We have recently reported a mutation within the conserved immunoglobulin V-type domain of the predicted adhesion protein Mpzl3 (MIM 611707) in rough coat (rc) mice with severe skin abnormalities and progressive cyclic hair loss. In this study, we tested the hypothesis that the human orthologue MPZL3 on chromosome 11q23.3 is a candidate for similar symptoms in humans. The predicted conserved MPZL3 protein has two transmembrane motifs flanking an extracellular Ig-like domain. The R100Q rc mutation is within the Ig-domain recognition loop that has roles in T-cell receptors and cell adhesion. Results of the rc mouse study, 3D structure predictions, homology with Myelin Protein Zero and EVA1, comprehensive database analyses of polymorphisms and mutations within the human MPZL3 gene and its cell, tissue expression and immunostaining pattern indicate that homozygous or compound heterozygous mutations of MPZL3 might be involved in immune-mediated human hereditary disorders with hair loss.

Novel high-throughput deep sequencing technology has dramatically changed the way that the functional complexity of transcriptomes can be studied. Here we report on the first use of this technology to gain insight into the wide range of transcriptional responses that are associated with an infectious disease process. Using Solexa/Illumina's digital gene expression (DGE) system, a tag-based transcriptome sequencing method, we investigated mycobacterium-induced transcriptome changes in a model vertebrate species, the zebrafish. We obtained a sequencing depth of over 5 million tags per sample with strong correlation between replicates. Tag mapping indicated that healthy and infected adult zebrafish express over 70% of all genes represented in transcript databases. Comparison of the data with a previous multi-platform microarray analysis showed that both types of technologies identified regulation of similar functional groups of genes. However, the unbiased nature of DGE analysis provided insights that microarray analysis could not have achieved. In particular, we show that DGE data sets are instrumental for verification of predicted gene models and allowed us to detect mycobacterium-regulated switching between different transcript isoforms. Moreover, genomic mapping of infection-induced DGE tags revealed novel transcript forms for which any previous EST-based evidence of expression was lacking. In conclusion, our deep sequencing analysis revealed in depth the high degree of transcriptional complexity of the host response to mycobacterial infection and resulted in the discovery and validation of new gene products with induced expression in infected individuals.

