本研究中的所有动物实验方案均经海南大学实验动物管理和使用委员会批准（方案编号：HNUAUCC-2022-00063；批准日期：2022-03-03）。本实验所用仪器与试剂清单见材料表。当前实验方案的概要见图1。
1. 鱼类标本制备
<ol>
	<li>从可靠来源获取平均体重为100 g的6月龄尼罗罗非鱼。选择无任何疾病症状的个体。</li>
	<li>在进行下一步操作前，停止喂食24小时。 
	注意：鱼类禁食可减少肠道内容物的体积，便于制备肠段。</li>
	<li>将鱼置于充分曝气的无菌水中冲洗15分钟，以去除体表松散附着的细菌。</li>
	<li>使用300 mg/L的三卡因甲磺酸盐（MS-222）对鱼实施安乐死，处理约10分钟，直至所有活动停止。</li>
</ol>
2. 试剂准备
<ol>
	<li>配制0.08%牛血清白蛋白-杜尔贝科磷酸盐缓冲液（BSA-DPBS，用于细胞洗涤和重悬）。将0.08 g BSA（终浓度0.8% w/v）溶解于100 mL 1× DPBS中。4 °C保存，使用前置于冰上预冷。 
	注意：添加BSA有助于减少细胞聚集。可根据细胞聚集情况将BSA浓度在0.04%至1%之间调整。</li>
	<li>配制酶法细胞解离试剂。
	<ol>
		<li>用1× PBS将胶原酶/分散酶稀释至终浓度为1 mg/mL（含0.1 U/mL胶原酶和0.8 U/mL分散酶）。确保使用PBS而非DPBS。 
		注意：PBS提供酶发挥活性所需的钙离子。此步骤中不应使用DPBS，因其不含Ca2+/Mg2+。此外，本实验方案使用的是I型胶原酶。</li>
		<li>将稀释液通过无菌0.22 µm膜过滤器过滤。</li>
		<li>配制细胞解离试剂：取95%体积的胶原酶/分散酶溶液与5%体积的胎牛血清（FBS）混合。 
		注意：解离试剂应每次现用现配。添加5% FBS有助于在消化过程中维持细胞活力。</li>
	</ol>
	</li>
	<li>配制台盼蓝溶液。
	<ol>
		<li>从4 °C冰箱中取出台盼蓝溶液，使用前在15–20 °C条件下静置数分钟，以防止沉淀析出。</li>
		<li>将溶液通过无菌0.22 µm膜过滤器过滤。</li>
	</ol>
	</li>
</ol>
3. 仪器设备准备
<ol>
	<li>使用前将制冷离心机预冷至 4 °C。</li>
	<li>准备无菌、无RNase的1.5 mL离心管、50 mL锥形管、宽口玻璃移液管及枪头、膜过滤器、细胞筛网，以及所有低吸附离心管和枪头。</li>
	<li>对玻璃移液管及解剖工具（包括镊子、剪刀和手术刀）进行高压灭菌，并用RNase去除溶液进行预处理，以防止RNase对单细胞RNA测序产生不利影响。</li>
</ol>
4. 组织解剖与细胞解离
<ol>
	<li>将安乐死后的鱼置于冰上以进行解剖。无菌条件下，采集约3-4 cm的肠道中段，尽可能切除周围的脂肪和肠系膜。用镊子小心去除附着在肠表面的脂肪以及一层富有弹性和延展性的透明黏膜。 
	注意：脂肪和肠系膜附着在肠道的外表面。</li>
	<li>尽可能去除脂肪，以避免其对组织解离步骤产生不利影响。使用注射器，用预冷的无菌PBS反复冲洗组织片段数次，以去除肠内容物和黏液。操作过程中避免剧烈处理。</li>
	<li>将肠段剪成小块，并转移至含有1 mL预冷PBS的1.5 mL离心管中。</li>
	<li>在4 °C条件下，以300 × g离心5分钟。小心吸除上清液，加入1 mL预冷的含0.08% BSA的DPBS。使用玻璃移液管轻柔吹打，重悬组织碎片。重复此步骤两次。</li>
	<li>吸除上清液，加入1 mL酶解解离试剂（含950 µL胶原酶/分散酶溶液和50 µL胎牛血清），在37 °C水浴中消化30-60分钟。
	<ol>
