E6AP was originally identified as the ubiquitin-protein ligase involved in human papillomavirus (HPV) E6-mediated p53 degradation and has since been shown to act as an E3 ubiquitin-protein ligase in the ubiquitination of several other protein substrates. To further define E6AP function at the molecular and cellular levels, a ribozyme-based gene inactivation approach was adopted. A library of hammerhead ribozymes, with randomized arm sequences, was used to screen active molecules along the entire E6AP transcript for ribozyme-cleavable sites. Ligation-anchored PCR was adapted to detect cleavage products, and ribozymes designed to the selected sites were characterized both in vitro and in vivo. Ribozyme-mediated reduction in E6AP expression was found to enhance the apoptotic response of HeLa cells to mitomycin C-induced DNA damage. These findings suggest that E6AP has potential as a drug target, as its suppression can potentiate apoptosis in HPV-positive cells treated with a cytotoxic drug.

A proteomics approach was used to identify liver proteins that displayed altered levels in mice following treatment with a candidate drug. Samples from livers of mice treated with candidate drug or untreated were prepared, quantified, labeled with CyDye DIGE Fluors, and subjected to two-dimensional electrophoresis. Following scanning and imaging of gels from three different isoelectric focusing intervals (3-10, 7-11, 6.2-7.5), automated spot handling was performed on a large number of gel spots including those found to differ more than 20% between the treated and untreated condition. Subsequently, differentially regulated proteins were subjected to a three-step approach of mass spectrometry using (a) matrix-assisted laser desorption/ionization time-of-flight mass spectrometry peptide mass fingerprinting, (b) post-source decay utilizing chemically assisted fragmentation, and (c) liquid chromatography-tandem mass spectrometry. Using this approach we have so far resolved 121 differentially regulated proteins following treatment of mice with the candidate drug and identified 110 of these using mass spectrometry. Such data can potentially give improved molecular insight into the metabolism of drugs as well as the proteins involved in potential toxicity following the treatment. The differentially regulated proteins could be used as targets for metabolic studies or as markers for toxicity.