Nous rapportons ici la premi&#xE8;re utilisation de cette technologie afin de mieux comprendre la vaste gamme de r&#xE9;ponses transcriptionnelles qui sont associ&#xE9;s &#xE0; un processus de maladie infectieuse. Utilisation de Solexa / Illumina l&#x26;#39;expression des g&#xE8;nes num&#xE9;rique (DGE), un syst&#xE8;me &#xE0; base de balises m&#xE9;thode de s&#xE9;quen&#xE7;age du transcriptome, nous avons &#xE9;tudi&#xE9; les changements induits par mycobact&#xE9;rie du transcriptome dans une esp&#xE8;ce de vert&#xE9;br&#xE9; mod&#xE8;le, le poisson z&#xE8;bre. Nous avons obtenu une profondeur de s&#xE9;quen&#xE7;age de plus de 5 millions d&#x26;#39;&#xE9;tiquettes par &#xE9;chantillon avec une forte corr&#xE9;lation entre les r&#xE9;p&#xE9;titions. En particulier, nous montrons que les donn&#xE9;es DGE ensembles sont d&#xE9;terminants pour la v&#xE9;rification des mod&#xE8;les de g&#xE8;nes pr&#xE9;dits et nous a permis de d&#xE9;tecter mycobact&#xE9;rie-r&#xE9;glement&#xE9; de commutation entre les isoformes de transcription diff&#xE9;rents. Neuartiges Hochdurchsatz Ultratiefe Sequenzierungstechnologie hat die Art und Weise dramatisch ver&auml;ndert, dass die funktionale Komplexit&auml;t der Transcriptomes studiert werden kann. Hier berichten wir &uuml;ber den ersten Einsatz dieser Technologie zum Einblick in das breite Spektrum der transkriptionelle Antworten, die eine Infektionskrankheit-Prozess zugeordnet sind. Mit Solexa/Illumina digital-Gen-Ausdruck (DGE)-System, eine Tag-basierte Transkriptom Sequenzierung Methode, untersuchten wir induziert durch Mycobacterium Transkriptom-&Auml;nderungen in einem Modell Wirbeltierarten, der Zebrafisch. Tecnologia romanzo high-throughput deep sequencing ha cambiato radicalmente il modo che la complessit&agrave; funzionale del transcriptomes pu&ograve; essere studiata. Riportiamo sul primo uso di questa tecnologia per ottenere la visione della vasta gamma di risposte di transcriptional che sono associati con un processo di malattia infettiva. Utilizzando il sistema di espressione (DGE) di Solexa/Illumina gene digitale, un metodo di sequenziamento del transcriptome basato su tag, abbiamo studiato modifiche transcriptome mycobacterium-indotta in una specie di vertebrati di modello, il Danio rerio. Abbiamo ottenuto una profondit&agrave; di sequenziamento di oltre 5 milioni di tag per esempio con forte correlazione tra repliche. Mapping di tag indicato quello espresso di zebrafish adulto sano e infetti oltre il 70% di tutti i geni rappresentati nel database di trascrizione. Confronto dei dati con una precedente analisi multi-piattaforma microarray hanno mostrato che entrambi i tipi di tecnologie identificato regolamento di simili gruppi funzionali di geni. Tuttavia, la natura imparziale di analisi DGE fornito approfondimenti che non potevano ottenere analisi di microarray. In particolare, vi mostriamo che DGE set di dati strumentali per la verifica dei modelli di gene previsto e ci ha permesso di rilevare mycobacterium-regolato il passaggio tra trascrizione diverse isoforme. Novela de alto rendimiento de la tecnolog&#xED;a de secuenciaci&#xF3;n profunda ha cambiado dr&#xE1;sticamente la forma en que la complejidad funcional de transcriptomes se puede estudiar. Aqu&#xED; nos informe sobre el primer uso de esta tecnolog&#xED;a para conocer mejor la amplia gama de respuestas de la transcripci&#xF3;n que est&#xE1;n asociados con un proceso de la enfermedad infecciosa. Usando Solexa / Illumina &#x26;#39;s la expresi&#xF3;n de genes digitales (DGE) del sistema, una etiqueta basada en el m&#xE9;todo de secuenciaci&#xF3;n del transcriptoma, que investig&#xF3; los cambios inducidos por mycobacterium transcriptoma en una especie de modelo de vertebrados, el pez cebra. Se obtuvo una profundidad de la secuencia de m&#xE1;s de 5 millones de etiquetas por muestra, con fuerte correlaci&#xF3;n entre repeticiones. Asignaci&#xF3;n de etiquetas se indica que los adultos sanos e infectados pez cebra expresa m&#xE1;s del 70% de todos los genes representados en las bases de datos de transcripci&#xF3;n. La comparaci&#xF3;n de los datos con un an&#xE1;lisis de microarrays anterior multi-plataforma demostr&#xF3; que ambos tipos de tecnolog&#xED;as identificadas regulaci&#xF3;n de similares grupos funcionales de los genes. Sin embargo, la naturaleza imparcial de an&#xE1;lisis de la DGE permiti&#xF3; conocer que el an&#xE1;lisis de microarrays no podr&#xED;a haber logrado. En particular, los datos muestran que la DGE conjuntos son fundamentales para la verificaci&#xF3;n de los modelos de predicci&#xF3;n de genes y nos ha permitido detectar la micobacteria regulada por conmutaci&#xF3;n entre diferentes isoformas de transcripci&#xF3;n. Por otra parte, el mapeo gen&#xF3;mico de las etiquetas DGE inducidos por la infecci&#xF3;n revelaron nuevas formas de transcripci&#xF3;n de la que cualquier anterior EST-basada en la evidencia de expresi&#xF3;n faltaban. En conclusi&#xF3;n, nuestro an&#xE1;lisis de secuenciaci&#xF3;n profunda revela en profundidad el alto grado de complejidad de la transcripci&#xF3;n de la respuesta del hu&#xE9;sped a la infecci&#xF3;n por micobacterias y result&#xF3; en el descubrimiento y validaci&#xF3;n de nuevos productos de los genes con expresi&#xF3;n inducida en las personas infectadas.

