Endogenous proteinases in biological fluids such as human saliva produce a rich peptide repertoire that reflects a unique combination of enzymes, substrates, and inhibitors/activators. Accordingly, this subproteome is an interesting source of biomarkers for disease processes that either directly or indirectly involve proteolysis. However, the relevant proteinases, typically very low abundance molecules, are difficult to classify and identify. We hypothesized that a sensitive technique for monitoring accumulated peptide products in an unbiased, global manner would be very useful for detecting and profiling proteolytic activities in complex biological samples. Building on the longstanding use of 18O isotope-based approaches for the classification of proteolytic and other enzymatic processes we devised a new method for evaluating endogenous proteinases. Specifically, we showed that upon ex vivo incubation endogenous proteinases in human parotid saliva introduced 18O from isotopically enriched water into the C-terminal carboxylic groups of their peptide products. Subsequent peptide sequence determination and inhibitor profiling enabled the detection of discrete subsets of proteolytic products that were generated by different enzymes. As a proof-of-principle we used one of these fingerprints to identify the relevant activity as tissue kallikrein. We termed this technique PALeO. Our results suggest that PALeO is a rapid and highly sensitive method for globally assessing proteinase activities in complex biological samples.

A mass spectrometry-based strategy for detecting and characterizing endogenous proteinase activities in complex biological samples.

Les prot&eacute;inases endog&egrave;nes dans les fluides biologiques tels que la salive humaine produisent un r&eacute;pertoire riche de peptide qui refl&egrave;te une combinaison unique d&#39;enzymes, substrats et inhibiteurs/activateurs. En cons&eacute;quence, cette subproteome est une source int&eacute;ressante de biomarqueurs pour des processus morbides qui directement ou indirectement impliquent la prot&eacute;olyse. Toutefois, les prot&eacute;inases pertinentes, des mol&eacute;cules en g&eacute;n&eacute;ral tr&egrave;s peu abondantes, sont difficiles &agrave; classer et identifier. Nous avons &eacute;mis l&#39;hypoth&egrave;se qu&#39;une technique sensible pour la surveillance des produits peptidiques accumul&eacute;s de mani&egrave;re impartiale, globale serait tr&egrave;s utile pour la d&eacute;tection et le profilage des activit&eacute;s prot&eacute;olytiques dans des &eacute;chantillons biologiques complexes. D&eacute;termination de la s&eacute;quence peptidique ult&eacute;rieures et inhibiteur de profilage activ&eacute; la d&eacute;tection de sous-ensembles discrets de prot&eacute;olytiques produits g&eacute;n&eacute;r&eacute;s par les diff&eacute;rentes enzymes. Comme une preuve de principe, nous avons utilis&eacute; un de ces empreintes digitales pour identifier l&#39;activit&eacute; pertinente comme la kallikr&eacute;ine tissulaire. On appelle cette technique pal&eacute;o. Endogene Proteinasen in biologischen Fl&uuml;ssigkeiten, wie menschliche Speichel produzieren ein Reich Peptid-Repertoire, das eine einzigartige Kombination der Enzyme, Substrate und Inhibitoren/Aktivatoren widerspiegelt. Dementsprechend ist diese Subproteome eine interessante Quelle f&uuml;r Biomarker f&uuml;r Krankheitsprozesse, die direkt oder indirekt Proteolyse betreffen. Allerdings sind die relevanten Proteinasen, in der Regel sehr niedrig F&uuml;lle Molek&uuml;le, schwer zu klassifizieren und zu identifizieren. Wir die Hypothese, dass eine sensible Technik zur &Uuml;berwachung von angesammelten Peptid Produkte unvoreingenommene global kosteng&Atilde;&frac14;nstig sehr n&uuml;tzlich w&auml;re f&uuml;r die Erkennung und Profilerstellung proteolytische Aktivit&auml;ten in komplexen biologischen Proben. Aufbauend auf die langj&auml;hrige Verwendung von 18O Isotop-basierte Ans&auml;tze f&uuml;r die Einstufung von proteolytischen und andere enzymatische Prozesse, die wir entwickelt eine neue Methode zur Bewertung von endogener Proteinasen. Insbesondere haben wir gezeigt, dass bei ex Vivo Inkubation endogene Proteinasen im menschlichen Ohrspeicheldr&uuml;senlymphknoten Speichel 18O aus isotopischer angereichertes Wasser in der C-terminalen carboxylic Gruppen ihrer Peptid-Produkte eingef&uuml;hrt. Nachfolgende Peptid Sequenz Entschlossenheit und Inhibitor Profilerstellung aktiviert die Erkennung von diskrete Teilmengen der proteolytische Produkte, die durch verschiedene Enzyme generiert wurden. Als Beweis-des-Prinzip haben wir eines dieser Fingerabdr&uuml;cke identifizieren die relevante T&auml;tigkeit als Gewebe Kallikrein. Wir bezeichnet diese Technik PALeO. Unsere Ergebnisse legen nahe, dass PALeO eine schnelle und hochempfindlichen Methode zur Bewertung von Global Proteinase Aktivit&auml;ten in komplexen biologischen Proben ist.

