单细胞接种的人肠道类器官用于类器官研究

我们提出一种生成单细胞接种的患者来源肠道类器官的方案,可提供标准化的培养体系,降低异质性,并提高后续检测和精准医学应用的可重复性。

摘要

类器官技术的最新进展使得能够创建患者来源的肠道类器官(PDIOs),这些类器官可重现其原始组织的结构、功能、遗传和表观遗传特征。然而,传统的传代来源类器官不可避免地在大小和数量上产生异质性群体,即使在相同条件下也会导致结果不一致。为解决这一问题,已建立一种标准化方法,本文称之为“单细胞接种的PDIOs”。该方法将成熟的PDIOs通过酶消化解离为单个细胞,并以确定的数量接种至96孔板的各个孔中。这种受控接种方式使PDIOs的大小和数量趋于均一。与传代来源的类器官相比,单细胞接种的PDIOs在类器官数量的孔间变异性和类器官大小的孔内变异性方面均显著降低,从而能够准确评估生成效率,并提高活力检测的可重复性。此外,该平台适用于后续分析,包括转录组分析和蛋白质表达谱分析。综上所述,该方法可增强实验的一致性,为可重复的PDIOs相关研究提供实用的基础。

引言

人类肠道是一个高度复杂的生态系统,其特征在于肠道微生物群、肠上皮和免疫系统之间精细调控的相互作用1。这些组分通过严格调控的信号网络维持肠道稳态。例如,包含超过十万亿个微生物的肠道微生物群可与免疫细胞相互作用,调节免疫系统活性,从而维持肠道环境的平衡2。肠上皮在介导微生物群与免疫系统之间的相互对话中起关键作用3,4。肠干细胞(ISCs)是上皮更新的关键驱动力,能够持续再生并分化为多种特化细胞类型,包括分泌型细胞谱系(潘氏细胞、杯状细胞、肠内分泌细胞和簇细胞)、吸收性肠上皮细胞以及微皱褶细胞5,6。这些细胞共同构成重要的物理屏障和功能性界面,保护宿主免受炎性刺激的侵害。

近年来,源自患者的肠道类器官(PDIOs)已成为转化研究中的一个强大平台7。这些三维(3D)培养物由从患者组织中分离出的肠干细胞(ISCs)在细胞外基质(如ECM)中培养而成,并添加特定的生长因子以模拟ISC的微环境8,9。值得注意的是,PDIOs保留了供体组织的遗传和表观遗传特征,能够实现长期扩增和可重复的实验。自Sato et al. 首次利用富含亮氨酸重复序列的G蛋白偶联受体5+(Lgr5⁺)肠干细胞成功建立PDIOs以来10,后续研究已鉴定出生成和诱导PDIOs分化所必需的关键生长因子,从而形成了在各实验室广泛采用的标准操作流程11,12,13。然而,不同研究中用于候选药物处理PDIOs的实验条件差异显著,且常常描述不足14,15,16,17,18,19,20,21,22,23,24,25,26,27,28,29,30,31,32,33,34,35,36,37,38,39,40,41,42,43,44,45,46,47。此外,PDIOs通常通过机械破碎方式进行传代,导致类器官在大小、形态和空间排列上存在异质性。这种变异性增加了准确评估药物反应性及其潜在分子机制的难度。为克服这一局限,近期研究已开发出来源于单细胞悬液或分选后单个细胞的PDIOs模型45,48,49,50,51,52,53,54

本文介绍了一种互补且实用的方法——"单细胞接种的 PDIOs",该方法利用常规的细胞外基质(ECM)和培养基,从单细胞悬液中生成标准化的 PDIOs,从而实现准确且可重复的检测。简言之,将从成熟 PDIOs 中分离出的单个细胞以确定的细胞密度包埋于 ECM 中,随后对培养物进行为期两周的监测,并对类器官的数量、大小和形态进行量化分析。由于每个 ECM 半球状结构中所包埋的细胞输入量是已知的,因此每孔中的类器官数量保持一致,使得生成效率可作为各 PDIOs 系列再生能力的评估指标49,54。尽管 Matrigel 形成的半球状结构会因 Wnt3a 浓度的空间梯度(源于其固有的不稳定性及扩散受限)而导致类器官大小的异质性55,但单细胞接种的 PDIOs 在不同孔之间的大小变异性显著低于传代来源的类器官49,54。然而,该方法仍存在一些实际局限性。在未使用荧光激活细胞分选的情况下,部分类器官可能来源于双细胞或三细胞聚集体,从而导致 PDIOs 内部产生固有的生物学异质性。此外,由于不同 PDIOs 系列的生成效率存在差异,最佳单细胞接种数量需针对每个系列通过实验经验性确定。最后,将完全分化的单细胞接种 PDIOs 用于下游分析,包括定量逆转录 PCR(qRT-PCR)、Western blot 和免疫组织化学。

