重组Ca2+-ATP酶N域中色氨酸残基的化学修饰用于研究色氨酸-ANS荧光共振能量转移

摘要

肌浆网/内质网钙泵2+-ATP酶(SERCA)是一种P型ATP酶,已在其多种构象状态下获得晶体结构。然而,仍可通过分离的重组结构域获取详细的功能信息。经基因工程改造(Trp552Leu和Tyr587Trp)的重组核苷酸结合结构域(N-结构域)在配体结合时表现出荧光猝灭现象。一种外源性荧光探针,即8-苯胺基-1-萘磺酸(ANS),通过与Arg、His、Ala、Leu和Phe残基的静电和疏水相互作用结合于核苷酸结合位点。当激发波长(λ)为370 nm时,荧光强度的增加可作为ANS结合的证据。然而,当激发波长为295 nm时,荧光强度的增加似乎与N-结构域本征荧光的猝灭相偶联。荧光光谱呈现出类似 Förster 共振能量转移(FRET)的模式,提示存在Trp-ANS FRET对,这可能得益于Tyr587Trp与ANS之间较短的距离(约20 Å)。本研究描述了一种通过Trp化学修饰(及荧光猝灭)介导的Trp-ANS FRET对分析方法 NN-溴代琥珀酰亚胺(NBS)。在化学修饰的N端结构域中,当激发波长为295 nm时,ANS荧光增强,这与在370 nm激发时的结果相似。因此,通过NBS介导的Trp残基化学修饰可用于检测Trp与ANS之间不存在荧光共振能量转移(FRET)的情况。在缺乏Trp荧光的情况下,不应观察到ANS荧光的增强。利用NBS对蛋白质中Trp残基进行化学修饰,可能有助于研究靠近结合态ANS的Trp残基之间的FRET。该检测方法在使用其他荧光探针时也可能具有应用价值。

引言

荧光共振能量转移(FRET)已成为研究蛋白质结构与功能中分子结合或相互作用后确定分子结构间距离的标准技术1,2,3,4。在P型ATP酶的研究中,FRET已被用于探究肌质网/内质网Ca2+-ATP酶(SERCA)的结构与功能2,5,6,7,8,例如,已通过FRET分析整个蛋白在催化循环过程中的结构波动7

FRET 供体种类多样,从小分子荧光(外源性)分子到荧光蛋白均有应用9,10。色氨酸(Trp)残基因其荧光特性,可用于识别蛋白质氨基酸序列中的结构变化11,12。Trp 的荧光强度在很大程度上取决于其周围环境的极性13,14。配体结合通常会引起蛋白质/酶的结构重排15,16。如果 Trp 存在于蛋白质结合位点处或其附近,结构波动通常会影响 Trp 暴露于水相介质的程度13,14;因此,极性的变化会导致 Trp 荧光强度的猝灭13,14。因此,Trp 的荧光特性适用于开展酶的配体结合研究。其他物理现象也可能导致 Trp 荧光猝灭17,18,19,20,例如 FRET 和介质极性的变化。从激发态 Trp 向荧光团的能量转移也具有潜在应用价值,例如用于测定小分子配体与蛋白质的亲和力21。事实上,Trp 主要被用作蛋白质 FRET 研究中的荧光供体22,23,24,例如在铽(Tb3+)FRET 研究中,Trp 残基常被用作将能量转移至 Tb3+ 的天线基团25,26,27。由于 Trp 是蛋白质结构中固有的组成部分,相较于其他 FRET 供体具有多种优势,可避免因额外标记等前处理步骤而影响被研究蛋白质的功能或结构24。因此,在蛋白质结构研究中,准确识别由蛋白质结构重排所引发的辐射衰变(如能量转移和介质极性变化)对于得出关于配体结合的正确结论至关重要13,14,19,28