Salmonella enterica serovar Typhimurium (S. typhimurium) bacteria cause an inflammatory and lethal infection in zebrafish embryos. To characterize the embryonic innate host response at the transcriptome level, we have extended and validated previous microarray data by Illumina next-generation sequencing analysis. We obtained 10 million sequence reads from control and Salmonella-infected zebrafish embryos using a tag-based sequencing method (DGE or Tag-Seq) and 15 million reads using whole transcript sequencing (RNA-Seq), which respectively mapped to circa 65% and 85% of 28,716 known Ensembl transcripts. Both sequencing methods showed a strong correlation of sequence read counts per transcript and an overlap of 241 transcripts differentially expressed in response to infection. A lower overlap of 165 transcripts was observed with previous microarray data. Based on the combined sequencing-based and microarray-based transcriptome data we compiled an annotated reference set of infection-responsive genes in zebrafish embryos, encoding transcription factors, signal transduction proteins, cytokines and chemokines, complement factors, proteins involved in apoptosis and proteolysis, proteins with anti-microbial activities, as well as many known or novel proteins not previously linked to the immune response. Furthermore, by comparison of the deep sequencing data of S. typhimurium infection in zebrafish embryos with previous deep sequencing data of Mycobacterium marinum infection in adult zebrafish we derived a common set of infection-responsive genes. This gene set consists of known and putative innate host defense genes that are expressed both in the absence and presence of a fully developed adaptive immune system and that provide a valuable reference for future studies of host-pathogen interactions using zebrafish infection models.

Deep sequencing of the innate immune transcriptomic response of zebrafish embryos to Salmonella infection.

En outre, par comparaison des donn&#xE9;es de s&#xE9;quen&#xE7;age de profondes infection &#xE0; S. typhimurium dans des embryons de poisson z&#xE8;bre pr&#xE9;c&#xE9;dentes donn&#xE9;es de s&#xE9;quen&#xE7;age de profondeur de Mycobacterium marinum infection chez le poisson z&#xE8;bre adulte nous avons d&#xE9;riv&#xE9; un ensemble commun de l&#x26;#39;infection g&#xE8;nes sensibles. Cet ensemble se compose de g&#xE8;nes connus et putatifs inn&#xE9;es g&#xE8;nes d&#xE9;fense de l&#x26;#39;h&#xF4;te qui sont exprim&#xE9;es &#xE0; la fois en l&#x26;#39;absence et la pr&#xE9;sence d&#x26;#39;un syst&#xE8;me enti&#xE8;rement d&#xE9;velopp&#xE9; immunitaire adaptatif et qui fournissent une r&#xE9;f&#xE9;rence pr&#xE9;cieuse pour les &#xE9;tudes futures de interactions h&#xF4;te-pathog&#xE8;ne en utilisant des mod&#xE8;les d&#x26;#39;infection de poisson z&#xE8;bre.

