1. 基因克隆
注意：有关本实验方案中所用引物的详细信息，请参见材料表。
<ol>
	<li>收集线虫。
	<ol>
		<li>在马铃薯葡萄糖琼脂（PDA）平板上，于25 °C条件下，将B. xylophilus菌株接种于灰葡萄孢菌（Botrytis cinerea）菌丝上，培养3–5天。</li>
		<li>采用贝尔曼漏斗法收集线虫14。
		<ol>
			<li>在漏斗下方连接一段带夹子的橡胶管，在漏斗口放置两层滤纸。将真菌培养物转移至漏斗中，并加入水浸没菌丝垫。静置2小时后，收集线虫。</li>
		</ol>
		</li>
	</ol>
	</li>
	<li>使用总RNA提取试剂（参见材料表）11，按照以下步骤从线虫中提取总RNA。
	<ol>
		<li>在2 mL离心管中加入500 µL提取试剂和100 µL磁珠。吸取20 µL线虫样品转移至研磨器中，在9,000 × g条件下研磨30秒。孵育5分钟后，在12,000 × g、4 °C条件下离心10分钟。</li>
		<li>将上清液转移至新的离心管中。加入100 µL氯仿，盖紧管盖，反复倒置混匀数次。孵育3分钟后，在12,000 × g、4 °C条件下离心10分钟。</li>
		<li>将上清液转移至新的离心管中。加入250 µL异丙醇，剧烈涡旋振荡。在12,000 × g条件下离心10分钟。&#160;</li>
		<li>弃去上清液。加入500 µL 75%乙醇洗涤RNA，随后涡旋振荡样品。在12,000 × g、4 °C条件下离心5分钟。</li>
		<li>将RNA沉淀在空气中干燥5分钟。</li>
		<li>用30 µL无RNase的水重悬沉淀。</li>
		<li>使用以下公式计算RNA浓度：A260 × 稀释倍数 × 40 = µg RNA/mL。计算A260/A280比值。 
		&#8203;注：比值约为2时视为纯度较高。</li>
	</ol>
	</li>
	<li>对高质量RNA进行反转录，获得cDNA模板。
	<ol>
		<li>设计并使用一对特异性引物ppm-1-F/R（参见材料表），扩增B. xylophilus中Bx-ppm-1基因的部分编码序列（GenBank登录号QTZ96795）。</li>
		<li>按照标准克隆流程11，将ppm-1基因序列克隆至含有T7启动子的pGEM-Teasy载体中。
		<ol>
			<li>设置PCR反应体系如下：2 µL cDNA，25 µL 2x Ex Taq聚合酶预混液，每种引物各2 µL（10 pmol/L），无菌蒸馏水补足至终体积50 µL。</li>
			<li>进行扩增程序：94 °C预变性5分钟；随后进行35个循环，每个循环包括94 °C变性30秒、55 °C退火30秒、72 °C延伸1分钟；最后在72 °C延伸5分钟。</li>
			<li>将扩增产物克隆至pGEM-T Easy载体中用于测序。</li>
		</ol>
		</li>
	</ol>

</ol>
2. 双链RNA的合成
<ol>
	<li>使用带有T7启动子序列的引物通过PCR制备用于dsRNA合成的DNA模板，将T7启动子序列添加至引物的5'端。</li>
	<li>以含有ppm-1基因片段（894 bp）的质粒作为PCR模板，扩增出两端带有T7启动子的片段11。采用上述描述的PCR程序和体系。</li>
	<li>使用体外转录试剂盒合成dsRNA11。
	<ol>
		<li>将冷冻的试剂在冰上解冻。</li>
		<li>在离心管中加入2 µL 10x反应缓冲液、2 µL酶混合物和1 µg DNA。加入无核酸酶水，使总体积达到标准的20 µL反应体系。然后，将四种核糖核苷酸溶液（ATP、CTP、GTP和UTP）等体积混合，取8 µL该混合液加入离心管中。充分混匀后，在37 °C孵育4小时。</li>
		<li>加入1 µL DNase，充分混匀，在37 °C孵育15分钟。</li>
		<li>终止反应，加入30 µL无核酸酶水和30 µL LiCl沉淀液以沉淀RNA。充分混匀，于-20 °C过夜孵育。</li>
		<li>在4 °C、12,000 × g条件下离心15分钟，弃去上清液。</li>