在蛋白质结构研究中,一种外源性荧光探针——8-苯胺基-1-萘磺酸(8-anilino-1-naphthalene sulfonate, ANS)——主要被用于与蛋白质折叠/去折叠相关的实验28,29。ANS 可结合处于天然状态的蛋白质/酶,通常位于底物的结合位点31,32,33;当 ANS 与疏水口袋中的 Arg 和 His 残基发生适当相互作用时,在激发波长 λ=370 nm 下可诱导 ANS 荧光量子产率(ΦF)的增加(即荧光强度增强)34,35,36,37。在多项研究中已报道了在激发波长 λ 为 280–295 nm 时,色氨酸(Trp)残基(供体)与 ANS(受体)之间发生荧光共振能量转移(FRET)的现象,其依据如下:1)Trp 的荧光发射光谱与 ANS 的激发光谱存在重叠;2)一个或多个 Trp 残基与 ANS 之间具有适合能量转移的距离;3)ANS 结合于蛋白质口袋中时具有较高的量子产率;4)在 ANS 存在下,蛋白质荧光光谱中呈现出典型的 FRET 模式3,17,27,37,38

近年来,研究人员利用基因工程改造的重组N结构域,对配体与SERCA及其他P型ATP酶的核苷酸结合结构域(N结构域)之间的结合进行了研究40,41,42,43,44,45,46。通过对SERCA N结构域进行分子工程改造,将唯一的色氨酸残基从Trp552突变为亮氨酸(Trp552Leu),并在靠近核苷酸结合位点的更动态结构中引入新的色氨酸突变(Tyr587Trp),使得荧光变化(淬灭)可用于监测配体结合时的结构改变34。实验结果表明,ANS会像ATP一样结合到纯化的重组SERCA N结构域的核苷酸结合位点上34。有趣的是,当在295 nm波长(λ)激发时,ANS结合至N结构域后其荧光增强,而N结构域自身的固有荧光则减弱34,从而产生一种FRET模式,提示形成了Trp-ANS荧光共振能量转移(FRET)对。

已有研究提出利用NBS通过测定经修饰蛋白质的吸光度来确定蛋白质中色氨酸(Trp)残基的含量47。NBS可将色氨酸中强吸收的吲哚基团修饰为吸光性较弱的羟吲哚47,48,从而导致色氨酸荧光特性的减弱(淬灭)40。因此,NBS介导的色氨酸残基化学修饰可作为一种检测方法,用于在假设发生荧光共振能量转移(FRET)时明确色氨酸(作为供体)的作用。

本方案描述了以工程化重组SERCA的N端结构域作为蛋白质模型,利用NBS对唯一的Trp残基进行化学修饰的方法。实验结果表明,经过NBS化学修饰后、本身不具有内在荧光的N端结构域,其ANS荧光强度仍然增加34。因此,该检测方法可用于证明当ANS结合到N端结构域时,Trp残基与ANS之间不存在FRET效应34,40,49。由此可见,该检测方法(Trp残基的NBS化学修饰)可用于验证蛋白质中Trp-ANS FRET配对的存在。

方案

1. ANS 与 SERCA N 结构域相互作用的确定(in silico

  1. 使用首选的蛋白质建模软件通过分子建模生成蛋白质(SERCA N-结构域)的三维(3D)结构50
  2. 使用首选的分子结构分析软件识别构成核苷酸结合位点的氨基酸残基51,并确定其中是否存在 Arg 和 Lys 残基35;这些残基对 ANS 的结合以及荧光强度(量子产率)的增强至关重要。
  3. 进行分子对接(使用首选的对接软件)52,53,54,以确定 ATP、异硫氰酸荧光素(FITC)(其与 Lys515 形成共价键,标记核苷酸结合位点)以及 ANS 与核苷酸结合位点内氨基酸残基之间的相互作用(图 1)。
  4. 使用首选软件中的测量工具计算 Trp 残基与结合态 ANS 之间的分子距离(Å)。
  5. 对 ANS-N-结构域复合物进行分子动力学模拟,以确定相互作用的稳定性52,54。在确认复合物稳定性后,开展体外(in vitro)实验。

