Proteotoxins such as ricin, abrin, botulinum neurotoxins type A and B (BoNT/A, BoNT/B) and staphylococcal enterotoxin B (SEB) are regarded as potential biological warfare agents which could be used for bioterrorism attacks on the food chain. In this study we used a novel immunisation strategy to generate high-affinity monoclonal and polyclonal antibodies against native ricin, BoNT/A, and BoNT/B. The antibodies were used along with antibodies against SEB and abrin to establish a highly sensitive magnetic and fluorescent multiplex bead array with excellent sensitivities between 2 ng/L and 546 ng/L from a minimal sample volume of 50 microL. The assay was validated using 20 different related analytes and the assay precision was determined. Advancing the existing bead array technology, the novel magnetic and fluorescent microbeads proved amenable to enrichment procedures, by further increasing sensitivity to 0.3-85 ng/L, starting from a sample volume of 500 microL. Furthermore, the method was successfully applied for the simultaneous identification of the target toxins spiked into complex food matrices like milk, baby food and yoghurt. On the basis of our results, the assay appears to be a good tool for large-scale screening of samples from the food supply chain.

Simultaneous quantification of five bacterial and plant toxins from complex matrices using a multiplexed fluorescent magnetic suspension assay.

Proteotoxins comme la ricine, abrin, neurotoxines botulinique type A et B (BoNT/A, BoNT/B) et de l&#39;ent&eacute;rotoxine staphylococcique B (SEB) sont consid&eacute;r&eacute;s comme des agents de guerre biologiques potentiels qui pourraient &ecirc;tre utilis&eacute;s pour des attaques bioterroristes sur la cha&icirc;ne alimentaire. Dans cette &eacute;tude, nous avons utilis&eacute; une strat&eacute;gie de vaccination roman pour g&eacute;n&eacute;rer de haute affinit&eacute; des anticorps monoclonaux ou polyclonaux contre la ricine native, BoNT/A et BoNT/B. Les anticorps ont &eacute;t&eacute; utilis&eacute;s ainsi que des anticorps anti-SEB et abrin d&#39;&eacute;tablir un tableau tr&egrave;s sensible perle multiplex magn&eacute;tiques et fluorescent ayant une excellente sensibilit&eacute; entre 2 ng/L et 546 ng/L dans un volume d&#39;&eacute;chantillon minimale de 50 microL. En outre, la m&eacute;thode a &eacute;t&eacute; appliqu&eacute;e avec succ&egrave;s pour l&#39;identification simultan&eacute;e des toxines cible dop&eacute;s dans les matrices alimentaires complexes comme les aliments pour b&eacute;b&eacute;s, lait et l&#39;yaourt. Voran die bestehende Perlen-Array-Technologie, die neuartige Magnet- und fluoreszierende Microbeads erwies sich als Parallelisierung auf Anreicherung Verfahren, indem die weiter zunehmende Empfindlichkeit gegen&uuml;ber 0,3-85 ng/L, beginnend mit einem Probenvolumen von 500 MicroL. Dar&uuml;ber hinaus wurde die Methode f&uuml;r die gleichzeitige Ermittlung der Ziel-Toxine Pfennigabsatz in komplexe Lebensmittelmatrizes wie Joghurt, Milch und Babynahrung erfolgreich angewendet. Ausgehend von unseren Ergebnissen scheint der Assay ein gutes Werkzeug f&uuml;r gro&szlig;angelegte Screening von Proben aus der Lebensmittelkette.