Proteinases endogeno in liquidi biologici come la saliva umana di produrre un repertorio ricco del peptide che riflette una combinazione unica di enzimi, substrati e inibitori/attivatori. Di conseguenza, questo subproteome &egrave; una fonte interessante di biomarcatori per i processi di malattia che direttamente o indirettamente coinvolgono proteolisi. Proteinasas end&oacute;genas en fluidos biol&oacute;gicos como la saliva humana producen un repertorio rico p&eacute;ptido que refleja una combinaci&oacute;n &uacute;nica de enzimas, sustratos y los inhibidores/activadores. Por consiguiente, este subproteomas es una interesante fuente de biomarcadores para procesos de la enfermedad que directa o indirectamente involucran prote&oacute;lisis. Sin embargo, las proteinasas pertinentes, mol&eacute;culas t&iacute;picamente muy baja abundancia, son dif&iacute;ciles de clasificar e identificar. Nuestra hip&oacute;tesis es que una t&eacute;cnica sensible para monitoreo p&eacute;ptido acumulado productos de una manera imparcial, global ser&iacute;a muy &uacute;til para detectar y perfilar las actividades proteol&iacute;ticas en muestras biol&oacute;gicas complejas. Bas&aacute;ndose en el uso desde hace mucho tiempo de enfoques is&oacute;topo 18O para la clasificaci&oacute;n de proteol&iacute;tica y otros procesos enzim&aacute;ticos ideamos un nuevo m&eacute;todo para la evaluaci&oacute;n de proteinasas end&oacute;genos. Espec&iacute;ficamente, nos demostr&oacute; que al ex vivo proteinasas end&oacute;gena de incubaci&oacute;n en humano saliva par&oacute;tida introducido 18O de agua isot&oacute;picamente enriquecido en los grupos carbox&iacute;licos c-terminal de sus productos de p&eacute;ptido. Determinaci&oacute;n de secuencia del p&eacute;ptido posterior y perfiles de inhibidor permitieron la detecci&oacute;n de subconjuntos discretos de productos proteol&iacute;ticos que fueron generados por diferentes enzimas. Como prueba-de-principio utilizamos uno de estas huellas dactilares para identificar la actividad relevante como tejido calicre&iacute;na. Denomina esta t&eacute;cnica PALeO. Nuestros resultados sugieren que el PALeO es un m&eacute;todo r&aacute;pido y altamente sensible para evaluar globalmente las actividades proteinasa en muestras biol&oacute;gicas complejas.

The Plasmodium falciparum cysteine proteases falcipain-2 and falcipain-3 degrade host hemoglobin to provide free amino acids for parasite protein synthesis. Hemoglobin hydrolysis has been described as an ordered process initiated by aspartic proteases, but cysteine protease inhibitors completely block the process, suggesting that cysteine proteases can also initiate hemoglobin hydrolysis. To characterize the specific roles of falcipains, we used three approaches. First, using random P(1) - P(4) amino acid substrate libraries, falcipain-2 and falcipain-3 demonstrated strong preference for cleavage sites with Leu at the P(2) position. Second, with overlapping peptides spanning alpha and beta globin and proteolysis-dependent (18)O labeling, hydrolysis was seen at many cleavage sites. Third, with intact hemoglobin, numerous cleavage products were identified. Our results suggest that hemoglobin hydrolysis by malaria parasites is not a highly ordered process, but rather proceeds with rapid cleavage by falcipains at multiple sites. However, falcipain-2 and falcipain-3 show strong specificity for P(2) Leu in small peptide substrates, in agreement with the specificity in optimized small molecule inhibitors that was identified previously. These results are consistent with a principal role of falcipain-2 and falcipain-3 in the hydrolysis of hemoglobin by P. falciparum and with the possibility of developing small molecule inhibitors with optimized specificity as antimalarial agents.