方案

实验所需的所有材料和试剂均列在材料表中。

1. 试剂与材料的准备

  1. 将类器官培养板置于37 °C培养箱中预热超过90分钟。
    注意:预热培养板有助于细胞外基质(ECM)凝固并维持圆顶状结构。90分钟是ECM聚合所需的最短时间。强烈建议将培养板预热超过12小时。
  2. 使用添加了0.5%青霉素-链霉素(PS)的类器官生长培养基(EXP)作为类器官培养介质。
  3. 对于单细胞接种的PDIOs的分化,使用由基础培养基添加生长因子组成的分化培养基(DIF)(表1)。基础培养基包含添加了0.5% PS、0.25%硫酸庆大霉素和1%谷氨酰胺的高阶DMEM/F12培养基,并联合以下生长因子:Noggin(100 ng/mL)、R-Spondin-1(1 µg/mL)、Wnt3a(100 ng/mL)、表皮生长因子(EGF;50 ng/mL)、N-乙酰-L-半胱氨酸(1 mM)、[Leu15]-胃泌素I人源(10 nM)、A 83-01(500 nM)、胰岛素样生长因子1(IGF-I;200 ng/mL)、成纤维细胞生长因子(FGF;100 ng/mL)以及B-27添加剂(1x)(表1)。
    注意:PS和庆大霉素具有生物危害性,操作时应佩戴手套并采取眼部防护措施。
  4. 新鲜配制细胞回收溶液(CRS)、洗涤缓冲液(含1% BSA的高糖DMEM)、1 mM Y-27632、EXP和DIF,并在使用前保持在冰上。
    注意:在将EXP和DIF加入预热的培养板前,应使其在室温下平衡至少20分钟。
  5. 在冰上解冻ECM,并确保其始终处于低温状态。
    注意:ECM必须在冰上解冻,且应始终保持低温,以防止提前聚合。
  6. 将酶解离试剂平衡至室温。使用前将其在37 °C水浴中预热。
    注意:酶解离试剂具有刺激性,操作时应佩戴适当个人防护装备。

2. 冷冻保存的PDIOs的解冻与复苏

  1. 从液氮罐中取出含有类器官的冻存管。稍微松开管盖,在37 °C水浴中解冻60-90秒。
    注意:解冻后应立即将冻存管转移至冰上。
  2. 使用洗涤缓冲液预润湿宽口移液器吸头,将类器官从冻存管转移至50 mL离心管中。
  3. 用1 mL洗涤缓冲液冲洗冻存管,并将残留液体转移至50 mL离心管中。重复此冲洗步骤两次。
  4. 在4 °C条件下以290 × g离心7分钟。确保管底形成可见沉淀。
  5. 吸除上清液。
  6. 使用经预润湿的宽口移液器吸头,用ECM重悬沉淀。
  7. 将ECM点样至预热的24孔板中,于37 °C孵育10分钟。
    注意:每孔使用30 µL ECM。
  8. 加入EXP培养基,并在孔板周围加入无菌1×磷酸盐缓冲液(PBS)或蒸馏水。
    注意:每孔使用500 µL EXP培养基。前3天使用含10 µM Y-27632的EXP培养基培养,之后更换为不含Y-27632的EXP培养基。

3. PDIO的传代

  1. 吸弃用过的 EXP。
  2. 用洗涤缓冲液预润湿宽口吸头,加入 1 mL 细胞解离试剂以解离 ECM,然后将内容物转移至 15 mL 离心管中。
  3. 在室温下于摇床上孵育 10 分钟。
  4. 在 4 °C 下以 300 × g 离心 7 分钟。
  5. 倾去上清液,加入 1 mL 洗涤缓冲液,重悬 20 次。
  6. 再加入 1 mL 洗涤缓冲液,重悬 20 次,然后转移至 50 mL 离心管中。
  7. 在 4 °C 下以 300 × g 离心 7 分钟。
  8. 吸弃上清液。
  9. 使用预润湿的宽口吸头,用 ECM 重悬细胞沉淀。
  10. 将 ECM 点样至预热的 24 孔板中,于 37 °C 孵育 10 分钟。
    注意:每孔使用 30 µL ECM。
  11. 加入 EXP,并用无菌 1× PBS 或蒸馏水包围各孔。
    注意:每孔使用 500 µL EXP。前 3 天在含有 10 µM Y-27632 的 EXP 中培养,之后更换为不含 Y-27632 的 EXP。