In questo studio abbiamo utilizzato una strategia di vaccinazione romanzo per generare anticorpi monoclonali e policlonali ad alta affinit&agrave; nativo ricina, BoNT/A e BoNT/B. Gli anticorpi sono stati utilizzati insieme ad anticorpi contro SEB e abrina per stabilire una matrice altamente sensibile tallone multiplex magnetiche e fluorescenti con eccellente sensibilit&agrave; tra 2 ng/L e 546 ng/L da un volume minimo del campione di 50 microL. Il test &egrave; stato validato utilizzando 20 diversi analiti correlati e la precisione del dosaggio &egrave; stata determinata. Ad avanzare la tecnologia di matrice perlina esistente, il romanzo microsfere magnetiche e fluorescenti dimostrato assoggettabile alle procedure di arricchimento, da ulteriori crescente sensibilit&agrave; di 0,3-85 ng/L, a partire da un volume del campione di 500 microL. Inoltre, il metodo &egrave; stato applicato con successo per l&#39;identificazione simultanea delle tossine destinazione a spillo in matrici alimentari complesse come il latte, pappe e yogurt. In base ai nostri risultati, il test sembra essere un buon strumento per lo screening su larga scala di campioni dalla catena di approvvigionamento alimentare.

Proteotoxins como la ricina, abrina, neurotoxinas botul&iacute;nica tipo unas y B (BoNT/A, BoNT/B) y la enterotoxina estafiloc&oacute;cica B (SEB) son considerados como potenciales agentes de guerra biol&oacute;gica que podr&iacute;an ser utilizados para ataques de bioterrorismo de la cadena alimentaria. En este estudio se utiliz&oacute; una estrategia de inmunizaci&oacute;n novela para generar anticuerpos monoclonales y policlonales de alta afinidad contra ricina nativa, BoNT/A y BoNT/B. Los anticuerpos fueron utilizados junto con anticuerpos contra SEB y abrina establecer una matriz de alta sensibilidad magn&eacute;tica y fluorescente grano m&uacute;ltiplex con excelente sensibilidad entre 2 ng/L y 546 ng/L de un volumen de muestra m&iacute;nimo de 50 microL. El ensayo fue validado utilizando 20 analitos relacionados con diferentes y la precisi&oacute;n del ensayo se determin&oacute;. Avance de la tecnolog&iacute;a existente de la matriz de grano, la novela microesferas magn&eacute;ticas y fluorescente result&oacute; favorable a los procedimientos de enriquecimiento, por m&aacute;s sensibilidad creciente a 0.3-85 ng/L, a partir de un volumen de muestra de 500 microL. Adem&aacute;s, el m&eacute;todo fue aplicado con &eacute;xito para la identificaci&oacute;n simult&aacute;nea de las toxinas de destino tacon en matrices complejas de alimentos como la leche, alimentos para beb&eacute;s y yogur. Plant and microbial toxins such as ricin, staphylococcal enterotoxin B (SEB), and the botulinum neurotoxins (BoNT) are considered as potential biological warfare agents. Specific screening methods are, therefore, required that enable unambiguous and sensitive identification of these biohazards, particularly for the occurrence of the toxins in complex sample matrixes. The present study describes a combination of a multiplex-immunoaffinity purification approach, followed by matrix-assisted laser desorption/ionization (MALDI)-based detection for the simultaneous identification of ricin, SEB, BoNT/A, and BoNT/B. The method comprises an affinity enrichment step, using specific monoclonal antibodies for each of the four toxins which have been selected from a pool of antibodies. The selected antibodies allow for specific and simultaneous capture of ricin, SEB, BoNT/A, BoNT/B, and the corresponding BoNT complexes. These were subsequently identified by MALDI time-of-flight (TOF) mass spectrometry (MS), following tryptic digest. The sensitivity of the technique was approximately 500 fmol for each of the toxins. These toxins were detectable within 8 h, even when present in complex matrixes such as milk or juice. Furthermore, the MALDI-based multiplex assay allowed for the discrimination of closely related BoNT sero- and subtypes, including a real case of food-borne botulism in Germany.

