光遗传学系统利用光控制越来越多的细胞过程，包括基因表达1,2,3,4,5、蛋白质定位6、蛋白质活性6,7,8、蛋白质结合8,9,10以及蛋白质降解11。为了充分发挥这些工具在细胞生物学和生物技术研究中的潜力，需要一种能够在受控环境中培养细胞、施加程序化光学刺激，并在生物学相关的时间尺度上测量其响应的方法。本方法利用恒化培养技术，在一个充分混合、通气且温度可控的玻璃培养容器中维持恒定的细胞生长速率12,13，同时对细胞施加程序化光照。我们使用倒置显微镜对流出液中的单个细胞进行成像，以测量培养物对程序化光照的响应。整个培养、取样、成像及图像分析过程完全自动化，可在多天内连续监测流出液中细胞培养物的荧光强度和细胞形态，无需人工干预。
本方案可在大多数熟悉细胞培养和显微镜技术的实验室中实施，所用装置成本低廉，且由易于获取的组件构成。一个透明的培养容器被放置在一组可发射 1 µW/cm2–10 mW/cm2 光强的发光二极管（LED）阵列上方。微生物在培养容器中持续生长；通过一台蠕动泵以稀释速率添加培养基，另一台蠕动泵以较低速率将培养物引出至显微镜，多余液体则通过溢流口排出。加热垫用于维持温度。空气被持续泵入培养容器，以维持正压并实现培养物的混合与通气。除空气泵外，这些设备的供电均由微控制器调节，该控制器还接收来自温度计和连接的台式计算机的输入信号。流出的细胞培养物被泵送至倒置显微镜载物台上的微流控装置。非荧光和荧光图像被自动采集。图像中的细胞由算法进行表征，该算法将每个细胞识别为一个感兴趣区域（ROI），并测量每个 ROI 的各项属性。
为展示本实验方案的应用，我们测量了经基因工程改造、携带蓝光响应光遗传系统的Saccharomyces cerevisiae细胞在不同光强下的反应，该系统可调控荧光蛋白的转录。S. cerevisiae（通常称为酿酒酵母）被选为研究对象，是因为目前已存在多种可在该系统中调控基因表达的光遗传工具14,15,16。此外，该模式生物广泛应用于系统生物学研究17，并常作为生物技术应用的底盘细胞18,19,20。我们的代表性结果表明，通过调节输入光强并检测荧光报告蛋白的表达水平，本方案可用于在数天内持续调控培养物中的基因转录。

用于微生物光遗传学应用的自动化光照、培养与取样系统的设计与实现

Design and Implementation of an Automated Illuminating, Culturing, and Sampling System for Microbial Optogenetic Applications

光遗传学系统利用可遗传编码的蛋白质，这些蛋白质在特定波长的光照下发生构象变化，从而调控细胞过程。目前亟需能够整合程序化光照并刺激光遗传学系统的培养与检测装置。本文介绍一种连续培养装置的构建与使用方案，该装置可对微生物细胞施加程序化光照，并自动采集和分析流出液中细胞的图像。该装置以恒化器模式运行，可精确控制细胞生长速率和细胞所处环境。连续培养的流出液被定期取样，细胞通过多通道显微镜成像。整个培养、取样、成像及图像分析过程完全自动化，可在无需人工干预的情况下，连续多天监测流出液细胞的荧光强度与细胞形态的动态变化。我们通过在一个经基因工程改造、携带可激活转录的光遗传学系统的酿酒酵母（Saccharomyces cerevisiae）菌株中动态诱导蛋白表达，验证了该培养装置的应用价值。

该装置用于通过基于CRY2/CIB1蛋白对的可诱导光遗传转录系统，对表达黄色荧光蛋白（YFP）的酿酒酵母（S. cerevisiae）进行蓝光刺激30。细胞在磷酸盐限制性培养基中以恒化方式培养，平均稀释速率为0.2 ± 0.008。在酿酒酵母（S. cerevisiae）恒化培养实验中，磷酸盐限制常用于控制生长速率，其影响已有充分表征31,32,33。连续稀释培养容器的流出液被引入倒置显微镜上的微流控装置进行取样。图像自动分析过程如图8所示。通过减去背景的相差图像识别单个细胞，并根据减去背景的荧光图像中测得的荧光强度估算其YFP浓度。

