单细胞质谱技术(SCMS)已成为研究细胞代谢不可或缺的工具。随着现代质谱(MS)技术的进步以及基础生物学和人类疾病研究中对细胞异质性分析需求的增加,多种不同的SCMS技术已被开发并应用于实验室研究。由于代谢物能够准确反映细胞状态,对活细胞进行SCMS代谢组学分析被视为提供细胞分子信息的有力手段。然而,活细胞SCMS分析面临的主要挑战是在样品制备、运输和检测过程中维持内源性代谢物谱的完整性。细胞代谢物周转迅速,且对环境变化高度敏感,因此在分析前极易发生降解或转化。为克服这一局限性,我们提出了一种稳健且可重复的细胞制备方案,旨在保护细胞代谢物的完整性以用于SCMS分析。该方案整合了使用挥发性甲酸铵(AF)溶液洗涤细胞、液氮(LN2)快速淬灭、真空冷冻干燥以及在-80 °C下储存等步骤。该方法在有效终止代谢活性的同时,最大限度地减少了细胞膜损伤。结果表明,细胞的快速淬灭至关重要,但还需限制在-80 °C下的储存时间以维持代谢物稳定性。本方案有望适用于其他现有的SCMS技术,具有广泛的应用潜力。

细胞间的异质性已成为生物系统的基本原则,尤其在疾病进展、药物耐药性和细胞分化等背景下尤为显著1,2。在多细胞生物中,即使处于相同微环境中的基因型相同的细胞,也可能表现出不同的表型,这种差异源于转录组3、蛋白质组4,尤其是代谢组水平上的不同5。尽管单细胞基因组学和转录组学在过去十年中已得到广泛应用,但由于代谢物本身具有高度复杂性和快速动态变化的特性,单细胞代谢组学的发展仍相对滞后6。代谢物对环境信号极为敏感,具有多样化的化学结构和极性7,且在微小的细胞体积中浓度极低8。这些特性使得从单个细胞中可靠地检测代谢物成为一项分析挑战。由于代谢组学能够最接近地反映细胞实时的功能状态,因此开发能够在单细胞分辨率下稳健研究代谢组的方法,对于深入理解细胞生理学和病理学至关重要7

传统的群体代谢组学技术会对大量细胞群体的信号进行平均化处理,从而掩盖了细胞间的异质性,并可能遮蔽那些稀有但具有重要意义的代谢特征。相比之下,单细胞代谢组学能够在单个细胞水平上揭示独特的生化谱型,因此在研究干细胞分化、药物反应及疾病机制等过程时具有重要价值6,9,10,11,12,13。基于质谱(MS)的方法,如基质辅助激光解吸电离(MALDI)质谱和二次离子(SI)质谱,已推动了该领域的发展,但仍面临样品制备复杂、需要真空环境以及电离过程具有破坏性等挑战,限制了对活细胞的分析9,14。特别是近年来仪器技术的进步催生了一系列前沿方法,包括与激光诱导后电离联用的透射模式MALDI(t-MALDI-215)和轨道阱二次离子质谱(OrbiSIMS)16,17,实现了无需标记、高分辨率的单细胞及亚细胞水平三维代谢成像,具备卓越的质量精度和空间分辨率。

常压电离质谱技术(MS)可解决上述问题。具有代表性的常压单细胞质谱(SCMS)技术包括活体单细胞视频质谱(Video-MS)18、解吸电喷雾电离(DESI)19 和纳米DESI(nano-DESI)20。其中,单探针SCMS技术采用双毛细管系统,能够直接对活细胞进行实时取样和电离,因而尤为突出21,22,23,24。该技术在最小化样品扰动的同时,实现了高分辨率的原位代谢谱分析,已成功应用于药物摄取及其对细胞代谢影响22,25,26,27,28,29,30、环境响应31,32以及单个细胞间代谢异质性33,34,35,36等研究。