2. 重组N结构域的表达与纯化

  1. 合成编码 N 结构域的基因40
  2. 设计并构建含有编码 N 结构域的合成基因的质粒40
  3. 通过亲和层析(Ni-NTA)表达并纯化改造后的重组 N 结构域。对纯化后的蛋白进行 SDS-PAGE 以确定其纯度(图 240
  4. 通过测定 N 结构域在波长(λ)280 nm 处的吸光度,并利用其摩尔消光系数(ε = 11,960 M-1·cm-1)确定蛋白浓度40

3. 基于 ANS 和 N-结构域荧光强度的变化监测 ANS-N-结构域复合物的形成。

  1. N,N-二甲基甲酰胺中制备ANS储备液。
    1. 称取少量(1–5 mg)ANS,并溶于1 mL最终体积的N,N-二甲基甲酰胺中,例如,3.2 mg(最终浓度为10.69 mM)。
    2. 使用溶于N,N-二甲基甲酰胺中的ANS溶液配制100 µM的ANS水相储备液,例如,将9.4 µL的10.69 mM ANS溶液加入990.6 µL pH 8.0的50 mM磷酸缓冲液中,总体积为1 mL。
    3. 涡旋混合3–5次,每次15秒。
      注意:在后续实验中仅使用ANS水相储备液。实验开始前需新鲜配制该储备液。
  2. N,N-二甲基甲酰胺中制备NBS储备液。
    1. 称取少量(1–5 mg)NBS,并溶于1 mL N,N-二甲基甲酰胺中,例如,5.3 mg溶于1 mL(最终浓度为29.78 mM)。
    2. 使用溶于N,N-二甲基甲酰胺中的NBS溶液配制1 mM的NBS水相储备液,例如,将3.36 µL的29.78 mM NBS溶液加入96.64 µL pH 8.0的50 mM磷酸缓冲液中,总体积为0.1 mL。
    3. 涡旋混合3–5次,每次15秒。
      注意:实验开始前需新鲜配制NBS水相储备液。
  3. 用ANS滴定N结构域,并在25 °C下以激发波长λ=295 nm记录荧光光谱。
    1. 获取荧光光谱基线。
      1. 在1 mL荧光石英比色皿中加入1 mL pH 8.0的50 mM磷酸缓冲液。
      2. 将比色皿置于荧光分光光度计的恒温样品室(25 °C)中,设置激发波长λ为295 nm。
      3. 记录荧光光谱(305–550 nm)。
        注意:所有测得的荧光光谱均需减去作为空白样品的pH 8.0的50 mM磷酸缓冲液的荧光光谱。
    2. 获取N结构域的本征荧光光谱。
      1. 在荧光石英比色皿中加入900 µL pH 8.0的50 mM磷酸缓冲液。
      2. 加入100 µL N结构域(10 μM)悬液,使最终体积为1 mL,N结构域终浓度为1 μM。
      3. 用移液枪轻柔吹打20次,确保溶液均匀。
        注意:为获得高质量的本征荧光光谱,蛋白应为新鲜纯化,例如,纯化的重组N结构域在纯化后仅可使用一周。
      4. 将比色皿置于荧光分光光度计的恒温样品室(25 °C)中,设置激发波长λ为295 nm。
      5. 记录N结构域的本征荧光光谱(305–550 nm)。
    3. 加入ANS,并以激发波长λ=295 nm记录荧光光谱。
      1. 向含N结构域(1 μM)的悬液中加入2 µL 100 µM ANS水相储备液,使ANS终浓度为0.2 µM。
      2. 用移液枪轻柔吹打20次,确保溶液均匀。
      3. 将比色皿置于荧光分光光度计的恒温样品室(25 °C)中,设置激发波长λ为295 nm。
      4. 记录荧光光谱(305–550 nm)。
      5. 重复上述ANS添加及荧光光谱记录步骤,直至ANS与N结构域的摩尔比达到1:1。
      6. 使用合适的软件从每个光谱中扣除空白光谱。
      7. 将所有光谱绘制在同一张图中。
      8. 判断光谱是否呈现FRET样模式。ANS-N结构域荧光光谱呈现FRET样模式(图3A)。

