The molecular cues that regulate neurite morphology within the target environment are key to the formation of complex neural circuitry. During development of the ponto-cerebellar projection, pontine fibers sprout and form elaborate arbors within the inner cerebellar layer prior to arrival of their target cells, the cerebellar granule neurons. Here, we describe the biochemical fractionation of two granule neuron-derived factors that stimulate elaboration of pontine neurites. These factors were identified using a dissociated pontine bioassay and biochemically fractionated from granule cell (GC) conditioned medium (GCCM). One of the factors, STIM1, is a protein with a molecular weight greater than 30 kDa that is distinct from known neurotrophins. The other, STIM2, is a small, protease-resistant molecule with an estimated molecular weight below 1 kDa. We show that these factors stimulate pontine neurite elongation both independently and cooperatively and thus may contribute to the formation of elaborate pontine arbors within the cerebellar cortex.

The ability of a neuron to regenerate functional connections after injury is influenced by both its intrinsic state and also by extrinsic cues in its surroundings. Investigations of the transcriptional changes undergone by neurons during in vivo models of injury and regeneration have revealed many transcripts associated with these processes. Because of the complex milieu of interactions in vivo, these results include not only expression changes directly related to regenerative outgrowth and but also unrelated responses to surrounding cells and signals. In vitro models of neurite outgrowth provide a means to study the intrinsic transcriptional patterns of neurite outgrowth in the absence of extensive extrinsic cues from nearby cells and tissues.

The study of coordinated activity in neuronal circuits has been challenging without a method to simultaneously report activity and connectivity. Here we present the first use of pseudorabies virus (PRV), which spreads through synaptically connected neurons, to express a fluorescent calcium indicator protein and monitor neuronal activity in a living animal. Fluorescence signals were proportional to action potential number and could reliably detect single action potentials in vitro. With two-photon imaging in vivo, we observed both spontaneous and stimulated activity in neurons of infected murine peripheral autonomic submandibular ganglia (SMG). We optically recorded the SMG response in the salivary circuit to direct electrical stimulation of the presynaptic axons and to physiologically relevant sensory stimulation of the oral cavity. During a time window of 48 hours after inoculation, few spontaneous transients occurred. By 72 hours, we identified more frequent and prolonged spontaneous calcium transients, suggestive of neuronal or tissue responses to infection that influence calcium signaling. Our work establishes in vivo investigation of physiological neuronal circuit activity and subsequent effects of infection with single cell resolution.

Fluorescence-based monitoring of in vivo neural activity using a circuit-tracing pseudorabies virus.

L&#x26;#39;&#xE9;tude de l&#x26;#39;activit&#xE9; coordonn&#xE9;e dans les circuits neuronaux a &#xE9;t&#xE9; difficile sans une m&#xE9;thode &#xE0; la fois les rapports d&#x26;#39;activit&#xE9; et de la connectivit&#xE9;. Nous pr&#xE9;sentons ici la premi&#xE8;re utilisation de virus de la pseudo (PRV), qui se propage &#xE0; travers les neurones connect&#xE9;s synaptique, d&#x26;#39;exprimer une prot&#xE9;ine fluorescente de calcium et de surveiller l&#x26;#39;indicateur de l&#x26;#39;activit&#xE9; neuronale chez un animal vivant. Mit zwei-Photonen-Bildgebung in-vivo, beobachteten wir beide spontane und stimulierte Aktivit&auml;t in Neuronen des infizierten muriner peripherer autonomer submandibular Ganglien (SMG). Optisch verzeichneten wir die SMG-Antwort in die Speicheldr&uuml;sen Schaltung elektrische Stimulation des pr&auml;synaptischen Axons und physiologisch relevanten sensorische Stimulation der Mundh&ouml;hle zu lenken. W&auml;hrend ein Zeitfenster von 48 Stunden nach der Impfung aufgetreten sind einige spontane Transienten. Von 72 Stunden, die wir identifiziert mehr h&auml;ufige und lang anhaltende spontane Kalzium Transienten, suggestive der neuronalen oder Gewebe Antworten auf eine Infektion, die Signalisierung von Kalzium beeinflussen. Qui vi presentiamo il primo uso del virus Pseudorabbia (PRV), che si diffonde attraverso i neuroni sinapticamente connessi, di esprimere un calcio fluorescente indicatore della proteina e monitor attivit&agrave; neuronale in un animale vivente. Segnali di fluorescenza sono proporzionali al numero di potenziale d&#39;azione e potrebbero rilevare attendibilmente singoli potenziali d&#39;azione in vitro. Con due-fotone imaging in vivo, abbiamo osservato sia spontanea e stimolata attivit&agrave; nei neuroni di infetti murini gangli sottomandibolari autonomici periferici (SMG). Abbiamo registrato otticamente la risposta SMG nel circuito salivaria per diretta stimolazione elettrica di assoni presinaptico e alla stimolazione sensoriale fisiologicamente rilevante della cavit&agrave; orale. Durante una finestra temporale di 48 ore dopo l&#39;inoculazione, alcuni transitori spontanei si &egrave; verificato. Da 72 ore, abbiamo identificato pi&ugrave; frequenti e prolungate calcio spontaneo transitori, suggestive di un neurone o risposte dei tessuti all&#39;infezione che influenzano la segnalazione di calcio. Il nostro lavoro stabilisce indagine in vivo dell&#39;attivit&agrave; fisiologica circuito neuronale e successivi effetti di infezione con risoluzione della singola cella.