Nos r&eacute;sultats sugg&egrave;rent que l&#39;h&eacute;moglobine hydrolyse par les parasites du paludisme n&#39;est pas un processus tr&egrave;s ordonn&eacute;, mais plut&ocirc;t un produit avec clivage rapid par falcipains sur plusieurs sites. Las proteasas de ciste&iacute;na Plasmodium falciparum falcipain-2 y falcipain-3 degradar&aacute;n hemoglobina de anfitri&oacute;n para proporcionar amino&aacute;cidos para la s&iacute;ntesis de prote&iacute;nas del par&aacute;sito. Verification of candidate biomarkers relies upon specific, quantitative assays optimized for selective detection of target proteins, and is increasingly viewed as a critical step in the discovery pipeline that bridges unbiased biomarker discovery to preclinical validation. Although individual laboratories have demonstrated that multiple reaction monitoring (MRM) coupled with isotope dilution mass spectrometry can quantify candidate protein biomarkers in plasma, reproducibility and transferability of these assays between laboratories have not been demonstrated. We describe a multilaboratory study to assess reproducibility, recovery, linear dynamic range and limits of detection and quantification of multiplexed, MRM-based assays, conducted by NCI-CPTAC. Using common materials and standardized protocols, we demonstrate that these assays can be highly reproducible within and across laboratories and instrument platforms, and are sensitive to low mug/ml protein concentrations in unfractionated plasma. We provide data and benchmarks against which individual laboratories can compare their performance and evaluate new technologies for biomarker verification in plasma.

A pesar de los distintos laboratorios han demostrado que la monitorizaci&#xF3;n de reacci&#xF3;n m&#xFA;ltiple (MRM) acoplada a espectrometr&#xED;a de masas por diluci&#xF3;n isot&#xF3;pica puede cuantificar biomarcadores candidatos de prote&#xED;nas en el plasma, la reproducibilidad y la transferibilidad de estas pruebas entre los laboratorios no han sido demostrados. Se describe un estudio de varios laboratorios para evaluar la reproducibilidad, la recuperaci&#xF3;n, rango din&#xE1;mico lineal y los l&#xED;mites de detecci&#xF3;n y cuantificaci&#xF3;n de MRM multiplexadas, a base de ensayos, llevados a cabo por el NCI CPTAC. Glycans are cell-type-specific, posttranslational protein modifications that are modulated during developmental and disease processes. As such, glycoproteins are attractive biomarker candidates. Here, we describe a mass spectrometry-based workflow that incorporates lectin affinity chromatography to enrich for proteins that carry specific glycan structures. As increases in sialylation and fucosylation are prominent among cancer-associated modifications, we focused on Sambucus nigra agglutinin (SNA) and Aleuria aurantia lectin (AAL), lectins which bind sialic acid- and fucose-containing structures, respectively. Fucosylated and sialylated glycopeptides from human lactoferrin served as positive controls, and high-mannose structures from yeast invertase served as negative controls. The standards were spiked into Multiple Affinity Removal System (MARS) 14-depleted, trypsin-digested human plasma from healthy donors. Samples were loaded onto lectin columns, separated by HPLC into flow-through and bound fractions, and treated with peptide: N-glycosidase F to remove N-linked glycans. The deglycosylated peptide fractions were interrogated by ESI HPLC-MS/MS. We identified a total of 122 human plasma glycoproteins containing 247 unique glycosites. Importantly, several of the observed glycoproteins (e.g., cadherin 5 and neutrophil gelatinase-associated lipocalin) typically circulate in plasma at low nanogram per milliliter levels. Together, these results provide mass spectrometry-based evidence of the utility of incorporating lectin-separation platforms into cancer biomarker discovery pipelines.

