基于马铃薯病毒X的microRNA沉默技术(VbMS)在马铃薯中的应用

我们提供了一种基于马铃薯X病毒(PVX)的microRNA沉默(VbMS)系统的详细实验方案,用于在马铃薯中对内源性microRNA(miRNA)进行功能鉴定。将目标miRNA的靶标模拟物(TM)分子插入PVX载体中,并在马铃薯中瞬时表达,以实现对目标miRNA或miRNA家族的沉默。

摘要

基于病毒的 microRNA 沉默(VbMS)是一种用于植物中 microRNA(miRNA)功能表征的快速高效工具。VbMS 系统已开发并应用于多种植物物种,包括Nicotiana benthamiana、番茄、拟南芥、棉花,以及小麦和玉米等单子叶植物。本文中,我们描述了一种使用基于 PVX 的 VbMS 载体在马铃薯中沉默内源性 miRNA 的详细实验方案。为了降低特定 miRNA 的表达水平,需设计目标 miRNA 的模拟分子(target mimic,TM),将其插入植物病毒载体,通过Agrobacterium介导的侵染在马铃薯中表达,从而直接结合目标内源性 miRNA 并阻断其功能。

引言

植物微小RNA(miRNA)是一类长度为20–24个核苷酸、由细胞核编码的调控性RNA1,几乎参与调控植物所有生物学过程,包括生长与发育2,3、光合作用与代谢4,5,6,7、激素合成与信号传导8,9、生物与非生物胁迫响应10,11,12,13,以及营养与能量调控14,15。植物miRNA的调控作用具有高度程序化特征,通常在转录后水平通过切割靶标mRNA或抑制其翻译来实现。

在……方面已取得巨大进展 马铃薯中miRNA的鉴定、转录谱分析及靶基因预测16,17,18,19,20,21然而,由于缺乏高效且高通量的遗传学方法,植物(包括马铃薯)中miRNA的功能表征进展落后于其他生物。由于大多数miRNA属于具有显著遗传冗余的基因家族,因此通过标准的基因功能缺失分析来开展单个miRNA的功能研究具有较大挑战性。22此外,单个miRNA可以调控多个靶基因23 多个不同的miRNA可协同调节同一条分子通路24,25这些特性使得对特定miRNA或miRNA家族功能的表征变得困难。

对miRNA的功能分析在很大程度上依赖于功能获得(gain-of-function)方法,而这些方法存在明显的局限性。人工miRNA(amiRNA)技术利用内源性初级转录本(pri-miRNA)高效产生miRNA,从而抑制靶基因的表达26,27,28,29。然而,通过强组成型35S启动子进行激活标签(activation tagging)或miRNA过表达,常常导致miRNA表达水平显著升高,无法真实反映体内(in vivo)的生理状态,因此可能无法准确体现miRNA的内源性功能30。另一种替代策略是表达miRNA抗性的靶基因形式,即在结合位点和/或切割位点引入不可切割的突变31,32,33。但该方法也可能因转基因带来的技术性假象,导致对miRNA抗性靶基因所引发表型的误判。因此,对于这些功能获得研究所得出的结论应谨慎对待34。上述方法的另一主要局限在于其依赖遗传转化,该过程费时且劳动强度大。此外,依赖转基因的方法难以应用于难以转化的植物物种。因此,开发一种快速高效的基因功能缺失(loss-of-function)策略,对于揭示miRNA的功能至关重要 。

为了绕过转化程序的先决条件,病毒介导的microRNA沉默(VbMS)技术已通过将靶标模拟物(TM)策略与病毒来源的载体相结合而建立。在VbMS系统中,人工设计的TM分子由病毒骨架瞬时表达,为研究植物内源性miRNA的功能提供了一种高效、高通量且节省时间的工具35,36。VbMS最初在本氏烟(N. benthamiana)和番茄中利用烟草脆裂病毒(TRV)开发成功35,36,37,随后已扩展至拟南芥、棉花、小麦和玉米,采用的病毒表达系统包括马铃薯X病毒(PVX)38、棉花叶皱缩病毒(ClCrV)39、黄瓜花叶病毒(CMV)40,41,42、中国小麦花叶病毒(CWMV)43以及大麦条纹花叶病毒(BSMV)44,45