Un approccio di proteomica &egrave; stato utilizzato per identificare le proteine epatiche che visualizzato livelli alterati nei topi dopo il trattamento con un farmaco candidato. Campioni provenienti da fegati di topi trattati con il farmaco candidato o non trattata sono stati preparati, quantificati, etichettata con CyDye DIGE Fluors e sottoposti a elettroforesi bidimensionale. Successivamente, le proteine differenzialmente regolamentate sono stati sottoposti ad un approccio in tre fasi di spettrometria di massa utilizzando (a) matrix-assisted laser desorbimento/ionizzazione spettrometria di massa a tempo di volo del peptide mass fingerprinting, decadimento (b) post-source che utilizzano frammentazione chimicamente assistita e (c) liquida cromatografia-massa spettrometria. Utilizzando questo approccio abbiamo finora abbiamo risolto 121 differenzialmente regolato le proteine dopo il trattamento di topi con il farmaco candidato e identificato 110 di questi mediante spettrometria di massa. Tali dati possono potenzialmente dare una migliore visione molecolare nel metabolismo dei farmaci, come pure le proteine coinvolte nella potenziale tossicit&agrave; dopo il trattamento. Un enfoque prote&#xF3;mica se utiliza para identificar las prote&#xED;nas hep&#xE1;ticas que muestran niveles alterados en ratones despu&#xE9;s del tratamiento con un f&#xE1;rmaco candidato. Las muestras de los h&#xED;gados de los ratones tratados con el f&#xE1;rmaco candidato o no tratada se prepararon, cuantificado, marcado con CyDye Fluors DIGE, y se someti&#xF3; a electroforesis en dos dimensiones. Despu&#xE9;s de exploraci&#xF3;n y las im&#xE1;genes de geles a partir de tres diferentes intervalos de isoelectroenfoque (3-10, 7-11, 6.2 a 7.5), el manejo automatizado lugar se realiz&#xF3; en un gran n&#xFA;mero de manchas de gel incluyendo aquellos encontr&#xF3; que difieren en m&#xE1;s del 20% entre el grupo tratado y la condici&#xF3;n no tratada. Posteriormente, las prote&#xED;nas reguladas diferencialmente fueron sometidos a un enfoque de tres pasos de la espectrometr&#xED;a de masas utilizando (a) l&#xE1;ser asistida por matriz de desorci&#xF3;n / ionizaci&#xF3;n tiempo de vuelo espectrometr&#xED;a de masas p&#xE9;ptido masiva de huellas dactilares, (b) despu&#xE9;s de la fuente de la caries utilizando la fragmentaci&#xF3;n qu&#xED;micamente asistida, y (c) cromatograf&#xED;a l&#xED;quida-espectrometr&#xED;a de masas en t&#xE1;ndem. Utilizando este enfoque hasta ahora hemos resuelto 121 prote&#xED;nas diferencialmente reguladas despu&#xE9;s del tratamiento de ratones con el f&#xE1;rmaco candidato y se identificaron 110 de estos espectrometr&#xED;a de masas utilizando. Estos datos pueden potencialmente dar una idea molecular mejora en el metabolismo de los f&#xE1;rmacos as&#xED; como las prote&#xED;nas implicadas en la toxicidad potencial despu&#xE9;s del tratamiento. Two-dimensional (2D) gel electrophoresis is a powerful technique enabling simultaneous visualization of relatively large portions of the proteome. However, the well documented issues of variation and lack of sensitivity and quantitative capabilities of existing labeling reagents, has limited the use of this technique as a quantitative tool. Two-dimensional difference gel electrophoresis (2D DIGE) builds on this technique by adding a highly accurate quantitative dimension. 2D DIGE enables multiple protein extracts to be separated on the same 2D gel. This is made possible by labeling of each extract using spectrally resolvable, size and charge-matched fluorescent dyes known as CyDye DIGE fluors. 2D DIGE involves use of a reference sample, known as an internal standard, which comprises equal amounts of all biological samples in the experiment. Including the internal standard on each gel in the experiment with the individual biological samples means that the abundance of each protein spot on a gel can be measured relative (i.e. as a ratio) to its corresponding spot in the internal standard present on the same gel. Dos dimensiones (2D) electroforesis en gel es una t&#xE9;cnica de gran alcance que permite la visualizaci&#xF3;n simult&#xE1;nea de porciones relativamente grandes del proteoma. Sin embargo, los problemas bien documentados de la variaci&#xF3;n y la falta de sensibilidad y las capacidades cuantitativas de reactivos de etiquetado existentes, ha limitado el uso de esta t&#xE9;cnica como una herramienta cuantitativa. Comparative proteomic methods are rapidly being applied to many different biological systems including complex tissues. One pitfall of these methods is that in some cases, such as oncology and neuroscience, tissue complexity requires isolation of specific cell types and sample is limited. Laser microdissection (LMD) is commonly used for obtaining such samples for proteomic studies. We have combined LMD with sensitive thiol-reactive saturation dye labelling of protein samples and 2-D DIGE to identify protein changes in a test system, the isolated CA1 pyramidal neurone layer of a transgenic (Tg) rat carrying a human amyloid precursor protein transgene. Saturation dye labelling proved to be extremely sensitive with a spot map of over 5,000 proteins being readily produced from 5 mug total protein, with over 100 proteins being significantly altered at p < 0.0005. Of the proteins identified, all showed coherent changes associated with transgene expression. It was, however, difficult to identify significantly different proteins using PMF and MALDI-TOF on gels containing less than 500 mug total protein. The use of saturation dye labelling of limiting samples will therefore require the use of highly sensitive MS techniques to identify the significantly altered proteins isolated using methods such as LMD.

In proteomics research chemical as well as physical methods are used to detect proteins subsequently to their separation. Physical methods are mostly applied after chromatography. They are either based on spectroscopy like light absorption at certain wavelengths or mass determination of peptides and their fragments with mass spectrometry. Chemical methods are used after two-dimensional electrophoresis and employ staining with organic dyes, metal chelates, fluorescent dyes, complexing with silver, or pre-labeling with fluorophores. In some cases autoradiography is still used. Since all of these techniques are very different in terms of sensitivity, their usefulness for quantitative determinations varies significantly. This review will describe the various protein detection methods applied to electrophoresis gels.