尽管许多常温单细胞代谢组学(SCMS)方法能够实现活细胞分析,但由于单个细胞筛选需要人工操作,通常通量较低23,37,38。由于细胞代谢具有高度动态性,长时间的样品制备可能改变代谢物谱型。为解决这一问题,研究人员在细胞分离后立即应用淬灭技术39,40。淬灭通过快速降温41,42,43,44或酶变性43,45,46,47的方式终止代谢活动,从而将细胞的生化状态固定在特定时间点。该步骤对于获得准确且具有时间代表性的代谢组学数据至关重要。有效的淬灭方案必须能够快速而彻底地停止细胞内代谢活动。已有多种方法被评估,包括冷等渗盐水48、预冷乙腈46、冷甲醇44,47,48,49、冰冻磷酸盐缓冲液(PBS)43,50、液氮(LN243,44,51,甚至热风处理52。尽管这些方法最初多为群体细胞代谢组学设计,但其中一些(如冷甲醇和乙腈)已被应用于单细胞技术,例如Pico-ESI-MS39和MALDI-MS46。尽管这些方法有效,但各自存在局限性:有机溶剂可能导致代谢物泄漏并损伤细胞膜48,53,而非挥发性盐溶液可能引起质谱检测中的离子抑制54,降低灵敏度并影响数据准确性47,55

LN2 snap freezing 在生物学研究中被广泛使用56 因为它能快速终止细胞代谢,且不会留下非挥发性盐类,适合用于单细胞质谱分析(SCMS)。然而,它可能损伤细胞膜,这对SCMS而言是一个问题。57,58为减少这种损伤,一些研究采用了快速过滤、冷氯化钠洗涤和液氮处理的方法。2 冷冻,有助于保留快速周转的代谢物53,59然而,由于难以分离单个细胞以及盐残留可能带来的基质效应,该方法并不适用于单细胞代谢组学(SCMS)。另一种常见的保存方法是在 -80 °C 下储存,但其对单细胞代谢物谱的影响尚不明确。我们此前已报道过针对这些局限性的研究,通过结合多个关键步骤:首先用一种挥发性、与质谱兼容的AF溶液洗涤细胞,然后用液氮(LN)淬灭2,真空冷冻干燥,并于低温(-80 °C)保存60该方法可最大限度地减少细胞损伤和代谢物降解,从而实现更准确的单细胞代谢组学分析(SCMS)。本研究侧重于实验细节,旨在推动该细胞制备方法在可靠SCMS技术中的广泛应用。

方案

所有步骤均须在经过认证的二级生物安全实验室内的无菌条件下进行。本研究采用 HCT-116 细胞系作为模型系统,细胞在完全培养基中进行培养。所用试剂和设备详见材料表

1. 细胞培养

  1. 配制完全培养基。在McCoy's 5A培养基中添加10%胎牛血清(FBS)和1%青霉素-链霉素,于37 °C预热。
  2. 将细胞置于含5% CO2的湿润化培养箱中,37 °C培养。每日观察细胞融合度,当细胞融合度达到约80%时进行传代。
  3. 传代细胞(约每2天一次)。
    1. 吸除培养基,用5 mL 1× PBS冲洗一次。
    2. 向培养皿中加入2 mL 0.25%胰蛋白酶-EDTA,37 °C孵育3分钟,以促进细胞脱落。
    3. 加入8 mL预热的完全培养基中和胰蛋白酶,并轻轻吹打使细胞分散。
    4. 将1 mL细胞悬液转移至9 mL新鲜完全培养基中。
    5. 细胞计数。
      注意:使用TC20自动细胞计数仪按照制造商说明进行细胞计数。未使用台盼蓝或其他染色试剂。
  4. 将细胞接种至盖玻片上。
    1. 将细胞稀释至终浓度约为1 × 106 个细胞/mL。
    2. 将18 mm玻璃盖玻片分别放入12孔板的各孔中。
      注意:玻璃盖玻片在用于细胞培养前需经高压灭菌处理。
    3. 每孔加入2 mL完全培养基和200 µL细胞悬液(约2 × 105 个细胞/孔)。
    4. 过夜培养,使细胞贴壁。
      注意:为确保细胞处于正常生长状态,应常规通过显微镜检查细胞形态和生长状态,并使用支原体检测试剂盒检测是否存在支原体污染。

