Riportiamo l&#39;annotazione e l&#39;analisi della sequenza del genoma bozza dell&#39;adesione di Brassica rapa Chiifu-401-42, un cavolo cinese. Abbiamo modellato 41.174 geni di codificazione della proteina nel genoma di b. rapa, che ha subito un triplication del genoma. Abbiamo usato la Arabidopsis thaliana come un outgroup per indagare le conseguenze della triplication del genoma, come evoluzione strutturale e funzionale. We report the annotation and analysis of the draft genome sequence of Brassica rapa accession Chiifu-401-42, a Chinese cabbage. We modeled 41,174 protein coding genes in the B. rapa genome, which has undergone genome triplication. We used Arabidopsis thaliana as an outgroup for investigating the consequences of genome triplication, such as structural and functional evolution. The extent of gene loss (fractionation) among triplicated genome segments varies, with one of the three copies consistently retaining a disproportionately large fraction of the genes expected to have been present in its ancestor. Variation in the number of members of gene families present in the genome may contribute to the remarkable morphological plasticity of Brassica species. The B. rapa genome sequence provides an important resource for studying the evolution of polyploid genomes and underpins the genetic improvement of Brassica oil and vegetable crops.

Phosphatidylserine (PS) is normally intracellular but becomes exposed on the luminal surface of vascular endothelial cells in tumors. It also becomes exposed on tumors cells responding to therapy. In the present study, we optically imaged exposed PS in vivo using PGN635, a novel monoclonal antibody that binds PS. The F(ab')(2) fragment of PGN635 was labeled with the near-infrared (NIR) dye, IRDye800CW. In vivo dynamic NIR imaging was performed after injection of 800CW-PGN635 into mice bearing radiation-treated or untreated U87 glioma xenografts growing subcutaneously or orthotopically. NIR optical imaging revealed a clear tumor contrast in nonirradiated subcutaneous U87 gliomas after injection of 800CW-PGN635. The tumor contrast was visible as early as 4 hours later and was maximal 24 hours later (tumor-to-normal tissue ratio [TNR] = 2.8 Â± 0.7). Irradiation enhanced the tumor contrast at 24 hours (TNR = 4.0 Â± 0.3). Similar results were observed for orthotopic gliomas. Localization of 800CW-PGN635 to tumors was antigen specific because 800CW-Aurexis, a control probe of irrelevant specificity, did not localize to the tumors, and preadministration of unlabeled PGN635 blocked the uptake of 800CW-PGN635. Fluorescence microscopy confirmed that 800CW-PGN635 was binding to PS-positive vascular endothelial cells in nonirradiated gliomas. Irradiation of the gliomas increased PS exposure on both tumor vascular endothelial cells and tumor cells and gave rise to an increase in tumor contrast with 800CW-PGN635 that was predictive of the reduction in tumor growth. 800CW-PGN635 may be a useful new imaging probe for detection of exposed PS in tumors responding to therapy.

Near-infrared Optical Imaging of Exposed Phosphatidylserine in a Mouse Glioma Model.

Le contraste tumeur &#xE9;tait visible d&#xE8;s 4 heures plus tard et elle est maximale 24 heures plus tard (rapport tissu tumoral &#xE0; la normale [TNR] = 2,8 &#xB1; 0,7). L&#x26;#39;irradiation am&#xE9;lior&#xE9; le contraste tumeur &#xE0; 24 heures (TNR = 4,0 &#xB1; 0,3). Des r&#xE9;sultats similaires ont &#xE9;t&#xE9; observ&#xE9;s pour les gliomes orthotopiques. Lokalisierung von 800CW-PGN635 zu Tumoren war Antigen-spezifische, weil 800CW-Aurexis, ein Steuerelement-Sonde irrelevant Spezifit&auml;t nicht zu den Tumoren lokalisieren und Preadministration der unbeschrifteten PGN635 die Aufnahme von 800CW-PGN635 blockiert. Fluoreszenzmikroskopie best&auml;tigt, dass die 800CW-PGN635, PS-positivem vaskul&auml;re Endothelzellen in nonirradiated Gliome bindend war. Bestrahlung der Gliome erh&ouml;hte PS Exposition auf Tumor vaskul&auml;ren endothelialen Zellen und Tumorzellen und f&uuml;hrte zu einem Anstieg der Tumor Kontrast mit 800CW-PGN635, die der Reduzierung der Tumorwachstum pr&auml;diktive war. 800CW-PGN635 m&ouml;glicherweise n&uuml;tzliche neue bildgebende Pr&uuml;fspitze f&uuml;r Erkennung von exponierten PS in Tumoren, die auf die Therapie reagiert.