Salmonellen Enterica Serovar Typhimurium (S. Typhimurium) Bakterien verursachen eine entz&uuml;ndliche und t&ouml;dliche Infektion in den Zebrafish Embryos. Um die embryonalen angeborenen Wirtsantwort auf das Transkriptom-Ebene zu charakterisieren, haben wir erweitert und vorherigen Microarray Daten von Illumina Sequenzierung der n&auml;chsten Generation Analyse &uuml;berpr&uuml;ft. Wir erhielten 10 Millionen Sequenz liest aus Kontrolle und Salmonellen infizierte Zebrafish Embryos mit einer Tag-basierte Sequenzierung-Methode (DGE oder Tag-Seq) und 15 Millionen mal gelesen mit ganzen Abschrift Sequenzierung (RNA-Seq), die jeweils circa 65 % und 85 % der 28.716 bekannten Ensembl Abschriften zugeordnet. Beide Methoden Sequenzierung zeigte eine starke Korrelation der Sequenz-Lese-Z&auml;hlungen pro Transkript und eine &Uuml;berschneidung von 241 Transkripte differenziell ausgedr&uuml;ckt als Reaktion auf eine Infektion. Ein niedriger &Uuml;berschneidung von 165 Abschriften wurde mit vorherigen Microarray Daten beobachtet. Grundlage der kombinierten Sequenzierung und Microarray-basierten Transkriptom-Daten haben wir eine kommentierte Referenzmenge an Infektion-responsive Gene in den Zebrafish Embryos, Codierung, Transkriptionsfaktoren, Signaltransduktion Proteine, Zytokine und Chemokine, Komplement-Faktoren, Apoptosis und Proteolyse Proteine, Proteine mit Anti-mikrobiellen Aktivit&auml;ten, sowie viele bekannte oder neuartige Proteine, die zuvor nicht mit der Immunantwort verbunden. Dar&uuml;ber hinaus zum Vergleich der Daten Ultratiefe Sequenzierung von S. Typhimurium Infektion in den Zebrafish Embryos mit vorherigen Ultratiefe Sequenzierung Daten der Mycobacterium Marinum Infektion bei Erwachsenen Zebrafisch abgeleitet wir einen gemeinsamen Satz von Infektion-responsive Gene. Dieses Gen-Set besteht aus bekannten und vermeintliche angeborenen Host Verteidigung Gene, sowohl in der Abwesenheit und Anwesenheit von einem voll entwickelten adaptive Immunsystem ausgedr&uuml;ckt werden und bieten ein wertvolles Nachschlagewerk f&uuml;r zuk&uuml;nftige Studien Host-Pathogen Interaktionen mit Zebrafisch-Infektion-Modellen.

Ultratiefe Sequenzierung der angeborenen Immunsystem Transcriptomic Antwort von Zebrafisch-Embryonen auf Salmonellen-Infektion.

Batteri della Salmonella enterica serovar Typhimurium (S. typhimurium) causano un&#39;infezione infiammatoria e letale in embrioni di zebrafish. Per caratterizzare la risposta dell&#39;ospite innata embrionale a livello transcriptome, abbiamo esteso e convalidato precedenti dati di microarray di analisi di sequenziamento di nuova generazione Illumina. Abbiamo ottenuto 10 milioni sequenza letture dal controllo e infetti da Salmonella zebrafish embrioni utilizzando un metodo basato su tag sequenziamento (DGE o Tag-Seq) e 15 milioni letture mediante sequenziamento intera trascrizione (RNA-Seq), che rispettivamente mappato a circa il 65% e 85% di note Ensembl 28.716 trascrizioni. Entrambi metodi di sequenziamento hanno mostrato che una forte correlazione di sequenza leggere conteggi per trascrizione e una sovrapposizione di 241 trascritti differenzialmente espressi in risposta all&#39;infezione. Una bassa sovrapposizione delle 165 trascrizioni &egrave; stata osservata con i precedenti dati di microarray. Sulla base dei dati combinati basati su microarray e sequenziamento transcriptome abbiamo compilato un set di riferimento con annotazioni di infezione-reattive geni negli embrioni di zebrafish, codifica di fattori di trascrizione, proteine di trasduzione del segnale, citochine e chemochine, fattori del complemento, proteine coinvolte nell&#39;apoptosi e proteolisi, proteine con attivit&agrave; anti-microbica, come pure molte proteine conosciute o romanzo non precedentemente legate alla risposta immunitaria. Inoltre, tramite il confronto dei dati deep sequencing di infezione da S. typhimurium negli embrioni di zebrafish con dati precedenti deep sequencing di infezione da Mycobacterium marinum nello zebrafish adulto abbiamo derivato un set comune di geni infezione-sensibli a reagire. Questo set di gene &egrave; costituito da geni di difesa noti e putativo host innata che sono espressi sia in assenza che in presenza di un sistema immunitario adattativo pienamente sviluppato e che forniscono un riferimento prezioso per gli studi futuri delle interazioni ospite-patogeno utilizzando modelli di infezione di zebrafish.