Los glicanos son las c&#xE9;lulas espec&#xED;ficas del tipo de prote&#xED;na, modificaciones postraduccionales que se modulan en los procesos de desarrollo y de la enfermedad. Como tal, glicoprote&#xED;nas son candidatos atractivos biomarcadores. A continuaci&#xF3;n, describimos una espectrometr&#xED;a de masas basado en flujo de trabajo que incorpora la cromatograf&#xED;a de afinidad de lectina para enriquecer las prote&#xED;nas que transportan determinadas estructuras de glicano. A medida que aumenta en sialilaci&#xF3;n y fucosilaci&#xF3;n destacan entre asociados al c&#xE1;ncer modificaciones, nos centramos en Sambucus nigra aglutinina (SNA) y la lectina Aleuria aurantia (AAL), lectinas que se unen con &#xE1;cido si&#xE1;lico y las estructuras de fucosa que contienen, respectivamente. Glicop&#xE9;ptidos fucosilados y sialilada de lactoferrina humana sirvieron como controles positivos, y alto contenido en manosa estructuras de invertasa de levadura sirvieron como controles negativos. Las normas se dispar&#xF3; en m&#xFA;ltiples sistemas de eliminaci&#xF3;n de afinidad (MARS) de 14 empobrecido, digerido con tripsina plasma humano de donantes sanos. Las muestras se cargaron en columnas de lectina, separados por HPLC en flujo continuo y fracciones enlazados, y tratados con el p&#xE9;ptido N-glicosidasa F para eliminar N-glicanos ligados. Las fracciones pept&#xED;dicas desglicosiladas fueron interrogados por HPLC-MS/MS ESI. Se identificaron un total de 122 glicoprote&#xED;nas del plasma humano que contienen 247 glycosites &#xFA;nicas. Es importante destacar que varias de las glicoprote&#xED;nas observados (por ejemplo, cadherina 5 y neutr&#xF3;filos lipocalina gelatinasa asociada) normalmente circulan en el plasma a baja nanogramos por mililitro niveles. En conjunto, estos resultados proporcionan la espectrometr&#xED;a de masas basada en la evidencia de la utilidad de la incorporaci&#xF3;n de la separaci&#xF3;n lectina-plataformas en las tuber&#xED;as descubrimiento de biomarcadores de c&#xE1;ncer.

We used a lectin chromatography/MS-based approach to screen conditioned medium from a panel of luminal (less aggressive) and triple negative (more aggressive) breast cancer cell lines (n = 5/subtype). The samples were fractionated using the lectins Aleuria aurantia (AAL) and Sambucus nigra agglutinin (SNA), which recognize fucose and sialic acid, respectively. The bound fractions were enzymatically N-deglycosylated and analyzed by LC-MS/MS. In total, we identified 533 glycoproteins, ~90% of which were components of the cell surface or extracellular matrix. We observed 1011 unique glycosites, 100 of which were solely detected in â‰¥3 triple negative lines. Statistical analyses suggested that a number of these glycosites were triple negative-specific and thus potential biomarkers for this tumor subtype. An analysis of RNAseq data revealed that approximately half of the mRNAs encoding the protein scaffolds that carried potential biomarker glycosites were upregulated in triple negative vs. luminal cell lines, and that a number of genes encoding fucosyl- or sialyltransferases were differentially expressed between the two subtypes, suggesting that alterations in glycosylation may also drive candidate identification. Notably, the glycoproteins from which these putative biomarker candidates were derived are involved in cancer-related processes. Thus, they may represent novel therapeutic targets for this aggressive tumor subtype.

