本方案中描述的所有研究和实验均根据贝斯以色列女执事医疗中心机构动物照护与使用委员会（IACUC）的指南进行。本方案的建立使用了6至10周龄的任一性别的C57BL/6小鼠。
1. 手术切除与组织制备
<ol>
	<li>通过腹腔注射 1 mL 三溴乙醇（按照标准方案配制；材料表）处死小鼠。 
	注意：在肺部研究中应避免使用 CO2 窒息法，因其可能引起肺损伤，并改变肺免疫细胞的特征和性质。也应避免颈椎脱臼法，因其可能导致肺组织的机械性损伤。</li>
	<li>将小鼠转移至洁净且专用的手术区域。</li>
	<li>使用针头或胶带将小鼠四肢固定，使其背部朝下。用 70% 乙醇对腹部皮肤进行消毒。</li>
	<li>从颈部至腹部沿中线切开皮肤，小心剥离胸部区域的皮肤。</li>
	<li>小心移除胸骨和肋骨。</li>
	<li>使用 18–21 G 针头向右心室直接注入 10 mL 冷 PBS，灌注肺部，直至肺组织完全变白。</li>
	<li>在不接触肺组织的前提下，小心移除胸腺和心脏。</li>
	<li>轻柔地将肺组织从周围组织中分离，并转移至含有冷 BSA 缓冲液的离心管中（表 1）。 
	注意：在进一步制备单细胞悬液前，应尽量去除肺组织周围的所有脂肪组织，以免对检测结果造成偏差。</li>
</ol>
2. 单细胞悬液的制备
<ol>
	<li>将肺组织转移至一个空的培养皿中，用两把精细的手术刀将其切碎。将所有切碎的肺组织转移至一个新的50 mL锥形管中。用5 mL消化缓冲液冲洗培养皿，并将冲洗液加入含有切碎肺组织的50 mL锥形管中（表1）。 
	注意：消化缓冲液应在使用前立即配制。使用5 mg/mL的胶原酶28。将1 mg或5 mg胶原酶与BSA缓冲液或无蛋白PBS混合并未改善结果（补充图S1）。</li>
	<li>拧紧管盖，在37 °C下以150 rpm的转速于摇床中消化肺组织30分钟。加入10 mL冷的BSA缓冲液以终止反应。</li>
	<li>消化完成后，使用18 G针头混合并溶解肺组织碎片。在新的50 mL锥形管顶部放置一个70 µm滤网筛。 
	注意：使用孔径更小的滤网可能导致主要髓系细胞群的丢失。</li>
	<li>将消化后的肺组织混合物缓慢直接转移至滤网上。使用10 mL注射器活塞的橡胶端在滤网上压碎残留的肺组织碎片。用BSA缓冲液冲洗滤网上的处理物。</li>
	<li>在4 °C下以350 × g离心单细胞悬液8分钟。</li>
	<li>小心弃去上清液，并将细胞重悬于1 mL ACK裂解缓冲液中。使用1 mL移液器充分混匀，在室温下孵育90秒。</li>
	<li>加入10 mL冷的BSA缓冲液以终止反应，在4 °C下以350 × g离心7分钟。小心弃去上清液，将沉淀重悬于染色缓冲液中，用血细胞计数板进行细胞计数。</li>
	<li>将细胞重悬至浓度为5 × 106 个细胞/mL，并用于表面染色（见第3节）。 
	注意：为此目的，可将细胞接种于96孔圆底板中，随后进行抗体染色和洗涤步骤。若无板式离心机，可使用流式管代替板。采用本方案，可从一只6至10周龄、体型中等的C57BL/6小鼠肺组织中获得约15–20 × 106 个细胞。</li>
</ol>
3. 表面抗体染色
<ol>