马铃薯(Solanum tuberosum)是全球第四大重要的粮食作物,也是种植最广泛的非谷类作物,这主要归因于其高营养价值、高能量产出以及相对较低的投入需求46。马铃薯的多个特性使其成为一种具有吸引力的双子叶模式植物。它是一种通过营养繁殖的多倍体作物,具有较高的异交率、杂合性以及遗传多样性。然而,迄今为止,尚无利用病毒介导的微小RNA沉默(VbMS)技术对马铃薯中miRNA功能进行表征的报道。本文介绍了一种基于马铃薯X病毒(PVX)并经连接无关克隆(LIC)技术改造的VbMS方法,用于评估miRNA在马铃薯植株中的功能38。我们选择miR165/166家族来展示VbMS检测,因为miR165/166家族及其靶mRNA和III类同源异型域/亮氨酸拉链(HD-ZIP III)转录因子已被广泛研究22,47,48HD-ZIP III基因是分生组织发育和器官极性的关键调控因子,抑制miR165/166功能会导致HD-ZIP III基因表达升高,从而引起多种发育缺陷,例如顶端优势减弱和叶片极性模式异常22,35,38,41。这些易于观察评分的发育表型与miRNA165/166的沉默密切相关,有助于准确评估基于PVX的VbMS检测的有效性。

本研究中,我们证明了基于PVX的VbMS系统能够有效阻断马铃薯中miRNA的功能。由于基于PVX的病毒诱导基因沉默(VIGS)系统已在多个马铃薯品种中建立49,50,51,52,因此这种基于PVX的VbMS方法有望应用于多种二倍体和四倍体马铃薯物种。

方案

1. 培养马铃薯植株。

  1. 在含MS培养基(Murashige和Skoog培养基)的培养管(25 × 150 mm)中扩增马铃薯离体植株 Gamborg 维生素(MS 基本盐混合物、Gamborg 维生素、30 g/L 蔗糖、3.5 g/L 琼脂,pH = 5.7)。将试管置于生长室中,温度为 20–22 °C,16小时光照/8小时黑暗光周期,光照强度120 µmol/m2∙s1.
    注意:新芽和根通常在1–2周内从植株中发育。每月用新鲜的MS/Gamborg维生素培养基对植株进行一次继代培养。
  2. 四周后,将体外培养的植株移栽至土壤中,并在温室条件下于20–22 °C,16小时光照/8小时黑暗光周期,光照强度120 µmol/m2∙s1.
    注意:新长出根系和叶片的植株适合移栽。移栽后的前3–4天内需保持植株湿润。