El estudio de la actividad coordinada en los circuitos neuronales ha sido un desaf&#xED;o sin un m&#xE9;todo para informar al mismo tiempo la actividad y conectividad. Aqu&#xED; les presentamos el primer uso de virus de la pseudorrabia (PRV), que se propaga a trav&#xE9;s de las neuronas conectadas sin&#xE1;pticamente, para expresar una prote&#xED;na de calcio indicador fluorescente y controlar la actividad neuronal en un animal vivo. Las se&#xF1;ales de fluorescencia eran proporcionales al n&#xFA;mero potencial de acci&#xF3;n y fiable puede detectar los potenciales individuales de acci&#xF3;n in vitro. Con dos fotones de im&#xE1;genes in vivo, se observ&#xF3; tanto en la actividad espont&#xE1;nea y estimulada en las neuronas de los ganglios perif&#xE9;ricos de rat&#xF3;n infectado submandibular auton&#xF3;mica (SMG). Se registr&#xF3; la respuesta &#xF3;pticamente SMG en el circuito salival a la estimulaci&#xF3;n el&#xE9;ctrica directa de los axones presin&#xE1;pticos y para la estimulaci&#xF3;n sensorial fisiol&#xF3;gicamente relevantes de la cavidad oral. Durante una ventana de tiempo de 48 horas despu&#xE9;s de la inoculaci&#xF3;n, se produjo pocos transe&#xFA;ntes espont&#xE1;neos. Por 72 horas, se identificaron los transitorios espont&#xE1;neas m&#xE1;s frecuentes y prolongadas de calcio, lo que sugiere las respuestas neuronales o tejido a la infecci&#xF3;n que el calcio influencia de se&#xF1;alizaci&#xF3;n. Nuestro trabajo se establece en la investigaci&#xF3;n in vivo de la actividad fisiol&#xF3;gica del circuito neuronal y los efectos posteriores de la infecci&#xF3;n con una resoluci&#xF3;n &#xFA;nica c&#xE9;lula.

Herpes simplex virus 1 (HSV-1) is a well-adapted human pathogen that can invade the peripheral nervous system and persist there as a lifelong latent infection. Despite their ubiquity, only one natural isolate of HSV-1 (strain 17) has been sequenced. Using Illumina high-throughput sequencing of viral DNA, we obtained the genome sequences of both a laboratory strain (F) and a low-passage clinical isolate (H129). These data demonstrated the extent of interstrain variation across the entire genome of HSV-1 in both coding and noncoding regions. We found many amino acid differences distributed across the proteome of the new strain F sequence and the previously known strain 17, demonstrating the spectrum of variability among wild-type HSV-1 proteins. The clinical isolate, strain H129, displays a unique anterograde spread phenotype for which the causal mutations were completely unknown. We have defined the sequence differences in H129 and propose a number of potentially causal genes, including the neurovirulence protein ICP34.5 (RL1). Further studies will be required to demonstrate which change(s) is sufficient to recapitulate the spread defect of strain H129. Unexpectedly, these data also revealed a frameshift mutation in the UL13 kinase in our strain F isolate, demonstrating how deep genome sequencing can reveal the full complement of background mutations in any given strain, particularly those passaged or plaque purified in a laboratory setting. These data increase our knowledge of sequence variation in large DNA viruses and demonstrate the potential of deep sequencing to yield insight into DNA genome evolution and the variation among different pathogen isolates.

Sequence variability in clinical and laboratory isolates of herpes simplex virus 1 reveals new mutations.