	<li>将 2 × 106 个细胞以每孔 200 µL 的体积转移至 96 孔板中。在 4 °C 条件下，以 350 × g 离心 7 分钟。同时，通过将抗-16/32 抗体（1:100）用染色缓冲液稀释来配制 Fc 阻断溶液（表 1）。</li>
	<li>将细胞重悬于 50 µL 预先配制的 Fc 阻断溶液中（材料表），并在 4 °C 或冰上孵育 15–20 分钟。</li>
	<li>加入 150 µL 染色缓冲液，并在 4 °C 条件下以 350 × g 离心 5 分钟。同时，通过将表面抗体（1:100；表 2）用染色缓冲液稀释来配制表面抗体混合液。 
	注意：(i) 用于 Fc 阻断的抗-16/32 抗体可与表面抗体一同加入同一混合液中。(ii) 若使用可固定的活率染料，应将其以 1:1,000 的比例加入表面抗体混合液中。</li>
	<li>将细胞重悬于 50 µL 预先配制的表面抗体混合液中，在 4 °C 避光条件下孵育 30–40 分钟。用染色缓冲液洗涤细胞两次。 
	&#8203;注意：若无需进行胞内染色，可将细胞重悬于 200 µL 染色缓冲液中，直接进行流式细胞仪数据采集。或者，也可将细胞固定后于 4 °C 保存，以备后续检测。我们建议在 24 小时内完成流式细胞术检测。</li>
</ol>
4. 细胞固定和细胞内染色
<ol>
	<li>通过将 FoxP3/转录因子染色缓冲液试剂盒（表1）中的固定/透化浓缩液与固定/透化稀释液按3:1的比例混合，配制固定/透化缓冲液（Fix/Perm Buffer）。</li>
	<li>按照第3节所述方法将细胞接种于96孔板中，每孔用50 µL预先配制的Fix/Perm Buffer重悬细胞，并在4 °C避光孵育20–25分钟。</li>
	<li>将10倍透化缓冲液用纯化去离子水按1:10比例稀释，以配制1倍透化缓冲液。</li>
	<li>用1倍透化缓冲液洗涤细胞一次。同时，在1 mL透化缓冲液中按1:100比例稀释细胞内抗体，配制细胞内抗体混合液。</li>
	<li>每孔细胞用50 µL预先配制的表面抗体混合液重悬，并在4 °C避光孵育40分钟。</li>
	<li>用透化缓冲液洗涤细胞一次，再用染色缓冲液洗涤一次。最后一次洗涤后，将细胞重悬于200 µL染色缓冲液中。 
	注意：若无配备板式读板器的流式细胞仪，需将细胞转移至流式细胞管中。</li>
	<li>在流式细胞仪上每样本至少采集1.5 × 106个细胞。 
	注意：对于单色和未染色对照样本，每样本采集0.5–1 × 106个细胞即可。建议对所用各抗体进行滴定，以获得最佳染色效果并降低成本。本实验方案采用FoxP3染色缓冲液试剂盒配制的Fix/Perm Buffer进行优化。由于CD68为胞质标记物而非核标记物，其他透化溶液（如低浓度多聚甲醛或不同厂商的Cytofix/Cytoperm试剂盒）可能也足够适用。</li>

由于肺部存在多种免疫细胞类型，且这些细胞的免疫表型特征与其他组织中的对应细胞有所不同，因此肺部免疫细胞的鉴定具有挑战性。在多种病理条件下，具有独特表型特征的细胞会出现在肺部。例如，博来霉素诱导的肺损伤会导致循环单核细胞来源的巨噬细胞被招募至肺泡腔，这些细胞可在其中存留长达一年之久，甚至在博来霉素诱导的纤维化消退后仍持续存在。与组织驻留型肺泡巨噬细胞（AMs）不同，循环单核细胞来源的巨噬细胞表现为Siglec FlowCD11b+。特异性清除单核细胞来源的巨噬细胞可显著缓解博来霉素介导的肺纤维化16,40。在流感病毒感染期间，具有类似特征的细胞也会被招募至肺部，并对链球菌性肺炎提供长期保护作用15。

