HIV-1 RT (human immunodeficiency virus-1 reverse transcriptase) is a multifunctional polymerase responsible for reverse transcription of the HIV genome, including DNA replication on both RNA and DNA templates. During reverse transcription in vivo, HIV-1 RT replicates through various secondary structures on RNA and single-stranded DNA (ssDNA) templates without the need for a nucleic acid unwinding protein, such as a helicase. In order to understand the mechanism of polymerization through secondary structures, we investigated the DNA polymerization activity of HIV-1 RT on long ssDNA templates using a multiplexed single-molecule DNA flow-stretching assay. We observed that HIV-1 RT performs fast primer extension DNA synthesis on single-stranded regions of DNA (18.7 nt/s) and switches its activity to slow strand displacement synthesis at DNA hairpin locations (2.3 nt/s). Furthermore, we found that the rate of strand displacement synthesis is dependent on the GC content in hairpin stems and template stretching force. This indicates that the strand displacement synthesis occurs through a mechanism that is neither completely active nor passive: that is, the opening of the DNA hairpin is driven by a combination of free energy released during dNTP (deoxyribonucleotide triphosphate) hydrolysis and thermal fraying of base pairs. Our experimental observations provide new insight into the interchanging modes of DNA replication by HIV-1 RT on long ssDNA templates.

Single-molecule study of DNA polymerization activity of HIV-1 reverse transcriptase on DNA templates.

VIH-1 RT (virus-1 de la transcriptase inverse immunod&#xE9;ficience) est une polym&#xE9;rase multifonctionnel charg&#xE9; de transcription inverse du g&#xE9;nome du VIH, comprenant la r&#xE9;plication d&#x26;#39;ADN &#xE0; la fois sur l&#x26;#39;ARN et des matrices d&#x26;#39;ADN. Lors de la transcription inverse in vivo, le VIH-1 RT r&#xE9;plique &#xE0; travers diverses structures secondaires sur l&#x26;#39;ARN et d&#x26;#39;ADN simple brin (ADNsb) mod&#xE8;les sans la n&#xE9;cessit&#xE9; d&#x26;#39;une prot&#xE9;ine d&#x26;#39;acide nucl&#xE9;ique de d&#xE9;roulement, tel qu&#x26;#39;un h&#xE9;licase. Afin de comprendre le m&#xE9;canisme de polym&#xE9;risation &#xE0; travers des structures secondaires, nous avons &#xE9;tudi&#xE9; l&#x26;#39;activit&#xE9; de polym&#xE9;risation d&#x26;#39;ADN du VIH-1 sur les mod&#xE8;les RT ADNsb longues en utilisant un multiplex unique mol&#xE9;cule d&#x26;#39;ADN d&#x26;#39;&#xE9;coulement d&#x26;#39;&#xE9;tirement dosage. Nous avons observ&#xE9; que le VIH-1 RT effectue rapide synth&#xE8;se de l&#x26;#39;ADN d&#x26;#39;extension d&#x26;#39;amorce sur des r&#xE9;gions simple brin de l&#x26;#39;ADN (18,7 nt / s) et commute son activit&#xE9; &#xE0; ralentir la synth&#xE8;se de d&#xE9;placement de brin d&#x26;#39;ADN en &#xE9;pingle &#xE0; cheveux &#xE0; des endroits (2,3 nt / s). En outre, nous avons constat&#xE9; que le taux de synth&#xE8;se de d&#xE9;placement de brin d&#xE9;pend de la teneur en GC dans les tiges en &#xE9;pingle &#xE0; cheveux et la force d&#x26;#39;&#xE9;tirement mod&#xE8;le. Cela indique que la synth&#xE8;se de d&#xE9;placement de brin se fait par un m&#xE9;canisme qui n&#x26;#39;est ni compl&#xE8;tement active ni passive: c&#x26;#39;est l&#x26;#39;ouverture de l&#x26;#39;&#xE9;pingle &#xE0; cheveux d&#x26;#39;ADN est d&#xE9;termin&#xE9;e par une combinaison de l&#x26;#39;&#xE9;nergie libre lib&#xE9;r&#xE9;e pendant dNTP (d&#xE9;soxyribonucl&#xE9;otide triphosphate) l&#x26;#39;hydrolyse thermique et l&#x26;#39;effilochage de paires de bases . HIV-1-RT (Human-Immunodeficiency-Virus-1 Reverse Transkriptase) ist eine multifunktionale Polymerase verantwortlich f&uuml;r reverse Transkription des HIV-Genoms, einschlie&szlig;lich DNA-Replikation auf RNA und DNA-Vorlagen. W&auml;hrend reverse Transkription in-vivo repliziert sich HIV-1-RT durch verschiedene Sekund&auml;rstrukturen auf RNA und einzelstr&auml;ngige DNA (SsDNA) Vorlagen ohne die Notwendigkeit f&uuml;r ein unwinding Nukleins&auml;ure-Protein, z. B. eine Helicase. Um den Mechanismus der Polymerisation durch Sekund&auml;rstrukturen zu verstehen, untersuchten wir die DNA-Polymerisation-Aktivit&auml;t von HIV-1-RT auf lange SsDNA-Vorlagen verwenden ein Multiplex Einzelmolek&uuml;l-DNA-Fluss-ausdehnen-Assay. Wir beobachteten, dass HIV-1-RT auf einzelstr&auml;ngige DNA-Regionen schnell Z&uuml;ndkapselextension DNA-Synthese f&uuml;hrt (18.7 nt/s) und wechselt seine T&auml;tigkeit um das Strang-Verschiebung-Synthese an DNA-Haarnadel-Standorten (2,3 nt/s) zu verlangsamen. Dar&uuml;ber hinaus fanden wir, dass die Rate der Strang Verschiebung Synthese der GC-Gehalt in der Haarnadel Stengel und Vorlage Dehnung Kraft abh&auml;ngt. Dies bedeutet, dass die Strang-Verschiebung-Synthese durch einen Mechanismus, das weder ganz aktiv noch passiv enthalten ist: das hei&szlig;t, wird die &Ouml;ffnung der DNA-Haarnadel durch eine Kombination der freien Energie angetrieben, freigegeben w&auml;hrend dNTP (Deoxyribonucleotide Triphosphat) Hydrolyse und thermische Basenpaare, br&uuml;chig. Einzelmolek&uuml;l-Studie von DNA-Polymerisation-Aktivit&auml;t von HIV-1 Reverse Transkriptase in DNA-Vorlagen.