		<li>若样本用于单细胞RNA测序，可在解离试剂中额外加入5 µL RNase抑制剂（储存液浓度为40 U/µL）。 
		注意：胶原酶/分散酶混合液的终浓度为1 mg/mL，其中胶原酶浓度为0.1 U/mL，分散酶浓度为0.8 U/mL。</li>
	</ol>
	</li>
	<li>在30-60分钟的水浴过程中，每隔5分钟手动颠倒混匀一次离心管。 
	注意：具体孵育时间根据所用组织而异。需在显微镜下观察解离进程，直至无明显组织块残留。用移液器取10 µL细胞悬液滴于载玻片上，在显微镜下检查。若细胞未完全解离，可适当延长消化时间。</li>
	<li>在4 °C条件下，以300 × g离心5分钟，使用宽口吸头小心吸除酶解液。加入1 mL预冷的含0.08% BSA的DPBS，用宽口玻璃移液管轻柔吹打细胞1分钟，使其充分混匀。
	<ol>
		<li>重复此步骤两次。 
		注意：吹打混匀时应使用宽口、低吸附的吸头，操作需轻柔，以防细胞破裂。</li>
	</ol>
	</li>
	<li>用0.08% BSA-DPBS预润湿40 µm细胞筛网，并将其置于50 mL锥形管上。将细胞悬液通过筛网过滤。轻轻敲击并用额外200 µL DPBS冲洗，收集管底的细胞悬液。</li>
	<li>将悬液转移至1.5 mL离心管中。加入5 µL DNase I（1 U/µL），在15-20 °C孵育15分钟。在4 °C条件下，以300 × g离心5分钟。</li>
	<li>吸除上清液，将细胞沉淀重悬于400 µL预冷的无钙镁DPBS（Ca2+/Mg2+ free）中。使用宽口吸头轻柔吹打混匀。重复此步骤两次。</li>
</ol>
5. 染色与显微镜检查
<ol>
	<li>染色时，将细胞悬液与0.4%台盼蓝溶液按1:1比例混合，在室温下孵育3分钟。</li>
	<li>取5–10 µL混合液滴加至血细胞计数板上，于显微镜下观察。 
	注意：活细胞的细胞质未被染色，而死细胞的细胞质呈蓝色（图2）。</li>
	<li>在显微镜下选择三个不同视野分别计数活细胞和死细胞数量。通过将活细胞数除以每个视野中的总细胞数，计算细胞活力百分比。 
	注意：细胞活力应高于85%，细胞浓度不应低于1 × 105–1 × 107/mL。细胞悬液背景应干净，无细胞团块、碎片或杂质。</li>

细胞是生物体的基本单位。与组织整体研究相比，单细胞水平的研究能够反映细胞异质性，并提供更高分辨率的信息1。近年来，研究人员已在哺乳动物、斑马鱼及其他模式生物中应用单细胞测序技术，开展基因组、转录组、表观基因组或多组学水平的单细胞研究，并取得了重大突破2,3,4,5,6,7。尽管大多数研究集中于模式生物，但目前针对经济鱼类的单细胞测序仍缺乏可参考的标准实验方案或商用解离试剂盒，这限制了单细胞测序技术在水产养殖研究中的应用。因此，开发能够获得高质量单细胞悬液、并保持高细胞活力和核酸完整性的组织解离方案至关重要。
采用合适的酶或酶组合来优化组织解离方案，以获得足量且损伤最小的活细胞至关重要。最有效的组织解离酶因组织类型而异。在哺乳动物中，已有多种酶被用于制备哺乳类实体组织的单细胞悬液，包括胶原酶（collagenase）、分散酶（dispase）、胰蛋白酶（trypsin）、木瓜蛋白酶（papain）、弹性蛋白酶（elastase）、透明质酸酶（hyaluronidase）、Liberase、Accutase 和 TrypLE8,9。在鱼类中，通常采用胰蛋白酶消化结合机械破碎的方法来解离组织以进行细胞培养10,11,12,13,14。胰蛋白酶也已被单独使用或添加至消化酶混合液中，用于大鼠肠道15和斑马鱼鳃组织16的组织解离。然而，由于多种原因，胰蛋白酶并非单细胞测序的最佳选择。单独使用胰蛋白酶通常对组织解离效果不佳。此外，胰蛋白酶可诱导DNA链断裂17,18和RNA降解19。