La fosfatidilserina (PS) es normalmente intracelular, pero queda expuesta en la superficie luminal de las c&#xE9;lulas del endotelio vascular en los tumores. Tambi&#xE9;n queda expuesto en las c&#xE9;lulas tumores que responden a la terapia. En el presente estudio, se expone &#xF3;pticamente imagen media PS in vivo utilizando PGN635, un nuevo anticuerpo monoclonal que se une PS. El F (ab &#x26;#39;) (2) fragmento de PGN635 fue marcado con el infrarrojo cercano (NIR) tinte, IRDye800CW. En vivo, din&#xE1;mico NIR se realiz&#xF3; despu&#xE9;s de la inyecci&#xF3;n de 800CW-PGN635 en ratones portadores tratados con radiaci&#xF3;n o sin tratar U87 xenoinjertos de glioma crecientes por v&#xED;a subcut&#xE1;nea o orthotopically. NIR &#xF3;ptica de im&#xE1;genes revela un contraste claro en tumores subcut&#xE1;neos U87 no irradiados despu&#xE9;s de la inyecci&#xF3;n de los gliomas-800CW PGN635. El contraste del tumor era visible tan pronto como 4 horas m&#xE1;s tarde y era m&#xE1;ximo 24 horas despu&#xE9;s (tumor a la normal relaci&#xF3;n de tejido [TNR] = 2,8 &#xB1; 0,7). La irradiaci&#xF3;n mejorado el contraste del tumor a las 24 horas (TNR = 4,0 &#xB1; 0,3). Se observaron resultados similares para los gliomas de ortot&#xF3;pico. La localizaci&#xF3;n de 800CW-PGN635 a los tumores era ant&#xED;geno espec&#xED;fico, porque-800CW Aurexis, una sonda de control de especificidad irrelevante, no localizar a los tumores, y pre-administraci&#xF3;n de la etiqueta de PGN635 bloqueado la adopci&#xF3;n de 800CW-PGN635. La microscopia de fluorescencia confirm&#xF3; que-800CW PGN635 se uni&#xF3;n a PS-positivas las c&#xE9;lulas endoteliales vasculares en los gliomas no irradiados. La irradiaci&#xF3;n de los gliomas de aumento de la exposici&#xF3;n PS en ambos tumorales c&#xE9;lulas endoteliales vasculares y c&#xE9;lulas tumorales y dio lugar a un aumento de contraste tumor con 800CW-PGN635 que fue predictivo de la reducci&#xF3;n en el crecimiento del tumor. 800CW-PGN635 puede ser un &#xFA;til de la probeta de imagen nueva para la detecci&#xF3;n de expuesta PS en tumores que responden a la terapia.

The wild species of the genus Oryza contain a largely untapped reservoir of agronomically important genes for rice improvement. Here we report the 261-Mb de novo assembled genome sequence of Oryza brachyantha. Low activity of long-terminal repeat retrotransposons and massive internal deletions of ancient long-terminal repeat elements lead to the compact genome of Oryza brachyantha. We model 32,038 protein-coding genes in the Oryza brachyantha genome, of which only 70% are located in collinear positions in comparison with the rice genome. Analysing breakpoints of non-collinear genes suggests that double-strand break repair through non-homologous end joining has an important role in gene movement and erosion of collinearity in the Oryza genomes. Transition of euchromatin to heterochromatin in the rice genome is accompanied by segmental and tandem duplications, further expanded by transposable element insertions. The high-quality reference genome sequence of Oryza brachyantha provides an important resource for functional and evolutionary studies in the genus Oryza.

Whole-genome sequencing of Oryza brachyantha reveals mechanisms underlying Oryza genome evolution.

Longitudinal MRI was applied to monitor intracranial initiation and development of brain metastases and assess tumor vascular volume and permeability in a mouse model of breast cancer brain metastases. Using a 9.4T system, high resolution anatomic MRI and dynamic susceptibility contrast (DSC) perfusion MRI were acquired at different time points after an intracardiac injection of brain-tropic breast cancer MDA-MB231BR-EGFP cells. Three weeks post injection, multifocal brain metastases were first observed with hyperintensity on T2-weighted images, but isointensity on T1-weighted post contrast images, indicating that blood-tumor-barrier (BTB) at early stage of brain metastases was impermeable. Follow-up MRI revealed intracranial tumor growth and increased number of metastases that distributed throughout the whole brain. At the last scan on week 5, T1-weighted post contrast images detected BTB disruption in 160 (34%) of a total of 464 brain metastases. Enhancement in some of the metastases was only seen in partial regions of the tumor, suggesting intratumoral heterogeneity of BTB disruption. DSC MRI measurements of relative cerebral blood volume (rCBV) showed that rCBV of brain metastases was significantly lower (mean= 0.89±0.03) than that of contralateral normal brain (mean= 1.00±0.03; p<0.005). Intriguingly, longitudinal measurements revealed that rCBV of individual metastases at early stage was similar to, but became significantly lower than that of contralateral normal brain with tumor growth (p<0.05). The rCBV data were concordant with histological analysis of microvascular density (MVD). Moreover, comprehensive analysis suggested no significant correlation among tumor size, rCBV and BTB permeability. In conclusion, longitudinal MRI provides non-invasive in vivo assessments of spatial and temporal development of brain metastases and their vascular volume and permeability. The characteristic rCBV of brain metastases may have a diagnostic value.

Genetic sex determination by W and Z chromosomes has developed independently in different groups of organisms. To better understand the evolution of sex chromosomes and the plasticity of sex-determination mechanisms, we sequenced the whole genomes of a male (ZZ) and a female (ZW) half-smooth tongue sole (Cynoglossus semilaevis). In addition to insights into adaptation to a benthic lifestyle, we find that the sex chromosomes of these fish are derived from the same ancestral vertebrate protochromosome as the avian W and Z chromosomes. Notably, the same gene on the Z chromosome, dmrt1, which is the male-determining gene in birds, showed convergent evolution of features that are compatible with a similar function in tongue sole. Comparison of the relatively young tongue sole sex chromosomes with those of mammals and birds identified events that occurred during the early phase of sex-chromosome evolution. Pertinent to the current debate about heterogametic sex-chromosome decay, we find that massive gene loss occurred in the wake of sex-chromosome 'birth'.
