Data Analysis Pipeline

A data analysis pipeline is a structured sequence of steps that converts raw measurements into reliable, interpretable results, making complex datasets suitable for scientific decision-making. It typically includes data acquisition, quality control, preprocessing, statistical analysis, and visualization, with each stage transforming or evaluating information before it moves forward; in genetics, this may involve organizing sequencing or genotype data, checking errors and missing values, and identifying patterns associated with genes or traits. Well-designed pipelines improve reproducibility by documenting parameters and automating repeated tasks. They support variant interpretation, gene-expression studies, population analyses, and evidence-based biological conclusions.

Using the Open-Source MALDI TOF-MS IDBac Pipeline for Analysis of Microbial Protein and Specialized Metabolite Data

IDBac is an open-source mass spectrometry-based bioinformatics pipeline that integrates data from both intact protein and specialized metabolite spectra, collected on cell material scraped from bacterial colonies. The pipeline allows researchers to rapidly organize hundreds to thousands of bacterial colonies into putative taxonomic groups, and further differentiate them based on specialized metabolite production.

Galaxy and DAVID have emerged as popular tools that allow investigators without bioinformatics training to analyze and interpret RNA-Seq data. We describe a protocol for C. elegans researchers to perform RNA-Seq experiments, access and process the dataset using Galaxy and obtain meaningful biological information from the gene lists using DAVID.

Basics of Multivariate Analysis in Neuroimaging Data

The current article describes the basics of multivariate analysis and contrasts it to the more commonly used voxel-wise univariate analysis. Both types of analysis are applied to a clinical-neuroscience data set. Supplementary split-half simulations show better replication of the multivariate results in independent data sets.