Herpes simplex virus 1 (HSV-1) est un agent pathog&#xE8;ne bien adapt&#xE9; humaine qui peut envahir le syst&#xE8;me nerveux p&#xE9;riph&#xE9;rique et y persister comme une infection latente &#xE0; vie. Virus del herpes simple 1 (VHS-1) es un pat&#xF3;geno bien adaptado humana que pueden invadir el sistema nervioso perif&#xE9;rico y persistir all&#xED; como una infecci&#xF3;n latente permanente. A pesar de su ubicuidad, s&#xF3;lo uno natural aislar de HSV-1 (cepa 17) ha sido secuenciado. Uso de Illumina secuenciaci&#xF3;n de alto rendimiento de ADN viral, hemos obtenido las secuencias del genoma de una cepa de laboratorio tanto (F) y una cl&#xED;nica de bajo pasaje aislado (H129). Alphaherpesviruses are a subfamily of the Herpesviridae that can invade the nervous system and establish either lytic or latent infections. The establishment of latent infection can occur only in neurons, indicating a unique virus-host interaction in these cells. Here, we compare results from seven microarray studies that focused on the host response of either neural tissue or isolated neurons to alphaherpesvirus infection. These studies utilized either herpes simplex virus type 1 or pseudorabies virus as the infectious agent. From these data, we have found common host responses spanning a variety of infection models in different species, with different herpesvirus strains, and during all phases of infection including lytic, latent, and reactivation. The repeated observation of transcriptional effects on these genes and gene families indicates their likely importance in host defenses or the viral infectious process. We discuss the possible role of these different genes and genes families in alphaherpesvirus infection.

Herpesvirus alfa son una subfamilia de la Herpesviridae que puede invadir el sistema nervioso y establecer o bien infecciones l&#xED;ticas o latente. Herpes simplex virus (HSV) pUL34 plays a critical role in virus replication by mediating egress of nucleocapsids from the infected cell nucleus. We have identified a mutation in pUL34 (Y68A) that produces a major defect in virus replication and impaired nuclear egress but also profoundly inhibits cell-to-cell spread and trafficking of gE. Virion release to the extracellular medium is not affected by the Y68A mutation, indicating that the mutation specifically inhibits cell-to-cell spread. We isolated extragenic suppressors of the Y68A plaque formation defect and mapped them by a combination of high-throughput Illumina sequencing and PCR-based screening. We found that suppression is highly correlated with a nonsense mutation in the US9 gene, which plays a critical role in cell-to-cell spread of HSV-1 in neurons. The US9 mutation alone is not sufficient to suppress the Y68A spread phenotype, indicating a likely role for multiple viral factors.

Virus del herpes simple (VHS) pUL34 desempe&#xF1;a un papel fundamental en la replicaci&#xF3;n del virus por la mediaci&#xF3;n de la salida de nucleoc&#xE1;pside del n&#xFA;cleo de la c&#xE9;lula infectada. Hemos identificado una mutaci&#xF3;n en pUL34 (Y68A) que produce un defecto importante en la replicaci&#xF3;n del virus y la salida nuclear alterada, pero tambi&#xE9;n profundamente inhibe la c&#xE9;lula a c&#xE9;lula de difusi&#xF3;n y el tr&#xE1;fico de GE. Viri&#xF3;n liberaci&#xF3;n al medio extracelular no se ve afectada por la mutaci&#xF3;n Y68A, lo que indica que la mutaci&#xF3;n inhibe espec&#xED;ficamente la c&#xE9;lula a c&#xE9;lula propagaci&#xF3;n. Se aislaron supresores extrag&#xE9;nicas del defecto formaci&#xF3;n Y68A placa y mapeado ellos por una combinaci&#xF3;n de alto rendimiento Illumina secuenciaci&#xF3;n y detecci&#xF3;n basado en la PCR. Alphaherpesviruses are widespread in the human population, and include herpes simplex virus 1 (HSV-1) and 2, and varicella zoster virus (VZV). These viral pathogens cause epithelial lesions, and then infect the nervous system to cause lifelong latency, reactivation, and spread. A related veterinary herpesvirus, pseudorabies (PRV), causes similar disease in livestock that result in significant economic losses. Vaccines developed for VZV and PRV serve as useful models for the development of an HSV-1 vaccine. We present full genome sequence comparisons of the PRV vaccine strain Bartha, and two virulent PRV isolates, Kaplan and Becker. These genome sequences were determined by high-throughput sequencing and assembly, and present new insights into the attenuation of a mammalian alphaherpesvirus vaccine strain. We find many previously unknown coding differences between PRV Bartha and the virulent strains, including changes to the fusion proteins gH and gB, and over forty other viral proteins. Inter-strain variation in PRV protein sequences is much closer to levels previously observed for HSV-1 than for the highly stable VZV proteome. Almost 20% of the PRV genome contains tandem short sequence repeats (SSRs), a class of nucleic acids motifs whose length-variation has been associated with changes in DNA binding site efficiency, transcriptional regulation, and protein interactions. We find SSRs throughout the herpesvirus family, and provide the first global characterization of SSRs in viruses, both within and between strains. We find SSR length variation between different isolates of PRV and HSV-1, which may provide a new mechanism for phenotypic variation between strains. Finally, we detected a small number of polymorphic bases within each plaque-purified PRV strain, and we characterize the effect of passage and plaque-purification on these polymorphisms. These data add to growing evidence that even plaque-purified stocks of stable DNA viruses exhibit limited sequence heterogeneity, which likely seeds future strain evolution.

