1. 组织采集
<ol>
	<li>使用过量丁香油（即超过 3 mL/L）对罗非鱼实施安乐死。三卡因甲磺酸盐可作为丁香油的替代品。</li>
	<li>使用无菌的梅氏剪刀和镊子切开死亡后的罗非鱼腹部，切除约 30–50 mg 的肝组织；或使用显微镜盖玻片，通过纵向刮取鱼体表皮层（从头部至尾部方向），收集 100 µL 黏液至 1.5 mL 微量离心管中。</li>
	<li>立即进行 RNA 提取步骤，或将采集的样品保存在 −80 °C 环境中直至实验开始。由于完整的 RNA 比 DNA 更易降解，RNA 提取过程中应使用无 RNase 的耗材和试剂。</li>
</ol>
2. RNA 提取
<ol>
	<li>为从肝组织中提取 RNA，将 30–50 mg 的罗非鱼组织加入含有 600–1,000 µL 胍盐-酸-酚提取试剂（材料表）的 1.5 mL 微离心管中，使用手持式组织匀浆器将样品研磨至均匀。组织样品所需胍盐-酸-酚提取试剂的体积约为组织体积的 10%。对于黏液样品，仅使用 300 µL 胍盐-酸-酚提取试剂（3:1）。 
	注意：胍盐-酸-酚提取试剂具有毒性，操作时必须小心。必须佩戴防护设备，如护目镜、实验服和防护手套。</li>
	<li>将匀浆后的样品在室温下以 10,000 x g 离心 30 秒，然后将上清液转移至新的无菌 1.5 mL 微离心管中。</li>
	<li>向管中加入等体积的 95% 乙醇，并充分混匀。</li>
	<li>将溶液转移至置于收集管中的离心柱（材料表）中，在室温下以 10,000 x g 离心 30 秒。弃去穿流液，并将离心柱转移至新的收集管中。</li>
	<li>向柱中加入 400 µL RNA 初洗液（材料表），在室温下以 10,000 x g 离心 30 秒，然后弃去穿流液。重复此步骤一次。 
	注：配制 RNA 初洗液时，将 10 mL 95% 乙醇加入 40 mL RNA 初洗液浓缩液中。</li>
	<li>向柱中加入 700 µL RNA 洗涤缓冲液（材料表），在室温下以 10,000 x g 离心 2 分钟。将柱转移至无菌 1.5 mL 微离心管中。 
	注：配制 RNA 洗涤缓冲液时，将 52 mL 95% 乙醇加入 12 mL RNA 洗涤缓冲液浓缩液中。</li>
	<li>用 100 µL 无核酸酶水洗脱离心柱基质中捕获的 RNA 样品，并在室温下以 10,000 x g 离心 30 秒。</li>
	<li>使用微量分光光度计测定提取 RNA 的浓度，并用无核酸酶水将 RNA 稀释至所需浓度。 
	注：合格的 OD260/OD280 吸光度比值范围为 1.6 至 1.9，表明 RNA 纯度满足 RT-LAMP 检测的要求。</li>
	<li>立即进行下一步操作，或在 −80 °C 下保存样品直至使用。</li>
</ol>
3. 引物设计
<ol>
	<li>使用 Primer Explorer 版本 4 设计用于 RT-LAMP 的特异性引物。访问网站 https://primerexplorer.jp/e/，然后点击 PrimerExplorer V4 按钮。</li>
	<li>选择包含 TiLV 第 3 节段序列的 FASTA 格式文件，然后点击 Primer Design 按钮。 
	注意：从 GenBank 登录号 KX631923 获取 FASTA 格式的序列，该序列代表罗非鱼湖病毒 TV1 第 3 节段1。</li>
	<li>设计引物时，输入以下基本参数： 
	-&#160; &#160;GC 含量为 40%–60% 
	-&#160; &#160;扩增子长度 ≥280 个碱基对 (bp) 
	-&#160; &#160;各引物之间的熔解温度 (Tm) 应相近，最大差异不超过 5 °C 
	注意：引物之间不得互补
	<ol>
		<li>避免选择易于形成二级结构的序列区域。</li>
		<li>选择二聚体引物分析，最优设计中最大 ΔG 值应不低于 −3.5，引物末端的最优设计中最小 ΔG 值应不超过 −4。</li>
	</ol>
	</li>
	<li>点击 Generate 按钮。 
	注意：软件完成输入数据处理后，将显示引物设计结果（图 1）。</li>
</ol>
4. RT-LAMP 检测
<ol>
