Size Exclusion Chromatography for Separating Extracellular Vesicles from Conditioned Cell Culture Media

细胞外囊泡（EVs）是一类由所有细胞释放、存在于所有生物体液中的纳米级脂质膜结构，其内含有能够反映来源细胞特征的蛋白质、核酸和脂质。将EVs与样本中的其他成分有效分离，有助于对其携带物质进行表征，并揭示其作为细胞间通讯媒介以及多种疾病无创生物标志物的潜力。在本研究中，采用超滤与尺寸排阻色谱法（SEC）相结合的前沿技术，从细胞培养基中分离少突胶质细胞来源的EVs，以实现EVs与细胞外其他蛋白质及蛋白复合物的分离。利用商业化SEC柱，从人少突胶质瘤细胞在对照条件和内质网（ER）应激条件下释放的培养基中分离出EVs。经典EV标志物CD9、CD63和CD81仅在第1–4组分中被检测到，而在第5–8组分中未见表达。高尔基体蛋白GM130和内质网固有蛋白calnexin作为阴性EV标志物，在所有组分中均未检出。进一步将第1–4组分合并浓缩为EV组分，第5–8组分合并为蛋白组分后，Western blot结果显示CD63、CD81和CD9在EV组分中表达，而GM130或calnexin在两类组分中均未检测到。通过透射电子显微镜观察对照组和ER应激组的合并组分，可见EV组分中存在囊泡结构，而蛋白组分中未见囊泡。同时，采用纳米颗粒追踪分析技术对两种条件下EV组分和蛋白组分中的颗粒进行定量分析。综上，这些数据表明，SEC是一种从条件培养基中有效分离EVs的方法。

Western 印迹显示 EVs 与 CCM 实现了充分分离 
为了评估尺寸排阻色谱法（SEC）在分离细胞培养基中细胞外囊泡（EVs）方面的有效性，使用对照样品的各个组分进行 Western 印迹分析，检测三种典型的 EV 标志物 CD9、CD63 和 CD81 的表达情况，同时检测 GM130 和 calnexin18，后者作为阴性对照（图 3）。此外，还检测了白蛋白的表达18，以确认细胞培养基中的胞外蛋白能够与 EVs 充分分离。结果显示，CD9、CD63 和 CD81 在第 1–4 组分中表达较强，而在第 5–8 组分中几乎无表达；GM130 和 calnexin 在所有组分中均未检测到。白蛋白仅存在于第 6–8 组分中。综上，这些数据表明囊泡主要洗脱至第 1–4 组分，而第 5–8 组分主要含有胞外蛋白。因此，将第 1–4 组分合并并浓缩，定义为 EV 组分；第 5–8 组分合并并浓缩，称为蛋白组分。