2. 构建VbMS载体。

  1. 设计并克隆短串联靶向模拟分子(STTM, 图1)22,53 针对目标miRNA。
    注意:根据实验数据或从 miRbase 数据库获取 miRNA 序列54,55,56,57,58,59本研究中使用的 miR166 序列此前已有描述60.
    1. 通过在miRNA反向互补序列的第10位对应位置插入错配序列(通常为5’-CTA-3’),设计TM模块th–11th miRNA的核苷酸
      注意:例如, Stu-miR160 序列是 5’-UGCCUGGCUCCCUGUAUGCC-3’61,其中 10th–11th 核苷酸以粗体显示。其反向互补序列(脱氧核苷酸)为 5’-GGCATACAGGGAGCCAGGCA-3’,错配凸起插入位点以粗体显示。TM 分子序列(脱氧核苷酸)应为 5’-GGCATACAGG-CTA- GAGCCAGGCA-3’
    2. 设计用于克隆 STTM 片段的引物(图1使用含有48-nt间隔序列的DNA寡核苷酸作为PCR克隆的模板。上游引物包含LIC1接头(5’-CgACgACAAgACCgT-3’)、上述设计的TM分子的正向序列以及48-nt间隔序列的5’端部分序列(5’-GTTGTTGTTGTTATGGT-3’)。下游引物包含LIC2接头(5’-gAggAgAagAgCCgT-3’)、TM分子的反向互补序列以及48-nt间隔序列3’端序列的反向互补部分(5’-ATTCTTCTTCTTTAGACCAT-3’)。
      注意:48-nt 间隔序列是 5’-GTTGTTGTTGTTATGGTCTAATTTAAATATGGTCTAAAGAAGAAGAAT-3’。例如,对于 STTM-miR160,正向引物应为 5’-CgACgACAAgACCgT-GGCATACAGG-CTA- GAGCCAGGCA-GTTGTTGTTGTTATGGT-3’;反向引物应为 5’-gAggAgAagAgCCgT-TGCCTGGCTC病毒介导的 microRNA 沉默,植物功能基因组学,microRNA 靶标模拟,农杆菌浸润,PVX 载体,马铃薯,miRNA 功能研究CCTGTATGCC-ATTCTTCTTCTTTAGACCAT-3’图1).
    3. 扩增STTM片段,反应体系为50 μL µ使用合成的48-nt通用间隔序列作为模板,通过高保真DNA聚合酶进行PCR扩增获得L。
      1. 通过混合 0.5 µ每种引物各 1 μL(40 µM), 0.5 µ48-nt 间隔寡核苷酸的 L(40 µM), 5 µL 的 10x PCR 缓冲液,1 µL dNTP 混合物(各 10 mM),0.1 µL 高保真 DNA 聚合酶(10 U/µL),以及43 µL 的 ddH2O至总体积50 µL. 按照以下条件进行标准PCR扩增:94 °C 3分钟,32个循环:94 °C,45 秒,60 °C,45 秒,72 °60 秒,温度为 C
    4. 通过乙醇沉淀法纯化STTM片段。向PCR产物中加入2.5倍体积的乙醇和1/10倍体积的3 M醋酸钠(pH = 4.0),充分混匀后在14,000 x g 10 分钟。移除上清液,用 1 mL 70% 乙醇冲洗沉淀。干燥沉淀后,溶于 20 µL 的 ddH2O.
      注意:使用DNA电泳检测STTM PCR产物的扩增情况。
    5. 在冰上配制 T4 DNA 聚合酶反应体系,混合 2.5 µL 纯化的 STTM PCR 产物,0.5 µL 的 10× T4 DNA 聚合酶缓冲液,0.05 µ1 M 二硫苏糖醇(DTT)0.25 L µL of 100 mM dATP, 0.1 µL T4 DNA聚合酶(3 U/µ升)和1.6 µL 的 ddH2O至总体积5 µL. 37℃下孵育混合物 °C 下 15 分钟,然后在 75 °C孵育20分钟以灭活T4 DNA聚合酶。
  2. 制备基于PVX的VbMS载体。
    1. 消化 5 μPVX-LIC 质粒的克数38 2.5 µL of SmaI(20 U/µL)体积为 100 µL.
    2. 加入等体积的酚:氯仿:异丙醇(25:24:1,pH = 6.7/8.0)至消化后的PVX-LIC产物中,剧烈混匀。在14,000 x g 离心10分钟,将上清液转移至新的离心管中。加入等体积的氯仿:异丙醇(24:1),剧烈涡旋振荡。在14,000 x g 10 分钟
      注意:PVX-LIC 载体含有用于克隆的 LIC 串联表达盒。PVX-LIC 载体的 LIC 串联表达盒包含一个 ccdB 基因和氯霉素抗性基因,需在 E. coli 菌株 DB3.1,使用含卡那霉素(50 μ克/升)和氯霉素(15 μg/L
    3. 将上清液转移至新的离心管中。加入2.5倍体积的乙醇和1/10倍体积的3 M醋酸钠(pH = 4.0),剧烈混匀。在14,000 x g 10 分钟后离心并弃去上清液。
    4. 用1 mL 70%乙醇洗涤沉淀,并剧烈涡旋振荡。在14,000 x g 10 分钟,弃去上清液。干燥沉淀,用 100 μL 溶解消化后的 PVX-LIC 质粒 µL 的 ddH2O.
    5. 在冰上配制 T4 DNA 聚合酶反应体系,混合 2.5 µL 已消化的 PVX-LIC 载体 DNA,0.5 µL 的 10× T4 DNA 聚合酶缓冲液,0.05 µ1 M DTT 溶液 0.25 L µL 的 100 mM dTTP,以及 0.1 µL T4 DNA聚合酶(3 U/µL)总体积为5 µL. 37℃下孵育混合物 °C 反应 15 分钟,然后在 75 ℃ 处理产物 °C孵育20分钟以灭活T4 DNA聚合酶。
  3. 使用LIC反应将STTM序列克隆至PVX-LIC载体中。将经T4 DNA聚合酶处理的STTM PCR产物(5 µL)以及经T4 DNA聚合酶处理的PVX-LIC质粒(5 µL)。70℃孵育 °C 为 5 分钟,冷却至22 °以 0.1 的速率升温至 C °℃,并保持在22℃ °使用PCR仪在C下反应30分钟。
    注意:将孵育时间延长至4℃过夜 °C 以实现更高的LIC克隆效率。
  4. 转化 5 µLIC 反应产物的 L 加入到 E. coli DH5α 并在含有50的LB平板上培养 μg/mL 卡那霉素62,63使用克隆引物和PVX-LIC载体的通用引物通过PCR筛选并验证阳性克隆,随后 测序
    1. 使用PVX-LIC的正向引物(5’-GTGTTGGCTTGCAAACTAGAT-3’)与STTM克隆的反向引物组合进行菌落PCR,以鉴定阳性克隆。PCR扩增产物的条带大小应约为300 bp。
      注意:通过终止子循环测序验证 STTM 片段的序列64,65.
  5. 从已验证的克隆中提取PVX-STTM质粒,并将其转化至 农杆菌 GV3101、GV2260 或 EHA105 菌株62,63验证 农杆菌 通过PCR鉴定克隆菌落。
    注意:确认 农杆菌 使用PVX-LIC的正向引物和STTM克隆的反向引物,通过PCR鉴定菌落。