我们设计了一种用于光遗传学系统的连续培养装置，可对微生物培养物进行光照，并利用倒置显微镜定期对流出液中的细胞进行成像。该装置实现了培养、取样、成像及图像分析的全程自动化，从而可在数天内连续测量细胞对光照的动态响应。

本实验的总体目标是构建一个连续培养装置，用于在多天时间内通过显微镜自动实时测量光遗传微生物在光照下的反应。该方法有助于回答细胞生物学和代谢工程领域的一些关键问题，例如动态基因表达如何引发与静态基因表达不同的生物学响应。该方法的主要优势在于，连续培养可实现持续多天的数据采集。首先，将数字温度计的接地线、数据线和正电压线焊接到印刷电路板上。从一个三针母头排针上剪掉一个引脚，并修剪剩余的两个引脚。将该排针焊接到标有 R2 的一对孔中，并通过在排针中插入一个 4.7 千欧电阻，将两个焊接的引脚连接起来。接下来将剩余组件连接到电路板上。将电路板叠加安装到微控制器上。搭建避光 enclosure，并按照随附的文字版实验方案安装所有软件。首先，将铝制接口的长端穿过垫圈插入培养容器中，并拧紧盖子。用中等直径的硅胶管覆盖一个短铝制接口的出口。通过插入一个雌性鲁尔锁接头，然后连接一个雄性鲁尔锁堵头，将远端密封。此出口为辅助用途，不会被使用。使用带有公母鲁尔锁扣的中等直径硅胶管短管连接两段。然后将一端连接到短铝制端口出口，并将远端堵住。将通过此管路对容器进行接种。接下来，将两根中等长度的管路连接到中等直径的蠕动泵管路及其接头的两端。将其中一端连接至一个短铝接口，另一端则用堵头封闭。随后，将其连接至培养基瓶。将一根中等直径的硅胶管连接至最长的铝制接口。该管的长度应足以到达培养基瓶。连接另一段几英寸长的短管至末端，然后将其插入培养基瓶的橡胶塞中。夹紧管路。当后续松开夹子时，此连接可使培养物通过进入的气泡进行混合、通气，并维持正压状态。插入一根中等直径的导管，长度需足以到达烧瓶底部，穿过用于转移培养基的橡胶塞。将另一根中等直径导管与此导管连接，末端再连接一根粗直径导管。将远端导管堵住。用一段中等直径的短橡胶管插入塞子的第三个孔中，并连接另外两段中等直径的橡胶管，远端用塞子封住。此装置将先连接真空泵，之后连接水族泵。将一个公型鲁尔锁接头插入一段细直径的硅胶管中，然后牢固地插入聚四氟乙烯（PTFE）管。然后将一个中等直径的管子连接到雌性鲁尔锁上。将雌性锁沿PTFE管穿入，以连接锁具，并将另一端连接到一个短的铝制接口上。确保培养容器内的PTFE管悬垂在第二长的铝管下方，且高于容器底部。根据需要进行修剪。此处将用于向成像通道输送培养基，细管可最大限度减少中间体积。接下来，将暴露的细硅胶管连接至细蠕动泵管及接头。将三段窄径管和两段聚四氟乙烯（PTFE）管交替连接至此处，并通过中等直径管连接至流出液烧瓶。然后，将一段中等直径硅胶管的一端连接至流出液烧瓶另一端铝接口中最长的第二根管。该铝管用于设定培养液体积，多余的培养液将溢流至废液容器中。用铝箔包裹锥形瓶的瓶盖，然后在121摄氏度、15 PSI条件下高压灭菌30分钟。将真空滤器连接至一个100毫升的瓶子上。取下乳头盖，然后用无菌镊子从真空滤器的乳头处取出白色塞子。将粗的硅胶管连接到乳头上，将培养基瓶的另一根游离管连接至真空泵，并确保连接培养基瓶与培养容器的第三根管路被夹紧关闭。