User-defined Markers

User-defined markers are investigator-selected labels, features, or measurement points used to identify, classify, or track biological structures, disease findings, or clinical events. In medical research, a user specifies the marker’s location, definition, or threshold and applies it consistently across patient records, images, specimens, or experimental datasets, creating a reproducible framework for analysis. These markers can support annotation of medical images, comparison of treatment groups, quantification of disease progression, and correlation of observable findings with molecular or clinical outcomes. Their flexibility helps researchers adapt analyses to new questions, although clear definitions and standardized application are essential for reliable interpretation.

We present a protocol and associated programming code as well as metadata samples to support a cloud-based automated identification of phrases-category association representing unique concepts in user selected knowledge domain in biomedical literature. The phrase-category association quantified by this protocol can facilitate in depth analysis in the selected knowledge domain.

We present a method for analyzing a user-defined region of interest (ROI) in a longitudinal in vivo rat radial defect model. This method enables comparative analysis between different scaffolds previously limited by variations in microcomputed tomography (µCT) scan field of view, specimen orientation, and baseline presence of scaffold.