2. 使用甲酸铵(AF)溶液洗涤细胞

注意:每次均需新鲜配制 AF 溶液。

  1. 配制甲酸铵洗涤缓冲液。称取0.45 g甲酸铵,溶于50 mL液相色谱/质谱级水中。甲酸铵的终浓度为0.14 M(0.9% w/w)。
    注意:使用前将溶液保持在冰上(0–4 °C)。
  2. 向12孔板的每个孔中加入2 mL预冷的甲酸铵(AF)溶液。
  3. 清洗盖玻片。用无菌镊子轻轻夹起含有贴壁细胞的盖玻片,从原孔中取出后迅速(2–3秒)放入已预先加入2 mL预冷的0.9%甲酸铵(AF)溶液的新孔中。重复清洗过程。
    注意:为避免在洗涤过程中扰动细胞,操作时应格外轻柔。

3. 液氮(LN2)淬灭细胞

  1. 将每张经AF冲洗的盖玻片(细胞面朝上)放入铝箔容器内的培养皿中。
    注意:佩戴耐低温手套、安全护目镜和实验服。所有液氮(LN₂)操作均须在通风良好的区域进行。2 在通风良好的区域操作。可使用铝箔折叠成容器盛装液氮2 淬灭
  2. 缓慢地将10–20 mL液氮倾倒于盖玻片上,确保完全覆盖。
  3. 立即用镊子倾斜培养皿,倒出残留的液氮。
    注意:为防止残留洗涤液形成大冰晶,请在几秒内完成此操作。

4. 真空条件下细胞冻干

  1. 液氮处理后立即进行冷冻干燥2 淬灭以防止解冻。
    注意:取下SpeedVac的转子,以形成一个可容纳100 mm培养皿的平坦平台。
  2. 使用低温手套和隔热镊子,将含有液氮的培养皿放置于2 将预冷的盖玻片放入真空浓缩仪腔室中。
  3. 使用其标准真空设置进行处理,持续5-7分钟,直至可见液氮(LN)2 已蒸发完全,盖玻片表面干燥。干燥的盖玻片上不应残留任何LN2 和冰晶。

5. 细胞在 -80 °C 冰箱中的储存

  1. 用纸巾包裹容器,并转移至 −80 °C 超低温冰箱中冷冻 48 小时。
  2. 储存后,立即将含有培养皿的盖玻片转移至室温干燥器中,放置约10分钟。在取出盖玻片前,确保其表面凝结的霜或水分已完全消失。
    注意:迅速将盖玻片转移至干燥器可最大限度减少冷凝;即使轻微的表面润湿也可能溶解干燥的代谢物。
  3. AF 洗涤后,将样本分为两组(第 1 组和第 2 组),并按照以下处理方案进行操作。
    第1组:LN2 淬灭 → 冷冻干燥 → SCMS分析(无需储存)。
    第2组:LN2 淬灭 → 冷冻干燥 → −80 °C 保存 48 小时 → SCMS 分析
  4. 按照下述方法进行SCMS分析。
    注意:可使用不同条件制备更多细胞组。组1和组2用于说明通用实验方案。

