FFPE DNA comparison is the analysis of genetic material recovered from formalin-fixed, paraffin-embedded tissue against DNA from a matched reference or another specimen, helping researchers distinguish genuine tumor alterations from preservation-related artifacts. During fixation and storage, formalin can create crosslinks, fragmentation, and chemical damage, so DNA extraction, quality assessment, and sequence comparison must account for degraded templates and altered bases. In cancer research, this approach supports mutation profiling, assessment of tumor heterogeneity, and comparison of archival samples with blood, adjacent normal tissue, or newer biopsies. It extends molecular analysis to valuable specimens collected during routine pathology and long-term studies.