RT di HIV-1 (virus dell&#39;immunodeficienza umana-1 reverse transcriptase) &egrave; una multifunzione polimerasi responsabile della trascrizione d&#39;inversione del genoma dell&#39;HIV, tra cui la replicazione del DNA su modelli di DNA e RNA. Durante la trascrizione d&#39;inversione in vivo, l&#39;HIV-1 RT replica attraverso varie strutture secondarie su RNA e modelli single-stranded DNA (ssDNA) senza la necessit&agrave; di una proteina svolgimento dell&#39;acido nucleico, come ad esempio un&#39;elicasi. Per comprendere il meccanismo di polimerizzazione attraverso strutture secondarie, abbiamo studiato l&#39;attivit&agrave; di polimerizzazione del DNA di HIV-1 RT su modelli ssDNA lungo usando una singola molecola del DNA flusso-stretching analisi multiplex. Abbiamo osservato che HIV-1 RT esegue estensione dell&#39;iniettore veloce sintesi di DNA su regioni a singolo filamento di DNA (18,7 nt/s) e passa la sua attivit&agrave; per rallentare la sintesi cilindrata filo alle posizioni di tornanti del DNA (2.3 nt/s). Inoltre, abbiamo trovato che il tasso di sintesi di spostamento del filo dipende dal contenuto di GC in tornante gambi e modello di stretching forza. Questo indica che la sintesi di spostamento del filo avviene attraverso un meccanismo che non &egrave; completamente attivo n&eacute; passivo: cio&egrave;, l&#39;apertura del tornante del DNA &egrave; guidato da una combinazione di energia libera rilasciata durante l&#39;idrolisi dNTP (trifosfato deossiribonucleotide) e termica sfilacciatura di coppie di basi. VIH-1 (virus de inmunodeficiencia humana-1 transcriptasa inversa) es una polimerasa multifuncional responsable de la transcripci&#xF3;n inversa del genoma del VIH, incluyendo la replicaci&#xF3;n del ADN en ARN y ADN plantillas. Durante la transcripci&#xF3;n inversa en vivo, el VIH-1 RT replica a trav&#xE9;s de varias estructuras secundarias en el ARN de cadena sencilla y plantillas de ADN (ADNmc) sin la necesidad de una prote&#xED;na de &#xE1;cido nucleico desenrollado, tales como una helicasa. Con el fin de comprender el mecanismo de polimerizaci&#xF3;n a trav&#xE9;s de estructuras secundarias, se determin&#xF3; la actividad de polimerizaci&#xF3;n de ADN de VIH-1 en largas plantillas ssDNA utilizando un multiplexado de una sola mol&#xE9;cula de ADN de flujo estiramiento ensayo. The scaling of organelles with cell size is thought to be exclusive to eukaryotes. Here, we demonstrate that similar scaling relationships hold for the bacterial nucleoid. Despite the absence of a nuclear membrane, nucleoid size strongly correlates with cell size, independent of changes in DNA amount and across various nutrient conditions. This correlation is observed in diverse bacteria, revealing a near-constant ratio between nucleoid and cell size for a given species. As in eukaryotes, the nucleocytoplasmic ratio in bacteria varies greatly among species. This spectrum of nucleocytoplasmic ratios is independent of genome size, and instead it appears linked to the average population cell size. Bacteria with different nucleocytoplasmic ratios have a cytoplasm with different biophysical properties, impacting ribosome mobility and localization. Together, our findings identify new organizational principles and biophysical features of bacterial cells, implicating the nucleocytoplasmic ratio and cell size as determinants of the intracellular organization of translation.

Nucleoid Size Scaling and Intracellular Organization of Translation across Bacteria.

Genes are often transcribed by multiple RNA polymerases (RNAPs) at densities that can vary widely across genes and environmental conditions. Here, we provide in vitro and in vivo evidence for a built-in mechanism by which co-transcribing RNAPs display either collaborative or antagonistic dynamics over long distances (>2 kb) through transcription-induced DNA supercoiling. In Escherichia coli, when the promoter is active, co-transcribing RNAPs translocate faster than a single RNAP, but their average speed is not altered by large variations in promoter strength and thus RNAP density. Environmentally induced promoter repression reduces the elongation efficiency of already-loaded RNAPs, causing premature termination and quick synthesis arrest of no-longer-needed proteins. This negative effect appears independent of RNAP convoy formation and is abrogated by topoisomerase I activity. Antagonistic dynamics can also occur between RNAPs from divergently transcribed gene pairs. Our findings may be broadly applicable given that transcription on topologically constrained DNA is the norm across organisms.