3. 在马铃薯植株中进行基于PVX的VbMS检测。

  1. 将4周龄的体外培养马铃薯植株移栽至土壤中。移栽后的植株将在3–4天后进行VbMS检测。
  2. 接种马铃薯植株 农杆菌 含有 PVX-STTM 质粒。
    注意:对于马铃薯中的VbMS检测, 农杆菌介导的浸润与牙签划伤接种同时进行。
    1. 挑选并接种含有 PVX-STTM 载体的阳性转化子至 50 mL 含 50 μg/mL 卡那霉素和 50 μg/mL 利福平。在 28 ℃下培养 °C 摇床中 220 rpm 振荡培养 16 小时,直至 OD600 = 1.0.
    2. 同时,划线接种阳性 农杆菌 菌落转移至至少两个含有 50 的新 LB 平板上 μg/mL 卡那霉素和 50 μg/mL 利福平,28 ℃培养 °C 下放置 1 天。包含 PVX-LIC38,66 对照载体和PVX-GFP67,68 以监测病毒扩散。
    3. 收集 农杆菌 通过3,400 x离心从液体培养物中分离 g 室温下静置10分钟。重悬 农杆菌 细胞与等体积的侵染缓冲液(10 mM MgCl₂)混合2,10 mM MES 和 200 µM 乙酰丁香酮,pH = 5.6)并调节至 OD600 = 1.0. 室温孵育6 h。
    4. 浸润 农杆菌 用1 mL无针注射器将菌液接种到完全展开叶片的远轴面。
      1. 用一只手翻转并固定叶片,另一只手用一根手指从近轴面支撑叶肉的浸润部位。另一只手保持注射器垂直于叶面,进行浸润 农杆菌 将菌液接种至叶片远轴面。
    5. 刮除 农杆菌 从LB平板上挑取菌液,用牙签轻轻刮擦已侵染的马铃薯植株第一个或第二个节间的茎表面。轻轻刮破茎部表皮,避免刺穿茎组织,以免对植株造成严重损伤。
  3. 将侵染后的植株在22 °在16小时光照/8小时黑暗的光周期条件下,光照强度为120 μmol/m2∙ s1 在温室中。
    注意:由miRNA沉默引起的表型通常在接种后2–4周出现图2, 图3通常在侵染后10–20天出现VbMS表型。VbMS表型取决于特定miRNA及其靶基因的特性、生长条件和马铃薯品种。