从条件培养基等体液中分离细胞外囊泡，可使研究人员表征囊泡所携带的分子 cargo，并探究其细胞间通讯机制。该技术能够高效分离条件培养基中的细胞外囊泡（EVs）与细胞外蛋白，操作简便且易于使用。首先，将 PBS 置于 37 摄氏度水浴中。在10倍和100倍物镜的复合显微镜下观察对照组和衣霉素处理的细胞培养瓶。记录各培养瓶之间的任何差异。移除培养瓶中的培养基，并将其转移至50毫升离心管中。然后在4°C条件下以500 × g离心5分钟，将上清液转移至新管中。在4°C条件下以2000 × g离心20分钟。将上清液转移至新管，并将试管置于冰上。取四个15毫升、截留分子量为3千道尔顿的超滤装置，向每管中加入5毫升磷酸盐缓冲液（PBS）。将装置在4°C、4,000 × g条件下离心10分钟，以预润滤膜。从装置中移除PBS后，将对照组和处理组的上清液分别等分至两个超滤装置中，每管加入约12.5毫升培养基。在4,000 G、4摄氏度条件下离心管子1小时45分钟，或直至每个单元中的浓缩培养基或截留液浓缩至250 µL或更少。将两个对照单元的截留液转移至一个标记好的1.5 mL微量离心管中，将处理组单元的截留液转移至另一个管中。测量每个微量离心管中截留液的总体积。如果体积小于500微升，加入0.22微米滤过的PBS，使最终体积达到500微升。将试管放入-80摄氏度冰箱中。打开自动组分收集器（AFC）。将层析柱从4摄氏度环境中取出，使其升至室温。从-80摄氏度冰箱中取出截留样品，置于冰上解冻。等待期间，将八个已标记的1.5毫升离心管管盖朝内放入AFC样品盘中。将层析柱插入AFC，条形码面向读取器，并调整设置以收集八份馏分，每份500 µL，缓冲液体积设为默认值。然后按照屏幕上的指示开始收集。待储存缓冲液完全被柱基质上部吸收后，向柱中加入15毫升PBS，开始冲洗层析柱。不要过早加入 PBS，否则会稀释保存缓冲液，影响充分冲洗。当 15 毫升 PBS 即将完全被基质吸收时，立即点击“确定”停止冲洗，并用微量移液器吸除柱基质顶部残留的 PBS。切勿触碰基质。将500微升样品加入到层析柱中央，点击确定以开始运行。待样品完全被基质吸收后，立即向层析柱中加入8毫升磷酸盐缓冲液（PBS）。AFC会自动将空体积排入旋转架中央，随后收集全部八个组分，每个组分500微升。运行结束后，从旋转收集器中取出各组分并置于冰上。然后，移除旋转收集器中心的空体积部分。接着，向层析柱中加入 10 毫升 PBS，以洗涤残留的样品。当洗脱后的样品完全流出后，向层析柱中加入 15 毫升 PBS。当最后一次 PBS 被基质吸收时，向层析柱基质中央加入 500 微升 0.5 摩尔的氢氧化钠。随后在氢氧化钠被吸收的同时，向层析柱中加入 30 毫升 PBS，并使其流过层析柱。完成所有样品处理后，向柱中加入15毫升0.05%叠氮化钠，以保存柱子供后续使用。在柱基质上方保留约5毫升叠氮化钠溶液。将柱子从AFC装置上取下，盖上上下端盖，然后置于4摄氏度保存。构建超滤装置。每个样品准备两个 2 毫升、截留分子量为 3 千道尔顿的超滤装置。每个装置由三部分组成：锥形管、滤膜和滤过液收集管。正确标记各部分。向滤膜部分加入一毫升 PBS，并用锥形部件盖紧。将超滤装置锥形端朝上，在 4 摄氏度下以 3,500 G 离心 10 分钟，然后从滤过液收集管中移除滤出的 PBS。将超滤装置倒置，在4°C、1000 G条件下离心两分钟，以去除残留的PBS。收集四个500微升的组分并合并，加入超滤装置中。然后在4°C、3,500 G条件下离心1小时45分钟，或直至截留液体积达到100微升。取下滤过液收集管，弃去滤过液。将超滤装置倒置，于4摄氏度、1000 ×g 条件下离心2分钟。将滤出液转移至1.5毫升离心管中，用0.22微米滤膜过滤的PBS将样品体积调至150微升，随后将离心管置于-80摄氏度冰箱中保存。各组分的代表性Western印迹结果显示，CD9、CD63和CD81在第5至第8组分中表达较强，而在第1至第4组分中表达极少或无表达。所有组分中均未检测到GM130和calnexin的表达。白蛋白仅存在于第六至第八组分中。同时评估了EV和蛋白质组分浓缩的效果。在细胞裂解液中检测到CD9和CD63的表达。三种CD蛋白均存在于对照组和衣霉素处理样本的EV组分中，但不存在于蛋白组分中。肿瘤易感基因101存在于细胞裂解液中，但不存在于EV或蛋白组分中。GM130和钙联蛋白仅在细胞裂解液中检测到。在外泌体耗竭的细胞培养基的蛋白质印迹实验中，细胞裂解液中存在细胞外囊泡（EV）标志物，但在培养基样品中未检测到。白蛋白在蛋白组分中表达，而在细胞裂解液中表达极少。透射电镜观察显示，对照组和衣霉素处理组的EV组分中均存在球形结构。在两种样品类型的蛋白组分中均未观察到这些结构。纳米颗粒追踪分析显示，在细胞外囊泡（EV）组分中，与对照组相比，经处理组的颗粒浓度存在差异，其中衣霉素处理组的颗粒略多。然而，在蛋白组分中，检测到的颗粒数量较EV组分少。对照组和处理组的样本体积必须保持一致，以便于对不同处理条件下的细胞外囊泡（EVs）进行简便比较。在从条件培养基中分离出EVs后，可通过蛋白质组学、RNA测序和脂质组学对囊泡中的蛋白质、RNA和脂质成分进行表征。
