本工作由高崎健康福祉大学资助。

1. 细胞培养与外源性抗原的添加
<ol>
	<li>按照生产商的说明书，使用生物素-蛋白质标记试剂盒制备生物素化卵清蛋白（bOVA）。 
	注意：通常情况下，每1摩尔卵清蛋白（OVA）平均含有2摩尔生物素。</li>
	<li>在含2 mM L-谷氨酰胺、1 mM丙酮酸钠、0.1 mM非必需氨基酸、100 U/mL青霉素-链霉素、55 mM 2-巯基乙醇、10 mM HEPES（pH 7.5）和10%胎牛血清（以下简称为RPMI）的RPMI-1640培养基中，于37 °C、5% CO2的湿润培养箱中培养DC2.4细胞（除非另有说明，后续所有细胞培养均在此条件下进行）。也可使用含10%胎牛血清和3.7 g/L NaHCO3的DMEM培养基（以下简称为DMEM）替代RPMI。</li>
	<li>在纯化前一天，将细胞以1 × 105 个细胞/mL的密度接种至组织培养板中的RPMI培养基中。避免细胞长至完全汇合状态。DC2.4细胞在达到半汇合状态前可高效摄取外源性抗原，但一旦进入过汇合状态，其摄取能力会迅速下降。</li>
	<li>在DC2.4细胞达到半汇合状态前，加入250 µg/mL的bOVA（对应1 × 106 个细胞/mL），孵育2–4小时。 
	注意：在后续实验中，除非特别说明，所有缓冲液和试剂均保持在4 °C。</li>
</ol>
2. 微粒体的制备
<ol>
	<li>用移液器轻轻吹打，将DC2.4细胞从培养板中收集至一个新的50 mL锥形管中。</li>
	<li>在4 °C条件下，以1,000 × g离心5分钟，然后用抽吸法小心去除含bOVA的培养基。</li>
	<li>用40 mL PBS缓冲液（1.37 mM NaCl，8.1 mM Na2HPO4，2.68 mM KCl，1.47 mM KH2PO4）将DC2.4细胞洗涤两次：每次在4 °C条件下以1,000 × g离心5分钟，并通过抽吸弃去上清液。</li>
	<li>将第2.3步所得沉淀重悬于1–2 mL（相当于原培养液体积的1/20–1/10）匀浆缓冲液（0.25 M蔗糖，1 mM EDTA，10 mM HEPES-NaOH [pH 7.4]）中，加入1/1,000体积的蛋白酶抑制剂混合物，然后将重悬的DC2.4细胞转移至预冷的Dounce匀浆器中。</li>
	<li>使用预冷的Dounce匀浆器，轻轻研磨10–20次以破碎细胞。 
	注意：在细胞破碎过程中，Dounce匀浆器需置于冰上冷却。</li>
	<li>将细胞破碎后的悬液转移至一个新的15 mL锥形管中。</li>
	<li>加入8–9 mL匀浆缓冲液使总体积达到10 mL，然后在4 °C条件下以2,000 × g离心10分钟。</li>
	<li>将上清液转移至另一个新的15 mL锥形管中，以去除未破碎的细胞和细胞核，再次在4 °C条件下以2,000 × g离心10分钟。</li>
	<li>将上清液转移至新的超速离心管中，在4 °C条件下以100,000 × g离心45分钟。</li>
	<li>抽走上清液，用移液器反复吹打，将沉淀小心地重悬于1–2 mL匀浆缓冲液中（含1/1,000体积的蛋白酶抑制剂混合物），制备用于后续实验的微粒体组分。</li>
	<li>将微粒体组分转移至一个新的5 mL圆底管中。 
	注意：在此步骤之后，可根据生产商说明书通过碘克沙醇密度梯度离心进一步富集目标微粒体，以去除非特异性微粒体。收集外源性抗原的峰级分，随后进行下一步纯化（步骤3）。</li>
</ol>
3. 纯化正在进行内质网相关降解（ERAD）的含bOVA微粒体
<ol>
	<li>在5 mL圆底离心管中，向步骤2.11所得微粒体组分加入1/100体积的新鲜SA-磁珠。 
	注意：在此步骤之前，可使用对照磁珠对微粒体组分进行预清除，以减少非特异性微粒体的污染。</li>
