Csr (carbon storage regulation) of Escherichia coli is a global regulatory system that consists of CsrA, a homodimeric RNA binding protein, two noncoding small RNAs (sRNAs; CsrB and CsrC) that function as CsrA antagonists by sequestering this protein, and CsrD, a specificity factor that targets CsrB and CsrC for degradation by RNase E. CsrA inhibits translation initiation of glgC, cstA, and pgaA by binding to their leader transcripts and preventing ribosome binding. Translation inhibition is thought to contribute to the observed mRNA destabilization. Each of the previously known target transcripts contains multiple CsrA binding sites. A position-specific weight matrix search program was developed using known CsrA binding sites in mRNA. This search tool identified a potential CsrA binding site that overlaps the Shine-Dalgarno sequence of hfq, a gene that encodes an RNA chaperone that mediates sRNA-mRNA interactions. This putative CsrA binding site matched the SELEX-derived binding site consensus sequence in 8 out of 12 positions. Results from gel mobility shift and footprint assays demonstrated that CsrA binds specifically to this site in the hfq leader transcript. Toeprint and cell-free translation results indicated that bound CsrA inhibits Hfq synthesis by competitively blocking ribosome binding. Disruption of csrA caused elevated expression of an hfq'-'lacZ translational fusion, while overexpression of csrA inhibited expression of this fusion. We also found that hfq mRNA is stabilized upon entry into stationary-phase growth by a CsrA-independent mechanism. The interaction of CsrA with hfq mRNA is the first example of a CsrA-regulated gene that contains only one CsrA binding site.

Toeprint und zellfreien &Uuml;bersetzungsergebnisse erkl&auml;rt, dass die gebundenen CsrA Hfq Synthese hemmt kompetitiv blockiert Ribosom binden. Unterbrechung der CsrA verursacht erh&ouml;hten Ausdruck einer Hfq&#39;-&#39; LacZ translational Fusion, w&auml;hrend eine &Uuml;berexpression von CsrA gehemmt Ausdruck von dieser Fusion. CsrA inhibe la iniciaci&oacute;n de la traducci&oacute;n de glgC y cstA pgaA al atascamiento de las transcripciones de sus l&iacute;der e impedir la Uni&oacute;n del ribosoma. Inhibici&oacute;n de la traducci&oacute;n est&aacute; pensada para contribuir a la desestabilizaci&oacute;n de ARNm observado. Cada una de las transcripciones de destino conocido contiene m&uacute;ltiples sitios de uni&oacute;n de la CsrA. Se desarroll&oacute; un programa de b&uacute;squeda de matriz de peso posici&oacute;n espec&iacute;fica utilizando conocidos sitios de uni&oacute;n de CsrA en mRNA. Esta herramienta de b&uacute;squeda identific&oacute; un sitio de Uni&oacute;n CsrA potencial que se superpone la secuencia Shine-Dalgarno de hfq, un gen que codifica una chaperona de RNA que media las interacciones sRNA-mRNA. Este sitio de uni&oacute;n de supuesta CsrA hab&iacute;a emparejado la secuencia de consenso del sitio enlace derivados de SELEX en 8 de 12 posiciones. Resultados de ensayos de cambio y huella de movilidad gel demostr&oacute; que CsrA se une espec&iacute;ficamente a este sitio en la transcripci&oacute;n de l&iacute;der hfq. Toeprint y resultados de la traducci&oacute;n sin c&eacute;lulas indican que limite CsrA inhibe la s&iacute;ntesis de Hfq bloqueando competitivamente la Uni&oacute;n del ribosoma. Interrupci&oacute;n de la csrA causado elevada expresi&oacute;n de un hfq&#39;-&#39; fusi&oacute;n traduccional de lacZ, mientras que la sobreexpresi&oacute;n de expresi&oacute;n csrA inhibido de esta fusi&oacute;n. Protein-coding sequences make up only about 1% of the mammalian genome. Much of the remaining 99% has been long assumed to be junk DNA, with little or no functional significance. Here, we show that in hominids, a group with historically low effective population sizes, all classes of noncoding DNA evolve more slowly than ancestral transposable elements and so appear to be subject to significant evolutionary constraints. Under the nearly neutral theory, we expected to see lower levels of selective constraints on most sequence types in hominids than murids, a group that is thought to have a higher effective population size. We found that this is the case for many sequence types examined, the most extreme example being 5'UTRs, for which constraint in hominids is only about one-third that of murids. Surprisingly, however, we observed higher constraints for some sequence types in hominids, notably 4-fold sites, where constraint is more than twice as high as in murids. This implies that more than about one-fifth of mutations at 4-fold sites are effectively selected against in hominids. The higher constraint at 4-fold sites in hominids suggests a more complex protein-coding gene structure than murids and indicates that methods for detecting selection on protein-coding sequences (e.g., using the d(N)/d(S) ratio), with 4-fold sites as a neutral standard, may lead to biased estimates, particularly in hominids. Our constraint estimates imply that 5.4% of nucleotide sites in the human genome are subject to effective negative selection and that there are three times as many constrained sites within noncoding sequences as within protein-coding sequences. Including coding and noncoding sites, we estimate that the genomic deleterious mutation rate U = 4.2. The mutational load predicted under a multiplicative model is therefore about 99% in hominids.