4. 通过 NBS 对 Trp 进行化学修饰测定 N-结构域的内在荧光滴定。

  1. 重复步骤 3.3.1 和 3.3.2。
  2. 向悬浮的 N-结构域(1 μM)中加入 1 µL 的 1 mM NBS 水溶液储备液,使 NBS 的终浓度为 1 µM。
  3. 使用移液器轻轻吹打 20 次,确保溶液均匀混合。
  4. 将样品池置于荧光分光光度计的恒温样品室(25 °C)中,并将激发波长(λ)设为 295 nm。
  5. 记录荧光发射光谱(305–550 nm)(图 3B)。
  6. 重复添加 NBS 并记录荧光光谱,直至观察到 N-结构域的本征荧光淬灭达到最小值40。在 N-结构域中,这通常发生在 NBS 与 N-结构域的摩尔比为 5–6 时40
    注意:NBS 可快速淬灭(<5 秒)N-结构域的本征荧光,表现为荧光强度下降;应立即进行下一步操作,因为 NBS 还可能与其他氨基酸残基发生反应47
  7. 使用适当的软件从每条光谱中扣除空白对照光谱。
  8. 将所有光谱绘制在同一张图中(图 3B)。

5. 在 25 °C 下,通过记录荧光光谱滴定 NBS 修饰的 N-结构域与 ANS 的反应。

  1. 使用第4步中制备的经NBS修饰的N-结构域执行步骤3.3.3。
  2. 使用适当的软件从每条光谱中扣除空白光谱。
  3. 将所有光谱绘制在同一张图中(图3C)。
  4. 所获得的荧光光谱(图3C)可支持或否定FRET的发生;即当FRET发生时,ANS荧光不增强,反之亦然。

6. 在 λ=370 nm 激发下,ANS 结合至化学修饰 N-结构域的证据。

  1. 使用第4步中生成的经NBS修饰的N-结构域,重复执行步骤3.3.3,但将激发波长(λ)改为370 nm。
  2. 使用适当的软件从每个光谱中减去空白光谱。
  3. 将所有光谱绘制在同一张图中(图3D)。
  4. 通过观察ANS荧光强度的增加,确认ANS与N-结构域的结合。当激发波长为λ=370 nm时,ANS与N-结构域的结合表现为荧光增强(图3D)。作为对照,单独的ANS在50 mM、pH 8.0的磷酸盐缓冲液中的荧光光谱在激发波长为295 nm和370 nm时获得(图4,未在视频中显示)。
    注意:介导色氨酸(Trp)残基化学修饰所需的NBS:Trp化学计量比取决于该Trp残基在目标蛋白中的埋藏程度46,47,55,56。因此,建议预先确定NBS:蛋白/(Trp)的摩尔比。

结果

分子对接显示,ANS通过静电作用以及疏水相互作用结合到N结构域的核苷酸结合位点(图1)。Trp残基与结合在核苷酸结合位点的ANS之间的分子距离(20 Å)支持FRET的发生(图1)。通过亲和层析获得了高纯度的(经设计/改造的)重组N结构域(图2),适用于荧光实验。ANS-N结构域复合物的荧光光谱在λ=295 nm激发时呈现出类似FRET的模式(图3A)。利用NBS对Trp残基进行化学修饰导致N结构域的本征荧光被淬灭(图3B)。在经NBS化学修饰的N结构域中,实验结果表明,在λ=295 nm激发时,ANS荧光增强(图3C),这与未修饰的N结构域中观察到的结果相似(图3A)。因此,如先前研究所提示的,在λ=295 nm处对ANS...

讨论

当在波长(λ)295 nm 处激发时,ANS-N 结构域复合物的荧光光谱呈现出类似 Förster 共振能量转移(FRET)的模式,而色氨酸残基与 ANS 之间的分子距离(20 Å)似乎支持 FRET 的发生(图 1)。通过 N-溴代琥珀酰亚胺(NBS)对色氨酸进行化学修饰后,N 结构域的荧光减弱(图 3B,光谱 f);因此,能量转移无法进行。当在波长(λ)295 nm 处激发时,ANS 的荧光光谱与未经修饰的 N 结构域相似(图 3A 和 C)。