	<li>轻轻充分混匀，并在4 °C下缓慢旋转孵育30分钟。</li>
	<li>向圆底离心管中加入2–3 mL匀浆介质，使总体积达到4 mL，并轻轻充分混匀。</li>
	<li>将圆底离心管置于磁力架上，在4 °C下孵育10分钟。由于与囊泡结合的磁珠会被磁铁吸引，棕色微珠将逐渐聚集在离磁铁最近的管壁一侧。</li>
	<li>保持离心管处于磁力架上，小心吸弃上清液，以去除未结合的囊泡。</li>
	<li>使用磁力架，用5 mL匀浆介质将与囊泡结合的磁珠洗涤两次，每次在4 °C下孵育10分钟，并通过小心吸除方式弃去上清液。 
	注意：若无磁力架，也可采用在4 °C下以2,000 × g离心10分钟的方式进行纯化。</li>
	<li>用移液器反复吹打数次，将与囊泡结合的磁珠小心地重悬于100 µL匀浆介质中。</li>
	<li>将重悬的囊泡转移至新的微量离心管中，作为纯化的微粒体用于后续实验。 
	注意：通常可从1 × 107个细胞中分离得到含5–20 µg蛋白质的50 µL微粒体组分。</li>
</ol>
4. 纯化微粒体的分析
<ol>
	<li>用 100 - 200 µL TNE 缓冲液（20 mM Tris-HCl pH 7.4，150 mM NaCl，0.5 M EDTA，1% Nonidet P-40）替代匀浆介质，并加入 1/1,000 体积的蛋白酶抑制剂混合物，重悬第 3.8 步中与囊泡结合的磁珠。</li>
	<li>将第 4.1 步的裂解液转移至新的 1.5 mL 微量离心管中。</li>
	<li>按照制造商说明书，使用 BCA 蛋白定量试剂盒测定第 4.2 步的蛋白浓度。 
	注意：通常，第 4.2 步的 5 - 10 µL 裂解液足以测定蛋白浓度。</li>
	<li>将第 4.2 步的裂解液（银染需 2 µg 蛋白，Western 印迹需 10 µg 蛋白）转移至新的微量离心管中。</li>
	<li>将微量离心管置于 95 °C 金属浴中，在 1x SDS 上样缓冲液（100 mM Tris-HCl pH 6.8，200 mM 二硫苏糖醇，4% SDS，0.2% 溴酚蓝，20% 甘油）中煮沸蛋白 5 分钟。</li>
	<li>在 21,500 × g 和 4 °C 条件下离心微量离心管 10 分钟，收集上清液至新的微量离心管中，以去除不溶性组分。</li>
	<li>通过标准 SDS-PAGE 分析第 4.6 步中溶解的蛋白（2 µg）。</li>
	<li>使用银染试剂盒，按照制造商说明书通过银染法显色蛋白条带。</li>
	<li>通过标准 SDS-PAGE 和 Western 印迹法分析第 4.6 步中溶解的蛋白（10 µg）。按照制造商说明书使用试剂（SA-HRP），并通过荧光显影法显色。</li>
</ol>
5. 体外 利用纯化微粒体重建bOVA的内质网相关降解泛素化反应
<ol>
	<li>将步骤3.8中纯化的微粒体（5–10 µg 蛋白质）与网织红细胞裂解液（RL）以50%体积混合，并加入1x反应缓冲液（50 mM Tris pH 7.4，3 mM ATP，0.5 mM MgCl₂）2），以及0.2 pM带Flag标签的泛素加入新的微量离心管中。本实验的终体积为20–40 µL。</li>
	<li>将微量离心管在37 °C下孵育2 h。 
	注意：如果步骤 5.12 中泛素化的 bOVA 量过少，无法通过 Western 印迹检测，可添加 10 µM MG132 或 2 µM 乳胞素（lactacystin）以抑制蛋白酶体对泛素化 bOVA 的降解。</li>
	<li>将微量离心管置于冰上以终止反应。</li>
	<li>加入500 µL TNE缓冲液和1/1,000体积的蛋白酶抑制剂混合物，以溶解微粒体。</li>