小鼠呼吸道具有独特的免疫系统，负责抵御病原体并维持免疫稳态。肺部免疫系统由多种细胞群体组成，这些细胞在表型、功能、来源和定位方面均表现出显著异质性。定居的肺泡巨噬细胞（AMs）主要起源于胎儿单核细胞，位于肺泡腔内1，而骨髓来源的间质巨噬细胞（IMs）则位于肺实质中2。IMs可根据CD206的表达进一步亚分类：CD206+ IMs分布于支气管周围和血管周围区域，而CD206- IMs则定位于肺泡间质3。近年来已提出多种IMs的亚分类方案3,4,5,6。尽管IMs的研究不如AMs深入，但最新证据表明其在调控肺部免疫系统中发挥关键作用7。此外，CD206也在替代活化的AMs中表达8。
肺树突状细胞（DCs）是另一类在功能特性、定位和来源上具有异质性的肺部免疫细胞。目前已在肺中描述了四种DC亚群：经典CD103+ DCs（也称为cDC1）、经典CD11b+ DCs（也称为cDC2）、单核细胞来源的DCs（MoDCs）和浆细胞样DCs9,10,11,12,13。前三个亚类可定义为主要组织相容性复合体（MHC）II+CD11c+9,10,14,15。浆细胞样DCs表达MHC II，对CD11c呈中等程度阳性，但高表达B220和PDCA-19,13,16。在未致敏的小鼠肺组织中，CD103 DCs和CD11b DCs位于气道间质，而浆细胞样DCs则位于肺泡间质17。
稳态下肺部存在两种主要的单核细胞群体：经典单核细胞和非经典单核细胞。经典单核细胞为 Ly6C+，在初始炎症反应中起关键作用。相比之下，非经典单核细胞为 Ly6C-，通常被认为具有抗炎功能3,16,18。最近，又发现了一群额外的 CD64+CD16.2+ 单核细胞，这类细胞起源于 Ly6C- 单核细胞，并可分化为 CD206+ IMs3。
嗜酸性粒细胞主要在蠕虫感染或过敏状态下出现在肺部。然而，在稳态条件下，肺实质中也存在少量嗜酸性粒细胞，称为常驻型嗜酸性粒细胞。与常驻型嗜酸性粒细胞不同，炎症性嗜酸性粒细胞出现在肺间质和支气管肺泡灌洗液（BAL）中。在屋尘螨（HDM）小鼠模型中，抗原介导的刺激可诱导炎症性嗜酸性粒细胞募集至肺部。有研究提出，常驻型嗜酸性粒细胞可能通过抑制针对屋尘螨的辅助性T细胞2（Th2）致敏，在过敏反应中发挥调节作用19。
与肺部其他髓系细胞不同，中性粒细胞表达 Ly6G 而不表达 CD68，其特征性的免疫表型为 CD68-Ly6G+16,20,21。可视化研究表明，在稳态条件下，肺部在血管内区室中储备了一定数量的中性粒细胞，同时含有相当数量的血管外中性粒细胞22。与嗜酸性粒细胞类似，在稳态时支气管肺泡灌洗液（BAL）中检测不到中性粒细胞；然而，多种免疫刺激因素（如 LPS 激发、哮喘或肺炎）可促使中性粒细胞进入肺泡腔，从而使其出现在 BAL 中21,22,23。
肺部大量 CD45+ 细胞为自然杀伤细胞（NK 细胞）、T 细胞和 B 细胞，且对多数髓系标记物呈阴性24。在未处理小鼠的肺组织中，可通过 CD11b 和 MHC II 的表达来区分这三种细胞类型18。肺部约 25% 的 CD45+ 细胞为 B 细胞，而 NK 细胞的比例在肺组织中高于其他淋巴组织和非淋巴组织24,25,26。在肺部 T 细胞中，有相当一部分为 CD4-CD8- 细胞，其在呼吸道感染中发挥重要作用26。