4. 单细胞接种的PDIO培养

  1. 吸除用过的培养基(EXP)。
    注意:含有抗生素的废液(例如含青霉素-链霉素或庆大霉素的废弃培养基)在丢弃前应先进行高压灭菌处理。
  2. 用 1 mL 无菌 1× PBS 洗涤。
  3. 用洗涤缓冲液预润湿宽口吸头,加入 300 µL CRS 以解离细胞外基质(ECM),并将内容物转移至 50 mL 离心管中。
  4. 在 4 °C 条件下,以 300 × g 离心 5 分钟(图 1A)。
  5. 吸除上清液,加入 3 mL 洗涤缓冲液,吹打重悬 20 次。
    注意:此步骤通过机械作用破坏类器官结构。
  6. 在 4 °C 条件下,以 300 × g 离心 5 分钟(图 1B)。
  7. 吸除上清液,加入 5 mL 预热的含 10 µM Y-27632 的酶解解离试剂。轻柔涡旋 2–3 次,置于 37 °C 水浴中孵育 20 分钟,每 5 分钟轻轻振荡一次。
    注意:通常在孵育 10 分钟内会出现碎片状聚集体。酶解解离试剂的总处理时间应控制在 20 分钟以内,不得超过 25 分钟,否则过度消化会显著降低单细胞得率和存活率。
  8. 加入 10 mL 高糖 DMEM 培养基。
  9. 在 4 °C 条件下,以 300 × g 离心 5 分钟(图 1C)。
  10. 吸除上清液,加入 1 mL 洗涤缓冲液,吹打重悬 20 次。
    注意:含有酶解解离试剂的废液应单独收集,并根据机构生物安全指南,使用 0.5–1% 次氯酸钠溶液处理至少 30 分钟以灭活后方可丢弃。
  11. 通过 40 µm 细胞滤网过滤至新的 50 mL 离心管中(图 1D)。
    注意:此步骤对于从成熟类器官中分离单细胞至关重要,应使用 40 µm 细胞滤网以获得单细胞悬液。
  12. 使用台盼蓝计数细胞。将计算好的体积转移至 1.5 mL 离心管中。
    注意:将 3,000–4,000 个细胞接种至预热的 96 孔板的每个孔中。
  13. 在 4 °C 条件下,以 300 × g 离心 5 分钟(图 1E)。
  14. 用移液器吸除上清液。
  15. 使用预润湿的宽口吸头,将细胞重悬于细胞外基质(ECM)中(100–500 个细胞/µL)。
  16. 将含细胞的 ECM 滴加至预热的 96 孔板中,于 37 °C 孵育 10 分钟。
    注意:每孔使用 10 µL ECM。
  17. 向各孔中加入 DIF 培养基,并在孔板周围加入无菌 1× PBS 或蒸馏水以维持湿度。
    注意:每孔加入 150 µL DIF 培养基。在含 10 µM Y-27632 的 DIF 培养基中培养 3 天后,更换为不含 Y-27632 的 DIF 培养基。每 3 天更换一次培养基,共培养 10 天。

结果

为生成单细胞接种的PDIOs,使用2.8 mm标准活检钳,在纽约大学格罗斯曼医学院机构审查委员会批准的项目(炎症性肠病患者黏膜免疫谱分析;S12-01137)下,从接受监测性结肠镜检查的健康受试者获取回肠末端和升结肠的黏膜钳取活检样本。随后,将从成熟PDIOs中分离的6,000个细胞解离至细胞外基质(ECM)中,接种单细胞以生成PDIOs,并在DIF培养基中进行培养。类器官起源于单个细胞,并于第6天开始形成芽状结构(图2)。为评估该方法的优势,分别通过机械破碎法生成传代来源的PDIOs,并以1,000、3,000或5,000个细胞接种PDIOs,随后在EXP或DIF13培养基中进行培养。类器官的形成数量与接种的解离单细胞数量呈正比(图3A)。在EXP培养基中培养的类器官主要呈现囊状结构,提示其处于未分化状态,主要由肠干细胞(ISCs)和过渡扩增细胞组成。相比之下,在DIF培养基中培养的单细胞接种PDIOs则自发形成芽状结构,这是分化程度增加的典型特征(

讨论
