Interactive Segmentation Tool

An Interactive Segmentation Tool is a software method for separating structures or regions in images by combining automated analysis with user guidance, making complex biological features easier to identify and quantify. The user marks representative pixels or voxels, and the tool uses these cues to classify neighboring regions through iterative boundary refinement, allowing corrections when image contrast or tissue morphology complicates segmentation. In bioengineering, interactive segmentation supports analysis of microscopy, medical, and three-dimensional imaging data, including cell shape, tissue architecture, and biomaterial interfaces. It can improve annotation accuracy, reduce manual effort, and generate labeled datasets for quantitative studies and machine-learning applications.

Segmentation of three-dimensional data from many imaging techniques is a major bottleneck in analysis of complex biological systems. Here, we describe the use of SuRVoS Workbench to semi-automatically segment volumetric data at various length-scales using example datasets from cryo-electron tomography, cryo soft X-ray tomography, and phase contrast X-ray tomography techniques.

Owing to the opacity of soil, interactions between its constituent microbes cannot easily be visualised with cellular resolution. Here, two microfluidic tools are presented, which offer new opportunities for investigating fungal-microbial interactions. The devices are versatile and simple to use, enabling high spatiotemporal control and high-resolution imaging at the cellular level.