Wir verwendeten einen Lektin Chromatographie/MS-Ansatz zum Bildschirm bedingt Medium von einem Gremium der luminalen (weniger aggressiv) und dreifach negativ (aggressivere) Brust-Krebs-Zelllinien (n = 5/Subtyp). Die Proben wurden fraktioniert unter Verwendung der Lektine Orangeroter Aurantia (AAL) und Sambucus Nigra Agglutinin (SNA), die Fucose und Sialins&auml;ure, bzw. zu erkennen. Die gebundenen Br&uuml;che wurden enzymatisch N-Deglycosylated und von LC-MS/MS analysiert. Wir identifiziert insgesamt 533 Glykoproteine, ~ 90 % davon Bestandteile der Zelle waren Oberfl&auml;che oder extrazellul&auml;re Matrix. Wir beobachteten 1011 einzigartige Glycosites, von die 100 allein in &ge;3 dreifach negative Linien erkannt wurden. Statistische Analysen vorgeschlagen, dass eine Anzahl von diesen Glycosites Triple negativ-spezifische und damit potenzielle Biomarker f&uuml;r diesen Tumor-Untertyp waren. Eine Analyse von RNAseq Daten ergab, dass rund die H&auml;lfte der mRNAs, die Codierung der Protein-Ger&uuml;sten, die potenzielle Biomarker-Glycosites durchgef&uuml;hrt herraufreguliert im Triple negativen vs. luminalen Zelllinien waren und eine Anzahl von Genen, die Fucosyl- oder Sialyltransferases-Codierung differentiell zum Ausdruck kamen, zwischen die zwei Untertypen, die darauf hindeutet, dass Ver&auml;nderungen in Glycosylation Kandidaten Identifikation auch fahren k&ouml;nnen. Insbesondere sind die Glykoproteine, aus denen diese vermeintliche Biomarker-Kandidaten abgeleitet wurden, in Krebs-in Verbindung stehenden Prozessen beteiligt. So k&ouml;nnen sie neuartige therapeutische Ziele f&uuml;r diese aggressiven Tumor-Untertyp vertreten.

In particolare, le glicoproteine da cui derivano questi candidati biomarcatore putativo sono coinvolti nei processi legati al cancro. Cos&igrave;, possono rappresentare nuovi bersagli terapeutici per questo sottotipo di tumore aggressivo.

Lectin &#xD06C;&#xB85C;&#xB9C8;&#xD1A0;&#xADF8;&#xB798;&#xD53C;/&#xC9C8;&#xB7C9; &#xBD84;&#xC11D; &#xAC80;&#xC0C9; &#xC6CC;&#xD06C;&#xD50C;&#xB85C; &#xACF5;&#xACA9;&#xC801;&#xC778; &#xC720;&#xBC29;&#xC554;&#xC758; &#xC0C1; biomarkers&#xB97C; &#xC2DD;&#xBCC4;&#xD569;&#xB2C8;&#xB2E4;.

Utilizamos un lectina cromatograf&iacute;a/MS-enfoque basado en pantalla acondicionado medio de un panel de luminal (menos agresivo) y triple negativo (m&aacute;s agresivas) l&iacute;neas de c&eacute;lulas de c&aacute;ncer de mama (n = 5/subtipo). Las muestras fueron fraccionadas utilizando las lectinas Aleuria aurantia (AAL) y Sambucus nigra aglutinina (SNA), que reconocen la fucosa y &aacute;cido si&aacute;lico, respectivamente. Las fracciones consolidadas fueron enzim&aacute;tico N-deglycosylated y analizan por LC-MS/MS. En total, se identificaron 533 glicoprote&iacute;nas, ~ 90% de los cuales eran los componentes de la c&eacute;lula matriz extracelular o superficial. Observamos 1011 &uacute;nico glycosites, 100 de los cuales fueron detectados &uacute;nicamente en l&iacute;neas negativas triple &ge; 3. An&aacute;lisis estad&iacute;stico indicaron que varios de estos glycosites fueron triple negativo espec&iacute;fico y as&iacute; potenciales biomarcadores para este subtipo de tumor. Un an&aacute;lisis de datos RNAseq revel&oacute; que aproximadamente la mitad de los mRNAs de codificaci&oacute;n de los andamios de la prote&iacute;na que lleva a glycosites de biomarcadores potenciales fueron alza en triple negativo frente a l&iacute;neas celulares luminal, y que un n&uacute;mero de genes que codifican Fucosil - o sialiltransferasas fueron expresado diferencialmente entre los dos subtipos, sugiriendo que alteraciones en la glicosilaci&oacute;n pueden conducir tambi&eacute;n identificaci&oacute;n de candidatos. En particular, las glicoprote&iacute;nas de la que se derivan estos candidatos putativos biomarcador participan en procesos relacionados con el c&aacute;ncer. As&iacute;, pueden representar nuevas dianas terap&eacute;uticas para este subtipo de tumor agresivo.

Un flujo de descubrimiento de lectinas cromatograf&iacute;a/masa espectrometr&iacute;a identifica posibles biomarcadores del c&aacute;ncer de mama agresivo.