Protein-kodierenden Sequenzen machen nur etwa 1 % der S&auml;ugetier-Genom. Ein Gro&szlig;teil der restlichen 99 % hat lange angenommen worden Junk-DNA, mit wenig oder gar keine funktionelle Bedeutung. Hier zeigen wir, dass in Hominiden, eine Gruppe mit historisch niedrige effektive Bev&ouml;lkerung Gr&ouml;&szlig;en, alle Klassen der nichtkodierende DNA entwickeln sich langsamer als Vorfahren &uuml;bertragbar Elemente und also zu erheblichen evolution&auml;ren Einschr&auml;nkungen zu sein scheinen. Nach der fast neutrale Theorie erwarteten wir untere Ebenen des selektiven Einschr&auml;nkungen f&uuml;r die meisten Sequenztypen in Hominiden als Murids, eine Gruppe zu sehen, die gedacht wird, um eine h&ouml;here effektive Populationsgr&ouml;&szlig;e haben. B. mithilfe des d (N) / d (S)-Verh&auml;ltnis), mit 4fach gefaltete Seiten als neutrale Standard, kann zu verzerrten Sch&auml;tzungen, insbesondere im Hominiden f&uuml;hren. Unsere Sch&auml;tzungen Einschr&auml;nkung bedeuten, dass 5,4 % Nukleotid-Sites im menschlichen Genom effektive negative Auswahl unterliegen und gibt es drei Mal so viele Websites innerhalb nichtkodierende Sequenzen als innerhalb der Protein-kodierenden Sequenzen eingeschr&auml;nkt. Einschlie&szlig;lich der Kodierung und nichtkodierende Standorte, wir sch&auml;tzen, dass die genomische sch&auml;dliche Mutation bewerten U = 4.2. Sequenze codificanti proteine costituiscono soltanto circa 1% del genoma dei mammiferi. Gran parte del restante 99% &egrave; stato assunto a lungo per essere DNA spazzatura, con poco o nessun significato funzionale. Qui, ci mostrano che in ominidi, un gruppo con storicamente bassa dimensione effettiva della popolazione, tutte le classi di DNA non codificante si evolvono pi&ugrave; lentamente di elementi trasponibili ancestrali e quindi sembrano essere soggetti a vincoli evolutivi significativi. We develop an inference method that uses approximate Bayesian computation (ABC) to simultaneously estimate mutational parameters and selective constraint on the basis of nucleotide divergence for protein-coding genes between pairs of species. Our simulations explicitly model CpG hypermutability and transition vs. transversion mutational biases along with negative and positive selection operating on synonymous and nonsynonymous sites. We evaluate the method by simulations in which true mean parameter values are known and show that it produces reasonably unbiased parameter estimates as long as sequences are not too short and sequence divergence is not too low. We show that the use of quadratic regression within ABC offers an improvement over linear regression, but that weighted regression has little impact on the efficiency of the procedure. We apply the method to estimate mutational and selective constraint parameters in data sets of protein-coding genes extracted from the genome sequences of primates, murids, and carnivores. Estimates of CpG hypermutability are substantially higher in primates than murids and carnivores. Nonsynonymous site selective constraint is substantially higher in murids and carnivores than primates, and autosomal nonsynonymous constraint is higher than X-chromsome constraint in all taxa. We detect significant selective constraint at synonymous sites in primates, carnivores, and murid rodents. Synonymous site selective constraint is weakest in murids, a surprising result, considering that murid effective population sizes are likely to be considerably higher than the other two taxa.

Nous &eacute;valuons la m&eacute;thode par simulation dans laquelle moyenne vraie valeurs de param&egrave;tre sont connues et montrent qu&#39;elle produit des estimations raisonnablement sans biais aussi longtemps que les s&eacute;quences ne sont pas trop courts et la divergence des s&eacute;quences n&#39;est pas trop faible. Sviluppiamo un metodo di inferenza che utilizza vincolo selettivo sulla base della divergenza nucleotidica e approssimativo calcolo bayesiano (ABC) per stimare simultaneamente i parametri mutazionali di geni codificanti proteine tra coppie di specie. Nostre simulazioni modello esplicitamente CpG hypermutability e transizione vs transversion mutazionale biases insieme a selezione negativa e positiva sui siti nonsynonymous e sinonimi di funzionamento. Valutiamo il metodo di simulazioni che significa vero i valori dei parametri sono noti e mostrano che produce stime dei parametri ragionevolmente imparziale fintanto che non sono troppo brevi sequenze e divergenza di sequenza non &egrave; troppo basso. Ci mostrano che l&#39;uso di Regressione quadratica entro ABC offre un miglioramento sulla regressione lineare, ma tale regressione ponderata ha poco impatto sull&#39;efficienza della procedura. Applichiamo il metodo per stimare i parametri di vincolo mutazionale e selettiva in insiemi di dati di geni codificanti proteine estratte dalle sequenze del genoma dei primati, muridi e carnivori. Le stime di CpG hypermutability sono sostanzialmente superiori nei primati muridi e carnivori. Sito nonsynonymous vincolo selettivo &egrave; sostanzialmente superiore in muridi e carnivori primati e vincolo nonsynonymous autosomica &egrave; superiore a X-chromsome vincolo in tutti i taxa. Rileviamo significativo vincolo selettivo presso siti sinonimi di primati, carnivori e roditori murid. Sito sinonimo vincolo selettivo &egrave; pi&ugrave; debole di muridi, un risultato sorprendente, considerando che dimensioni effettiva popolazione murid sono considerevolmente pi&ugrave; elevati rispetto le altri due taxa.