		<li>加入1 mL 75%乙醇洗涤RNA沉淀。涡旋振荡样品后，在4 °C、12,000 × g条件下离心10分钟。</li>
		<li>将RNA沉淀在空气中干燥3分钟。</li>
		<li>将沉淀重悬于30 µL无RNase水中。</li>
		<li>使用分光光度计分析dsRNA的质量。取1 µL dsRNA样品加至检测平台，设置波长为340 nm。在1.0%琼脂糖凝胶上对产物进行电泳观察。</li>
	</ol>
	</li>
</ol>
3. 通过浸泡法进行RNAi
<ol>
	<li>取4 µL 5倍浓缩浸泡缓冲液（含0.05%明胶、5.5 mM KH2PO4、2.1 mM NaCl、4.7 mM NH4Cl、3 mM 亚精胺），与dsRNA及ddH2O混合，总体积为20 µL，最终RNA浓度为0.8 µg/μL。</li>
	<li>获取J2期幼虫。
	<ol>
		<li>从真菌培养物中收集线虫，并转移至直径6 cm的玻璃培养皿中。向培养皿中加入10 mL水，确保线虫可自由游动。将线虫置于培养皿中30分钟，使卵充分附着于底部。</li>
		<li>小心移除水和线虫，注意不要扰动已附着的卵。重复上述步骤，直至所有幼虫和成虫均被清除，仅保留卵在培养皿中。</li>
		<li>将收集的卵置于黑暗条件下25 °C孵育24小时，以获得J2期幼虫。收集J2期幼虫，放入离心管中，并用ddH2O清洗三次，用于后续RNAi实验15。</li>
		<li>将J2期幼虫转移至含有dsRNA溶液的2 mL离心管中，并加入间苯二酚溶液（用锡箔包裹后溶于水），使其终浓度为1.0%。将幼虫置于摇床上，于25 °C孵育24小时，同时以15 × g离心，确保幼虫有效吸收dsRNA。</li>
		<li>将等量的线虫浸泡于不含dsRNA探针或含有GFP dsRNA探针的浸泡缓冲液中作为对照。使用GFP基因（gfp，M62653.1）作为非内源性对照，并利用基因特异性引物T7-GFP-F/R合成gfp的dsRNA。</li>
	</ol>

</ol>
4. qPCR 检测
<ol>
	<li>用 ddH2O 清洗 J2 幼虫，包括目标基因干扰组、GFP 基因干扰组以及未处理的对照组。采用上述方法提取各组的总 RNA。</li>
	<li>开始进行 qPCR。
	<ol>
		<li>使用所需软件设计 q-ppm-1-F/R 引物（参见材料表）。</li>
		<li>配制 12 µL 的 qPCR 反应体系，包含 1 µL cDNA、6 µL 荧光预混液、每种引物各 0.4 µL（10 pmol/l）以及无菌蒸馏水。</li>
		<li>qPCR 程序设置如下：95 °C 预变性 2 min；随后进行 40 个循环，每个循环为 95 °C 变性 10 s、55 °C 退火 30 s、72 °C 延伸 1 min。</li>
		<li>使用 actb 基因（GenBank 登录号 EU100952）和 tbb-2 基因（GenBank 登录号 MT769316），&#160;或其他合适基因，作为内参基因，以评估 RNAi 后基因表达水平的变化15。</li>
	</ol>
	</li>
	<li>根据循环阈值（Ct 值）和溶解曲线，采用 2-ΔΔCt 法估算目标基因的相对表达水平，并验证干扰效率。
	<ol>
		<li>将每个样本的目标基因 Ct 值减去其内参基因 Ct 值，得到 ΔCt 值；再用对照组的 ΔCt 值减去干扰组的 ΔCt 值，得到 ΔΔCt 值。 
		&#8203;注意：若 ΔΔCt 值大于 0，表明干扰有效。</li>
	</ol>

</ol>
5. RNAi处理后评估线虫成虫的体长
<ol>
	<li>RNAi 处理后，将 J2 幼虫在 PDA 平板上的 B. cinerea 菌苔上于 25 °C 培养 60 小时至成虫阶段15。</li>
	<li>使用贝尔曼漏斗法收集成虫（见步骤 1.1.2.1）14。</li>
	<li>在显微镜下拍摄成虫线虫的图像，并使用 ImageJ 软件（或其他测量软件）测量其体长。
	<ol>
		<li>在 ImageJ 中选择 分析 | 设置比例尺 进行长度测量。若已知距离，请输入所绘制直线的长度值，并输入长度单位。</li>