由于肺部具有非常复杂且独特的免疫系统，目前已开发并报道了多种用于鉴定肺部免疫细胞的设门策略16,18,20,27。本文所述的设门策略提供了一种全面且可重复的方法，利用9个标记物可鉴定多达12种不同的肺部髓系和非髓系免疫细胞群体。此外，还使用了额外的标记物对结果进行验证。同时，本文提供了制备单细胞悬液的详细方法，该方法可最大限度地减少细胞死亡，从而实现对肺部免疫细胞区室最完整图谱的鉴定。需要注意的是，肺部非免疫细胞（如上皮细胞（CD45-CD326+CD31-）、内皮细胞（CD45-CD326-CD31+）和成纤维细胞）的鉴定需要采用不同的方法28,29。此类细胞群体的鉴定不在本方案和方法的范围之内。

小鼠肺组织中固有和适应性免疫细胞鉴定的流式细胞术分析

呼吸道直接与外界环境接触，需要一个精确调控的免疫系统，在提供保护的同时抑制对环境抗原的不必要反应。肺组织中存在多种先天性和适应性免疫细胞群体，不仅执行免疫监视功能，还介导保护性免疫应答。这些细胞在维持健康肺部免疫系统平衡的同时，也参与多种病理过程，如哮喘、感染、自身免疫性疾病和癌症。表面及胞内蛋白的选择性表达赋予肺部免疫细胞独特的免疫表型特征。因此，流式细胞术在稳态及病理条件下鉴定这些细胞群体中发挥关键作用。本文介绍了一种稳定且可重复的技术方案，用于鉴定健康小鼠在稳态条件下肺组织中定居的免疫细胞。然而，该方案也可用于分析不同疾病模型中这些细胞群体的变化，从而有助于揭示肺部免疫微环境在特定疾病中的改变。

设门策略 
我们设门策略的第一步是排除碎片和双联体（图1A）。仔细排除双联体对于避免假阳性细胞群至关重要（补充图S2）。随后，通过CD45+标记物鉴定免疫细胞，该标记物为造血细胞的特异性标志（图1B）。可加入活死染料以排除死亡细胞。然而，本方案中仅有&lt;5%的CD45+细胞发生死亡（图1C），而更多的CD45-细胞被识别为死亡细胞（补充图S3）。

由于肺部拥有非常复杂且独特的免疫系统，目前已开发并报道了多种用于鉴定肺部免疫细胞的设门策略。多种不同方法的存在使得不同实验室获得的结果难以相互比较。我们的设门策略提供了一种全面且可重复的方法，利用九个标记物可鉴定多达12种不同的肺部髓系和非髓系免疫细胞群体。本方案描述了稳态条件下肺部免疫细胞群体的表征与鉴定方法。然而，该方案也可用于研究多种疾病模型中这些细胞群体的变化，有助于识别疾病特异性的肺部免疫微环境改变。首次操作该技术的研究人员应特别注意消化条件和试剂的选择，因为这些因素对从肺组织中释放免疫细胞的效果具有显著影响。首先为已处死的动物进行手术前准备。使用针头或胶带将小鼠背侧固定于四肢，然后用70%乙醇消毒腹部区域的皮肤。从颈部至腹部做一切口。去除胸部区域的皮肤以及肋骨和胸骨。使用18至21号针头向右心室注入10毫升冷磷酸盐缓冲液（PBS），冲洗肺部直至其完全变白。随后，在不接触肺部的情况下，移除胸腺和心脏。将肺组织从周围组织中分离，并转移至含有冷BSA缓冲液的离心管中。将肺组织转移至培养皿，用两把精细手术刀将其切碎，然后放入50毫升锥形管中。加入5毫升消化缓冲液以洗涤样品。