	<li>在 21,500 × g 和 4 °C 条件下离心微管 10 分钟。收集上清液至新的微管中，以去除不溶性组分，这些组分在 DC2.4 细胞中包含泛素化的 bOVA 体外 泛素化检测</li>
	<li>将上清液转移至新的微量离心管中，并加入1/100体积的新鲜SA-磁珠（通常每500 µL上清液加入5 µL）。</li>
	<li>轻轻混匀，4 °C 下缓慢旋转离心管 30 分钟。</li>

	<li>将收集的SA-磁珠用1 mL TNE缓冲液重悬，于21,500 × g、4 °C离心10 min，洗涤两次。每次离心后用移液法弃去上清液。</li>
	<li>将SA磁珠在热金属块上于95 °C下用1x SDS凝胶上样缓冲液煮沸5分钟，以解离SA磁珠纯化的蛋白质。</li>
	<li>将微量离心管在 21,500 x g 和 4 °C 条件下离心 10 分钟。收集上清液至新的微量离心管中，以去除不溶性组分。</li>
	<li>通过标准的SDS-PAGE和Western印迹分析与SA磁珠结合的蛋白质。使用抗体（抗Flag、抗多聚泛素和抗小鼠IgG-HRP）及试剂（SA-HRP）的操作均按照制造商说明书进行，并通过荧光放射自显影法显影。</li>

MHC I 分子表达于所有有核细胞的表面，其呈递的短抗原肽来源于细胞质中泛素-蛋白酶体系统加工的内源性抗原1。加工完成后，抗原肽通过肽转运蛋白 TAP 转运至内质网（ER）腔内。在内质网腔内，一系列特异性分子伴侣协助抗原肽的加载以及 MHC I 复合物的正确折叠。这一系列分子被称为肽加载复合物（PLC），表明内质网是 MHC I 分子进行肽段加载的核心区室2。完成肽段加载后，MHC I 分子被转运至细胞表面，在适应性免疫系统中作为“自我”标志物发挥关键作用，使 CD8+ 细胞毒性T淋巴细胞（CTLs）能够通过识别非自身蛋白来源的抗原肽来检测癌细胞或病原体3。
在抗原呈递细胞（APC）中，外源性抗原的抗原肽也可通过MHC I类分子呈递4,5,6,7,8 通过 CP，主要由DCs执行9,10,11. CP 对于初始 CD8 的活化至关重要+ T细胞与记忆性CD8+ 将T细胞转化为抗感染和抗肿瘤的细胞毒性T淋巴细胞（CTLs）12,13以及通过失活自身反应性初始T细胞来维持免疫耐受14,15中心体在适应性免疫系统中发挥多种重要作用，然而其分子机制尚未被详细阐明。以往对中心体的研究发现，外源性抗原定位于内质网和内体中，并通过内质网相关降解途径（ERAD）进行加工，提示外源性抗原可能从内体转运至内质网，进而经历类似ERAD的加工过程及肽段装载16然而，越来越多的证据表明，CP的肽段加载并非在内质网（ER）中进行，而是在具有内质网独特特征的非经典内吞区室中完成图1)17,18,19,20,21为避免氨基肽酶的高活性降解抗原肽前体22 在细胞质中，CP 内的加工和肽段装载发生于这些非经典内吞区室的近端区域（图1尽管对这些内吞区室的特征描述尚存争议，但该区室内除外源性抗原外，不存在其他已知的特异性分子。

本文所述方法是一种新的囊泡纯化方案，利用类树突状细胞系DC2.428 和生物素标记的卵清蛋白（bOVA）作为外源性抗原。通过链霉亲和素（SA）磁珠利用可穿透膜的bOVA作为标记物，纯化内吞区室。在此纯化的微粒体中，部分外源添加的bOVA仍保留在膜组分中，但被转运至微粒体外部，随后在体外发生泛素化并被加工in vitro29。该纯化的微粒体不仅含有内吞区室特异性蛋白，还包含参与内质网相关降解（ERAD）和肽段装载复合物的内质网驻留蛋白；提示该细胞区室是具有前景的外源性抗原交叉呈递（CP）相关内吞区室29。该方案不依赖于外源性抗原的种类，亦可应用于其他树突状细胞亚群及其他细胞类型（如巨噬细胞、B细胞和内皮细胞），以阐明树突状细胞高效进行交叉呈递的精确分子机制。