Salmonella enterica serovar Typhimurium (S. typhimurium) las bacterias causan una infecci&#xF3;n inflamatoria y letal en embriones de pez cebra. Para caracterizar la respuesta embrionaria innata del hu&#xE9;sped en el nivel de transcriptoma, hemos ampliado y validado los datos anteriores mediante el an&#xE1;lisis de microarrays Illumina secuenciaci&#xF3;n de pr&#xF3;xima generaci&#xF3;n. Se obtuvieron 10 millones de secuencia se lee de control y de infectados por Salmonella embriones de pez cebra con una etiqueta basada en el m&#xE9;todo de secuenciaci&#xF3;n (DGE o etiqueta Seq-) y 15 millones de lecturas de secuenciaci&#xF3;n con la transcripci&#xF3;n completa (RNA-Seq), que, respectivamente, asignadas a alrededor de 65% y 85% de 28,716 transcripciones Ensembl conocidos. Ambos m&#xE9;todos de secuenciaci&#xF3;n mostraron una fuerte correlaci&#xF3;n de la secuencia de lectura y transcripci&#xF3;n de cuentas por una superposici&#xF3;n de 241 transcripciones expresados &#x200B;&#x200B;diferencialmente en respuesta a la infecci&#xF3;n. Un solapamiento de bajas de 165 transcripciones se observ&#xF3; con los datos de microarrays anteriores. Bas&#xE1;ndose en los datos combinados basados &#x200B;&#x200B;en la secuenciaci&#xF3;n del transcriptoma y microarrays basados &#x200B;&#x200B;en que hemos compilado una referencia anotada conjunto de respuesta de infecciones genes en embriones de pez cebra, la codificaci&#xF3;n de los factores de transcripci&#xF3;n, prote&#xED;nas de transducci&#xF3;n de se&#xF1;ales, citocinas y quimiocinas, factores del complemento, prote&#xED;nas implicadas en la apoptosis y la prote&#xF3;lisis, prote&#xED;nas con actividades antimicrobianas, as&#xED; como muchas prote&#xED;nas conocidos o nuevos previamente no relacionados con la respuesta inmune. Por otra parte, mediante la comparaci&#xF3;n de los datos de secuenciaci&#xF3;n de profundidad de la infecci&#xF3;n por S. typhimurium en embriones de pez cebra con los anteriores datos de secuenciaci&#xF3;n de profundidad de la infecci&#xF3;n por Mycobacterium marinum en adultos de pez cebra se deriva un conjunto com&#xFA;n de genes de respuesta a la infecci&#xF3;n. Este conjunto de genes conocidos y se compone de genes putativos innatos de defensa del hu&#xE9;sped que se expresan tanto en la ausencia y la presencia de un sistema plenamente desarrollado sistema inmune adaptativo y que proporcionan una valiosa referencia para futuros estudios de las interacciones hu&#xE9;sped-pat&#xF3;geno utilizando modelos de pez cebra de infecci&#xF3;n.

La secuenciaci&#xF3;n profunda de la respuesta inmune innata transcript&#xF3;mica de embriones de pez cebra a la infecci&#xF3;n por Salmonella

Streptococcus pneumoniae is an important pathogen with significant morbidity and mortality rates worldwide, especially among children <5 years. Healthy carriers are the most important sources of pneumococcal infections, and the nasopharyngeal colonisation is the most prevalent among children attending communities such as day-care centres (DCCs). The conjugate pneumococcal vaccines (PCVs) were shown to have an impact on the colonisation, and so play an important role in inhibiting infections. In this study we compared the nasal carriage of healthy children attending DCCs in Szeged, Hungary in 2003/2004, when nobody was vaccinated, and in 2010, when already 1/5 of the children received PCV-7. Significant differences were observed in the serotype distribution, representing a marked shift from the previously widespread vaccine-types (mostly 6A or 14) to others (11A and 23F). The new serotypes showed higher antibiotic susceptibility. The bacterium exchange between children was clear from the pulsed-field gel electrophoresis (PFGE) patterns, and the circulation of certain international clones plays also a role in these dynamic changes.

El embri&#xF3;n de pez cebra es un importante modelo in vivo para estudiar la respuesta inmune innata del hu&#xE9;sped a la infecci&#xF3;n microbiana. En la mayor&#xED;a de los modelos de pez cebra enfermedades infecciosas, la infecci&#xF3;n se consigue mediante la microinyecci&#xF3;n de bacterias en el embri&#xF3;n. Alternativamente, Edwardsiella tarda, un pat&#xF3;geno pescado natural, ha sido utilizado para tratar embriones por inmersi&#xF3;n est&#xE1;tica. En este estudio se utiliz&#xF3; el perfil del transcriptoma y cuantitativas de RT-PCR para analizar la respuesta inmune inducida por E. tarda de inmersi&#xF3;n e inyecci&#xF3;n.