Planta y toxinas microbianas como ricina, enterotoxina estafiloc&oacute;cica B (SEB) y las neurotoxinas botul&iacute;nica (NTBo) se consideran como potenciales agentes de guerra biol&oacute;gica. M&eacute;todos de proyecci&oacute;n espec&iacute;fica son, por lo tanto, requiere que permiten la identificaci&oacute;n inequ&iacute;voca y sensible de estos riesgos biol&oacute;gicos, particularmente para la ocurrencia de las toxinas en matrices complejas de la muestra. El presente estudio describe una combinaci&oacute;n de un enfoque de purificaci&oacute;n m&uacute;ltiplex-inmunoafinidad, seguido de desorci&oacute;n/ionizaci&oacute;n de l&aacute;ser asistida por matriz (MALDI)-basado en la detecci&oacute;n de la identificaci&oacute;n simult&aacute;nea de ricina, SEB, BoNT/A y BoNT/B. El m&eacute;todo comprende una etapa de enriquecimiento de afinidad, utilizando anticuerpos monoclonales espec&iacute;ficos para cada una de las cuatro toxinas que han sido seleccionadas de un total de anticuerpos. Los anticuerpos seleccionados permiten captura espec&iacute;fica y simult&aacute;nea de ricina, SEB, BoNT/A, BoNT/B y los correspondientes complejos de BoNT. Estos fueron identificados posteriormente por MALDI tiempo de vuelo (TOF) espectrometr&iacute;a de masas (MS), digesti&oacute;n tr&iacute;ptica siguiente. La sensibilidad de la t&eacute;cnica fue de aproximadamente 500 fmol para cada una de las toxinas. Estas toxinas eran perceptibles dentro de 8 horas, incluso cuando se presenta en matrices complejas como la leche o jugo. Adem&aacute;s, el ensayo m&uacute;ltiple basadas en MALDI permitido para la discriminaci&oacute;n de BoNT estrechamente relacionados sero - y subtipos, incluyendo un caso real del botulismo de origen alimentario en Alemania.

Botulinum neurotoxins are produced by the anaerobic bacterium Clostridium botulinum and are divided into seven distinct serotypes (A to G) known to cause botulism in animals and humans. In this study, a multiplexed quantitative real-time PCR assay for the simultaneous detection of the human pathogenic C. botulinum serotypes A, B, E, and F was developed. Based on the TaqMan chemistry, we used five individual primer-probe sets within one PCR, combining both minor groove binder- and locked nucleic acid-containing probes. Each hydrolysis probe was individually labeled with distinguishable fluorochromes, thus enabling discrimination between the serotypes A, B, E, and F. To avoid false-negative results, we designed an internal amplification control, which was simultaneously amplified with the four target genes, thus yielding a pentaplexed PCR approach with 95% detection probabilities between 7 and 287 genome equivalents per PCR. In addition, we developed six individual singleplex real-time PCR assays based on the TaqMan chemistry for the detection of the C. botulinum serotypes A, B, C, D, E, and F. Upon analysis of 42 C. botulinum and 57 non-C. botulinum strains, the singleplex and multiplex PCR assays showed an excellent specificity. Using spiked food samples we were able to detect between 10(3) and 10(5) CFU/ml, respectively. Furthermore, we were able to detect C. botulinum in samples from several cases of botulism in Germany. Overall, the pentaplexed assay showed high sensitivity and specificity and allowed for the simultaneous screening and differentiation of specimens for C. botulinum A, B, E, and F.

