily detect as low as approximately 250 pM of the target antibody. Because the sensor is based on binding-induced folding and a visible-light fluorophore, it is sufficiently selective to work directly in complex, contaminant-ridden samples such as saliva and blood.

La arquitectura de detecci&#xF3;n que hemos desarrollado, denominado balizas de p&#xE9;ptidos, se basa en la observaci&#xF3;n de que, mientras que los p&#xE9;ptidos cortos son, casi invariablemente, desplegada y altamente din&#xE1;mica, se vuelven r&#xED;gidos cuando se compleja con un objetivo macromolecular. El uso de este efecto de segregar un fluor&#xF3;foro de larga vida de una transferencia de electrones base, quencher contacto (tanto unido covalentemente al p&#xE9;ptido), hemos producido un sensor &#xF3;ptico robusto para anticuerpos anti-VIH. La segregaci&#xF3;n inducida por la uni&#xF3;n de la pareja fluor&#xF3;foro quencher produce un aumento de 6 veces en la emisi&#xF3;n del sensor, lo que nos permite detectar f&#xE1;cilmente un precio tan bajo como aproximadamente 250 pM del anticuerpo de destino. Debido a que el sensor se basa en uni&#xF3;n inducida por plegado y un fluor&#xF3;foro de luz visible, es lo suficientemente selectivo para trabajar directamente en complejos contaminante plagados de muestras tales como la saliva y sangre.

Many polypeptides and small proteins can be readily engineered such that they only fold upon binding a specific target ligand. This approach couples target recognition with a considerable change in polymer structure and dynamics. Recent years have seen the development of a number of biosensors that couple these large changes to readily measurable optical (fluorescent) outputs. These sensors afford the detection of a wide variety of macromolecular targets including proteins, polypeptides, and nucleic acids. Here we describe the design of such biosensors, from the first iterations as protein engineering experiments, to the development of biosensors targeting a range of protein and nucleic acid targets.