	<li>配制RT-LAMP主混合液，每反应体系包含：2.5 µL 1x SD II反应缓冲液、3 µL 6&#160;mM MgSO4、1.4 µL 1.4 mM dNTP混合物、4 µL 0.8 M甜菜碱、1.3 µL 0.052 mM钙黄绿素混合液、1 µL 1.6 µM TiLV-F3引物、1 µL 1.6 µM TiLV-B3引物、1 µL 0.2 µM TiLV-BIP引物、1 µL 0.2 µM TiLV-FIP引物、1 µL 0.3 U Bst DNA聚合酶、1 µL 0.1 U AMV逆转录酶，以及3.8 µL无核酸酶水。 
	注意：应额外配制至少比总反应体积多10%的主混合液，以补偿移液误差。</li>
	<li>将22 µL RT-LAMP主混合液分装至无菌的1.5 mL微量离心管中。</li>
	<li>向反应管中加入3 µL提取的RNA，并通过涡旋振荡充分混匀。阴性对照使用蒸馏水代替RNA样本。</li>
	<li>将反应体系在65 °C孵育60分钟，随后在80 °C孵育10分钟以终止反应。</li>
	<li>孵育结束后，用肉眼直接观察显色变化。阳性结果呈现荧光绿色。</li>
</ol>
5. 琼脂糖凝胶电泳
<ol>
	<li>通过将&#160;0.6 g 琼脂糖粉末悬浮于 40 mL 1× TAE 缓冲液中，配制 1.5% w/v 琼脂糖凝胶。在微波炉中加热 3–5 分钟使混合物融化，直至琼脂糖完全溶解，并轻轻摇动混匀。</li>
	<li>让琼脂糖冷却至温度达到 65 °C。将 40 mL 琼脂糖溶液倒入凝胶托盘中，并在模具中插入梳子。</li>
	<li>让琼脂糖凝胶在室温下凝固 20–30 分钟，直至完全固化。然后移去梳子，将凝胶放入电泳槽中。</li>
	<li>加入电泳缓冲液，使液面覆盖电泳槽中凝胶的表面。</li>
	<li>向每个加样孔中加入 10 µL RT-LAMP 样品和 2 µL 6× 上样缓冲液。在参考泳道中加入 5 µL 1 kb DNA ladders。</li>
	<li>将连接阴极和阳极的盖子插好，并连接电源。打开电源，设定为恒定 100 V，电泳运行 40 分钟。</li>
	<li>完成凝胶电泳分离后，从凝胶托盘中取出凝胶。然后用浓度为 10 mg/mL&#160;的溴化乙锭（EtBr）对沥干的凝胶染色 7 分钟，再用蒸馏水复染 5 分钟。 
	注意：EtBr 具有毒性，且被视为致癌物，使用时应格外小心。</li>
	<li>使用凝胶成像系统在紫外光下观察凝胶，条带显现后拍摄凝胶图像。</li>
</ol>
6. 互补DNA（cDNA）合成
<ol>
	<li>按每反应体系配制cDNA合成预混液：包含2 µL 5x RT缓冲液、0.5 µL引物混合液、0.5 µL RT酶和2 µL无核酸酶水。 
	注意：为避免移液过程中的损失，应额外多配制相当于1个反应体系的预混液。</li>
	<li>将5 µL预混液分装至无菌的1.5 mL微量离心管中。</li>
	<li>向反应管中加入100 ng稀释后的提取RNA（来自步骤2.8），混匀后离心，使全部混合物沉降至管底。</li>
	<li>将反应体系置于PCR仪中，42 °C孵育60分钟，随后98 °C孵育5分钟。反应完成后，将cDNA储存于−20 °C备用。</li>
</ol>
7. RT-qPCR
<ol>
	<li>配制TiLV qPCR反应主混合液，每反应包含0.3 µL的10 µM反向引物、0.3 µL的10 µM&#160;正向引物、5 µL的2× SYBR Green DNA聚合酶以及0.4 µL无核酸酶水。使用以下引物和对照： 
	正向引物（TiLV-112F）：&#160;5'-CTGAGCTAAAGAGGCAATATGGATT-3' 
	反向引物（TiLV-112R）：&#160;5'-CGTGCGTACTCGTTCAGTATAAGTTCT-3'</li>
	<li>将6 µL TiLV qPCR主混合液加入与所用实时荧光定量PCR仪兼容的qPCR条板的每个孔中。</li>
	<li>向各孔中加入4 µL cDNA模板、阴性对照（无核酸酶水）、阳性对照（10 pg/µL）以及pTiLV（质粒）10或系列稀释的TiLV质粒，通过轻弹混匀各样本。每个样本设三个重复。</li>
	<li>将qPCR反应体系放入已编程的实时荧光定量PCR仪中。设置qPCR程序：95 °C孵育3分钟，随后进行40个循环（95 °C变性10秒，60 °C退火30秒），最后进行熔解曲线分析，温度从65 °C以0.5 °C/5秒的速率逐步升至95 °C。</li>
	<li>通过分析扩增曲线和熔解曲线进行数据处理，并利用系列稀释质粒获得的标准曲线计算TiLV拷贝数。</li>