用培养基填充滤器，开启真空泵，然后过滤剩余的培养基。夹紧连接真空泵的中等硅胶管，关闭真空泵。将连接真空泵的中等硅胶管中间段的鲁尔接头拔下，插入无菌注射器空气过滤器的蓝色端。然后夹紧粗硅胶管，断开其上的雄性鲁尔接头。将插头从培养容器的培养基入口管的雌性鲁尔接头断开。连接这些鲁尔接头，以使培养基能够被泵入培养容器。然后，从100毫升瓶子上取下滤器，并安装瓶盖。使用该培养基制备种子培养物。将连续培养装置放置在显微镜附近，使培养基瓶的位置高于培养容器，流出液瓶的位置低于培养容器，以防止倒流。用胶带将培养基瓶和流出液瓶的橡胶塞牢固固定。接下来，将PTFE管的两端从连接它们的细硅胶管上拔下，并将这两端插入已准备好的微流控装置的入口和出口。然后，通过将注射器空气过滤器的白色端连接到水族泵上，将培养基推入培养容器中。当培养基达到流出端口的水平时，将培养基入口管路及连接头缠绕在慢速蠕动泵上，将细的样品出口管路及连接头缠绕在快速蠕动泵上。通过松开培养基瓶与培养容器之间的通气管来对培养基进行通气。然后，将加热垫和温度计用胶带固定在培养容器上，以便控制其温度。将培养基导管盘绕在培养容器周围，使流入的培养基与容器温度保持一致。然后将培养容器插入LED矩阵上方的黑色泡沫外壳中，并确保管路未被夹住。使用生物反应器控制器插件，设置缓慢培养基泵每30秒开启一次，每次持续十分之一秒。流速会非常低，但应高于蒸发速率。夹住连接培养基瓶与培养容器之间的进气管。用移液器从预培养物中取1毫升接种至培养容器中。然后夹紧该管的蒸馏端，并松开进气管。让培养物过夜生长。遮盖培养容器以避免光线进入。第二天，使用生物反应器控制器插件将蠕动泵的运转时间设置为更长的比例，以对应所需的培养基流速和取样流速。让培养物密度过夜平衡。第二天，在显微镜载物台位置列表和显微管理器中设置一组不重叠的位置，使泵入微流控通道的细胞处于焦平面。然后打开生物反应器控制器插件。根据提示选择所需的LED矩阵时间序列、成像通道及其他实验设置，然后开始采集数据。该装置用于刺激一培养物酿酒酵母（saccharomyces cerevisiae），该酵母通过可诱导的光遗传转录系统在蓝光照射下表达黄色荧光蛋白。已获取微流控通道的明场对比图像和荧光图像。通过相差图像识别细胞轮廓，并将其映射到荧光图像上，同时实时记录荧光图像。此处的热图显示了由于光遗传系统激活后产生黄色荧光蛋白，导致培养物中荧光信号的分布情况。分析来自70小时、28个载物台位置采集的超过30,000张图像，共检测约170,000个细胞的荧光信号。在本研究中，培养物被暴露于不同强度的蓝光下，每次持续六小时，随后进行六小时的完全黑暗处理。由于在首次测量前细胞已接受过光照，因此在第一个黑暗阶段其荧光强度呈现下降趋势。只要操作得当，掌握该技术后可在三天内完成，总计耗时八小时。在进行该实验操作时，使用无菌技术至关重要。完成该操作后，还可采用其他方法（如实时反馈控制）来调控蛋白质浓度。该技术将能够实现对携带光遗传学构建体的生物体进行动态研究，并且研究时间可长于使用培养皿或批量培养方法所能达到的时间。观看本视频后，您应能够充分理解如何整合连续培养装置、光源和显微镜，以刺激并研究光遗传微生物。