		<li>勾选 全局 复选框（将此标准应用于所有图片），然后点击 确定 ，在待测图像上用直线选择需测量的长度。</li>
		<li>使用快捷命令 Ctrl+M（测量）显示结果，并将结果记录在 结果 窗口中。</li>
	</ol>
	</li>
	<li>对 50 条雄性与 50 条雌性线虫进行测量，用于统计分析12。</li>
	<li>通过计算各样本的平均值和标准差来分析数据，并使用 Student's t 检验比较不同组样本间的平均值。</li>

RNAi 已成为鉴定线虫基因功能的有效方法，并被认为是一种有效控制致病性线虫的新途径。通过将线虫浸泡在双链RNA（dsRNA）中即可完成RNAi操作。首先，采用贝尔曼漏斗法收集线虫。为此，将一段夹紧的橡胶管置于漏斗下方，并在漏斗口放置两层滤纸。将灰葡萄孢菌（Botrytis cinerea）真菌培养物转移至漏斗中，并加入水浸没菌丝垫。收集到线虫后，在一个2 mL离心管中加入500 µL提取试剂和100 µL磁珠。吸取20微升线虫样品，在9,000 × g条件下研磨30秒。孵育5分钟后，在4°C下以12,000 × g离心10分钟。将上清液转移至新的离心管中。加入100微升氯仿，通过反复倒置离心管进行混匀。室温孵育3分钟，然后在4摄氏度下以12,000 × g离心10分钟。再次将上清液转移至新的离心管中。加入250 µL异丙醇，剧烈涡旋振荡。在12,000 × g条件下离心10分钟，然后涡旋振荡。弃去上清液，加入500 µL 75%乙醇洗涤RNA。将样品涡旋振荡，随后在4°C条件下以12,000 × g离心5分钟。将RNA沉淀在空气中干燥5分钟，并用30 µL无RNase的水重悬。使用此公式计算RNA浓度，并计算A260与A280的比值。接下来，使用一对引物从松材线虫（B.xylophilus）中扩增 BX ppm-1 基因的部分编码序列。然后将 ppm-1 基因序列克隆至含有 T7 启动子的 pGEM-T Easy 载体中。以克隆后的质粒为模板，通过 PCR 扩增回收长度为 894 个碱基对的 ppm-1 基因片段。然后，使用体外转录试剂盒合成双链RNA。利用分光光度计分析双链RNA的质量，并在1%琼脂糖凝胶上对产物进行电泳检测。加入4微升5X浸泡缓冲液，再用双蒸水补足至20微升，使RNA终浓度为0.8微克/毫升。然后将线虫放入培养皿中静置30分钟，等待卵附着于皿底。小心移除水和线虫，注意不要扰动卵，直至培养皿中仅剩卵。将收集的卵在25 °C避光条件下孵化24小时，以获得J2幼虫。将幼虫收集到离心管中，用双蒸水洗涤三次。然后将幼虫转移至含有dsRNA溶液的离心管中。向其中加入间苯二酚溶液，使其终浓度为1%。将幼虫置于摇床上，以确保dsRNA充分吸收进入幼虫体内。对照组则将相同数量的线虫浸泡在不含dsRNA探针或含有GFP dsRNA探针的浸泡缓冲液中。使用actB和tbb-2基因作为内参基因，进行qPCR以评估基因表达水平的变化。利用溶解曲线和Ct值，采用ΔΔCt法估算基因相对表达水平。RNAi处理后，将J2幼虫在PDA平板上的灰葡萄孢菌（Botrytis cinerea）菌苔上培养至成虫。按照第一节所示方法，使用贝尔曼漏斗法收集成虫。在显微镜下获取成年线虫的图像，并使用 ImageJ 软件测量 50 条雄性与 50 条雌性线虫的体长。通过计算每组样本的平均值和标准差来分析数据。采用 Student's t 检验比较不同组别样本均值之间的差异。RNAi 后的相对基因表达分析表明，ppm-1 dsRNA 能有效抑制松材线虫 B.Xylophilus 中 ppm-1 基因的表达，而外源性 GFP dsRNA 对 ppm-1 的表达无影响。RNAi 处理后，尽管线虫仍能达到性成熟，但成虫体型显著减小，表现为小型体形突变表型。突变型雌性和雄性线虫的平均体长分别为 544 和 526 微米，而对照组为 971 和 912 微米。最关键的是将线虫转移至双链 RNA 溶液中，并加入另一种试剂以刺激线虫摄食。该方法适用于大规模基因筛选，在细胞研究中被广泛使用。通过该方法研究松材线虫（B.Xylophilus）的基因功能，对其生物防治具有指导意义。