6. 单探针制备与扫描电化学显微镜系统搭建

注意:单探针的制备遵循已建立的实验流程21,24,60,61,此处仅提供简要的操作步骤。

  1. 使用激光拉针仪拉制双孔石英针,制备尖端直径约 10 µm 的探针。通过将熔融石英毛细管和纳米电喷雾电离发射器插入双孔石英针中组装单探针(Single-probe)。使用快干环氧树脂将所有组件固定在玻璃载片上。
  2. 将单探针安装在 XYZ 位移台上。将单探针固定在数字显微镜下方的电动 XYZ 操纵器上。
  3. 将该装置连接至质谱仪,用于单细胞质谱(SCMS)分析。
  4. 使用含有 0.1% 甲酸的乙腈(≥99.9%)作为萃取溶剂,通过注射泵以 150 nL/min 的流速输送。
  5. 设置质谱参数。
    正离子模式:m/z 200–1500,+2.9 kV,质量分辨率 120 k(在 m/z 200 处)。
    负离子模式:m/z 70–900,−2.1 kV,质量分辨率 120 k(在 m/z 200 处)。
    注意:由于负离子通常在比正离子更低的 m/z 范围内被检测,因此这两种离子模式可采用不同的 m/z 范围。其他质谱设置包括:最大注入时间 100 ms,单次微扫描,标准自动增益控制(AGC),全扫描模式(用于 MS 分析),高能碰撞解离(HCD)(用于 MS/MS 分析),归一化碰撞能量(NCE)为 10–35,离子传输管温度为 320 °C。在每次扫描/时间点生成总离子色谱图(TIC),以监测信号稳定性及单细胞检测情况。

7. 单探针SCMS实验

  1. 将两张盖玻片(第1组和第2组)一起放置在单探针SCMS装置的电动XYZ载物台上21,24,61
  2. 为尽量减少批次效应,需在显微镜下随机选择细胞。
  3. 采集正离子和负离子模式下的质谱数据。每组使用相同的单探针、溶剂流速和电离电压分析多个(例如,约30个)细胞。
    注意:为确保数据可比性,每次实验应使用相同的单探针、溶剂流速和电离电压。每次采集前需每日校准Orbitrap质谱仪。MS和MS/MS分析均可在单细胞水平上进行。采集MS数据以获得准确的m/z值,用于代谢物谱分析及非靶向分析中的初步定性。对选定离子进行MS/MS分析,以实现靶向分析中的分子鉴定。数据采集采用兼容的数据采集与解析软件完成。

8. 数据分析

  1. 使用自定义的 R 脚本对原始 SCMS 数据进行预处理。预处理步骤包括去除背景和噪声,以及将离子强度归一化至 TIC11,12,23
  2. 使用 Python 软件包 ms_deisotope 对 SCMS 数据进行去同位素处理。
  3. 使用内部开发的 Python 脚本进行峰对齐60。设置质荷比(m/z)的分箱宽度为 0.01。峰对齐时使用 0.01 m/z 或 5 ppm 的质量容差。
  4. 使用 MetaboAnalyst 6.0 进行统计数据分析62。执行 t 检验 并生成热图(用于相对代谢物水平)。在 T-test/ANOVA 中选择 Use top 100,以生成按 p 值从低到高排序的前 100 个代谢物,这些代谢物在比较中具有显著差异(p < 0.05)。使用这前 100 个代谢物绘制热图。
  5. 将精确的 m/z 值和 MS/MS 谱图与人类代谢组数据库(HMDB63)进行比对。在质谱数据库搜索中使用 10 ppm 的质量容差。
    注意:也可使用其他数据库(如 LipidMaps64)进行数据库搜索。

本报告描述了一种整合细胞洗涤、快速细胞淬灭、真空干燥以及在 -80 °C 下保存的方法(图1)。该方法旨在细胞进行单细胞质谱(SCMS)分析前,维持其代谢组学状态。通过两种不同条件制备细胞来验证本方案的有效性:新鲜淬灭并干燥的细胞(第1组,作为对照组)与淬灭、干燥后于 -80 °C 保存的细胞(第2组)。采用单探针SCMS方法在正离子和负离子模式下对每组样本进行分析。通过主成分分析(PCA)和热图可视化评估各组间代谢组谱的差异。

正离子模式下的主成分分析结果(图2A)显示,第1组与第2组的整体代谢物谱图相似。第1组和第2组谱图几乎一致,表明若细胞在干燥前已得到适当淬灭,则在-80 °C下保存48小时不会显著改变其代谢组。在负离子模式下(图2B)也观察到类似模式,尽管第2组略显差异,这可能源于特定代谢物类别之间的电离差异;例如,磷脂酰胆碱在正离子模式下更易检测,而脂肪酸在负离子模式下电离效率更高60。尽管存在这种差异,两组在两种离子模式下均表现出一致的聚类趋势,支持了整合的淬灭-干燥-保存方案可维持代谢完整性的结论。