Herpesvirus alfa est&#xE1;n muy extendidos en la poblaci&#xF3;n humana, e incluyen el virus del herpes simplex 1 (HSV-1) y 2, y la varicela zoster (VZV). Estos pat&#xF3;genos virales causan lesiones epiteliales, y luego infectar el sistema nervioso que causa la latencia de toda la vida, la reactivaci&#xF3;n y expansi&#xF3;n. Un virus del herpes relacionado con veterinaria, pseudorrabia (PRV), causa una enfermedad similar en el ganado que se traducen en importantes p&#xE9;rdidas econ&#xF3;micas. Las vacunas desarrolladas para VVZ y PRV servir como modelos &#xFA;tiles para el desarrollo de una vacuna de HSV-1. Estas secuencias del genoma se determinaron mediante secuenciaci&#xF3;n de alto rendimiento y de reuni&#xF3;n, y presentar nuevas ideas sobre la atenuaci&#xF3;n de una cepa de la vacuna alphaherpesvirus mam&#xED;feros. Encontramos muchas diferencias de codificaci&#xF3;n previamente desconocidas entre PRV Bartha y las cepas virulentas, incluyendo cambios en el GH prote&#xED;nas de fusi&#xF3;n y GB, y m&#xE1;s de cuarenta otras prote&#xED;nas virales. Herpes simplex virus 1 (HSV-1) causes a chronic, lifelong infection in >60% of adults. Multiple recent vaccine trials have failed, with viral diversity likely contributing to these failures. To understand HSV-1 diversity better, we comprehensively compared 20 newly sequenced viral genomes from China, Japan, Kenya, and South Korea with six previously sequenced genomes from the United States, Europe, and Japan. In this diverse collection of passaged strains, we found that one-fifth of the newly sequenced members share a gene deletion and one-third exhibit homopolymeric frameshift mutations (HFMs). Individual strains exhibit genotypic and potential phenotypic variation via HFMs, deletions, short sequence repeats, and single-nucleotide polymorphisms, although the protein sequence identity between strains exceeds 90% on average. In the first genome-scale analysis of positive selection in HSV-1, we found signs of selection in specific proteins and residues, including the fusion protein glycoprotein H. We also confirmed previous results suggesting that recombination has occurred with high frequency throughout the HSV-1 genome. Despite this, the HSV-1 strains analyzed clustered by geographic origin during whole-genome distance analysis. These data shed light on likely routes of HSV-1 adaptation to changing environments and will aid in the selection of vaccine antigens that are invariant worldwide.

Evolution and diversity in human herpes simplex virus genomes.

We used paired-end Illumina deep sequencing and de novo assembly to determine the genome sequence of herpes simplex virus 1 (HSV-1) strain MacIntyre (aka McIntyre). The MacIntyre strain originated from the brain of a patient with lethal HSV encephalitis and has a unique limitation in its neuronal spread, moving solely in the retrograde direction.

Genome Sequence of the Anterograde-Spread-Defective Herpes Simplex Virus 1 Strain MacIntyre.

Herpes simplex virus (HSV) is a widespread pathogen that causes epithelial lesions with recurrent disease that manifests over a lifetime. The lifelong aspect of infection results from latent viral infection of neurons, a reservoir from which the virus reactivates periodically. Recent work has demonstrated the breadth of genetic variation in globally distributed HSV strains. However, the amount of variation or capacity for mutation within one strain has not been well studied. Here we developed and applied a streamlined new approach for assembly and comparison of large DNA viral genomes such as HSV-1. This viral genome assembly (VirGA) workflow incorporates a combination of de novo assembly, alignment, and annotation strategies to automate the generation of draft genomes for large viruses. We applied this approach to quantify the amount of variation between clonal derivatives of a common parental virus stock. In addition, we examined the genetic basis for syncytial plaque phenotypes displayed by a subset of these strains. In each of the syncytial strains, we found an identical DNA change, affecting one residue in the gB (UL27) fusion protein. Since these identical mutations could have appeared after extensive in vitro passaging, we applied the VirGA sequencing and comparison approach to two clinical HSV-1 strains isolated from the same patient. One of these strains was syncytial upon first culturing; its sequence revealed the same gB mutation. These data provide insight into the extent and origin of genome-wide intrastrain HSV-1 variation and present useful methods for expansion to in vivo patient infection studies.

Rapid genome assembly and comparison decode intrastrain variation in human alphaherpesviruses.

Advances in next generation sequencing make it possible to obtain high-coverage sequence data for large numbers of viral strains in a short time. However, since most bioinformatics tools are developed for command line use, the selection and accessibility of computational tools for genome assembly and variation analysis limits the ability of individual labs to perform further bioinformatics analysis.