Botulinumneurotoxine werden durch das anaerobe Bakterium Clostridium Botulinum produziert und gliedern sich in sieben verschiedene Serotypen (A bis G) zu Botulismus bei Tieren und Menschen f&uuml;hren kann. In dieser Studie ein Multiplexer quantitativer Echtzeit-PCR-assay f&uuml;r die simultane Detektion der menschlichen pathogenen C. Botulinum Serotypen A, B, E und F entwickelt wurde. Auf der Grundlage der TaqMan-Chemie, verwendeten wir f&uuml;nf einzelne Grundierung-Probe-Sets innerhalb einer PCR, kombinieren beide minor Groove Binder - und Nukleins&auml;ure-haltigen Sonden gesperrt. Jede Hydrolyse-Sonde wurde individuell beschriftet mit unterscheidbar Fluorochrom, wodurch Diskriminierung zwischen der Serotypen A, B, E und F. Zur Vermeidung falsch-Negative Ergebnisse, gestalteten wir eine interne Amplifikationskontrolle, die gleichzeitig mit den vier Zielgene verst&auml;rkt wurde, woraus sich somit einen Pentaplexed-PCR-Ansatz mit 95 % Erkennungsrate Wahrscheinlichkeiten zwischen 7 und 287 Genom-&Auml;quivalente pro PCR. Dar&uuml;ber hinaus entwickelten wir sechs einzelne Singleplex Echtzeit-PCR-Assays basierend auf die TaqMan-Chemie zum Nachweis von C. Botulinum-Serotypen A, B, C, D, E und F. Bei der Analyse von 42 C. Botulinum und 57 nicht-C. Botulinum-St&auml;mme, die Singleplex und multiplex-PCR-Assays zeigte eine ausgezeichnete Spezifit&auml;t. Mit Pfennigabsatz Lebensmittelproben waren wir zwischen 10 Abs&auml;tze 3 und 10 Absatz 5 KBE/ml, bzw. zu erkennen. Dar&uuml;ber hinaus konnten wir C. Botulinum in Proben aus mehrere F&auml;lle von Botulismus in Deutschland zu erkennen. Neurotossine botulinica sono prodotte dal batterio anaerobico Clostridium botulinum e sono divisi in sette distinti sierotipi (da A G) che causano il botulismo negli animali e nell&#39;uomo. In questo studio, un multiplex PCR quantitativa in tempo reale analisi per la rilevazione simultanea di sierotipi patogeni umani c. botulinum &egrave; stato sviluppato A, B, E e F. Basato sulla chimica TaqMan, abbiamo usato cinque set di primer-sonda individuali all&#39;interno di una PCR, combinando entrambi legante groove minori - e bloccato sonde contenenti acido nucleico. Botul&iacute;nica neurotoxinas son producidas por la bacteria anaer&oacute;bica Clostridium botulinum y se dividen en siete distintos serotipos (A G) conocidos por causar botulismo en animales y seres humanos. En este estudio, una PCR en tiempo real cuantitativa multiplexado an&aacute;lisis para la detecci&oacute;n simult&aacute;nea de los serotipos de botul&iacute;nica C. pat&oacute;genos humanos se desarrollaron A, B, E y F. Basado en la qu&iacute;mica TaqMan, utilizamos cinco conjuntos de cartilla-sonda individuales dentro de una PCR, combinando ambas carpeta surco menor - y bloqueado las sondas de &aacute;cido nucleico que contienen. Cada sonda hidr&oacute;lisis fue etiquetada individualmente con fluorocromos distinguibles, permitiendo la discriminaci&oacute;n entre los serotipos A, B, E y f el. The most crucial step in data processing from high-throughput sequencing applications is the accurate and sensitive alignment of the sequencing reads to reference genomes or transcriptomes. The accurate detection of insertions and deletions (indels) and errors introduced by the sequencing platform or by misreading of modified nucleotides is essential for the quantitative processing of the RNA-based sequencing (RNA-Seq) datasets and for the identification of genetic variations and modification patterns. We developed a new, fast and accurate algorithm for nucleic acid sequence analysis, FANSe, with adjustable mismatch allowance settings and ability to handle indels to accurately and quantitatively map millions of reads to small or large reference genomes. It is a seed-based algorithm which uses the whole read information for mapping and high sensitivity and low ambiguity are achieved by using short and non-overlapping reads. Furthermore, FANSe uses hotspot score to prioritize the processing of highly possible matches and implements modified Smith-Watermann refinement with reduced scoring matrix to accelerate the calculation without compromising its sensitivity. The FANSe algorithm stably processes datasets from various sequencing platforms, masked or unmasked and small or large genomes. It shows a remarkable coverage of low-abundance mRNAs which is important for quantitative processing of RNA-Seq datasets.