The zebrafish embryo is an important in vivo model to study the host innate immune response towards microbial infection. In most zebrafish infectious disease models, infection is achieved by micro-injection of bacteria into the embryo. Alternatively, Edwardsiella tarda, a natural fish pathogen, has been used to treat embryos by static immersion. In this study we used transcriptome profiling and quantitative RT-PCR to analyze the immune response induced by E. tarda immersion and injection.

L&#x26;#39;embryon du poisson z&#xE8;bre est un &#xE9;l&#xE9;ment important dans le mod&#xE8;le in vivo pour &#xE9;tudier la r&#xE9;ponse de l&#x26;#39;h&#xF4;te immunitaire inn&#xE9;e vers une infection microbienne. Dans la plupart des mod&#xE8;les de poisson-z&#xE8;bre de maladies infectieuses, l&#x26;#39;infection se fait par micro-injection de bact&#xE9;ries dans l&#x26;#39;embryon. Alternativement, Edwardsiella tarda, un agent pathog&#xE8;ne naturel du poisson, a &#xE9;t&#xE9; utilis&#xE9; pour traiter les embryons par immersion statique. Dans cette &#xE9;tude nous avons utilis&#xE9; le profilage du transcriptome et RT-PCR quantitative pour analyser la r&#xE9;ponse immunitaire induite par E. tarda immersion et l&#x26;#39;injection.

Zebrafish Embryos ist ein wichtiges in-vivo Modell der Host angeborenen Immunantwort gegen mikrobielle Infektion zu studieren. In den meisten Zebrafisch-Infektionskrankheiten-Modellen wird die Infektion durch Mikro-Injektion von Bakterien in den Embryo erreicht. Alternativ wurde Edwardsiella Tarda, eine nat&uuml;rliche Fisch-Pathogen, eingesetzt zur Behandlung von Embryonen durch statische eintauchen. In dieser Studie verwendeten wir Transkriptom Profilerstellung und quantitativen RT-PCR der Immunantwort induziert durch E. Tarda eintauchen und Injektion zu analysieren.

L&#39;embrione di zebrafish &egrave; un importante modello in vivo per studiare la risposta immunitaria innata ospite verso l&#39;infezione microbica. Nella maggior parte dei modelli di malattia infettiva di zebrafish, infezione avviene tramite micro-iniezione di batteri in embrione. In alternativa, Edwardsiella tarda, un agente patogeno di pesce naturale, &egrave; stato utilizzato per trattare gli embrioni di immersione statica. In questo studio abbiamo utilizzato transcriptome profilatura e RT-PCR quantitativa per analizzare la risposta immunitaria indotta dall&#39;iniezione e tarda E. immersione.

The increasing use of zebrafish larvae for biomedical research applications is resulting in versatile models for a variety of human diseases. These models exploit the optical transparency of zebrafish larvae and the availability of a large genetic tool box. Here we present detailed protocols for the robotic injection of zebrafish embryos at very high accuracy with a speed of up to 2000 embryos per hour. These protocols are benchmarked for several applications: (1) the injection of DNA for obtaining transgenic animals, (2) the injection of antisense morpholinos that can be used for gene knock-down, (3) the injection of microbes for studying infectious disease, and (4) the injection of human cancer cells as a model for tumor progression. We show examples of how the injected embryos can be screened at high-throughput level using fluorescence analysis. Our methods open up new avenues for the use of zebrafish larvae for large compound screens in the search for new medicines.

Robotic injection of zebrafish embryos for high-throughput screening in disease models.

MicroRNAs (miRNAs) have recently been shown to play important roles in development of the immune system and in fine-tuning of immune responses. Human miR-146 family members are known as inflammation-inducible miRNAs involved in negative feedback regulation of Toll-like receptor (TLR) signalling. Dysregulation of the miR-146 family has often been linked to inflammatory diseases and malignancies. This study reports on miR-146a and miR-146b as infection-inducible miRNAs in zebrafish, which has emerged as a model species for human disease.