迄今为止，TiLVD 的诊断主要依赖于分子检测、病毒分离和组织病理学检查。目前已开发出多种用于 TiLV 诊断的 PCR 方案和引物10,11。例如，已建立并验证了一种基于 SYBR Green 的反转录定量 PCR（RT-qPCR）方法，其灵敏度可检测低至 2 个拷贝/µL 的病毒10。其他用于 TiLV 检测的 PCR 方法包括 TaqMan 定量 PCR11、RT-PCR2、巢式 RT-PCR12 和半巢式 RT-PCR13。然而，由于这些反应过程复杂，需要精密的实验设备，并且耗时较长，因此不适合在野外现场应用。

Reverse Transcription Loop-Mediated Isothermal Amplification (RT-LAMP) Assay for the Specific and Rapid Detection of Tilapia Lake Virus

罗非鱼湖病毒是一种新出现的病毒性和传染性病原体，可导致罗非鱼及其杂交种群出现高死亡率。由于罗非鱼是许多发展中国家主要的蛋白质来源，该新病毒的感染对罗非鱼水产养殖业造成了重大影响，并威胁全球粮食安全。开发一种快速、准确且灵敏的检测鱼类组织中该病毒的方法，将有助于疾病控制，并减轻病毒带来的影响。在本视频中，我们将展示用于快速检测鱼类样本中罗非鱼湖病毒的反转录环介导等温扩增（RT-LAMP）检测方法。第二部分：RNA提取。首先，将3250毫克肝脏组织加入含有600至1000微升酸性硫氰酸胍-苯酚类试剂的无菌1.5毫升微量离心管中，并剪碎至均匀状态。在10,000 RCF下离心30秒，将上清液转移至新管中。向管中加入等体积的95%乙醇，并充分混匀。将溶液转移至置于收集管中的离心柱中，然后在10,000 RCF下离心30秒。弃去穿流液，将柱子转移至新的收集管中。向柱子中加入400微升RNA预洗液，于10,000 RCF离心30秒。弃去穿流液，并重复此步骤。向柱中加入700微升RNA洗涤缓冲液，以10,000 RCF离心2分钟。随后，将柱转移至一个无菌的1.5毫升微量离心管中。最后，用100微升无核酸酶水洗脱RNA至柱基质中，并以10,000 RCF离心30秒。第三部分，引物设计。PrimerExplorer Version 4 是设计高效 LAMP 或 RT-LAMP 引物最常用的生物信息学工具，其官方网站提供了详细的软件使用手册。本研究中，针对源自泰国的 TiLV 第 3 节段中的六个不同区域，设计了四条特异性引物，包括两条内引物和两条外引物。进入视频中所示链接的网站后，点击 PrimerExplorer V4。选择包含 TiLV 第 3 节段序列的文件（该序列以 FASTA 格式从 GenBank 获取，登录号为 KX631923，或为罗非鱼湖病毒 TV1 第 3 节段），然后点击“Primer Design”按钮。点击“Generate”按钮后，软件将开始处理并显示结果。在针对 LAMP 扩增优化序列后，本研究共选定一对外引物和两对内引物，用于检测 TiLV 感染。此处显示了这组引物。第四部分，罗非鱼湖病毒特异性逆转录环介导等温扩增（RT-LAMP）的演示。用于罗非鱼湖病毒的RT-LAMP反应主混合液包含以下化学试剂。使用表格中列出的化学试剂配制预混液。将22 µL预混液加入无菌的1.5 mL微量离心管中。然后，向反应管中加入3 µL RNA模板。对于阴性对照，使用蒸馏水代替RNA材料，并充分混匀。将反应体系在65摄氏度孵育60分钟，随后在80摄氏度孵育10分钟。孵育30分钟后，通过肉眼直接观察比色变化。必要时，可通过在1.5%琼脂糖凝胶上进行凝胶电泳来验证RT-LAMP检测结果，电泳条件为100伏恒压运行40分钟，同时加入1 kb DNA分子量标记物以确定片段大小。第五部分，代表性结果与解读。在30分钟孵育后，在365纳米波长的紫外光下可明显观察到感染样本中出现颗粒状荧光反应，表明鱼类组织中存在TiLV的阳性扩增，而阴性对照组则呈现澄清且略带无色的溶液。相应地，通过琼脂糖凝胶电泳证实了RT-LAMP产物的扩增，在感染TiLV的样品中可见不同大小的倒置DNA重复序列的多重扩增产物，在紫外灯下形成茎环结构，而在阴性对照的加样孔中未出现条带，该结果与RT-LAMP检测结果一致。因此，为减少罗非鱼湖病毒（tilapia lake virus）的传播，立即采用有效的诊断方法对感染鱼类进行筛查是关键措施之一。因此，新建立的RT-LAMP检测方法可为生物安全防控流程提供一种快速且灵敏的诊断工具。该检测方法既可在实验室中使用，也可在实地设施中应用。我们希望该方法能够用于筛查受罗非鱼湖病毒（Tilapia lake virus）感染的鱼类种群，从而有助于减少该病毒的传播。