Dans la recherche en prot&#xE9;omique chimique ainsi que des m&#xE9;thodes physiques sont utilis&#xE9;s pour d&#xE9;tecter des prot&#xE9;ines par la suite &#xE0; leur s&#xE9;paration. Les m&#xE9;thodes physiques sont la plupart du temps appliqu&#xE9;e apr&#xE8;s chromatographie. Ils sont soit bas&#xE9;s sur la spectroscopie d&#x26;#39;absorption de lumi&#xE8;re, comme &#xE0; certaines longueurs d&#x26;#39;onde ou de la d&#xE9;termination de masse de peptides et de leurs fragments par spectrom&#xE9;trie de masse. Les m&#xE9;thodes chimiques sont utilis&#xE9;s apr&#xE8;s l&#x26;#39;&#xE9;lectrophor&#xE8;se bidimensionnelle et emploient coloration avec des colorants organiques, des ch&#xE9;lates m&#xE9;talliques, des colorants fluorescents, complexation avec de l&#x26;#39;argent, ou de pr&#xE9;-&#xE9;tiquetage avec des fluorophores. Dans certains cas, autoradiographie est encore utilis&#xE9;. Depuis toutes ces techniques sont tr&#xE8;s diff&#xE9;rentes en termes de sensibilit&#xE9;, de leur utilit&#xE9; pour les d&#xE9;terminations quantitatives varie consid&#xE9;rablement. Cet examen sera de d&#xE9;crire les diff&#xE9;rentes m&#xE9;thodes de d&#xE9;tection de prot&#xE9;ines appliqu&#xE9;es &#xE0; des gels d&#x26;#39;&#xE9;lectrophor&#xE8;se.

M&#xE9;thodes de d&#xE9;tection des prot&#xE9;ines dans la recherche en prot&#xE9;omique

Proteomics-Forschung werden chemische als auch physikalische Methoden verwendet, um anschlie&szlig;end zu ihrer Trennung Proteine zu erkennen. Physikalische Methoden werden meist nach Chromatographie angewendet. Sie sind entweder basierend auf Spektroskopie wie Lichtabsorption bei bestimmten Wellenl&auml;ngen der Peptide und ihre Fragmente mit Massenspektrometrie oder Masse. Chemische Methoden wird nach zweidimensionale Elektrophorese und beflecken mit organischen Farbstoffen, Metall Chelate, fluoreszierende Farbstoffe Komplexbildner mit Silber oder pre-labeling mit Fluorophore besch&auml;ftigen. In einigen F&auml;llen wird noch Autoradiografie verwendet. Da alle diese Techniken sehr unterschiedlich in Bezug auf die Empfindlichkeit sind, unterschiedlich ihre N&uuml;tzlichkeit f&uuml;r quantitative Bestimmungen. Diesen Bericht werden die verschiedenen Protein-Nachweismethoden auf Elektrophorese Gele angewendet beschreiben.

Nella ricerca proteomica metodi chimici nonch&eacute; fisici sono utilizzati per rilevare le proteine successivamente alla loro separazione. Metodi fisici sono per lo pi&ugrave; applicati dopo cromatografia. Sono entrambi basata sulla spettroscopia come assorbimento della luce a determinate lunghezze d&#39;onda o la determinazione della massa dei peptidi e loro frammenti con spettrometria di massa. Metodi chimici vengono utilizzati dopo l&#39;elettroforesi bidimensionale e impiegano la colorazione con coloranti organici, metalli chelati, tinture fluorescenti, complessanti con argento o pre-labeling con fluorofori. In alcuni casi &egrave; ancora utilizzato autoradiografia. Poich&eacute; tutte queste tecniche sono molto differenti in termini di sensibilit&agrave;, la loro utilit&agrave; per le determinazioni quantitative varia in modo significativo. Questa revisione verr&agrave; descritti i vari metodi di rilevazione della proteina applicati al gel di elettroforesi.