拧紧管盖，在37摄氏度下以每分钟150转的速度于摇床中消化肺组织30分钟。加入10毫升冷的BSA缓冲液以终止反应。消化完成后，使用18号针头混合并溶解肺组织碎片。将一个70微米的滤网置于新的50毫升锥形管上方，将消化后的肺组织混合物转移至滤网上。使用10毫升注射器活塞的橡胶端将滤网上残留的肺组织块碾碎，并用BSA缓冲液冲洗。将单细胞悬液在7摄氏度下以350 ×g离心8分钟。弃去上清液，并将细胞重悬于1毫升ACK裂解缓冲液中。使用1毫升移液器混匀悬浮液，在室温下孵育90秒。向反应混合物中加入10毫升冷的BSA缓冲液，并在4摄氏度下以350 G离心7分钟。弃去上清液，将沉淀重悬于染色缓冲液中，并使用血细胞计数板对细胞进行计数。将细胞重悬至浓度为每毫升500万个细胞，用于表面染色。将每孔200微升含100万个细胞的悬液转移至96孔板中，在4摄氏度下以350 ×g离心7分钟。通过将抗-1632抗体稀释于染色缓冲液中来制备流式细胞术封闭溶液。将细胞重悬于50微升流式细胞术封闭溶液中。在4摄氏度或冰上孵育15至20分钟。然后，向孔板中加入 150 微升染色缓冲液，在 4 摄氏度下以 350 ×g 离心 5 分钟。通过将表面抗体稀释于染色缓冲液中，制备表面抗体溶液。将细胞重悬于 50 微升表面抗体溶液中，并在 4 摄氏度避光条件下孵育孔板。随后，用染色缓冲液将细胞洗涤两次。通过混合三份固定和透化稀释液与一份染色缓冲液，制备固定和透化缓冲液。每孔加入50 µL预配好的缓冲液重悬96孔板中的细胞，并在4°C避光孵育20至25分钟。用纯化的去离子水稀释通透缓冲液，制备成一倍浓度的通透缓冲液，并用其洗涤细胞。用1毫升通透缓冲液稀释制备细胞内抗体溶液。每孔加入50微升稀释后的细胞内抗体溶液重悬96孔板中的细胞，在4摄氏度避光孵育40分钟。用透化缓冲液洗涤细胞，然后用染色缓冲液洗涤。最后一次洗涤后，将细胞重悬于200微升染色缓冲液中。在流式细胞仪上每样本至少采集150万个细胞。成功手术并经过适当的术后处理后，通过设门策略排除了碎片和双联体。使用CD45+造血标志物通过流式细胞术鉴定免疫细胞，并区分细胞的活死状态。使用抗GR-1和抗CD68抗体将肺部免疫细胞分为三组。中性粒细胞通过Ly6G这一特异性标志物进行鉴定和确认。CD45+群体还包含自然杀伤细胞、T细胞和B细胞。这些细胞通过自然杀伤细胞1.1、CD3和B220抗体进行染色并验证。支气管肺泡灌洗液中鉴定出嗜酸性粒细胞，其CD11b标志物呈阳性，以及肺泡巨噬细胞，后者不表达高水平的CD11b。发现CD45+树突状细胞，并通过CD24表达予以确认。这些细胞对CD103和CD11b标志物表现出阳性或阴性反应。根据CD64的表达情况，CD103阴性细胞被归类为传统型树突状细胞和单核细胞来源的树突状细胞。单核细胞来源的树突状细胞对树突状细胞标志物CD24呈低水平阳性，对泛巨噬细胞标志物CD64呈阳性。根据CD64和GR-1的表达情况，可区分出间质巨噬细胞、经典单核细胞和非经典单核细胞。这些细胞对CX3C趋化因子受体1呈阳性表达。本实验最关键步骤包括适当的组织采集、消化以及单细胞悬液的制备，以及对活细胞和单细胞进行设门分析。除了通过流式细胞术对肺部免疫细胞进行表征外，还可对分离的细胞群体进行细胞培养和功能检测。该技术可为研究人员探索肺部疾病（如感染、自身免疫性疾病和癌症）中的新问题提供途径。