4. 进行表达分析。

  1. 接种后2–4周出现表型时,用剪刀采集VbMS植株和对照植株中具有表型的组织,如茎、叶、花或根。从采集的组织中提取总RNA。
  2. 通过电泳检测RNA质量62,63 并通过测量OD值来定量RNA浓度260 使用分光光度计测定吸光度。
  3. 采用茎环法实时逆转录聚合酶链式反应(RT-PCR)分析miRNA表达水平。
    1. 针对特定的miRNA,设计茎环反转录引物。茎环RT引物包含一个通用的5’骨架和一个位于3’端、由特定miRNA的6个核苷酸组成的延伸序列。设计一段5’通用骨架(5’- GTCTCCTCTGGTGCagggtccgaggtattcGCACCAGAGGAGAC-3’),可形成茎环结构。(大写字母对应反向重复序列,小写字母对应环区)。
    2. 骨架序列中形成环状结构的5’端部分用作后续PCR扩增的反向引物(骨架序列中的加粗斜体序列)。在茎环引物上添加一段6个核苷酸的延伸序列,该序列与目标miRNA的3’端反向互补,以提供逆转录的特异性补充图 1A).
      注意:按照 Chen 等人所述的方法设计茎环反转录引物。69 和 Erika Varkonyi-Gasic 等人70,71,72例如,茎环反转录引物用于 Stu-miR160 设计为 5’-GTCTCCTCTGGTGCagggtccgaggtattcGCACCAGAGGAGACGGCATA-3’。马铃薯miR165/166家族的茎环反转录引物设计为5’-GTCTCCTCTGGTGCagggtccgaggtattcGCACCAGAGGAGACGGGG(A/G)A-3’。(加粗的大写序列为特定miRNA的逆转录提供了特异性。)
    3. 通过混合50–200 ng总RNA和1 µ茎环反转录引物的 L(100 μM), 2 µL 的 10 倍缓冲液,0.2 µL RNase抑制剂(40 U/µL),0.25 µL dNTP(各10 mM)和1 µL 逆转录酶(200 U/µL)置于冰上。加入无核酸酶的 ddH2O至总体积20 µL.
    4. 使用脉冲逆转录程序进行逆转录。将逆转录反应混合物在16 °C,30 分钟,进行 30 个温度循环 °C,30 秒,42 °C,30 秒,50 °C 1秒,共60个循环,并在85℃孵育以灭活逆转录酶 °5 分钟,C
    5. 对于miRNA表达的实时PCR分析,根据miRNA序列设计正向引物,但不要包含与上述设计的茎环逆转录引物重叠的序列。在正向引物的5’端添加3–7个核苷酸的延伸序列,以优化引物长度、熔解温度和GC含量。补充图1).
      注意:通用反向引物为 5’-GTGCAGGGTCCGAGGT-3’。例如,用于 miR159 的茎环反向转录引物为 Stu-miR160 设计为 5’-CGGCTGCCTGGCTCC-3’。miR165/166家族的茎环反转录引物为5’-CGGCTCGGACCAGGCTT-3’。加粗序列用作引物优化的5’端延伸。可使用miRNA引物设计工具设计用于miRNA的茎环逆转录引物和实时PCR引物。73.
  4. 通过标准的逆转录 PCR(RT-PCR)合成目标 mRNA 的 cDNA。将逆转录反应体系在 37 °C 反应 60 分钟,然后加热至 85 ℃ 使逆转录酶失活 °5 分钟,C
    注意:(1)使用 psRNATarget 程序预测靶 mRNA74 如果目标mRNA未知。(2)用于mRNA的通用反转录引物是一种带锚定序列的引物,序列为5’-TTTTTTTTTTTTTTTTTTTTTTTTTTTTTTVN-3’。
  5. 设置实时 PCR 反应,针对两者 目标miRNA及其靶mRNA。混合0.5 µL 模板 cDNA,5 µL 的 2× 实时 PCR 缓冲液(含 SYBR Green),0.05 µ每对正向和反向引物各 L(40 µM)和 4.4 µL 的 ddH2总体积为5 O µ冰上放置。
  6. 在95℃孵育 °C 3分钟,40个循环:95 °C,3 秒,60 °C,30 秒。随后进行熔解曲线分析,步骤如下:在 95 °C,15 秒,降温至 60 °以20的升温速率升至C °摄氏度,保持在60 °C,60 秒,升温至 95 °以 0.2 ℃/min 的速率升温至 C °C/s,并在95℃下保存 °C,15 秒。分析 Ct使用以下数值: ΔΔCt 方法76,77 并绘制均值及标准误。
    注意:(1) 可按照所述方法设计靶标 mRNA 的实时 PCR 引物75. (2) 马铃薯 polyubiquitin 10 基因可作为马铃薯中归一化处理的内参对照。马铃薯的上游引物 polyubiquitin 10 基因为5’-ATGTTGCCTTTCTTATGTGTGGTTG-3’,反向引物为5’-TTATTTATTCACATAAACGACAGTTCAACC-3’。(3)在实时PCR分析中,污染和引物二聚体的形成可能导致假阳性结果。为监测非特异性扩增并提高实时PCR分析的可靠性,建议在实时PCR检测中设置无模板和无逆转录酶的对照。

结果

图2显示了PVX-STTM165/166马铃薯植株(Katahdin)的叶片组织在叶脉处从叶片远轴面异位生长。还观察到更为严重的表型,例如喇叭状叶片的形成。相比之下,PVX对照植株未观察到任何表型异常。这些结果表明,VbMS系统在四倍体马铃薯植株中有效抑制了内源miRNA的功能,且PVX-VbMS系统是一种可靠的遗传工具,可用于确定特定miRNA或miRNA家族的功能。

图3显示了PVX-STTM165/166马铃薯植株(Russet Burbank)的叶片远轴面沿叶脉处出现异位叶组织生长。这些结果表明,PVX-VbMS系统可应用于其他马铃薯物种,包括主要的马铃薯栽培品种。

讨论

我们提出了一种基于PVX的miRNA沉默系统,通过将STTM设计整合到PVX载体中,用于鉴定马铃薯内源miRNA的功能。VbMS系统在沉默马铃薯中的miRNA165/166方面表现出有效性,该miRNA家族在植物物种中高度保守。