热图分析进一步验证了主成分分析(PCA)的结果,展示了两个组别中前100种代谢物的相对丰度。如图3所示,在两种离子模式下,第1组和第2组之间的前100种代谢物表现出高度一致的丰度模式。未观察到明显的丰度变化或组别特异性聚类现象,尽管少数代谢物簇的微小差异可能反映了电离效率或代谢物稳定性的不同。综合结果表明,淬灭-干燥-储存的工作流程能够高保真地保存细胞代谢组学特征,因此非常适用于常温单细胞代谢组学(SCMS)的应用。

本方案中的一个关键步骤是在用 AF 洗涤后立即使用液氮(LN2)淬灭活细胞,这显著降低了酶活性并终止了正在进行的代谢过程。此外,在淬灭前用 AF 洗涤细胞可增强离子强度并减少基质效应,支持将其作为提高单细胞质谱(SCMS)灵敏度的预处理步骤。在本研究中,不同组别(即第1组和第2组)的细胞使用相同的初始批次进行培养,以尽量减少其生物学变异。选择48小时的储存时间是因为具有额外生长时间的细胞(第1组)仍能维持适合的细胞密度(例如,避免细胞聚集体),以便与储存后的细胞(第2组)进行比较性单细胞质谱分析。然而,即使仅储存48小时,也需谨慎依赖低温储存,因为在新鲜干燥样品与储存样品(第1组 vs. 第2组)的比较中仍观察到显著的代谢变化。尽管在实际研究中,细胞和组织样本通常会在-80 °C冰箱中储存更长时间(例如数周至数月),但仍建议缩短储存时间,以尽量减少代谢物的变化。

因此,故障排除应着重于尽量缩短干燥后至SCMS分析之间的时间,确保解冻条件避免冷凝或部分再水合。样品转移过程中的残留水分和水分冷凝可能导致细胞部分再水合,从而引发水解、氧化和蛋白水解等酶促和化学反应,导致代谢物降解65,造成代谢物组成的虚假变化。充分干燥的样品可有效终止这些过程,保持分子完整性66。确保干燥环境无水分,并迅速转移至SCMS,是避免这些问题的关键。

尽管该方法在保留代谢物谱方面已取得成功,但仍存在局限性。该方法需要配备真空干燥系统和-80 °C超低温冰箱,且对长期储存并不完全有效。此外,虽然室温快速干燥可暂时保存代谢物,但并不能替代液氮(LN2)淬灭。由于水分去除不完全以及样品操作过程中存在再水合的风险,仍可能发生与储存相关的改变。这些局限性表明,若希望实现更长时间的储存或更高的通量,有必要对该方法进行优化。

本研究中报道的实验方案为在常温单细胞质谱分析(SCMS)中保存单细胞代谢组提供了一种简化且有效的方法。与需要复杂冷冻保护剂或原位冷冻的方法不同,我们的工作流程可便捷地与现有的常温电离技术兼容,并允许灵活安排取样和分析时间。通过整合细胞清洗、淬灭、干燥及短期储存步骤,且不显著损失代谢组学保真度,该方法为无法随时使用质谱仪的实验室提供了切实可行的解决方案。该方法在推动单细胞系统生物学、癌症代谢、药物反应异质性以及稀有细胞群体代谢表型研究方面具有广阔前景。这些方案具有广泛的适用性,尤其适用于基于常温电离的SCMS平台,是对单细胞分析技术领域的重要贡献。在未来的研究中,这些方案可进一步调整和优化,以适应更多种类的细胞类型。通过增加样品前处理步骤(例如基质涂覆),处理后的细胞还可用于其他SCMS技术(如MALDI和SIMS)进行分析,从而实现更高空间分辨率和通量,适用于更大数量细胞(例如高密度贴壁细胞)的检测。研究结果还表明,此类淬灭-干燥-储存方案有望用于细胞送样前的准备(例如置于干冰容器中运输),从而支持在不同地点开展协作性的SCMS研究。