木瓜蛋白酶可降解构成细胞间紧密连接的蛋白质。在哺乳动物的神经细胞和平滑肌细胞中，与其他蛋白酶相比，木瓜蛋白酶效率更高且破坏性更小20,21。然而，与胰蛋白酶类似，木瓜蛋白酶在酶消化过程中会引起细胞裂解，导致游离DNA诱导的细胞聚集9。弹性蛋白酶可分解弹性蛋白，后者通常存在于皮肤、肺、韧带、肌腱和血管组织中22。该酶常与胶原酶、分散酶或胰蛋白酶联合使用，以解离肺组织8。透明质酸酶可切断透明质酸中的糖苷键，有助于多种结缔组织和皮肤细胞外基质的消化9,23。
通常，胶原酶和中性蛋白酶是降解细胞外基质的良好选择，已被用于人、小鼠和斑马鱼肠道的解离24,25,26,27。胶原酶可破坏胶原蛋白中的肽键，促进细胞外基质的消化，并将细胞释放至悬浮状态，因此常用于人和小鼠实体组织的解离，包括肝脏28,29、脾脏30、胰腺31和肠道25。中性蛋白酶是一种蛋白酶，可水解非极性氨基酸残基的N端肽键，作用较胶原酶更温和。它可切割细胞外基质成分，如纤连蛋白、IV型胶原，以及程度较轻的I型胶原，但不影响细胞间连接。中性蛋白酶可单独使用或与其他酶联合用于组织解离，例如用于肠道25,32、脑33、肝脏34等。此外，市售的消化酶混合液（如liberase、accutase和trypLE）也是实体组织解离的良好替代方案，尤其适用于皮肤、肝脏和肾脏8,9。
尼罗罗非鱼（Oreochromis niloticus）属于鲈形目慈鲷科。它是热带和亚热带地区养殖最广泛的淡水鱼类之一，2022年的年产量达450万吨35。该物种是水产养殖鱼类中研究最为深入的种类之一，具有注释完善的基因组。由于其世代周期短、易于饲养，并能适应多种养殖环境，尼罗罗非鱼成为水产养殖鱼类研究的理想模型。肠道具有重要的研究价值，因其是营养物质消化与吸收、代谢以及黏膜免疫的重要器官。肠道也是微生物群落的栖息地，是一种关键的免疫组织36。由于存在大量免疫细胞类型，如巨噬细胞、B细胞、粒细胞和T细胞，肠道具有较强的免疫活性。
在本研究中，我们建立了一种从尼罗罗非鱼肠道制备高质量单细胞悬液的实验方案，以促进水产养殖鱼类物种在单细胞水平上的研究。根据这些组织特异性酶的特性及前期工作结果，胶原酶/分散酶适用于解离罗非鱼肠道组织。在制备单细胞悬液时需考虑的最后一种酶是DNase-I，它可通过降解因死细胞裂解释放的游离DNA来防止细胞聚集，且不会激活凋亡通路9，同时可提高活细胞得率36。此外，在洗涤缓冲液中添加牛血清白蛋白（BSA）可减少细胞结团并提高细胞存活率。多家试剂公司描述BSA具有酶稳定剂的作用。在PBS（磷酸盐缓冲盐水）中添加0.04%–1%的BSA已被用于开发单细胞测序用单细胞悬液的洗涤溶液，且未观察到不良影响38。添加低比例的BSA有助于维持细胞活性，并避免因细胞裂解导致的游离DNA介导的细胞聚集。该方案也可为建立其他水产养殖鱼类肠道组织的细胞解离方案提供有价值的参考。

尼罗罗非鱼是全球最常见的养殖淡水鱼类之一，也是水产养殖鱼类研究中广泛使用的研究模型。制备高质量的单细胞悬液对于单细胞水平的研究（如单细胞RNA测序或基因组测序）至关重要。然而，目前尚无适用于水产养殖鱼类物种的现成可用方案，尤其是针对罗非鱼肠道组织的单细胞悬液制备方案。不同组织类型所需的高效解离酶各不相同，因此，通过选择合适的酶或酶组合来优化组织解离方案，以在最小损伤的前提下获得足量的活细胞，是关键所在。本研究展示了一种优化后的方案，采用胶原酶/分散酶组合从尼罗罗非鱼肠道组织中制备高质量的单细胞悬液。该酶组合结合牛血清白蛋白和DNase的使用，在消化后有效减少细胞聚集，显著提高解离效率。所得细胞产量满足单细胞测序的要求，细胞活力达90%，且细胞浓度较高。该方案还可经调整后用于其他鱼类肠道组织的单细胞悬液制备。本研究提供了一种高效的参考方案，减少了在水产养殖鱼类单细胞悬液制备过程中所需的额外试验次数。
